Hydrodynamism is an environmental stressor on marine communities with effects on populations of intertidal organisms. Microphrys bicornutus is a crab species associated with secondary substrates on rocky shores and little is known about its population dynamics and its relation to the shore hydrodynamics. The aim of this study is to describe the population structure of Microphrys bicornutus on intertidal rocky shores from the north coast of the São Paulo State, Brazil, and the influence of wave exposure on the density of this decorator crab. There was a greater density of M. bicornutus on sheltered than on exposed rocky shores, which is probably due to the hydrodynamic influence on M. bicornutus populations on rocky shores: directly ( by the physical stress caused by wave impact) and indirectly ( by determining the dominance of the secondary substrate) acting on the density of these crabs. Our results also suggest a vertical distribution of juveniles and adults, where the juveniles might be more abundant on the infralittoral fringe and, thus, more influenced by hydrodynamism than adults in the infralittoral.

Fish assemblages in seagrass and unvegetated habitats located in shallow intertidal creeks within the saltmarsh area of the Ria Formosa coastal lagoon were sampled with a Riley push net at 3 sites on a monthly basis over a 1 yr period. The objective was to test if both habitats support similar fish assemblages in terms of abundance, diversity, assemblage structure, and size distribution, and to investigate how site and season affect the assemblages. Fish assemblages associated with these habitats were significantly different in terms of diversity, abundance, and assemblage structure. Seagrass supported a larger number of species and greater diversity, while unvegetated habitat supported greater fish numbers but only of a few species. The habitats were dominated by different groups of resident species that were responsible for major differences in fish assemblage structure between habitats. Pomatoschistus microps and young-of-the-year (YOY) Atherina presbyter dominated the unvegetated habitat, while seagrass was dominated by a diverse group of species, in particular syngnathids and small labrids, revealing different habitat preferences. Site and season were determinant factors conditioning the role of habitat in structuring fish assemblages. Distance between habitats, site elevation, and the amount of marsh drained affected fish assemblages in both habitats. Seasonal fluctuations in the presence and abundance of YOY from marine migrant and resident species were responsible for comparable changes in fish assemblage structure in both habitats. Both habitats provide a distinctive nursery area for different species, while common species reveal ontogenic distributional changes between habitats, where smaller fish appear first in unvegetated creeks.

The faunal communities of four intertidal habitats namely sand, mud, seagrass (Zostera noltii) and seagrass patches (mixSM) of a temperate coastal lagoon, Ria Formosa (southern Portugal), were sampled. A total of 47 species were taken in 428 bottomless drop sampler samples, with the highest number of species and the more commonly occurring species belonging to the Mollusca phylum. The dominance of these gastropod species underlines the importance of the grazing food chain in these habitats. Bittium reticulatum was the most abundant species, being especially abundant in the seagrass habitat. The most frequent and highest biomass species in the community was Carcinus maenas, a predator that makes use of the available resources and that is adapted to the highly variable intertidal environment. Pomatoschistus microps was the most abundant fish species, with highest densities in the mud habitat, which demonstrates an ability to occupy a low depth area. The seagrass; habitat had the highest diversity, abundance and biomass, followed by the mixSM habitat and was different from all the others. Assemblages were highly influenced by the presence of vegetation, providing forage and refuge from predation. A well defined summer group was identified in all habitats. These results highlight the importance of seagrass beds and the idea that their decrease implies the decrease of lagoon production through the impoverishment of the trophic structure of the lagoon. This thesis contributes to the knowledge of temperate rocky shore ecology, with direct implications in the management and conservation of two important local marine resources that inhabit the very edge of subtidal and intertidal habitats on wave-swept rocky shores: the sessile filter feeding stalked barnacle Pollicipes pollicipes and the mobile keystone herbivore sea urchin Paracentrotus lividus. Research was conducted along gradients of wave exposure on rocky shores of Southern Europe. The abundance of P. lividus was four times higher in SW Portugal than in NW Italy. Most of the variation in urchin abundance occurred at small spatial scales, probably shaped by habitat complexity. In SW Portugal, sea urchin attachment forces while in burrows were measured and related to burrow shape, urchin size and habitat. Burrowing behaviour enhances sea urchin attachment force and might be an adaptive response to hydrodynamic stress. Abundance of P. pollicipes in SW Portugal is highly and positively related to wave exposure at local and regional scales. Predation and recruitment processes seem to be important drivers of these abundance patterns. A distribution model of P. pollicipes abundance in relation to wave exposure was developed for the SW coast of Portugal and might be used for improvement of its management and conservation. Growth of P. pollicipes was studied by applying a novel method using fluorescent calcein for marking and to estimate growth. Growth rate decreased with barnacle size and was highly variable amongst individuals, particularly in smaller barnacles. No effect of shore level on barnacle growth was detected. An assessment of the state of the fishery, conservation and management of the stalked barnacle in different regions of continental Portugal was made, highlighting an overall negative tendency of this state and recommending a change into a co-management system; Resumo: Viver no limite intertidal / subtidal: ecologia do percebe Pollicipes pollicipes e do ouriço-do-mar Paracentrotus lividus Esta tese contribui para o conhecimento da ecologia do litoral rochoso e tem implicações diretas na gestão e conservação de dois recursos marinhos locais que habitam o interface subtidal/intertidal de costas rochosas sujeitas a agitação marinha: o percebe Pollicipes pollicipes, animal séssil e filtrador e o ouriço-do-mar Paracentrotus lividus, animal móvel e herbívoro.

