MULTIPRED is a web-based computational system for the prediction of peptide binding to multiple molecules ( proteins) belonging to human leukocyte antigens (HLA) class I A2, A3 and class II DR supertypes. It uses hidden Markov models and artificial neural network methods as predictive engines. A novel data representation method enables MULTIPRED to predict peptides that promiscuously bind multiple HLA alleles within one HLA supertype. Extensive testing was performed for validation of the prediction models. Testing results show that MULTIPRED is both sensitive and specific and it has good predictive ability ( area under the receiver operating characteristic curve A(ROC) > 0.80). MULTIPRED can be used for the mapping of promiscuous T-cell epitopes as well as the regions of high concentration of these targets termed T-cell epitope hotspots. Tropical deforestation is the major contemporary threat to global biodiversity, because a diminishing extent of tropical forests supports the majority of the Earth's biodiversity. Forest clearing is often spatially concentrated in regions where human land use pressures, either planned or unplanned, increase the likelihood of deforestation. However, it is not a random process, but often moves in waves originating from settled areas. We investigate the spatial dynamics of land cover change in a tropical deforestation hotspot in the Colombian Amazon. We apply a forest cover zoning approach which permitted: calculation of colonization speed; comparative spatial analysis of patterns of deforestation and regeneration; analysis of spatial patterns of mature and recently regenerated forests; and the identification of local-level hotspots experiencing the fastest deforestation or regeneration. The colonization frontline moved at an average of 0.84 km yr(-1) from 1989 to 2002, resulting in the clearing of 3400 ha yr(-1) of forests beyond the 90% forest cover line. The dynamics of forest clearing varied across the colonization front according to the amount of forest in the landscape, but was spatially concentrated in well-defined 'local hotspots' of deforestation and forest regeneration. Behind the deforestation front, the transformed landscape mosaic is composed of cropping and grazing lands interspersed with mature forest fragments and patches of recently regenerated forests. We discuss the implications of the patterns of forest loss and fragmentation for biodiversity conservation within a framework of dynamic conservation planning.

One of the most pressing issues facing the global conservation community is how to distribute limited resources between regions identified as priorities for biodiversity conservation(1-3). Approaches such as biodiversity hotspots(4), endemic bird areas(5) and ecoregions(6) are used by international organizations to prioritize conservation efforts globally(7). Although identifying priority regions is an important first step in solving this problem, it does not indicate how limited resources should be allocated between regions. Here we formulate how to allocate optimally conservation resources between regions identified as priorities for conservation - the 'conservation resource allocation problem'. Stochastic dynamic programming is used to find the optimal schedule of resource allocation for small problems but is intractable for large problems owing to the curse of dimensionality(8). We identify two easy- to- use and easy- to- interpret heuristics that closely approximate the optimal solution. We also show the importance of both correctly formulating the problem and using information on how investment returns change through time. Our conservation resource allocation approach can be applied at any spatial scale. We demonstrate the approach with an example of optimal resource allocation among five priority regions in Wallacea and Sundaland, the transition zone between Asia and Australasia.

An expanding human population and associated demands for goods and services continues to exert an increasing pressure on ecological systems. Although the rate of expansion of agricultural lands has slowed since 1960, rapid deforestation still occurs in many tropical countries, including Colombia. However, the location and extent of deforestation and associated ecological impacts within tropical countries is often not well known. The primary aim of this study was to obtain an understanding of the spatial patterns of forest conversion for agricultural land uses in Colombia. We modeled native forest conversion in Colombia at regional and national-levels using logistic regression and classification trees. We investigated the impact of ignoring the regional variability of model parameters, and identified biophysical and socioeconomic factors that best explain the current spatial pattern and inter-regional variation in forest cover. We validated our predictions for the Amazon region using MODIS satellite imagery. The regional-level classification tree that accounted for regional heterogeneity had the greatest discrimination ability. Factors related to accessibility (distance to roads and towns) were related to the presence of forest cover, although this relationship varied regionally. In order to identify areas with a high risk of deforestation, we used predictions from the best model, refined by areas with rural population growth rates of > 2%. We ranked forest ecosystem types in terms of levels of threat of conversion. Our results provide useful inputs to planning for biodiversity conservation in Colombia, by identifying areas and ecosystem types that are vulnerable to deforestation. Several of the predicted deforestation hotspots coincide with areas that are outstanding in terms of biodiversity value.

