Premise of the study: We developed and characterized nuclear microsatellite markers for Anadenanthera colubrina, a tropical tree species widely distributed in South America. Methods and Results: Leaf samples of mature A. colubrina trees, popularly called "angico," were collected from an area that is greatly impacted by agricultural practices in the region of Ribeirao Preto in Sao Paulo State in southeastern Brazil. Twenty simple sequence repeat (SSR) markers were developed, 14 of which had polymorphic loci. A total of 96 alleles were detected with an average of 6.86 alleles per polymorphic locus. The expected heterozygosity, calculated at polymorphic loci, ranged from 0.18 to 0.83. Finally, we demonstrated that 18 loci were cross-amplified in A. peregrina. Conclusions: A total of 14 polymorphic markers suggest a high potential for genetic diversity, gene flow, and mating system analyses in A. colubrina.

The study of the genetic structure of wild plant populations is essential for their management and conservation. Several DNA markers have been used in such studies, as well as isozyme markers. In order to provide a better comprehension of the results obtained and a comparison between markers which will help choose tools for future studies in natural populations of Oryza glumaepatula, a predominantly autogamous species, this study used both isozymes and microsatellites to assess the genetic diversity and genetic structure of 13 populations, pointing to similarities and divergences of each marker, and evaluating the relative importance of the results for studies of population genetics and conservation. A bulk sample for each population was obtained, by sampling two to three seeds of each plant, up to a set of 50 seeds. Amplified products of eight SSR loci were electrophoresed on non-denaturing polyacrylamide gels, and the fragments were visualized using silver staining procedure. Isozyme analyses were conducted in polyacrylamide gels, under a discontinuous system, using six enzymatic loci. SSR loci showed higher mean levels of genetic diversity (A=2.83, p=0.71, A(P)=3.17, H-o=0.081, H-e=0.351) than isozyme loci (A=1.20, p=0.20, A(P)=1.38, H-o=0.006, H-e=0.056). Interpopulation genetic differentiation detected by SSR loci (R-ST=0.631, equivalent to F-ST=0.533) was lower than that obtained with isozymes (F-ST=0.772). However, both markers showed high deviation from Hardy-Weinberg expectations (F-IS=0.744 and 0.899, respectively for SSR and isozymes). The mean apparent outcrossing rate for SSR ((t) over bar (a)=0.14) was higher than that obtained using isozymes ((t) over bar (a)=0.043), although both markers detected lower levels of outcrossing in Amazonia compared to the Pantanal. The migrant number estimation was also higher for SSR (Nm=0.219) than isozymes (Nm=0.074), although a small number for both markers was expected due to the mode of reproduction of this species, defined as mixed with predominance of self fertilization. No correlation was obtained between genetic and geographic distances with SSR, but a positive correlation was found between genetic and geographic distances with isozymes. We conclude that these markers are divergent in detecting genetic diversity parameters in O. glumaepatula and that microsatellites are powerful for detecting information at the intra-population level, while isozymes are more powerful for inter-population diversity, since clustering of populations agreed with the expectations based on the geographic distribution of the populations using this marker. Premise of the study: A new set of microsatellite or simple sequence repeat (SSR) markers for garlic, an important medicinal spice, was developed to aid studies of genetic diversity and to define efficient strategies for germplasm conservation. Methods and Results: Using a (CT)(8)- and (GT)(8)-enriched library, a total of 16 SSR loci were developed and optimized in garlic. Ten loci were found to be polymorphic after screening 75 accessions. The parameters used to characterize the loci were observed and expected heterozygosity, number of alleles, Shannon Index, and polymorphism information content (PIC). A total of 44 alleles were identified, with an average of 4.4 alleles per loci. The vast majority of loci were moderate to highly informative according to PIC and the Shannon Index. Conclusion: The new SSR markers have the potential to be informative tools for genetic diversity, allele mining, mapping and associative studies, and in the management and conservation of garlic collections.

