As porções uniparentais do genoma humano, representadas pelo cromossomo Y e pelo DNA mitocondrial (DNAmt), contêm informação genética relacionada às heranças patrilinear e matrilinear, respectivamente. Além da aplicabilidade em genética médica e forense, o DNAmt tem sido utilizado como um importante marcador molecular em estudos sobre evolução para traçar inferências filogenéticas e filogeográficas sobre as populações humanas. A análise de linhagens de DNAmt presentes em diferentes populações mundiais levou à identificação de haplogrupos reunindo diversos haplótipos específicos dos grandes grupos étnicos: africanos, europeus, asiáticos e nativos americanos. A população brasileira é conhecida como uma das mais heterogêneas do mundo, resultado do processo de colonização do país, abrangendo mais de cinco séculos de miscigenação entre povos de diferentes continentes. Este trabalho teve como objetivo estimar a partir da análise do DNA mitocondrial as proporções ancestrais africanas, européias e ameríndias na população do Rio de Janeiro. Para isso foram sequencidas as regiões hipervariáveis HVI e HVII do DNAmt de 109 indivíduos não relacionados geneticamente residentes no Rio de Janeiro. Os haplogrupos foram classificados de acordo com o conjunto de polimorfismos dos haplótipos individuais. Programas estatísticas foram utilizados para a determinação de parâmetros de diversidade genética e comparações populacionais. A diversidade haplotípica foi estimada em 0,9988. Nossos resultados demonstraram na população do Rio de Janeiro percentuais de cerca de 60%, 25% e 15% de ancestralidades maternas africana, ameríndia e européia, respectivamente. Através da análise de distâncias genéticas, evidenciou-se que a população do Rio de Janeiro está mais próxima das populações brasilerias dos estados de São Paulo e Alagoas. Como descrito nos registros históricos, algumas regiões do país tiveram processos de colonização muito específicos que se refletem nas proporções ancestrais maternas e paternas observadas. Em relação ao DNAmt, não se verificou diferença genética significativa entre as populações do Rio de Janeiro e a de Angola, uma população africana. Os resultados obtidos estão em estreita concordância com os registros históricos e outros estudos genéticos acerca da formação da população brasileira

Abstract In the last years scallops have reached a considerable popularity and the import of scallops into the EU has increased about 20 % over the last fi ve years from some 50.000 t to nearly 63.000 t in the year 2010. Scallops are fi shed or farmed, and traded as fresh or deep frozen product. Recently investigation of scallop products of various origins by determining the species using molecular biological techniques showed that the species had been mislabelled in a considerable proportion of samples. Determination of the species was performed by PCR-based DNA-analysis of mitochondrial DNA followed by (i) sequencing the PCR product and (ii) comparison of the DNA sequence with entries in GenBank using BLAST. The deduced sequences of the analysed samples were considerably different from each other allowing the unambiguous assignment of samples to a certain species. Kurzfassung Die Nachfrage von Kammmuscheln in der EU hat in den letzten fünf Jahren erheblich zugenommen. Der Import stieg von knapp 53.000 t im Jahr 2005 um 20% auf annähernd 63.000 t im Jahr 2010. Gehandelt werden Kammmuscheln sowohl als frische als auch als Tiefkühlware aus Wildfängen und Aquakultur. Untersuchungen von Kammmuschel-Proben aus verschiedenen Ursprungsländern und Bestimmung der Spezies auf molekularbiologischer Basis zeigten, dass ein erheblicher Anteil der Proben falsch deklariert war. Die Bestimmung der Spezies erfolgte durch Vervielfältigung eines Abschnitts des 16S rRNA Gens durch Polymerase- Kettenreaktion (PCR), anschließender Sequenzanalyse der PCR-Produkte und Vergleich der DNA Sequenzen untereinander und mit Dateneintragungen in GenBank. Die DNA-Sequenzen der ermittelten Abschnitte der 16S rRNA der Proben unterschieden sich erheblich voneinander und erlaubten eine eindeutige Zuordnung zu jeweils einer Spezies.