Brucite [Mg(OH)2] microbialites occur in vacated interseptal spaces of living scleractinian coral colonies (Acropora, Pocillopora, Porites) from subtidal and intertidal settings in the Great Barrier Reef, Australia, and subtidal Montastraea from the Florida Keys, United States. Brucite encrusts microbial filaments of endobionts (i.e., fungi, green algae, cyanobacteria) growing under organic biofilms; the brucite distribution is patchy both within interseptal spaces and within coralla. Although brucite is undersaturated in seawater, its precipitation was apparently induced in the corals by lowered pCO2 and increased pH within microenvironments protected by microbial biofilms. The occurrence of brucite in shallow-marine settings highlights the importance of microenvironments in the formation and early diagenesis of marine carbonates. Significantly, the brucite precipitates discovered in microenvironments in these corals show that early diagenetic products do not necessarily reflect ambient seawater chemistry. Errors in environmental interpretation may arise where unidentified precipitates occur in microenvironments in skeletal carbonates that are subsequently utilized as geochemical seawater proxies.

Live-collected samples of four common reef building coral genera (Acropora, Pocillopora, Goniastrea, Porites) from subtidal and intertidal settings of Heron Reef, Great Barrier Reef, show extensive early marine diagenesis where parts of the coralla less than 3 years old contain abundant macro- and microborings and aragonite, high-Mg calcite, low-Mg calcite, and brucite cements. Many types of cement are associated directly with microendoliths and endobionts that inhabit parts of the corallum recently abandoned by coral polyps. The occurrence of cements that generally do not precipitate in normal shallow seawater (e.g., brucite, low-Mg calcite) highlights the importance of microenvironments in coral diagenesis. Cements precipitated in microenvironments may not reXect ambient seawater chemistry. Hence, geochemical sampling of these cements will contaminate trace-element and stable-isotope inventories used for palaeoclimate and dating analysis. Thus, great care must be taken in vetting samples for both bulk and microanalysis of geochemistry. Visual inspection using scanning electron microscopy may be required for vetting in many cases.

Background The sequencing, de novo assembly and annotation of transcriptome datasets generated with next generation sequencing (NGS) has enabled biologists to answer genomic questions in non-model species with unprecedented ease. Reliable and accurate de novo assembly and annotation of transcriptomes, however, is a critically important step for transcriptome assemblies generated from short read sequences. Typical benchmarks for assembly and annotation reliability have been performed with model species. To address the reliability and accuracy of de novo transcriptome assembly in non-model species, we generated an RNAseq dataset for an intertidal gastropod mollusc species, Nerita melanotragus, and compared the assembly produced by four different de novo transcriptome assemblers; Velvet, Oases, Geneious and Trinity, for a number of quality metrics and redundancy. Results Transcriptome sequencing on the Ion Torrent PGM™ produced 1,883,624 raw reads with a mean length of 133 base pairs (bp). Both the Trinity and Oases de novo assemblers produced the best assemblies based on all quality metrics including fewer contigs, increased N50 and average contig length and contigs of greater length. Overall the BLAST and annotation success of our assemblies was not high with only 15-19% of contigs assigned a putative function. Conclusions We believe that any improvement in annotation success of gastropod species will require more gastropod genome sequences, but in particular an increase in mollusc protein sequences in public databases. Overall, this paper demonstrates that reliable and accurate de novo transcriptome assemblies can be generated from short read sequencers with the right assembly algorithms. In coastal waters and estuaries, seagrass meadows are often subject to light deprivation over short time scales (days to weeks) in response to increased turbidity from anthropogenic disturbances. Seagrasses may exhibit negative physiological responses to light deprivation and suffer stress, or tolerate such stresses through photo-adaptation of physiological processes allowing more efficient use of low light. Pulse Amplitude Modulated (PAM) fluorometery has been used to rapidly assess changes in photosynthetic responses along in situ gradients in light. In this study, however, light is experimentally manipulated in the field to examine the photosynthesis of Halophila ovalis and Zostera capricorni. We aimed to evaluate the tolerance of these seagrasses to short-term light reductions. The seagrasses were subject to four light treatments, 0, 5, 60, and 90% shading, for a period of 14 days. In both species, as shading increased the photosynthetic variables significantly (P < 0.05) decreased by up to 40% for maximum electron transport rates (ETRmax) and 70% for saturating irradiances (Ek). Photosynthetic efficiencies (a) and effective quantum yields (ΔF/Fm′ ) increased significantly (P < 0.05), in both species, for 90% shaded plants compared with 0% shaded plants. H. ovalis was more sensitive to 90% shading than Z. capricorni, showing greater reductions in ETR max, indicative of a reduced photosynthetic capacity. An increase in Ek, Fm′ and ΔF/Fm′ for H. ovalis and Z. capricorni under 90% shading suggested an increase in photochemical efficiency and a more efficient use of low-photon flux, consistent with photo-acclimation to shading. Similar responses were found along a depth gradient from 0 to10 m, where depth related changes in ETRmax and Ek in H. ovalis implied a strong difference of irradiance history between depths of 0 and 5-10 m. The results suggest that H. ovalis is more vulnerable to light deprivation than Z. capricorni and that H. ovalis, at depths of 5-10 m, would be more vulnerable to light deprivation than intertidal populations. Both species showed a strong degree of photo-adaptation to light manipulation that may enable them to tolerate and adapt to short-term reductions in light. These consistent responses to changes in light suggest that photosynthetic variables can be used to rapidly assess the status of seagrasses when subjected to sudden and prolonged periods of reduced light