Abstract Background Leishmania (Leishmania) amazonensis infection in man results in a clinical spectrum of disease manifestations ranging from cutaneous to mucosal or visceral involvement. In the present study, we have investigated the genetic variability of 18 L. amazonensis strains isolated in northeastern Brazil from patients with different clinical manifestations of leishmaniasis. Parasite DNA was analyzed by sequencing of the ITS flanking the 5.8 S subunit of the ribosomal RNA genes, by RAPD and SSR-PCR and by PFGE followed by hybridization with gene-specific probes. Results ITS sequencing and PCR-based methods revealed genetic heterogeneity among the L. amazonensis isolates examined and molecular karyotyping also showed variation in the chromosome size of different isolates. Unrooted genetic trees separated strains into different groups. Conclusion These results indicate that L. amazonensis strains isolated from leishmaniasis patients from northeastern Brazil are genetically diverse, however, no correlation between genetic polymorphism and phenotype were found.

Abstract Background Banana cultivars are mostly derived from hybridization between wild diploid subspecies of Musa acuminata (A genome) and M. balbisiana (B genome), and they exhibit various levels of ploidy and genomic constitution. The Embrapa ex situ Musa collection contains over 220 accessions, of which only a few have been genetically characterized. Knowledge regarding the genetic relationships and diversity between modern cultivars and wild relatives would assist in conservation and breeding strategies. Our objectives were to determine the genomic constitution based on Internal Transcribed Spacer (ITS) regions polymorphism and the ploidy of all accessions by flow cytometry and to investigate the population structure of the collection using Simple Sequence Repeat (SSR) loci as co-dominant markers based on Structure software, not previously performed in Musa. Results From the 221 accessions analyzed by flow cytometry, the correct ploidy was confirmed or established for 212 (95.9%), whereas digestion of the ITS region confirmed the genomic constitution of 209 (94.6%). Neighbor-joining clustering analysis derived from SSR binary data allowed the detection of two major groups, essentially distinguished by the presence or absence of the B genome, while subgroups were formed according to the genomic composition and commercial classification. The co-dominant nature of SSR was explored to analyze the structure of the population based on a Bayesian approach, detecting 21 subpopulations. Most of the subpopulations were in agreement with the clustering analysis. Conclusions The data generated by flow cytometry, ITS and SSR supported the hypothesis about the occurrence of homeologue recombination between A and B genomes, leading to discrepancies in the number of sets or portions from each parental genome. These phenomenons have been largely disregarded in the evolution of banana, as the “single-step domestication” hypothesis had long predominated. These findings will have an impact in future breeding approaches. Structure analysis enabled the efficient detection of ancestry of recently developed tetraploid hybrids by breeding programs, and for some triploids. However, for the main commercial subgroups, Structure appeared to be less efficient to detect the ancestry in diploid groups, possibly due to sampling restrictions. The possibility of inferring the membership among accessions to correct the effects of genetic structure opens possibilities for its use in marker-assisted selection by association mapping.

Abstract Background The database of sugarcane expressed sequence tags (EST) offers a great opportunity for developing molecular markers that are directly associated with important agronomic traits. The development of new EST-SSR markers represents an important tool for genetic analysis. In sugarcane breeding programs, functional markers can be used to accelerate the process and select important agronomic traits, especially in the mapping of quantitative traits loci (QTL) and plant resistant pathogens or qualitative resistance loci (QRL). The aim of this work was to develop new simple sequence repeat (SSR) markers in sugarcane using the sugarcane expressed sequence tag (SUCEST database). Findings A total of 365 EST-SSR molecular markers with trinucleotide motifs were developed and evaluated in a collection of 18 genotypes of sugarcane (15 varieties and 3 species). In total, 287 of the EST-SSRs markers amplified fragments of the expected size and were polymorphic in the analyzed sugarcane varieties. The number of alleles ranged from 2-18, with an average of 6 alleles per locus, while polymorphism information content values ranged from 0.21-0.92, with an average of 0.69. The discrimination power was high for the majority of the EST-SSRs, with an average value of 0.80. Among the markers characterized in this study some have particular interest, those that are related to bacterial defense responses, generation of precursor metabolites and energy and those involved in carbohydrate metabolic process. Conclusions These EST-SSR markers presented in this work can be efficiently used for genetic mapping studies of segregating sugarcane populations. The high Polymorphism Information Content (PIC) and Discriminant Power (DP) presented facilitate the QTL identification and marker-assisted selection due the association with functional regions of the genome became an important tool for the sugarcane breeding program.