Variation in the allele frequencies of five microsatellite loci was surveyed in 1256 individual spotted seatrout (Cynoscion nebulosus) obtained from 12 bays and estuaries from Laguna Madre, Texas, to Charlotte Harbor, Florida, to St. John’s River on the Florida Atlantic Coast. Texas and Louisiana collection sites were resampled each year for two to four years (1998−2001). Genetic differentiation was observed. Spotted seatrout from Florida waters were strongly differentiated from spotted seatrout collected in Louisiana and Texas. The greatest genetic discontinuity was observed between Tampa Bay and Charlotte Harbor, and Charlotte Harbor seatrout were most similar to Atlantic Coast spotted seatrout. Texas and Louisiana samples were not strongly structured within the northwestern Gulf of Mexico and there was little evidence of temporal differentiation within bays. These findings are contrary to those of earlier analyses with allozymes and mitochondrial DNA (mtDNA) where evidence of spatial differentiation was found for spotted seatrout resident on the Texas coast. The differences in genetic structure observed among these markers may reflect differences in response to selective pressure, or may be due to differences in underlying genetic processes.

The importance of the process of Neolithization for the genetic make-up of European populations has been hotly debated, with shifting hypotheses from a demic diffusion (DD) to a cultural diffusion (CD) model. In this regard, ancient DNA data from the Balkan Peninsula, which is an important source of information to assess the process of Neolithization in Europe, is however missing. In the present study we show genetic information on ancient populations of the South-East of Europe. We assessed mtDNA from ten sites from the current territory of Romania, spanning a time-period from the Early Neolithic to the Late Bronze Age. mtDNA data from Early Neolithic farmers of the Starcevo Cris culture in Romania (Carcea, Gura Baciului and Negrilesti sites), confirm their genetic relationship with those of the LBK culture (Linienbandkeramik Kultur) in Central Europe, and they show little genetic continuity with modern European populations. On the other hand, populations of the Middle-Late Neolithic (Boian, Zau and Gumelnita cultures), supposedly a second wave of Neolithic migration from Anatolia, had a much stronger effect on the genetic heritage of the European populations. In contrast, we find a smaller contribution of Late Bronze Age migrations to the genetic composition of Europeans. Based on these findings, we propose that permeation of mtDNA lineages from a second wave of Middle-Late Neolithic migration from North-West Anatolia into the Balkan Peninsula and Central Europe represent an important contribution to the genetic shift between Early and Late Neolithic populations in Europe, and consequently to the genetic make-up of modern European populations.

A Mata Atlântica brasileira concentra uma das maiores diversidades biológicas da Terra com cerca de 7% das espécies animais e vegetais do planeta. Esse bioma abriga atualmente mais de 50% das espécies de anuros do Brasil (c.a. 500 espécies), mas sofre intensa perda e fragmentação de habitat. Um dos principais fragmentos da Mata Atlântica, a Reserva Ecológica de Guapiaçu (REGUA) abriga vasta anurofauna, com cerca de 71 espécies já descritas. Acredita-se, porém, que muitas ainda precisam ser identificadas e estudadas. A identificação de espécies baseada em caracteres moleculares vem se mostrando uma alternativa para dar suporte à identificação morfológica, e dentro deste contexto os genes de DNA mitocondrial, como o 16S, são utilizados para a realização de barcode. O objetivo deste estudo foi testar a metodologia de identificação molecular de espécies (DNA barcode) na comunidade de anfíbios anuros da REGUA utilizando o gene mitocondrial 16S. Para isso, foram coletados tecidos de 99 indivíduos, entre adultos e girinos de 23 espécies, agrupados em seis famílias distintas. Desses 99 indivíduos, 88 foram amplificados corretamente para o gene em referência e foram realizadas, com sucesso, a determinação de espécies de 84 anuros (95,45%) da REGUA. As espécies de Scinax albicans, Scinax flavoguttatus e Hylodes charadranaetes, cujas identificações haviam sido determinadas com base em critérios morfológicos, agruparam em clados de mesmo gênero, porém de espécies diferentes quando analisadas pelas metodologias neighbor-joining e maximum-likelihood. Além de altos valores de distância intraespecífica (2,18%, 3,49% e 3,77%, respectivamente) e distâncias interespecíficas nulas (0%) temos a indicação de possíveis equívocos em determinações de espécies feitas exclusivamente por critérios morfológicos. Nesse caso, as discordâncias morfológica e molecular são exclusivamente de girinos, demonstrando a dificuldade na identificação morfológica e a escassez de chaves de identificação dessas espécies em estágio larval. Os resultados mostram que o gene mitocondrial 16S teve seu uso na identificação de anuros da REGUA confirmada e apontam que, em casos de estudos com indivíduos em estágios larvais, como em girinos, a metodologia de barcode, quando complementada a identificação morfológica, suporta a correta identificação das espécies de anfíbios anuros.

