Invasive species, local plant communities and invaded ecosystems change over space and time. Quantifying this change may lead to a better understanding of the ecology and the effective management of invasive species. We used data on density of the highly invasive shrub Lantana camara (lantana) for the period 1990-2008 from a 50 ha permanent plot in a seasonally dry tropical forest of Mudumalai in southern India. We used a cumulative link mixed-effects regression approach to model the transition of lantana from one qualitative density state to another as a function of biotic factors such as indicators of competition from local species (lantana itself, perennial grasses, invasive Chromolaena odorata, the native shrub Helicteres isora and basal area of native trees) and abiotic factors such as fire frequency, inter-annual variability of rainfall and relative soil moisture. The density of lantana increased substantially during the study period. Lantana density was negatively associated with the density of H. isora, positively associated with basal area of native trees, but not affected by the presence of grasses or other invasive species. In the absence of fire, lantana density increased with increasing rainfall. When fires occurred, transitions to higher densities occurred at low rainfall values. In drier regions, lantana changed from low to high density as rainfall increased while in wetter regions of the plot, lantana persisted in the dense category irrespective of rainfall. Lantana seems to effectively utilize resources distributed in space and time to its advantage, thus outcompeting local species and maintaining a population that is not yet self-limiting. High-risk areas and years could potentially be identified based on inferences from this study for facilitating management of lantana in tropical dry forests.

The evolution of sexually dimorphic, elaborate male traits that are seemingly maladaptive may be driven by sexual selection (male-male competition and or female mate choice). Tusk possession in the Asian elephant is sexually dimorphic and exaggerated but its role in male-male competition has not yet been determined. We examined the role of the tusks in establishing dominance along with two other known male-male signals, namely, body size and musth (a temporary physiologically heightened sexual state) in an Asian elephant population in northeastern India with equal proportions of tusked and tuskless males. We observed 116 agonistic interactions with clear dominance outcomes between adult (>15 years) males during 458 field days in the dry season months of 2008-2011. A generalized linear mixed-effects model was used to predict the probability of winning as a function of body size, tusk possession and musth status relative to the opponent. A hierarchy of the three male-male signals emerged from this analysis, with musth overriding body size and body size overriding tusk possession. In this elephant population tusk possession thus plays a relatively minor role in male-male competition. An important implication of musth and body size being stronger determinants of dominance than tusk possession is that it could facilitate rapid evolution of tuskless males in the population under artificial selection against tusked individuals, which are poached for ivory. Streams are periodically disturbed due to flooding, act as edges between habitats and also facilitate the dispersal of propagules, thus being potentially more vulnerable to invasions than adjoining regions. We used a landscape-wide transect-based sampling strategy and a mixed effects modelling approach to understand the effects of distance from stream, a rainfall gradient, light availability and fire history on the distribution of the invasive shrub Lantana camara L.(lantana) in the tropical dry forests of Mudumalai in southern India. The area occupied by lantana thickets and lantana stem abundance were both found to be highest closest to streams across this landscape with a rainfall gradient. There was no advantage in terms of increased abundance or area occupied by lantana when it grew closer to streams in drier areas as compared to moister areas. On an average, the area covered by lantana increased with increasing annual rainfall. Areas that experienced greater number of fires during 1989-2010 had lower lantana stem abundance irrespective of distance from streams. In this landscape, total light availability did not affect lantana abundance. Understanding the spatially variable environmental factors in a heterogeneous landscape influencing the distribution of lantana would aid in making informed management decisions at this scale.

We experimentally investigate the evolution of an angularly resolved spectrum of third harmonic generated by infrared femtosecond laser pulse filamentation in air. We show that at low pump intensity, phase matching between the fundamental and third-harmonic waves dominates the nonlinear optical effect and induces a ring structure of the third-harmonic beam, whereas at high pump intensity, the dispersion properties of air begin to affect the angular spectrum, leading to the formation of a nonlinear X wave at third harmonic.