[ES]La riqueza genética que nos ofrecen las poblaciones naturales de la flora en Canarias puede estar bajo riesgo. Con esto en mente, se desarrollaron marcadores moleculares (SSR) específicos para el análisis genético de Silene nocteolens, una planta herbácea que solo crece en el Teide; y Sorbus aria, 50 árboles que en Canarias están restringidos a Tenerife y La Palma. En S. nocteolens se encontró una gran variabilidad genética, poca diferenciación genética entre sus dos poblaciones y un bajo porcentaje autofecundación. En S. aria se reporta un carácter triploide, menor variabilidad genética en las muestras canarias que en las peninsulares y una diferenciación genética considerablemente alta.

Durante il secolo scorso sono state individuate alcune mutazioni per il colore della buccia della varietà William che invece di essere giallo arriva a maturazione con diverse tonalità di colore rosso. L’intensità e la tipologia del fenotipo dovuto a questa mutazione mostra una variabilità all’interno dei diversi cloni rossi di questa cultivar: Max Red Bartlett, Rosired e Sensation. Questa mutazione è ereditabile e usando come genitore uno dei sopra-citati mutanti per il rosso sono state prodotte altre cultivar caratterizzate da buccia rossa come Cascade. Max Red Bartlett presenta una intensa colorazione rossa nelle prime fasi di maturazione per poi striarsi perdendo di lucentezza e non ricoprendo totalmente la superficie del frutto. Max Red Bartlett ha inoltre il problema di regressione del colore. Questa mutazione infatti non è stabile e dopo qualche anno può regredire e presentare il fenotipo di William. Diverso è invece lo sviluppo per esempio di Rosired che durante le prime fasi di accrescimento del frutto è identica a Williams (di colore verde con la parte del frutto rivolta verso il sole leggermente rossastra) per poi virare e mantenere un vivo colore rosso su tutta la superficie del frutto. Questa tesi si è proposta di caratterizzare questa mutazione che coinvolge in qualche modo la via biosintetica per la sintesi del colore. In particolare si è cercato di investigare sui probabili geni della via degli antociani coinvolti e in quale modo vengono espressi durante la maturazione del frutto, inoltre si è cercato di trovare quali specifiche molecole venissero diversamente sintetizzate. Le cultivar utilizzate sono state William e Max Red Bartlett. Di quest’ultima era già disponibile una mappa molecolare, ottenuta sulla popolazione di’incrocio di Abate Fetel (gialla) x MRB (rossa) con AFLP e SSR, quest’ultimi hanno permesso di denominare i diversi linkage group grazie alla sintenia con le altre mappe di pero e di melo. I semenzali appartenenti a questa popolazione, oltre a dimostrare l’ereditarietà del carattere, erano per il 50% gialli e 50% rossi. Questo ha permesso il mappaggio di questo carattere/mutazione che si è posizionato nel linkage group 4. Una ricerca in banca dati eseguita in parallelo ha permesso di trovare sequenze di melo dei geni coinvolti nella via biosintetica degli antociani (CHS, CHI, F3H, DFR, ANS e UFGT), sulle quali è stato possibile disegnare primer degenerati che amplificassero su DNA genomico di pero. Le amplificazioni hanno dato frammenti di lunghezza diversa. Infatti nel caso di F3H e DFR l’altissima omologia tra melo e pero ha permesso l’amplificazione quasi totale del gene, negli altri casi invece è stato necessario utilizzare primer sempre più vicini in modo da facilitare l’amplificazione. I frammenti ottenuti sono stati clonati sequenziati per confermare la specificità degli amplificati. Non sono stati evidenziati polimorfismi di sequenza in nessuna delle sei sequenze tra William e Max Red Bartlett e nessun polimorfismo con Abate, per questo motivo non è stato possibile mapparli e vedere se qualcuno di questi geni era localizzato nella medesima posizione in cui era stato mappato il “colore/mutazione”. Sulle le sequenze ottenute è stato possibile disegnare