Data on the occurrence of species are widely used to inform the design of reserve networks. These data contain commission errors (when a species is mistakenly thought to be present) and omission errors (when a species is mistakenly thought to be absent), and the rates of the two types of error are inversely related. Point locality data can minimize commission errors, but those obtained from museum collections are generally sparse, suffer from substantial spatial bias and contain large omission errors. Geographic ranges generate large commission errors because they assume homogenous species distributions. Predicted distribution data make explicit inferences on species occurrence and their commission and omission errors depend on model structure, on the omission of variables that determine species distribution and on data resolution. Omission errors lead to identifying networks of areas for conservation action that are smaller than required and centred on known species occurrences, thus affecting the comprehensiveness, representativeness and efficiency of selected areas. Commission errors lead to selecting areas not relevant to conservation, thus affecting the representativeness and adequacy of reserve networks. Conservation plans should include an estimation of commission and omission errors in underlying species data and explicitly use this information to influence conservation planning outcomes.

Deforestation often occurs as temporal waves and in localized fronts termed 'deforestation hotspots' driven by economic pulses and population pressure. Of particular concern for conservation planning are 'biodiversity hotspots' where high concentrations of endemic species undergo rapid loss and fragmentation of habitat. We investigate the deforestation process in Caqueta, a biodiversity hotspot and major colonization front of the Colombian Amazon using multi-temporal satellite imagery of the periods 1989-1996-1999-2002. The probabilities of deforestation and regeneration were modeled against soil fertility, accessibility and neighborhood terms, using logistic regression analysis. Deforestation and regeneration patterns and rates were highly variable across the colonization front. The regional average annual deforestation rate was 2.6%, but varied locally between -1.8% (regeneration) and 5.3%, with maximum rates in landscapes with 40-60% forest cover and highest edge densities, showing an analogous pattern to the spread of disease. Soil fertility and forest and secondary vegetation neighbors showed positive and significant relationships with the probability of deforestation. For forest regeneration, soil fertility had a significant negative effect while the other parameters were marginally significant. The logistic regression models across all periods showed a high level of discrimination power for both deforestation and forest regeneration, with ROC values > 0.80. We document the effect of policies and institutional changes on the land clearing process, such as the failed peace process between government and guerillas in 1999-2002, which redirected the spread of deforestation and increased forest regeneration. A dynamic bandwidth reservation (DBR) scheme for hybrid IEEE 802.16 wireless networks is investigated, in which 802.16 networks serve as the backhaul for client networks, such as WiFi hotspots and cellular networks. The DBR scheme implemented in the subscription stations (SSs) (co-locating with access pointers) consists of two components: connection admission controller (CAC), and bandwidth controller (BC). The CAC processes the received connection set-up requests from the client networks connected to the SSs. The BC manages the request and release of bandwidth from the base station (BS). It dynamically changes the reserved bandwidth between a small number of values. Hysteresis is incorporated in bandwidth release to reduce bandwidth request signalling load and connection blocking probability. An analytical model is proposed to evaluate the performances of reserved bandwidth, connection blocking probability and signalling load. The impacts of hysteresis mechanism and probability of reservation request blocking are taken into account. Simulation verifies the analytical model. ©2008 IEEE.

This research is focused on the optimisation of resource utilisation in wireless mobile networks with the consideration of the users’ experienced quality of video streaming services. The study specifically considers the new generation of mobile communication networks, i.e. 4G-LTE, as the main research context. The background study provides an overview of the main properties of the relevant technologies investigated. These include video streaming protocols and networks, video service quality assessment methods, the infrastructure and related functionalities of LTE, and resource allocation algorithms in mobile communication systems. A mathematical model based on an objective and no-reference quality assessment metric for video streaming, namely Pause Intensity, is developed in this work for the evaluation of the continuity of streaming services. The analytical model is verified by extensive simulation and subjective testing on the joint impairment effects of the pause duration and pause frequency. Various types of the video contents and different levels of the impairments have been used in the process of validation tests. It has been shown that Pause Intensity is closely correlated with the subjective quality measurement in terms of the Mean Opinion Score and this correlation property is content independent. Based on the Pause Intensity metric, an optimised resource allocation approach is proposed for the given user requirements, communication system specifications and network performances. This approach concerns both system efficiency and fairness when establishing appropriate resource allocation algorithms, together with the consideration of the correlation between the required and allocated data rates per user. Pause Intensity plays a key role here, representing the required level of Quality of Experience (QoE) to ensure the best balance between system efficiency and fairness. The 3GPP Long Term Evolution (LTE) system is used as the main application environment where the proposed research framework is examined and the results are compared with existing scheduling methods on the achievable fairness, efficiency and correlation. Adaptive video streaming technologies are also investigated and combined with our initiatives on determining the distribution of QoE performance across the network. The resulting scheduling process is controlled through the prioritization of users by considering their perceived quality for the services received. Meanwhile, a trade-off between fairness and efficiency is maintained through an online adjustment of the scheduler’s parameters. Furthermore, Pause Intensity is applied to act as a regulator to realise the rate adaptation function during the end user’s playback of the adaptive streaming service. The adaptive rates under various channel conditions and the shape of the QoE distribution amongst the users for different scheduling policies have been demonstrated in the context of LTE. Finally, the work for interworking between mobile communication system at the macro-cell level and the different deployments of WiFi technologies throughout the macro-cell is presented. A QoEdriven approach is proposed to analyse the offloading mechanism of the user’s data (e.g. video traffic) while the new rate distribution algorithm reshapes the network capacity across the macrocell. The scheduling policy derived is used to regulate the performance of the resource allocation across the fair-efficient spectrum. The associated offloading mechanism can properly control the number of the users within the coverages of the macro-cell base station and each of the WiFi access points involved. The performance of the non-seamless and user-controlled mobile traffic offloading (through the mobile WiFi devices) has been evaluated and compared with that of the standard operator-controlled WiFi hotspots.

