This thesis provides a query model suitable for context sensitive access to a wide range of distributed linked datasets which are available to scientists using the Internet. The model is designed based on scientific research standards which require scientists to provide replicable methods in their publications. Although there are query models available that provide limited replicability, they do not contextualise the process whereby different scientists select dataset locations based on their trust and physical location. In different contexts, scientists need to perform different data cleaning actions, independent of the overall query, and the model was designed to accommodate this function. The query model was implemented as a prototype web application and its features were verified through its use as the engine behind a major scientific data access site, Bio2RDF.org. The prototype showed that it was possible to have context sensitive behaviour for each of the three mirrors of Bio2RDF.org using a single set of configuration settings. The prototype provided executable query provenance that could be attached to scientific publications to fulfil replicability requirements. The model was designed to make it simple to independently interpret and execute the query provenance documents using context specific profiles, without modifying the original provenance documents. Experiments using the prototype as the data access tool in workflow management systems confirmed that the design of the model made it possible to replicate results in different contexts with minimal additions, and no deletions, to query provenance documents.

This chapter deals with technical aspects of how USDL service descriptions can be read from and written to different representations for use by humans and tools. A combination of techniques for representing and exchanging USDL have been drawn from Model-Driven Engineering and Semantic Web technologies. The USDL language's structural definition is specified as a MOF meta-model, but some modules were originally defined using the OWL language from the Semantic Web community and translated to the meta-model format. We begin with the important topic of serializing USDL descriptions into XML, so that they can be exchanged beween editors, repositories, and other tools. The following topic is how USDL can be made available through the Semantic Web as a network of linked data, connected via URIs. Finally, consideration is given to human-readable representations of USDL descriptions, and how they can be generated, in large part, from the contents of a stored USDL model.

The cross-sections of the Social Web and the Semantic Web has put folksonomy in the spot light for its potential in overcoming knowledge acquisition bottleneck and providing insight for "wisdom of the crowds". Folksonomy which comes as the results of collaborative tagging activities has provided insight into user's understanding about Web resources which might be useful for searching and organizing purposes. However, collaborative tagging vocabulary poses some challenges since tags are freely chosen by users and may exhibit synonymy and polysemy problem. In order to overcome these challenges and boost the potential of folksonomy as emergence semantics we propose to consolidate the diverse vocabulary into a consolidated entities and concepts. We propose to extract a tag ontology by ontology learning process to represent the semantics of a tagging community. This paper presents a novel approach to learn the ontology based on the widely used lexical database WordNet. We present personalization strategies to disambiguate the semantics of tags by combining the opinion of WordNet lexicographers and users’ tagging behavior together. We provide empirical evaluations by using the semantic information contained in the ontology in a tag recommendation experiment. The results show that by using the semantic relationships on the ontology the accuracy of the tag recommender has been improved.

Semantic Web offers many possibilities for future Web technologies. Therefore, it is a need to search for ways that can bring the huge amount of unstructured documents from current Web to Semantic Web automatically. One big challenge in searching for such ways is how to understand patterns by both humans and machine. To address this issue, we present an innovative model which interprets patterns to high level concepts. These concepts can explain the patterns' meanings in a human understandable way while improving the information filtering performance. The model is evaluated by comparing it against one state-of-the-art benchmark model using standard Reuters dataset. The results show that the proposed model is successful. The significance of this model is three fold. It gives a way to interpret text mining output, provides a technique to find concepts relevant to the whole set of patterns which is an essential feature to understand the topic, and to some extent overcomes information mismatch and overload problems of existing models. This model will be very useful for knowledge based applications.