altri primer, questa volta specifici, sia per analisi d’espressione. Inizialmente è stato sintetizzato il cDNA dei geni suddetti per retrotrascrizione da RNA estratto sia da bucce sia da foglie appena germogliate (le quali presentano solo in questa fase una colorazione rossastra in MRB ma non in William). Al fine di osservare come varia l’espressione dei geni della via biosintetica delle antocianine durante la fase di maturazione dei frutti, sono stati fatti 4 campionamenti, il primo a 45gg dalla piena fioritura, poi a 60, 90, 120 giorni. Foglie e bucce sono state prelevate in campo e poste immediatamente in azoto liquido. Dai risultati con Real Time è emerso che vi è una maggiore espressione nelle prime fasi di sviluppo in Max Red Bartlett per poi calare enormemente in giugno. Si potrebbe ipotizzare che ci sia una reazione di feed back da parte della piante considerando che in questa fase il frutto non si accresce. I livelli di espressione poi aumentano verso la fase finale della maturazione del frutto. In agosto, con l’ultimo campionamento vi è una espressione assai maggiore in Max Red Bartlett per quei geni posti a valle della via biosintetica per la sintesi delle antocianine. Questo risultato è confermato anche dal livello di espressione che si riscontra nelle foglie. In cui i geni F3H, LDOX e UFGT hanno un livello di espressione nettamente maggiore in Max Red Bartlett rispetto a William. Recentemente Takos et al (2006) hanno pubblicato uno studio su un gene regolatore della famiglia Myb e ciò ha permesso di ampliare i nostri studi anche su questo gene. L’altissima omologia di sequenza, anche a livello di introni, non ha permesso di individuare polimorfismi tra le varietà Abate Fetel e Max Red Bartlett, per nessun gene ad eccezione proprio del gene regolatore Myb. I risultati ottenuti in questa tesi dimostrano che in pero l’espressione relativa del gene Myb codificante per una proteina regolatrice mostra una netta sovra-espressione nel primo stadio di maturazione del frutto, in Max Red Bartlett 25 volte maggiore che in William. All’interno della sequenza del gene un polimorfismo prodotto da un microsatellite ha permesso il mappaggio del gene nel linkage group 9 in Max Red Bartlett e in Abate Fetel. Confrontando questo dato di mappa con quello del carattere morfologico rosso, mappato nel linkage group 4, si deduce che la mutazione non agisce direttamente sulla sequenza di questo gene regolatore, benché sia espresso maggiormente in Max Red Bartlett rispetto a William ma agisca in un altro modo ancora da scoprire. Infine per entrambe le varietà (William e Max Red Bartlett) sono state effettuate analisi fenotipiche in diversi step. Innanzi tutto si è proceduto con una analisi preliminare in HPLC per osservare se vi fossero differenze nella produzione di composti con assorbenza specifica delle antocianine e dei flavonoidi in generale. Si è potuto quindi osservare la presenza di due picchi in Max Red Bartlett ma non in William. La mancanza di standard che coincidessero con i picchi rilevati dallo spettro non ha permesso in questa fase di fare alcuna ipotesi riguardo alla loro natura. Partendo da questo risultato l’investigazione è proceduta attraverso analisi di spettrometria di massa associate ad una cromatografia liquida identificando con una certa precisione due composti: la cianidina-3-0-glucoside e la quercitina-3-o-glucoside. In particolare la cianidina sembra essere la molecola responsabile della colorazione della buccia nei frutti di pero. Successive analisi sono state fatte sempre con lo spettrometro di massa ma collegato ad un gas cromatografo per verificare se vi fossero delle differenze anche nella produzione di zuccheri e più in generale di molecole volatili. L’assenza di variazioni significative ha dimostrato che la mutazione coinvolge solo il colore della buccia e non le caratteristiche gustative e organolettiche di William che restano inalterate nel mutante.