The mitochondrial DNA of the rice frog, Fejervarya limnocharis (Amphibia, Anura), was obtained using long-and-accurate polymerase chain reaction (LA-PCR) combining with subcloning method. The complete nucleotide sequence (17,717 bp) of mitochondrial genome was determined subsequently. This mitochondrial genome is characterized by four distinctive features: the translocation of ND5 gene, a cluster of rearranged tRNA genes (tRNA(Thr), tRNA(Pro), tRNA(Leu) ((CUN))) a tandem duplication of tRNA(Mer) gene, and eight large 89-bp tandem repeats in the control region, as well as three short noncoding regions containing two repeated motifs existing in the gene cluster of ND5/tRNA(Thr)/tRNA(Pro)/tRNA(Leu)/tRNA(Phe). The tandem duplication of gene regions followed by deletions of supernumerary genes can be invoked to explain the shuffling of tRNAM(Met) and a cluster of tRNA and ND5 genes, as observed in this study. Both ND5 gene translocation and tandem duplication of tRNA(Met) were first observed in the vertebrate mitochondrial genomes. (c) 2004 Elsevier B.V. All rights reserved.

本文以人类线粒体DNA为例,回顾了其系统发育关系的重建的研究历史,进而总结介绍了该分析方法在人类进化历史研究、线粒体DNA数据质量评估以及疾病相关线粒体DNA突变的甄别等方面的应用,以期对该方法在国内的推广应用有所裨益.

采用PCR技术获得了中国鮡科褶鮡属(Pseudecheneis)5种鱼类及外群种类巨魾[Bagarius yarrelli(Sykes)]和红河纹胸鮡(Glyptothorax fukiensis honghensis Li)的线粒体部分基因序列.序列分析结果表明:间褶鮡(Pseudecheneis intermedius Chu)与平吻褶鮡(P.paviei Vaillant)在Cyt b基因片段上完全无差异,形成单倍型,支持间褶鮡应为平吻褶鮡的同物异名.凭Cyt b基因片段构建了它们的NJ,MP和ML分子树,3棵分子树基本一致,均支持褶鮡属构成一单系群;怒江和伊洛瓦底江"黄斑褶鮡"不同样品分别聚在一起,但二水系的样品未能形成一单系;其他各种的不同样品均能分别聚在一起形成单系.怒江和伊洛瓦底江"黄斑褶鮡"的分类地位值得今后进一步研究.

Two different forms of Chinese pangolins can be recognized according to the color of their scales, i.e., brown and dusky. We analyzed mitochondrial DNA (mtDNA) purified from the livers of seven dusky and six brown Chinese pangolins from the same locality, using cleavage patterns from 19 restriction enzymes. From the 19 6-bp recognition enzymes used, 51-56 sites were observed. By combining the cleavage patterns for each enzyme, the 13 samples were classified into four restriction types: two in dusky and two in brown Chinese pangolins. The estimated number of nucleotide substitutions per site in dusky and brown types is 0.002, and that between dusky and brown types is 0.012. Divergence between brown and dusky forms began 0.6 Myr ago, provided the mean rate of sequence divergence is 0.02 per Myr in mtDNA. Our results suggest that there is considerable divergence in Chinese pangolins, and brown and dusky Chinese pangolins may be quite different forms or, at least, belong to different maternal groups.

A method for DNA isolation from early development of blastocyst and further analysis of nuclear and mitochondrial DNA was developed in present study. Total DNA was prepared from interspecies reconstructed blastocyst and a giant panda specific microsatellite locus g(010) was successfully amplified. DNA sequencing of the PCR product showed that two sequences of reconstructed blastocysts are the same as that of positive control giant panda. Our results prove that the nucleus of interspecies reconstructed blastocyst comes from somatic nucleus of donor giant panda.