DEVELOPING A TEXTILE ONTOLOGY FOR THE SEMANTIC WEB AND CONNECTING IT TO MUSEUM CATALOGING DATA The goal of the Semantic Web is to share concept-based information in a versatile way on the Internet. This is achievable using formal data structures called ontologies. The goal of this re-search is to increase the usability of museum cataloging data in information retrieval. The work is interdisciplinary, involving craft science, terminology science, computer science, and museology. In the first part of the dissertation an ontology of concepts of textiles, garments, and accessories is developed for museum cataloging work. The ontology work was done with the help of thesauri, vocabularies, research reports, and standards. The basis of the ontology development was the Museoalan asiasanasto MASA, a thesaurus for museum cataloging work which has been enriched by other vocabularies. Concepts and terms concerning the research object, as well as the material names of textiles, costumes, and accessories, were focused on. The research method was terminological concept analysis complemented by an ontological view of the Semantic Web. The concept structure was based on the hierarchical generic relation. Attention was also paid to other relations between terms and concepts, and between concepts themselves. Altogether 977 concept classes were created. Issues including how to choose and name concepts for the ontology hierarchy and how deep and broad the hierarchy could be are discussed from the viewpoint of the ontology developer and museum cataloger. The second part of the dissertation analyzes why some of the cataloged terms did not match with the developed textile ontology. This problem is significant because it prevents automatic ontological content integration of the cataloged data on the Semantic Web. The research datasets, i.e. the cataloged museum data on textile collections, came from three museums: Espoo City Museum, Lahti City Museum and The National Museum of Finland. The data included 1803 textile, costume, and accessory objects. Unmatched object and textile material names were analyzed. In the case of the object names six categories (475 cases), and of the material names eight categories (423 cases), were found where automatic annotation was not possible. The most common explanation was that the cataloged field was filled with a long sentence comprised of many terms. Sometimes in the compound term, the object name and material, or the name and the way of usage, were combined. As well, numeric values in the material name cataloging field prevented annotation and so did the absence of a corresponding concept in the ontology. Ready-made drop-down lists of materials used in one cataloging system facilitated the annotation. In the case of naming objects and materials, one should use terms in basic form without attributes. The developed textile ontology has been applied in two cultural portals, MuseumFinland and Culturesampo, where one can search for and browse information based on cataloged data using integrated ontologies in an interoperable way. The textile ontology is also part of the national FinnONTO ontology infrastructure. The digital management of collections in museums, archives, libraries and galleries is an increasingly important part of cultural heritage studies. This paper describes a representation for folk song metadata, based on the Web Ontology Language (OWL) implementation of the CIDOC Conceptual Reference Model. The OWL representation facilitates encoding and reasoning over a genre ontology, while the CIDOC model enables a representation of complex spatial containment and proximity relations among geographic regions. It is shown how complex queries of folk song metadata, relying on inference and not only retrieval, can be expressed in OWL and solved using a description logic reasoner.

More and more users aim at taking advantage of the existing Linked Open Data environment to formulate a query over a dataset and to then try to process the same query over different datasets, one after another, in order to obtain a broader set of answers. However, the heterogeneity of vocabularies used in the datasets on the one side, and the fact that the number of alignments among those datasets is scarce on the other, makes that querying task difficult for them. Considering this scenario we present in this paper a proposal that allows on demand translations of queries formulated over an original dataset, into queries expressed using the vocabulary of a targeted dataset. Our approach relieves users from knowing the vocabulary used in the targeted datasets and even more it considers situations where alignments do not exist or they are not suitable for the formulated query. Therefore, in order to favour the possibility of getting answers, sometimes there is no guarantee of obtaining a semantically equivalent translation. The core component of our proposal is a query rewriting model that considers a set of transformation rules devised from a pragmatic point of view. The feasibility of our scheme has been validated with queries defined in well known benchmarks and SPARQL endpoint logs, as the obtained results confirm.

O problema que justifica o presente estudo refere-se à falta de semântica nos mecanismos de busca na Web. Para este problema, o consórcio W3 vem desenvolvendo tecnologias que visam construir uma Web Semântica. Entre estas tecnologias, estão as ontologias de domínio. Neste sentido, o objetivo geral desta dissertação é discutir as possibilidades de se imprimir semântica às buscas nos agregadores de notícia da Web. O objetivo específico é apresentar uma aplicação que usa uma classificação semi-automática de notícias, reunindo, para tanto, as tecnologias de busca da área de recuperação de informação com as ontologias de domínio. O sistema proposto é uma aplicação para a Web capaz de buscar notícias sobre um domínio específico em portais de informação. Ela utiliza a API do Google Maps V1 para a localização georreferenciada da notícia, sempre que esta informação estiver disponível. Para mostrar a viabilidade da proposta, foi desenvolvido um exemplo apoiado em uma ontologia para o domínio de chuvas e suas consequências. Os resultados obtidos por este novo Feed de base ontológica são alocados em um banco de dados e disponibilizados para consulta via Web. A expectativa é que o Feed proposto seja mais relevante em seus resultados do que um Feed comum. Os resultados obtidos com a união de tecnologias patrocinadas pelo consórcio W3 (XML, RSS e ontologia) e ferramentas de busca em página Web foram satisfatórios para o propósito pretendido. As ontologias mostram-se como ferramentas de usos múltiplos, e seu valor de análise em buscas na Web pode ser ampliado com aplicações computacionais adequadas para cada caso. Como no exemplo apresentado nesta dissertação, à palavra chuva agregaram-se outros conceitos, que estavam presentes nos desdobramentos ocasionados por ela. Isto realçou a ligação do evento chuva com as consequências que ela provoca - ação que só foi possível executar através de um recorte do conhecimento formal envolvido.