La variabilità genetica è un importante strumento per lo studio e la conservazione della biodiversità in specie rare e minacciate di estinzione. Durante il mio dottorato mi sono quindi occupata di mettere a punto diverse metodologie molecolari al fine di valutare la diversità genetica in due specie rare della flora italiana che presentano problematiche diverse e specifiche. I marcatori arbitrari RAPD e i marcatori semi-arbitrari ISSR sono stati utilizzati per valutare la diversità genetica in Quercus crenata Lam. e per confermare l’ipotesi della sua origine ibridogena dalle due specie presunte parentali Quercus cerris L. e Quercus suber L., essendo Q. crenata presente in Italia settentrionale dove Q. suber è attualmente assente. I marcatori SSR o microsatelliti sono invece stati messi a punto su una specie a rischio di estinzione, endemica dell’Appennino Tosco-Emiliano, Primula apennina Widmer, applicando una metodologia specifica, basata sulla costruzione di una libreria genomica arricchita per l’isolamento di primer specifici. I marcatori RAPD e ISSR, utilizzati su un totale di 85 campioni, hanno mostrato alti livelli di diversità molecolare entro le specie studiate, eccetto per Q. suber le cui popolazioni rappresentano il margine orientale di distribuzione della specie, per questo più sottoposte ad impoverimento genetico. Oltre alla cluster analysis (UPGMA) e alla Analisi delle Componenti Principali effettuate per entrambi i marcatori, che confermano l’ipotesi dell’origine ibrida degli individui di Q. crenata diffusi in Italia Settentrionale, sono stati calcolati l’indice di ibridità basato sul maximum likelihood, che dimostra una introgressione asimmetrica di Q. crenata verso il parentale caratterizzato da superiorità demografica (Q. cerris) e il test di Mantel. Quest’ultimo ha permesso di confrontare i due marcatori RAPD e ISSR utilizzati ottenendo una bassa correlazione, a conferma del fatto che, amplificando tratti differenti del DNA nucleare, i dati non sono sovrapponibili, sebbene forniscano risultati analoghi. Per l’isolamento di loci microsatelliti ipervariabili ho utilizzato il protocolllo FIASCO (Fast isolation by AFLP of sequences containing repeats- Zane et al. 2002) che permette di costruire una libreria genomica arricchita partendo dal DNA estratto da P. apennina. Tale procedura ha previsto la digestione del DNA genomico per la produzione di una miscela di frammenti di DNA. Tramite ibridazione con opportune sonde sono stati isolati i frammenti contenenti i microsatelliti. Sequenziando i cloni ricombinanti, ho ottenuto sequenze contenenti repeats sulle cui regioni fiancheggianti sono stati costruiti 15 coppie di primer che potranno, in seguito, essere utilizzate per definire la quota di riproduzione clonale in P. apennina e per valutare la diversità genetica delle popolazioni che coprono l’areale di distribuzione della specie. Data la loro natura altamente variabile e la loro abbondanza nel DNA, gli SSR saranno, come i marcatori RAPD e gli ISSR, ugualmente validi per lo studio della variabilità genetica e per l’analisi di problematiche specifiche legate alle specie rare.