Seagrass meadows across north-eastern Australia, survive a range of environmental conditions in coastal bays, reefs, estuarine and deepwater habitats through adaptation of a range of structural, morphological and physiological features. The aim of this study was to investigate the influence of spatial features (habitat type, site and depth) and photon flux on the photosynthetic performance of 11 tropical seagrass species. Pulse amplitude modulated (PAM) fluorometry was used to generate rapid light curves from which measures of maximal electron transport rate (ETRmax), photosynthetic efficiency (?), saturating irradiance (Ek) and effective quantum yield (?F/Fm?) were derived. The amount of light absorbed by leaves (absorption factor) was also determined for each population. In intertidal habitats many seagrass species exhibited typical sun-type responses with a close coupling of both ETRmax and Ek with photon flux. Photosynthetic performance ranged from minima in Thalassodendron ciliatum to maxima in Syringodium isoetifolium. The absence of a coupling between photosynthetic performance and photon flux in subtidal populations was most likely due to highly variable light climates and possible light attenuation, and hence the photo-biology of estuarine and deepwater seagrasses exhibited photosynthetic responses indicative of light limitation. In contrast seagrass species from shallow reef and coastal habitats for the most part exhibited light saturation characteristics. Of all the variables examined ETRmax, Ek and ?F/Fm? were most responsive to changing light climates and provide reliable physiological indicators of real-time photosynthetic performance of tropical seagrasses under different light conditions.

Detailed data on seagrass distribution, abundance, growth rates and community structure information were collected at Orman Reefs in March 2004 to estimate the above-ground productivity and carbon assimilated by seagrass meadows. Seagrass meadows were re-examined in November 2004 for comparison at the seasonal extremes of seagrass abundance. Ten seagrass species were identified in the meadows on Orman Reefs. Extensive seagrass coverage was found in March (18,700 ha) and November (21,600 ha), with seagrass covering the majority of the intertidal reef-top areas and a large proportion of the subtidal areas examined. There were marked differences in seagrass above-ground biomass, distribution and species composition between the two surveys. Major changes between March and November included a substantial decline in biomass for intertidal meadows and an expansion in area of subtidal meadows. Changes were most likely a result of greater tidal exposure of intertidal meadows prior to November leading to desiccation and temperature-related stress. The Orman Reef seagrass meadows had a total above-ground productivity of 259.8 t DW day-1 and estimated carbon assimilation of 89.4 t C day-1 in March. The majority of this production came from the intertidal meadows which accounted for 81% of the total production. Intra-annual changes in seagrass species composition, shoot density and size of meadows measured in this study were likely to have a strong influence on the total above-ground production during the year. The net estimated above-ground productivity of Orman Reefs meadows in March 2004 (1.19 g C m-2 day-1) was high compared with other tropical seagrass areas that have been studied and also higher than many other marine, estuarine and terrestrial plant communities.