China has numerous native domestic goat breeds, but so far there has been no extensive study on genetic diversity, population demographic history, and origin of Chinese goats. Here, we examined the genetic diversity and phylogeographic structure of Chinese domestic goats by determining a 481-bp fragment of the first hypervariable region of mitochondrial DNA (mtDNA) control region from 368 individuals representing 18 indigenous breeds. Phylogenetic analyses revealed that there were four mtDNA lineages (A-D) identified in Chinese goats, in which lineage A was predominant, lineage B was moderate, and lineages C and D were at low frequency. These results further support the multiple maternal origins of domestic goats. The pattern of genetic variation in goat mtDNA sequences indicated that the two larger lineages A and B had undergone population expansion events. In a combined analysis of previously reported sequences and our sequences belonging to lineage B, we detected two subclades, in which one was unique to eastern Asia and another was shared between eastern and southern Asia. A larger genetic variation in eastern Asia than southern Asia and the pattern of phylogeographic variation in lineage B suggest that at least one subclade of lineage B originated from eastern Asia. There was no significant geographical structuring in Chinese goat populations, which suggested that there existed strong gene flow among goat populations caused by extensive transportation of goats in history. An up-to-date view of the worldwide mitochondrial DNA (mtDNA) phylogeny together with an evaluation of the conservation of each site is a reliable tool for detecting errors in mtDNA studies and assessing the functional importance of alleged pathogenic mutations. However, most of the published studies on mitochondrial diseases make very little use of the phylogenetic knowledge that is currently available. This drawback has two inadvertent consequences: first, there is no sufficient a posteriori quality assessment of complete mtDNA sequencing efforts; and second, no feedback is provided for the general mtDNA database when apparently new mtDNA lineages are discovered. We demonstrate, by way of example, these issues by reanalysing three mtDNA sequencing attempts, two from Europe and another one from East Asia. To further validate our phylogenetic deductions, we completely sequenced two mtDNAs from healthy subjects that nearly match the mtDNAs of two patients, whose sequences gave problematic results. We determined the complete mitochondrial DNA sequences for two species of surface- and cave-dwelling-cyprinid fishes, Sinocyclocheilus grahami and S. altishoulderus. Sequence comparison of 13 protein-coding genes shows that the mutation pattern of each single gene is quite similar to those of other vertebrate animal species. Analysis of the ratios of Ka/Ks at these loci between Sinocyclocheilus and two other cyprinid species (Cyprinus carpio and Procypris rabaudi) show that Ka/Ks ratios are differed, consistent with purifying selection and variation in functional constraint among genes. Bayesian analysis and maximum likelihood analysis of the concatenated mitochondrial protein sequences for 14 cyprinid taxa support the monophyly of the family Cyprininae, and further confirm the monophyly of the genus Sinocyclocheilus. The two Sinocyclocheilus species fall within the Cyprinion-Onychostoma lineage, including Cyprinus, Carassius, and Procypris, rather than among the Barbinae, as previously suggested on morphological grounds.

The decipherment of the meager information provided by short fragments of ancient mitochondrial DNA (mtDNA) is notoriously difficult but is regarded as a most promising way toward reconstructing the past from the genetic perspective. By haplogroup-specific hypervariable segment (HVS) motif search and matching or near-matching with available modem data sets, most of the ancient mtDNAs can be tentatively assigned to haplogroups, which are often subcontinent specific. Further typing for mtDNA haplogroup-diagnostic coding region polymorphisms, however, is indispensable for establishing the geographic/genetic affinities of ancient samples with less ambiguity. In the present study, we sequenced a fragment (similar to 982 bp) of the mtDNA control region in 76 Han individuals from Taian, Shandong, China, and we combined these data with previously reported samples from Zibo and Qingdao, Shandong. The reanalysis of two previously published ancient mtDNA population data sets from Linzi (same province) then indicates that the ancient populations had features in common with the modem populations from south China rather than any specific affinity to the European mtDNA pool. Our results highlight that ancient mtDNA data obtained under different sampling schemes and subject to potential contamination can easily create the impression of drastic spatiotemporal changes in the genetic structure of a regional population during the past few thousand years if inappropriate methods of data analysis are employed.

Phylogenetic relationships among all described species (total of 12 taxa) of the decapoda, were examined with nucleotide sequence data from portions of mitochondrial gene and cytochrome oxidase subunit I (COI). The previous works on phylogeny proved that the mitochondrial COI gene in crustacean is a good discriminative marker at both inter- and intra-specific levels. We provide COI barcode sequences of commertial decapoda of Oman Sea, Persian Gulf, Iran. Industrial activities, ecologic considerations, and goals of the decapoda Barcode of Life campaign make it crucial that species of the south costal be identified. The reconstruction of evolut phylogeny of these species are crucial for revealing stock identity that can be used for the management of fisheries industries in Iran. Mitochondrial DNA sequences were used to reconstruct the phylogeny of the Penaeus species of marine shrimp. For this purpose, DNA was extracted using phenol- chloroform well as CTAB method. The evolutionary relationships among 12 species of the decapoda were examined using 610 bp of mitochondrial (mt) DNA from the cytochrome oxidase subunit I gene. Finally the cladograms were compared and the resulted phylogenetic trees confirmed that the Iran's species origin is Indo-west pacific species. Iran's species, which were not grouped with the other decapoda taxa seem to always form a sister clade with Indo-west pacific species with strong bootstrap support 100%. The result completely agrees with the previously defined species using morphological characters.However, we still lack any comprehensive and clear understanding of phylogenetic relationships in this group.