Leaf rust caused by Puccinia triticina is a serious disease of durum wheat (Triticum durum) worldwide. However, genetic and molecular mapping studies aimed at characterizing leaf rust resistance genes in durum wheat have been only recently undertaken. The Italian durum wheat cv. Creso shows a high level of resistance to P. triticina that has been considered durable and that appears to be due to a combination of a single dominant gene and one or more additional factors conferring partial resistance. In this study, the genetic basis of leaf rust resistance carried by Creso was investigated using 176 recombinant inbred lines (RILs) from the cross between the cv. Colosseo (C, leaf rust resistance donor) and Lloyd (L, susceptible parent). Colosseo is a cv. directly related to Creso with the leaf rust resistance phenotype inherited from Creso, and was considered as resistance donor because of its better adaptation to local (Emilia Romagna, Italy) cultivation environment. RILs have been artificially inoculated with a mixture of 16 Italian P. triticina isolates that were characterized for virulence to seedlings of 22 common wheat cv. Thatcher isolines each carrying a different leaf rust resistance gene, and for molecular genotypes at 15 simple sequence repeat (SSR) loci, in order to determine their specialization with regard to the host species. The characterization of the leaf rust isolates was conducted at the Cereal Disease Laboratory of the University of Minnesota (St. Paul, USA) (Chapter 2). A genetic linkage map was constructed using segregation data from the population of 176 RILs from the cross CL. A total of 662 loci, including 162 simple sequence repeats (SSRs) and 500 Diversity Arrays Technology markers (DArTs), were analyzed by means of the package EasyMap 0.1. The integrated SSR-DArT linkage map consisted of 554 loci (162 SSR and 392 DArT markers) grouped into 19 linkage blocks with an average marker density of 5.7 cM/marker. The final map spanned a total of 2022 cM, which correspond to a tetraploid genome (AABB) coverage of ca. 77% (Chapter 3). The RIL population was phenotyped for their resistance to leaf rust under artificial inoculation in 2006; the percentage of infected leaf area (LRS, leaf rust susceptibility) was evaluated at three stages through the disease developmental cycle and the area under disease progress curve (AUDPC) was then calculated. The response at the seedling stage (infection type, IT) was also investigated. QTL analysis was carried out by means of the Composite Interval Mapping method based on a selection of markers from the CL map. A major QTL (QLr.ubo-7B.2) for leaf rust resistance controlling both the seedling and the adult plant response, was mapped on the distal region of chromosome arm 7BL (deletion bin 7BL10-0.78-1.00), in a gene-dense region known to carry several genes/QTLs for resistance to rusts and other major cereal fungal diseases in wheat and barley. QLr.ubo-7B.2 was identified within a supporting interval of ca. 5 cM tightly associated with three SSR markers (Xbarc340.2, Xgwm146 e Xgwm344.2), and showed an R2 and an LOD peak value for the AUDPC equal to 72.9% an 44.5, respectively. Three additional minor QTLs were also detected (QLr.ubo-7B.1 on chr. 7BS; QLr.ubo-2A on chr. 2AL and QLr.ubo-3A on chr. 3AS) (Chapter 4). The presence of the major QTL (QLr.ubo-7B.2) was validated by a linkage disequilibrium (LD)-based test using field data from two different plant materials: i) a set of 62 advanced lines from multiple crosses involving Creso and his directly related resistance derivates Colosseo and Plinio, and ii) a panel of 164 elite durum wheat accessions representative of the major durum breeding program of the Mediterranean basin. Lines and accessions were phenotyped for leaf rust resistance under artificial inoculation in two different field trials carried out at Argelato (BO, Italy) in 2006 and 2007; the durum elite accessions were also evaluated in two additional field experiments in Obregon (Messico; 2007 and 2008) and in a green-house experiment (seedling resistance) at the Cereal Disease Laboratory (St. Paul, USA, 2008). The molecular characterization involved 14 SSR markers mapping on the 7BL chromosome region found to harbour the major QTL. Association analysis was then performed with a mixed-linear-model approach. Results confirmed the presence of a major QTL for leaf rust resistance, both at adult plant and at seedling stage, located between markers Xbarc340.2, Xgwm146 and Xgwm344.2, in an interval that coincides with the supporting interval (LOD-2) of QLr.ubo-7B.2 as resulted from the RIL QTL analysis. (Chapter 5). The identification and mapping of the major QTL associated to the durable leaf rust resistance carried by Creso, together with the identification of the associated SSR markers, will enhance the selection efficiency in durum wheat breeding programs (MAS, Marker Assisted Selection) and will accelerate the release of cvs. with durable resistance through marker-assisted pyramiding of the tagged resistance genes/QTLs most effective against wheat fungal pathogens.