La herramienta pretende integrar datos de la UPV/EHU públicamente accesibles y establecer puentes entre distintos repositorios de información del ámbito académico. Para ello, aprovecharemos el Linked Data, "la forma que tiene la Web Semántica de vincular los distintos datos que están distribuidos en la Web", y los estándares que éste define. La herramienta pretende integrar datos de la UPV/EHU públicamente accesibles y establecer puentes entre distintos repositorios de información del ámbito académico. Para ello, aprovecharemos el Linked Data, "la forma que tiene la Web Semántica de vincular los distintos datos que están distribuidos en la Web", y los estándares que éste define. Los repositorios elegidos para este trabajo han sido el ADDI, Bilatu, las páginas de todos los centros de la UPV/EHU en el Campus de Gipuzkoa y la DBLP. La mayoría de las funcionalidades de esta aplicación son genéricas, por lo que podrían fácilmente aplicarse a repositorios de otras instituciones. El sistema es un prototipo que demuestra la factibilidad del objetivo de integración y que está abierto a la incorporación de más conjuntos de datos, siguiendo la misma metodología empleada en el desarrollo de este proyecto. La mayoría de las funcionalidades de esta aplicación son genéricas, por lo que podrían fácilmente aplicarse a repositorios de otras instituciones. El sistema es un prototipo que demuestra la factibilidad del objetivo de integración y que está abierto a la incorporación de más conjuntos de datos, siguiendo la misma metodología empleada en el desarrollo de este proyecto.

Background: In recent years Galaxy has become a popular workflow management system in bioinformatics, due to its ease of installation, use and extension. The availability of Semantic Web-oriented tools in Galaxy, however, is limited. This is also the case for Semantic Web Services such as those provided by the SADI project, i.e. services that consume and produce RDF. Here we present SADI-Galaxy, a tool generator that deploys selected SADI Services as typical Galaxy tools. Results: SADI-Galaxy is a Galaxy tool generator: through SADI-Galaxy, any SADI-compliant service becomes a Galaxy tool that can participate in other out-standing features of Galaxy such as data storage, history, workflow creation, and publication. Galaxy can also be used to execute and combine SADI services as it does with other Galaxy tools. Finally, we have semi-automated the packing and unpacking of data into RDF such that other Galaxy tools can easily be combined with SADI services, plugging the rich SADI Semantic Web Service environment into the popular Galaxy ecosystem. Conclusions: SADI-Galaxy bridges the gap between Galaxy, an easy to use but "static" workflow system with a wide user-base, and SADI, a sophisticated, semantic, discovery-based framework for Web Services, thus benefiting both user communities.

研究了一阶逻辑推理工具对语义网的推理支持.语义网的关键推理问题可以化为公式的可满足性判定问题.一阶逻辑的自动定理证明器可以证明不可满足性,而有限模型查找器为可满足的公式在有限域内构造模型.提出在语义网的推理中,同时使用定理证明器和有限模型查找器.实验结果表明,这样可以解决描述逻辑工具的不足,并可以弥补定理证明器对可满足的公式推理的不完备性.

Knowledge management is a critical issue for the next-generation web application, because the next-generation web is becoming a semantic web, a knowledge-intensive network. XML Topic Map (XTM), a new standard, is appearing in this field as one of the structures for the semantic web. It organizes information in a way that can be optimized for navigation. In this paper, a new set of hyper-graph operations on XTM (HyO-XTM) is proposed to manage the distributed knowledge resources.HyO-XTM is based on the XTM hyper-graph model. It is well applied upon XTM to simplify the workload of knowledge management.The application of the XTM hyper-graph operations is demonstrated by the knowledge management system of a consulting firm. HyO-XTM shows the potential to lead the knowledge management to the next-generation web.

With the continuous changes in application requirements of the enterprises, Web resources must be updated, so do the underlying ontologies that are associated with the Web resources. In the situation, it is very challenging for ontological engineers to specify the changes of ontologies, keep their consistencies and achieve semantic query of Web resources based on the evolving ontologies. We propose a construct called Prioritized Knowledge Base (PKB) based on SHOQ(D) description logic, and discuss some properties of PKB.PKB can be used for describing the evolutions and updates of ontologies with conflicting information. Furthermore, we develop some algorithms for checking conflict rules and performing semantic query based on PKB.
