Independent molecular markers based on mitochondrial and nuclear DNA were developed to provide positive identification of istiophorid and xiphiid billfishes (marlins, spearfishes, sailfish, and swordfish). Both classes of markers were based on amplification of short segments (<1.7 kb) of DNA by the polymerase chain reaction and subsequent digestion with informative restriction endonucleases. Candidate markers were evaluated for their ability to discriminate among the different species and the level of intraspecific variation they exhibited. The selected markers require no more than two restriction digestions to allow unambiguous identification, although it was not possible to distinguish between white marlin and striped marlin with any of the genetic characters screened in our study. Individuals collected from throughout each species’ range were surveyed with the selected markers demonstrating low levels of intraspecific character variation within species. The resulting keys provide two independent means for the forensic identification of fillets and for specific identification of early life history stages.

The main goal of this paper is to determine the total catch of fish and shrimp made by driftnet fleet and trawling in Maputo Bay in 1984. This estimate is rather primitive in relation to artisanal fisheries. Fishermen show a lack of motivation for registration and data transmition (mainly due to a lack of mobilization and awareness). Then the quality of data is low and the informative system is not effective. The study is based on records of several organizations (Sulpesca, the Maritime Administration of Maputo, Maputo Fisheries Service) and enriched with information collected by samplers of the Instituto de Investigação Pesqueira of Maputo.

Restriction maps of rDNA repeats of five species of Colobinae and three outgroup taxa, Hylobates leucogenys, Macaca mulatta, and Macaca irus, were constructed using 15 restriction endonucleases and cloned 18S and 28S rRNA gene probes. The site variation between Rhinopithecus roxellana and Rhinopithecus bieti is comparable to that between Presbytis francoisi and Presbytis phayrei, implying that R. bieti is a valid species rather than a subspecies of R. roxellana. Phylogenetic analysis on the 47 informative sites supports the case for Rhinopithecus being an independent genus and closely related to Presbytis. Furthermore, branch lengths of the tree seem to support the hypothesis that the leaf monkeys share some ancestral traits as well as some automorphic characters.

Giant panda hair samples obtained by noninvasive methods served as a source of DNA for amplification of seven giant panda microsatellite loci utilizing the polymerase chain reaction. Thirteen giant pandas held in Chinese zoos were tested for identification of paternity. Some males listed as sires have been excluded as the biological father of captive-born giant pandas. Because of the death of some potential sires, paternity is still not assigned for some giant pandas, although there is a high likelihood that paternity assignment could be made if postmortem samples are available for genetic analysis. The DNA microsatellite variation assayed by the test we have developed provides a rapid, highly informative, and noninvasive method for paternity identification in giant pandas. Restriction site mapping of mitochondrial DNA (mtDNA) with 16 restriction endonucleases was used to examine the phylogenetic relationships of Ochotona cansus, O. huangensis, O. thibetana, O. curzoniae and O. erythrotis. A 1-kb length variation between O. erythrotis of subgenus Pika and other four species of subgenus Ochotona was observed, which may be a useful genetic marker for identifying the two subgenera. The phylogenetic tree constructed using PAUP based on 61 phylogenetically informative sites suggests that O. erythrotis diverged first, followed by O. cansus, while O. curzoniae and O. huangensis are sister taxa related to O. thibetana, The results indicate that both O. cansus and O. huangensis should be treated as independent species. If the base substitution rate of pikas mtDNA was 2% per million years, then the divergence time of the two subgenera, Pika and Ochotana, is about 8.8 Ma ago of late Miocence, middle Bao-dian of Chinese mammalian age, and the divergence of the four species in subgenus Ochotona would have occurred about 2.5 - 4.2 Ma ago, Yushean of Chinese mammalian age. This calculation appears to be substantiated by the fossil record.

To study the mitochondrial DNA (mtDNA) polymorphisms in a total of 232 individuals from five ethnic populations (Daur, n=45; Ewenki, n=47; Korean, n=48; Mongolian, n=48; Oroqen, n=44) in northern China, we analyzed the control region sequences and typed for a number of characteristic mutations in coding regions (especially the region 14576-16047), by direct sequencing or restriction-fragment-length-polymorphism (RFLP) analysis. With the exception of 14 individuals belonging to the European-specific haplogroups R2, H, J, and T, the mtDNAs considered could be assigned into the East Asian-specific haplogroups described recently. The polymorphisms in cytochrome b sequence were found to be very informative for defining or supporting the haplogroups status of East Asian mtDNAs in addition to the reported regions 10171-10659 and 14055-14590 in our previous study. The haplogroup distribution frequencies varied in the five ethnic populations, but in general they all harbored a large amount of north-prevalent haplogroups, such as D, G, C, and Z, and thus were in agreement with their ethnohistory of northern origin. The two populations (Ewenki and Oroqen) with small population census also show concordant features in their matrilineal genetic structures, with lower genetic diversities observed.