Indo-Pacific mangrove swamps and seagrass beds are commonly located in close proximity to each other, often creating complex ecosystems linked by biological and physical processes. Although they are thought to provide important nursery habitats for fish, only limited information exists about their usage by fish outside of estuaries. The present study investigated fish assemblages in non-estuarine intertidal habitats where mangroves and seagrass overlap (the mangrove-seagrass continuum). Three habitats (mangrove, mangrove edge, seagrass) were sampled at 4 sites of the Wakatobi Marine National Park, Indonesia, using underwater visual census. Ninety-one species of fish were observed at a mean density of 130.1 +/- 37.2 ind. 1000 m(-2). Predatory fish (fish that feed on invertebrates and/or fish) were the most dominant feeding groups in the mangroves, whilst omnivores dominated on the mangrove edge and in the seagrass. Although the habitats along the mangrove-seagrass continuum were observed to be important for many fish, only 22 of the 942 coral reef species known within the area utilised mangroves as nursery habitat and only 15 utilised seagrass. Despite finding evidence that nursery grounds in mangroves and seagrass may not directly support high coral reef fish diversity, many of the coral reef nursery species found in this study are likely to be key herbivores or apex predators as adult fish on local coral reefs, and thus highly important to local fisheries. Although mangroves are not permanently inundated by the tide, this study highlights their importance as fish habitats, which at high tide support a greater abundance of fish than seagrass beds. In the light of the high rate of destruction of these habitats, their role in supporting fish assemblages requires consideration in marine resource management programs.

Ulva is a common component of marine intertidal flora in Australia with many species frequently observed along the Queensland coastline. Three species of Ulva, U. lactuca, U. intestinalis and U. prolifera were found to naturally occur at the Bribie Island Research Centre (BIRC) in Southeast Queensland. Studies were undertaken to establish the most optimal conditions for growing Ulva in the BIRC laboratory. These tests were conducted in order to condition the algal material prior to the sporulation studies, offering more controlled material to assess treatment effects conclusively, and helping eliminate other potentially confounding environmental factors. Results showed that a stocking density of between 5-20 grams of Ulva per litre along with the addition of the soluble fertiliser Aquasol at a rate of 87 mg/L of seawater was ideal for achieving a desired doubling of growth per week. In the wild the formation of Ulva fragments occurs naturally in the ocean through wave and storm action. This breakage can trigger a survival response mechanism which stimulates the algae to form and release gametes. By chopping the tissue, this process could be artificially simulated in the laboratory and creating a simple and easy way to produce new individuals. Studies performed into inducing sporulation in Ulva through a combination of fragmentation and renewal of medium at BIRC showed that sporulation can be successfully induced in all three species of Ulva through these methods, however it was found to be to a degree that would not meet the demands of commercial production with on average a rate of only 33% achieved. While the current study did not find a method suitable for a commercial application the results presented here contribute to increasing our understanding about Ulva reproduction and set a platform for future work in to cultivating Ulva within Southeast Queensland.

We used an established seagrass monitoring programme to examine the short and longer-term impacts of an oil spill event on intertidal seagrass meadows. Results for potentially impacted seagrass areas were compared with existing monitoring data and with control seagrass meadows located outside of the oil spill area. Seagrass meadows were not significantly affected by the oil spill. Declines in seagrass biomass and area 1 month post-spill were consistent between control and impact meadows. Eight months post-spill, seagrass density and area increased to be within historical ranges. The declines in seagrass meadows were likely attributable to natural seasonal variation and a combination of climatic and anthropogenic impacts. The lack of impact from the oil spill was due to several mitigating factors rather than a lack of toxic effects to seagrasses. The study demonstrates the value of long-term monitoring of critical habitats in high risk areas to effectively assess impacts.

This study examined the nutritional composition of the intertidal marine polychaete Perinereis helleri (Nereididae)when artificially cultured in sand filters treating mariculture wastewater. Moisture levels in harvested P. helleri ranged from 758 to 855 g kg1, and ash, from 23 to 61 g kg1 wet matter (WM). Stocking density and graded size after harvest significantly affected their composition. Higher total lipid contents were found in large (>0.6 g) P. helleri(16–19 g kg1 WM) and those grown at the lowest density(1000 m2: 18 g kg 1 WM) than in small (≤0.6 g) ones (14 g kg1 WM) and those grown at the highest densities (4000–6000 m2: 13–16 g kg1 WM). Several fatty acids within a very broad profile (some 30 identified) reflected this pattern, yet their ARA/EPA/DHA ratios were relatively unaffected. Feeding the polychaete-assisted sand filters (PASF) with fish meal to increase worm biomass productivity significantly increased their DHA content. Other components (e.g. protein, phospholipids, cholesterol, carbohydrate, amino acids, nitrogen, minerals and bromophenols) and nutritional factors (e.g. maturity, feeding seaweed and endemic shrimp viral content) were also investigated. Results suggest that PASF-produced P. helleri have a well-balanced nutritional profile for penaeid shrimp and fish broodstock.