长期以来,远场光学荧光显微镜凭借其非接触、无损伤、可探测样品内部等优点,一直是生命科学中最常用的观测工具。但由于衍射极限的存在,使传统的宽场光学显微镜横向和纵向的分辨率分别仅约为230 nm和1000 nm。为了揭示细胞内分子尺度的动态和结构特征,提高光学显微镜分辨率成为生命科学发展的迫切要求,在远场荧光显微镜的基础上,科学家们已经发展出许多实用的提高分辨率甚至超越分辨率极限的成像技术。例如,采用横向结构光照明提高横向分辨率到约100 nm,利用纵向驻波干涉效应将纵向分辨率提高5~10倍。然而,直到在光学荧光显微镜中引入非线性效应后,衍射极限才被真正突破,如受激荧光损耗显微镜利用非线性效应实现了30~50 nm的三维分辨率。另外应用荧光分子之间能量转移共振原理以及单荧光分子定位技术也可以突破衍射极限,甚至可以将分子定位精度提高到几个纳米的量级。

Cancer chemotherapy has advanced from highly toxic drugs to more targeted treatments in the last 70 years. Chapter 1 opens with an introduction to targeted therapy for cancer. The benefits of using a nanoparticle to deliver therapeutics are discussed. We move on to siRNA in particular, and why it would be advantageous as a therapy. Specific to siRNA delivery are some challenges, such as nuclease degradation, quick clearance from circulation, needing to enter cells, and getting to the cytosol. We propose the development of a nanoparticle delivery system to tackle these challenges so that siRNA can be effective.

Chapter 2 of this thesis discusses the synthesis and analysis of a cationic mucic acid polymer (cMAP) which condenses siRNA to form a nanoparticle. Various methods to add polyethylene glycol (PEG) for stabilizing the nanoparticle in physiologic solutions, including using a boronic acid binding to diols on mucic acid, forming a copolymer of cMAP with PEG, and creating a triblock with mPEG on both ends of cMAP. The goal of these various pegylation strategies was to increase the circulation time of the siRNA nanoparticle in the bloodstream to allow more of the nanoparticle to reach tumor tissue by the enhanced permeation and retention effect. We found that the triblock mPEG-cMAP-PEGm polymer condensed siRNA to form very stable 30-40 nm particles that circulated for the longest time – almost 10% of the formulation remained in the bloodstream of mice 1 h after intravenous injection.

Chapter 3 explores the use of an antibody as a targeting agent for nanoparticles. Some antibodies of the IgG1 subtype are able to recruit natural killer cells that effect antibody dependent cellular cytotoxicity (ADCC) to kill the targeted cell to which the antibody is bound. There is evidence that the ADCC effect remains in antibody-drug conjugates, so we wanted to know whether the ADCC effect is preserved when the antibody is bound to a nanoparticle, which is a much larger and complex entity. We utilized antibodies against epidermal growth factor receptor with similar binding and pharmacokinetics, cetuximab and panitumumab, which differ in that cetuximab is an IgG1 and panitumumab is an IgG2 (which does not cause ADCC). Although a natural killer cell culture model showed that gold nanoparticles with a full antibody targeting agent can elicit target cell lysis, we found that this effect was not preserved in vivo. Whether this is due to the antibody not being accessible to immune cells or whether the natural killer cells are inactivated in a tumor xenograft remains unknown. It is possible that using a full antibody still has value if there are immune functions which are altered in a complex in vivo environment that are intact in an in vitro system, so the value of using a full antibody as a targeting agent versus using an antibody fragment or a protein such as transferrin is still open to further exploration.

In chapter 4, nanoparticle targeting and endosomal escape are further discussed with respect to the cMAP nanoparticle system. A diboronic acid entity, which gives an order of magnitude greater binding (than boronic acid) to cMAP due to the vicinal diols in mucic acid, was synthesized, attached to 5kD or 10kD PEG, and conjugated to either transferrin or cetuximab. A histidine was incorporated into the triblock polymer between cMAP and the PEG blocks to allow for siRNA endosomal escape. Nanoparticle size remained 30-40 nm with a slightly negative ca. -3 mV zeta potential with the triblock polymer containing histidine and when targeting agents were added. Greater mRNA knockdown was seen with the endosomal escape mechanism than without. The nanoparticle formulations were able to knock down the targeted mRNA in vitro. Mixed effects suggesting function were seen in vivo.

Chapter 5 summarizes the project and provides an outlook on siRNA delivery as well as targeted combination therapies for the future of personalized medicine in cancer treatment.