A total of 62 variable osteological and external characters was found among the five currently recognized species of Epalzeorhynchos. When the genera Crossocheilus and Paracrossocheilus are combined as the outgroup, only 30 of these characters can be polarized. This includes six autapomorphies. The remaining 24 polarized characters form a data matrix which yields a single, 26-step tree with a Consistency Index (CI) of 1 and a Retention Index (RI) of 1, The analysis was also performed on a combined dataset in which the 32 unpolarized characters (characters for which the combined outgroup was dimorphic) were added and coded as missing data (i.e., "?"), Analyzing this data matrix with all multistate characters ordered generates the same single most-parsimonious tree with a length of 63 steps, a CI of 0.98 and a RI of 0.97, When either Crossocheilus or Paracrossocheilus is used as the sole outgroup, the same single most-parsimonious tree is produced although the numbers of informative characters and some of the polarities differ. Evidence is presented to support the following hypotheses: (1) E, kalopterus + E, frenatus + E. bicolor + E. munensis form a monophyletic group; (2) E. frenatus + E, bicolor + E, munensis form a monophyletic group with E, kalopterus as its sister group; this speciation event is congruent with the predictions of vicariant speciation mode I; and (3) E. bicolor and E. munensis are sister groups, again congruent with vicariant speciation mode I, Evidence presented here also supports the zoogeographical hypothesis that the faunas of the Indochinese region and the Greater Sundas are more closely related to each other than either of them is to the lower Salween basin fauna and that the lower Mekong, Chao Phraya, and Mac Khlong basin faunas are more closely related to each other than any of them is to the Greater Sundas, In addition, the monophyly of Epalzeorhynchos is also preliminarily discussed by including either Paracrossocheilus or Crossocheilus in the ingroup. It is demonstrated that E. bicornis clusters with Paracrossocheilus when Paracrossocheilus is included in the ingroup. It seems likely that the taxonomic position of E. bicornis will be resolved as more fishes of the Crossocheilus group are included in future studies.

Phylogenetic relationships of six species of Ochotona were investigated using mitochondrial DNA (mtDNA) restriction-site analysis. The phylogenetic tree constructed using PAUP was based on 62 phylogenetically informative sites with O. erythrotis designated as an outgroup. Two clades were evident. One contained O. curzoniae, O. huangensis, and O. thibetana. in the second, O. daurica was a sister taxon of O. cansus. The five species appear to come from different maternal lineages. The branching structure of the tree and sequence divergence confirm that huangensis and cansus are distinct species, and that mol-osa is a synonym of O. cansus rather than O. thibetana. Divergence time, estimated from genetic distances, indicates that the ancestors of the two maternal lineages diverged ca. 6.5 x 10(6) years ago. O. curzoniae diverged from O. huangensis, and O. daurica diverged from O. cansus, at about the same time (ca. 3.4 x 10(6) years ago). These data suggest a period of rapid radiation of the genus Ochotona in China, perhaps during the late Pliocene. These calculations correspond roughly to tectonic events and environmental changes in China throughout this period, and appear to be substantiated by the fossil record.

We identified a new class of human immunodeficiency virus type 1 (HIV-1) recombinants (00CN-HH069 and 00CN-HH086) in which further recombination occurred between two established circulating recombinant forms (CRFs). These two isolates were found among 57 HIV-1 samples from a cohort of injecting drug users in eastern Yunnan Province of China. Informative-site analysis in conjunction with bootscanning plots and exploratory tree analysis revealed that these two strains were closely related mosaics comprised of CRF07_BC and CRF08_BC, which are found in China. The genotype screening based on gag-reverse transcriptase sequences if 57 samples from eastern Yunnan identified 47 CRF08_BC specimens (82.5%), 5 CRF07_BC specimens (8.8%), and 3 additional specimens with the novel recombinant structure. These new "second-generation" recombinants thus constitute a substantial proportion (5 of 57; 8.8%) of HIV-1 strains in this population and may belong to a new but yet-undefined class of CRF. This might be the first example of CRFs recombining with each other, leading to the evolution of second-generation inter-CRF recombinants.

Most previous work on trainable language generation has focused on two paradigms: (a) using a statistical model to rank a set of generated utterances, or (b) using statistics to inform the generation decision process. Both approaches rely on the existence of a handcrafted generator, which limits their scalability to new domains. This paper presents BAGEL, a statistical language generator which uses dynamic Bayesian networks to learn from semantically-aligned data produced by 42 untrained annotators. A human evaluation shows that BAGEL can generate natural and informative utterances from unseen inputs in the information presentation domain. Additionally, generation performance on sparse datasets is improved significantly by using certainty-based active learning, yielding ratings close to the human gold standard with a fraction of the data. © 2010 Association for Computational Linguistics.