Examining complete gene knockouts within a viable organism can inform on gene function. We sequenced the exomes of 3222 British Pakistani-heritage adults with high parental relatedness, discovering 1111 rare-variant homozygous genotypes with predicted loss of gene function (knockouts) in 781 genes. We observed 13.7% fewer than expected homozygous knockout genotypes, implying an average load of 1.6 recessive-lethal-equivalent LOF variants per adult. Linking genetic data to lifelong health records, knockouts were not associated with clinical consultation or prescription rate. In this dataset we identified a healthy PRDM9 knockout mother, and performed phased genome sequencing on her, her child and controls, which showed meiotic recombination sites localized away from PRDM9-dependent hotspots. Thus, natural LOF variants inform upon essential genetic loci, and demonstrate PRDM9 redundancy in humans.

Mobile WiFi devices are becoming increasingly popular in non-seamless and user-controlled mobile traffic offloading alongside the standard WiFi hotspots. Unlike the operator-controlled hotspots, a mobile WiFi device relies on the capacity of the macro-cell for the data rate allocated to it. This type of devices can help offloading data traffic from the macro-cell base station and serve the end users within a closer range, but will change the pattern of resource distributions operated by the base station. We propose a resource allocation scheme that aims to optimize user quality of experience (QoE) when accessing video services in the environment where traffic offloading is taking place through interworking between a mobile communication system and low range wireless LANs. In this scheme, a rate redistribution algorithm is derived to perform scheduling which is controlled by a no-reference quality assessment metric in order to achieve the desired trade-offs between efficiency and fairness. We show the performance of this algorithm in terms of the distribution of the allocated data rates throughout the macro-cell investigated and the service coverage offered by the WiFi access point.

Az innovációterjedés vizsgálatának számos módszere ismert a szakirodalomban, a leggyakoribb a szociológiai alapú közelítés, melynek marketingvonatkozásait alapvetően Rogers (1962) dolgozta fel. Rogers elmélete kettős – egyrészt elméleti szegmentációt nyújt az innováció elfogadásához, másrészt bemutatja a sikeres innovációelfogadás tényezőit. Az elmélet további alkalmazása során egy viszonylag egységes, de – mint ahogy a szerzők 2005-ben végzett kutatásából kiderült – nem feltétlen valós kép alakult ki az egyes fogyasztói csoportokról. A legtöbb innovációs kutatás kvantitatív jellegű, amily eleve feltételezi, hogy pontosan ismerjük a probléma szerkezetét. Radikálisan új megoldások esetében azonban nem feltétlenül rendelkezünk ilyen ismeretekkel, s szükséges lehet egy feltáró kutatás elvégzése. A szerzők vizsgálatukban alapvetően kvalitatív kutatási technikákat alkalmaztak: a résztvevők megfigyelését, a strukturálatlan interjút, mélyinterjút egyaránt használták, és a felhasználók, illetve az érdekelt vállalatok széles körét vonták be a kutatásba. _____________ In their paper the authors study the user acceptance of a new innovation, wifi applications in a technologically less developed market with qualitative research techniques. They used Rogers’ framework of aspects of the diffusion of innovation, to explore whether those factors are traceable and have influence in the spreading of hotspot. Their objective was to explore the factors of diffusion of innovation in a less developed market, what the major possible success factors of introducing wifi solutions for operating hotspots. They found that current users show two separate groups: one group is the technology freak, trend follower innovators. The other group is also technologically well-educated more conservative – security sensitive professional users, innovators in the sense of using the new technology at the earliest stage, but hold negative attitudes towards the new application in question. This raises the question whether companies are to approach these innovators with differentiated strategy.