In this paper the magnetic and magneto-optical properties of amorphous rare earth-transition metal (RE-TM) alloys as well as the magnetic coupling in the multi-layer thin films for high density optical data storage are presented. Using magnetic effect in scanning tunneling microscopy the clusters structure of amorphous RE-TM thin films has been observed and the perpendicular magnetic anisotropy in amorphous RE-TM thin films has been interpreted. Experimental results of quick phase transformation under short pulse laser irradiation of amorphous semiconductor and metallic alloy thin films for phase change optical recording are reported. A step-by-step phase transformation process through metastable states has been observed. The waveform of crystallization propagation in micro-size spot during laser recording in amorphous semiconductor thin films is characterized and quick recording and erasing mechanism for optical data storage with high performance are discussed. The nonlinear optical effects in amorphous alloy thin films have been studied. By photo-thermal effect or third order optical nonlinearity, the optical self-focusing is observed in amorphous mask thin films. Background Although depressive symptoms in first episode psychosis have been associated with cannabis abuse, their influence on the long-term functional course of FEP patients who abuse cannabis is unknown. The aims of the study were to examine the influence of subclinical depressive symptoms on the long-term outcome in first episode-psychosis patients who were cannabis users and to assess the influence of these subclinical depressive symptoms on the ability to quit cannabis use. Methods 64 FEP patients who were cannabis users at baseline were followed-up for 5 years. Two groups were defined: (a) patients with subclinical depressive symptoms at least once during follow-up (DPG), and (b) patients without subclinical depressive symptoms during follow-up (NDPG). Psychotic symptoms were measured using the Positive and Negative Syndrome Scale (PANSS), depressive symptoms using the Hamilton Depression Rating Scale (HDRS)-17, and psychosocial functioning was assessed using the Global Assessment of Functioning (GAF). A linear mixed-effects model was used to analyze the combined influence of cannabis use and subclinical depressive symptomatology on the clinical outcome. Results Subclinical depressive symptoms were associated with continued abuse of cannabis during follow-up (beta=4.45; 95% confidence interval [CI]: 1.78 to 11.17; P=.001) and with worse functioning (beta=-5.50; 95% CI: -9.02 to -0.33; P=.009). Conclusions Subclinical depressive symptoms and continued cannabis abuse during follow-up could be predictors of negative outcomes in FEP patients.

Esta tese é composta por três artigos que permitiram avaliar o efeito da exposição ao tabagismo durante a gestação e no início da infância sobre o crescimento linear e ganho de peso do nascimento à adolescência, além de verificar o efeito do nível socioeconômico no início da infância e da mobilidade social sobre a adiposidade até a adolescência. Foram utilizados para este fim os dados de uma coorte de crianças nascidas entre 1994 e 1999 na cidade de Cuiabá-MT. Essas crianças fizeram parte de um estudo de base populacional realizado na cidade de Cuiabá, entre 1999 e 2000, com 2405 crianças (0 a 5 anos) e foram selecionadas aleatoriamente em unidades básicas de saúde quando da vacinação. As mães foram entrevistadas após a vacinação, quando foram obtidos dados relativos à exposição ao tabagismo gestacional, tabagismo passivo, nível socioeconômico das famílias e dados antropométricos. Entre 2009 e 2011, após aproximadamente 11 anos, essas crianças foram localizadas por meio do Censo Escolar e então 1716 adolescentes entre 10 e 17 anos de idade (71,4% da população) foram reavaliados nas escolas da rede pública e privada de Cuiabá, de 18 municípios do estado e outras 5 capitais do país. A análise por modelos lineares de efeitos mistos permitiu verificar a mudança de estatura e Índice de Massa Corporal (IMC) entre o nascimento e a adolescência. O primeiro e o segundo artigo desta tese avaliaram o efeito da exposição ao tabagismo materno durante a gestação e no início da infância sobre o crescimento linear e o IMC entre o nascimento e a adolescência. Crianças expostas ao tabagismo materno durante a gestação e no início da infância apresentaram menor estatura desde o nascimento até a adolescência quando comparadas às crianças não expostas. Quanto à adiposidade, entre o nascimento e a infância a mudança do IMC foi similar entre as crianças expostas e não expostas ao tabagismo materno, porém, entre a infância e a adolescência, aquelas expostas apenas durante a gestação mostraram maior ganho de IMC. Em conjunto, os dados corroboram o efeito deletério do tabagismo sobre o crescimento, efeito já bastante estudado, mas também indicam que avaliar e comparar exposição gestacional com pós-gestacional é importante, dado que seus efeitos parecem ser diferentes. O terceiro artigo avaliou o efeito do nível socioeconômico no início da infância e da mobilidade social entre a infância e a adolescência sobre o IMC do nascimento à adolescência. Para avaliar o nível socioeconômico, as famílias foram classificadas em nível econômico alto, médio e baixo, a partir do Critério de Classificação Econômica Brasil. Foi observada expressiva mobilidade social na população, principalmente entre os de menor nível econômico. Houve maior aumento do IMC entre o nascimento e a adolescência entre aqueles de maior nível econômico na infância e aqueles que permaneceram nas classes mais elevadas, indicando que a posição inicial foi o maior determinante das mudanças observadas no IMC.