The objective was to analyse population structure and to determine genetic diversity of Erysiphe necator (syn. Uncinula necator) populations obtained from some vineyards located in the South-East Po valley (Italy). Powdery mildew is one of the most important fungal diseases of grapes (Vitis vinifera L.) throughout the world. The causal agent is the haploid, heterothallic ascomycete E. necator. It is an obligate biotrophic fungus and it can be found only on green organs of plants belonging to the family Vitaceae. For this pathogen, two sympatric populations (groups A and B) have been described in Europe and Australia. The two genetic groups differ at multiple genetic loci and previous studies reported a lack of interfertility among isolates of the two groups. There are now several well documented examples of plant pathogen species, such as Leptosphaeria maculans, Gaeumannomyces graminis var. tritici, Botrytis cinerea and Erysiphe syringae, which are indeed composed of genetically differentiated clades, that have led to the description of new groups or even new species. Several studies have suggested that genetic E. necator group A and B correlated with ecological features of the pathogen; some researchers proposed that group A isolates over-winter as resting mycelium within dormant buds, and in spring originate infected shoots, known as Flag shoots, while group B isolates would survive as ascospores in overwintering cleistothecia. However, the association between genetic groups and mode of over-wintering has been challenged by recent studies reporting that flag-shoot may be originated indifferently by group A or group B isolate. Previous studies observed a strong association between the levels of disease severity at the end of the growing season and the initial compositions of E. necator populations in commercial vineyards. The frequencies of E. necator genetic groups vary considerably among vineyards, and the two groups may coexist in the same vineyard. This finding suggests that we need more information on the genetics and epidemiology of E. necator for optimize the crop management In this study we monitored E. necator populations in different vineyards in Emilia – Romagna region (Italy), where the pathogen overwinters both as flagshoots and as cleistothecia. During the grape growing season, symptomatic leaves were sampled early in the growing season and both leaves and berries later during the epidemic growth of the disease. From each sample, single-conidial isolate was obtained. Each isolates was grown on V. vinifera leaf cv. Primitivo and after harvesting the mycelium, the DNA was purified and used as template for PCR amplification with SCAR primers (Sequences Characterised Amplified Region ), -tubulin, IGS sequences and Microsatellite markers (SSR). Amplified DNA from b-tubulin and IGS loci was digested with AciI and XhoI restriction enzymes, respectively, to show single-nucleotide polymorphisms specific for the two genetic groups. The results obtained indicated that SCAR primers are not useful to study the epidemiology. of E. necator conversely the b-tubulin IGS sequences and SSR. Summarize the results obtained with b-tubulin, IGS sequences, in treated vineyards we have found individuals of group B along all grape growing season, whereas in the untreated vineyard individuals of the two genetic groups A and B coexisted throughout the season, with no significant change of their frequency. DNA amplified from ascospores of single cleistothecia showed the presence of markers diagnostic for either groups A and B and were seldom observed also the coexistence of both groups within a claistothecium. These results indicate that individuals of the two groups mated in nature and were able to produced ascospores. With SSR we showed the possibility of recombination between A and B groups in field isolates. During winter, cleistothecia were collected repeatedly in the same vineyards sampling leaves fallen on ground, exfoliating bark from trunks, and from soil. From each substrate, was assess the percentage of cleistothecia containing viable ascospores. Our results confirmed that cleisthotecia contained viable ascospores, therefore they have the potential to be an additional and important source of primary inoculum in Emilia-Romagna vineyards.