The major objective of this study was to determine the relative importance of landscape factors, local abiotic factors, and biotic interactions in influencing tadpole community structure in temporary wetlands. I also examined the influence of agricultural activities in South-central Florida by comparing tadpole communities in native prairie wetlands (a relatively unmodified habitat) at the Kissimmee Prairie Sanctuary (KPS) to tadpole communities in three agriculturally modified habitats found at MacArthur Agro-Ecology Research Center (MAERC). Environmental characteristics were measured in 24 isolated wetlands, and tadpoles were sampled using throw-traps and dipnets during the 1999 wet season (June–October). Landscape characteristics were expected to predominately influence all aspects of community structure because anurans associated with temporary wetland systems are likely to exist as metapopulations. Both landscape characteristics (wetland proximity to nearest woodland and the amount of woodland surrounding the wetland) and biotic interactions (fish predation) had the largest influence on tadpole community structure. Predatory fish influenced tadpole communities more than expected due to the ubiquity of wetlands, lack of topographic relief, and dispersal abilities of several fish species. Differences in tadpole community structure among habitat types were attributed to differences in woodland attributes and susceptibility to fish colonization. Furthermore, agricultural modification of prairie habitats in South-central Florida may benefit amphibian communities, particularly woodland-dwelling species that are unable to coexist with predatory fish. From a conservation standpoint, temporary wetlands proximal to woodland areas and isolated from permanent water sources appear to be most important to amphibians. In addition, the high tadpole densities attained in these wetlands suggest that these wetlands serve as biological hotspots within the landscape, and their benefits extend into the adjacent terrestrial matrix. Further research efforts are needed to quantify the biological productivity of these systems and determine spatial dynamics of anurans in surrounding terrestrial habitats. ^

Speciation can be understood as a continuum occurring at different levels, from population to species. The recent molecular revolution in population genetics has opened a pathway towards understanding species evolution. At the same time, speciation patterns can be better explained by incorporating a geographic context, through the use of geographic information systems (GIS). Phaedranassa (Amaryllidaceae) is a genus restricted to one of the world’s most biodiverse hotspots, the Northern Andes. I studied seven Phaedranassa species from Ecuador. Six of these species are endemic to the country. The topographic complexity of the Andes, which creates local microhabitats ranging from moist slopes to dry valleys, might explain the patterns of Phaedranassa species differentiation. With a Bayesian individual assignment approach, I assessed the genetic structure of the genus throughout Ecuador using twelve microsatellite loci. I also used bioclimatic variables and species geographic coordinates under a Maximum Entropy algorithm to generate distribution models of the species. My results show that Phaedranassa species are genetically well-differentiated. Furthermore, with the exception of two species, all Phaedranassa showed non-overlapping distributions. Phaedranassa viridiflora and P. glauciflora were the only species in which the model predicted a broad species distribution, but genetic evidence indicates that these findings are likely an artifact of species delimitation issues. Both genetic differentiation and nonoverlapping geographic distribution suggest that allopatric divergence could be the general model of genetic differentiation. Evidence of sympatric speciation was found in two geographically and genetically distinct groups of P. viridiflora. Additionally, I report the first register of natural hybridization for the genus. The findings of this research show that the genetic differentiation of species in an intricate landscape as the Andes does not necessarily show a unique trend. Although allopatric speciation is the most common form of speciation, I found evidence of sympatric speciation and hybridization. These results show that the processes of speciation in the Andes have followed several pathways. The mixture of these processes contributes to the high biodiversity of the region.

Seagrass meadows in Florida Bay and Shark Bay, contain substantial stores of both organic carbon and nutrients. Soils from both systems are predominantly calcium carbonate, with an average of 82.1% CaCO3 in Florida Bay compared to 71.3% in Shark Bay. Soils from Shark Bay had, on average, 21% higher organic carbon content and 35% higher phosphorus content than Florida Bay. Further, soils from Shark Bay had lower mean dry bulk density (0.78 ± 0.01 g mL-1) than those from Florida Bay (0.84 ± 0.02 mg mL-1). The most hypersaline regions of both bays had higher organic carbon content in surficial soils. Profiles of organic carbon and phosphorus from Florida Bay indicate that this system has experienced an increase in P delivery and primary productivity over the last century; in contrast, decreasing organic carbon and phosphorus with depth in the soil profiles in Shark Bay point to a decrease in phosphorus delivery and primary productivity over the last 1000 y. The total ecosystem stocks of stored organic C in Florida Bay averages 163.5 MgCorg ha-1, lower than the average of 243.0 MgCorg ha-1 for Shark Bay; but these values place Shark and Florida Bays among the global hotspots for organic C storage in coastal ecosystems.