Videogrammetry is an inexpensive and easy-to-use technology for spatial 3D scene recovery. When applied to large scale civil infrastructure scenes, only a small percentage of the collected video frames are required to achieve robust results. However, choosing the right frames requires careful consideration. Videotaping a built infrastructure scene results in large video files filled with blurry, noisy, or redundant frames. This is due to frame rate to camera speed ratios that are often higher than necessary; camera and lens imperfections and limitations that result in imaging noise; and occasional jerky motions of the camera that result in motion blur; all of which can significantly affect the performance of the videogrammetric pipeline. To tackle these issues, this paper proposes a novel method for automating the selection of an optimized number of informative, high quality frames. According to this method, as the first step, blurred frames are removed using the thresholds determined based on a minimum level of frame quality required to obtain robust results. Then, an optimum number of key frames are selected from the remaining frames using the selection criteria devised by the authors. Experimental results show that the proposed method outperforms existing methods in terms of improved 3D reconstruction results, while maintaining the optimum number of extracted frames needed to generate high quality 3D point clouds.© 2012 Elsevier Ltd. Restoring a scene distorted by atmospheric turbulence is a challenging problem in video surveillance. The effect, caused by random, spatially varying, perturbations, makes a model-based solution difficult and in most cases, impractical. In this paper, we propose a novel method for mitigating the effects of atmospheric distortion on observed images, particularly airborne turbulence which can severely degrade a region of interest (ROI). In order to extract accurate detail about objects behind the distorting layer, a simple and efficient frame selection method is proposed to select informative ROIs only from good-quality frames. The ROIs in each frame are then registered to further reduce offsets and distortions. We solve the space-varying distortion problem using region-level fusion based on the dual tree complex wavelet transform. Finally, contrast enhancement is applied. We further propose a learning-based metric specifically for image quality assessment in the presence of atmospheric distortion. This is capable of estimating quality in both full-and no-reference scenarios. The proposed method is shown to significantly outperform existing methods, providing enhanced situational awareness in a range of surveillance scenarios. © 1992-2012 IEEE.

The family Cyprinidae is the largest freshwater fish group in the world, including over 200 genera and 2100 species. The phylogenetic relationships of major clades within this family are simply poorly understood, largely because of the overwhelming diversity of the group; however, several investigators have advanced different hypotheses of relationships that pre- and post-date the use of shared-derived characters as advocated through phylogenetic systematics. As expected, most previous investigations used morphological characters. Recently, mitochondrial DNA (mtDNA) sequences and combined morphological and mtDNA investigations have been used to explore and advance our understanding of species relationships and test monophyletic groupings. Limitations of these studies include limited taxon sampling and a strict reliance upon maternally inherited mtDNA variation. The present study is the first endeavor to recover the phylogenetic relationships of the 12 previously recognized monophyletic subfamilies within the Cyprinidae using newly sequenced nuclear DNA (nDNA) for over 50 species representing members of the different previously hypothesized subfamily and family groupings within the Cyprinidae and from other cypriniform families as outgroup taxa. Hypothesized phylogenetic relationships are constructed using maximum parsimony and Basyesian analyses of 1042 sites, of which 971 sites were variable and 790 were phylogenetically informative. Using other appropriate cypriniform taxa of the families Catostomidae (Myxocyprinus asiaticus), Gyrinocheilidae (Gyrinocheilus aymonieri), and Balitoridae (Nemacheilus sp. and Beaufortia kweichotvensis) as outgroups, the Cyprinidae is resolved as a monophyletic group. Within the family the genera Raiamas, Barilius, Danio, and Rasbora, representing many of the tropical cyprinids, represent basal members of the family. All other species can be classified into variably supported and resolved monophyletic lineages, depending upon analysis, that are consistent with or correspond to Barbini and Leuciscini. The Barbini includes taxa traditionally aligned with the subfamily Cyprininae sensu previous morphological revisionary studies by Howes (Barbinae, Labeoninae, Cyprininae and Schizothoracinae). The Leuciscini includes six other subfamilies that are mainly divided into three separate lineages. The relationships among genera and subfamilies are discussed as well as the possible origins of major lineages. (c) 2008 Published by Elsevier Inc.

The Botiinae have traditionally represented a subfamily of the Cobitidae. At present, the classification and phylogenetic relationships of the Botiinae are controversial. To address systematic and phylogenetic questions concerning this group, we sequenced the complete cytochrome b gene from 34 samples, of which 24 represented 13 species of the East Asian botiine fishes, while the other 10 were non-botiine loach species. For the 1140 bp sequences determined, 494 sites were variable ones, of which 424 were parsimony informative. With Myxocyprinus asiaticus as an outgroup, molecular phylogenetic trees were constructed using the neighbor-joining, maximum parsimony, maximum likelihood and Bayesian methods. All molecular phylogenetic trees revealed that botiine fishes form a monophyletic group and are distantly related to other loaches, suggesting that the Botiinae should be placed in their own family. Within the Botiinae, there are three genera; Botia, Parabotia, and Leptobotia, each genus forming a monophyletic group, with the genus Botia as the most ancestral split. Our molecular results are in agreement with morphological analyses of botiines, suggesting that Botia is the ancestral genus, while Leptobotia and Parabotia were resolved as more derived sister groups.