Nas últimas décadas, tem sido observado o aumento da oferta de bebidas com elevado conteúdo calórico e com grandes quantidades de açúcar de rápida absorção. Essas bebidas adoçadas, cujo consumo tem aumentado no Brasil assim como em outras partes do mundo, são consideradas fatores de risco para obesidade e diabetes. O consumo de bebidas adoçadas pode levar ao balanço energético positivo e consequentemente ao ganho de peso. Essa associação pode ser explicada pelo mecanismo regulatório de compensação de calorias líquidas. Compensação calórica ocorre quando há redução no consumo de calorias provenientes de alimentos sólidos para compensar as calorias líquidas adicionadas à refeição ou dieta. No entanto, não há consenso em relação a evidências da compensação calórica, dificultando a elaboração de recomendações sobre essas bebidas em saúde pública. Razões para a falta de consenso incluem a diversidade de desenhos de estudos, experimentos realizados em ambientes controlados e não reais em relação ao consumo de alimentos e bebidas, e estudos com amostras pequenas ou de conveniência. Esta dissertação estudou a associação entre bebidas adoçadas e consumo calórico, verificando se calorias de bebidas adoçadas são compensadas em refeições realizadas em um ambiente pragmático. Os dados de consumo calórico de 34.003 indivíduos, com idade igual ou superior a dez anos, foram obtidos pelo Inquérito Nacional de Alimentação 2008-2009, em todo território nacional. Os participantes completaram dois registros alimentares, em dias não consecutivos da mesma semana. Foram selecionadas as refeições dos períodos café da manhã, almoço e jantar de cada indivíduo em cada um dos dias. Para cada refeição, foi calculado o valor calórico de alimentos e de bebidas adoçadas consumidos. Para testar a compensação calórica, um modelo de regressão linear multinível com efeitos mistos foi ajustado para analisar cada período. A variável reposta utilizada foi consumo calórico proveniente de alimentos e a variável explicativa foi consumo calórico de bebida adoçada na refeição. Os efeitos intra-indivíduo da bebida adoçada no consumo calórico foram estimados e interpretados. Esses efeitos são considerados não-enviesados pois são controlados pelas características constantes dos indivíduos, tendo assim o indivíduo atuando como seu próprio controle na análise. Covariadas incluídas no modelo foram variáveis da refeição: local, dia da semana, horário, consumo calórico na refeição anterior e intervalo de tempo desde a última refeição; e do indivíduo: sexo, faixa etária, categoria de Índice de Massa Corpórea e quartos de renda per capita. Efeitos aleatórios dos indivíduos e dos domicílios foram incluídos no modelo para melhor estimar a estrutura de erros de dados correlacionados. A compensação calórica foi de 42% para o café da manhã, não houve compensação no almoço e para o jantar, compensação variou de 0 a 22%, tendo interação com quartos de renda per capita. A conclusão desta dissertação é que as bebidas adoçadas não são completamente compensadas em refeições realizadas em ambiente pragmático. Assim, a redução do consumo de bebidas adoçadas em refeições pode ajudar a diminuir o consumo calórico excessivo e levar a um melhor controle do peso em indivíduos.

Este trabalho avaliou [1] os fatores associados à ocorrência de restrição ao ganho de peso observada na alta hospsitalar e [2] a associação entre as práticas de alimentação e o ganho de peso durante a internação, em recém-nascidos prematuros de muito baixo peso de nascimento (501 a 1.499g) na maternidade do Hsopital Geral de Bonsucesso (Rio de Janeiro). Os dados foram coletados de forma retrospectiva para os nascimetnos do período compreendido entre junho de 2002 a junho de 2004. Do total de 247 recém-nascidos incluídos no estudo, 203 tiveram alta hospitalar. As características ao nascimento, asmorbidades e as práticas de alimentação foram levantadas dos prontuários de acordo com um questionário de pesquisa. O menor peso de nascimento, ser pequeno para idade gestacional-percentil 3, o maior escore CRIB e a ocorrência de sepse foram associados à ocorrência de restrição ao ganho de peso extra-uterino na alta. Das cento e cinquenta e oito crianças com peso adequado ao nascimento, sessenta e nova (43,7%) encontravam-se com peso abaixo do 3 percentil na alta. Nesses casos de restrição ao ganho de peso foram preditores: a ocorrência de sepse, de doença metabólica óssea e o maior número de transfusões sanguíneas, embora a capacidade de explicação do modelo tenha sido pequena (14%). Estas situações merecem destaque na prática neonatal, pois podem ser marcadores de um pior desempenho no que diz respeito ao ganho de peso durante a internação. Uma vez que as morbidades explicaram pouco a c]ocorrência de restrição ao ganho de peso extra-uterino, em especial os casos intrahospitalares. Foi analisada a associação entre evolução do peso nos primeiro dois meses de vida e as práticas de alimentação. Utilizando a análise de regressão longitudinal de efeitos mistos foi observado que o número de dias para o início de dieta enteral, de dias para atingir a dieta plena, de dias para início de dieta parenteral e de dias de uso de dieta parenteral, influenciaram a evolução precoce do peso (até 17 dia). O número de dias para início da dieta parenteral não influenciou a evolução do peso após o 17 dia de vida. Os resultados do presente estudo sugerem 1) que o menor peso de nascimento, ser pequeno para idade gestacional, ter maior escore CRIB e a ocorrência de sepse associam-se a ocorrência de restrição ao ganho de peso extra-uterino; 2) dentre os recém-nascidos com peso apropriado ao nascimento, a ocorrência de sepse, de doença metabólica óssea e o maior número de transfusões sanguíneas associaram-se a um pior desempenho ponderal; 3) que as práticas de alimentação decididas precocemente associam-se ao ganho de pseo intra-hospitalar e a revisão destas pode melhorar o desempenho ponderal de recém-nascidos prematuros de muito baixo peso de nascimento.

In this paper, we derive an EM algorithm for nonlinear state space models. We use it to estimate jointly the neural network weights, the model uncertainty and the noise in the data. In the E-step we apply a forwardbackward Rauch-Tung-Striebel smoother to compute the network weights. For the M-step, we derive expressions to compute the model uncertainty and the measurement noise. We find that the method is intrinsically very powerful, simple and stable.

The conventional technology for generating ultrashort pulses relies on soliton-like operation based mode-locking. In this regime, the pulse duration is limited by nonlinear optical effects[1]. One method to mitigate these effects is to alternate segments of normal and anomalous group velocity dispersion (GVD) fiber[1]. This configuration is known as dispersion-managed soliton design. It decreases the nonlinear optical effects and reduces the pulse duration[1]. © 2011 IEEE.

State-space inference and learning with Gaussian processes (GPs) is an unsolved problem. We propose a new, general methodology for inference and learning in nonlinear state-space models that are described probabilistically by non-parametric GP models. We apply the expectation maximization algorithm to iterate between inference in the latent state-space and learning the parameters of the underlying GP dynamics model. Copyright 2010 by the authors.

Synthesis efforts that identify patterns of ecosystem response to a suite of warming manipulations can make important contributions to climate change science. However, cross-study comparisons are impeded by the paucity of detailed analyses of how passive warming and other manipulations affect microclimate. Here we document the independent and combined effects of a common passive warming manipulation, open-top chambers (OTCs), and a simulated widespread land use, clipping, on microclimate on the Tibetan Plateau. OTCs consistently elevated growing season averaged mean daily air temperature by 1.0-2.0 degrees C, maximum daily air temperature by 2.1-7.3 degrees C and the diurnal air temperature range by 1.9-6.5 degrees C, with mixed effects on minimum daily air temperature, and mean daily soil temperature and moisture. These OTC effects on microclimate differ from reported effects of a common active warming method, infrared heating, which has more consistent effects on soil than on air temperature. There were significant interannual and intragrowing season differences in OTC effects on microclimate. For example, while OTCs had mixed effects on growing season averaged soil temperatures, OTCs consistently elevated soil temperature by approximately 1.0 degrees C early in the growing season. Nonadditive interactions between OTCs and clipping were also present: OTCs in clipped plots generally elevated air and soil temperatures more than OTCs in nonclipped plots. Moreover, site factors dynamically interacted with microclimate and with the efficacy of the OTC manipulations.These findings highlight the need to understand differential microclimate effects between warming methods, within warming method across ecosystem sites, within warming method crossed with other treatments, and within sites over various timescales. Methods, sites and scales are potential explanatory variables and covariables in climate warming experiments. Consideration of this variability among and between experimental warming studies will lead to greater understanding and better prediction of ecosystem response to anthropogenic climate warming.