153 Nachkommen einer Kreuzung aus der pilzresistenten Rebsorte ‘Regent‘ und ‘Lemberger‘ als klassischer pilzsensitiver Sorte zeigen quantitative Merkmalsvariation bezüglich der Resistenz gegen Plasmopara viticola und Uncinula necator sowie für weitere Eigenschaften, die z.B. das Eintreten der Beerenreife betreffen. Auf dem Weg über die genetische Kartierung mit molekularen Markern und der Lokalisierung von QTL-Effekten konnten Hinweise auf weinbaulich relevante Genomregionen gewonnen werden; dies liefert z.B. die Basis für markergestützte Selektion bei Zuchtvorhaben mit dem Resistenzträger ‘Regent’ (vgl. auch FISCHER et al., 2004). Ein Major-QTL für die Resistenz gegen den Echten Mehltau Uncinula necator sowie zwei Major QTL für die Resistenz gegen den Erreger des Falschen Mehltau, Plasmopara viticola, traten mit hoher Signifikanz auf drei verschiedenen Kopplungsgruppen von ‘Regent‘ auf. Auch Regionen mit Relevanz für das Eintreten der Beerenreife wurden beschrieben. Über die Isolierung, Sequenzierung und anschließende Analyse einzelner Markerfragmente mit Methoden der Bioinformatik ist es gelungen, ein putatives T10P12.4-Ortholog der Weinrebe (ein thioredoxinähnliches Protein) in enger Kopplung zu einem Major-QTL-Maximum für Plasmopara viticola-Resistenz zu identifizieren, das als Kandidat für die Beteiligung an der Pathogenantwort in Frage kommt. Es konnte exemplarisch gezeigt werden, dass die eingesetzten Methoden der Kartierung und QTL-Analyse unter Verwendung PCR-basierter Markertypen wie SSR und AFLP und einer beschleunigten Analyse über computergestützte Kapillargelelektrophorese in vertretbarem Zeitrahmen bis zur Isolation potentieller Schlüsselgene führen können. Die grundsätzliche Eignung der QTL-Analyse als effizientes Werkzeug gezielter Züchtungsplanung für den Weinbau bestätigte sich. Ihre Anwendung im Rahmen der vorliegenden Dissertation hat die Basis für die Nutzung von QTL-Information bei dem Vergleich etablierter und der Entwicklung neuer Sorten gelegt und zum Verständnis von Prozessen beigetragen, die den betrachteten Eigenschaften wie der Pilzresistenz möglicherweise zu Grunde liegen. Ein großer Teil der gewonnenen Daten bringt auch die Untersuchungen anderer Kultivare voran und ist intervarietal übertragbar. Darüber hinaus haben sich Chancen für vergleichende Studien zwischen der Weinrebe einerseits und der Modellpflanze Arabidopsis thaliana sowie weiteren Kulturpflanzen andererseits abgezeichnet. Die Hinweise auf die zentrale Rolle und universelle Natur des Redox-Signalling haben interessante Perspektiven zum Verständnis organismenübergreifender physiologischer Zusammenhänge eröffnet. Dies betrifft z.B. auch die Reaktion auf Verwundung oder die Pathogenantwort.

In durum wheat, two major QTL for grain yield (Qyld.idw-2B and Qyld.idw-3B) and related traits were identified in a recombinant population derived from Kofa and Svevo (Maccaferri et al. 2008). To further investigate the genetic and physiological basis of allelic variation for this important trait, the fine mapping of Qyld.idw-2B e Qyld.idw-3B was done during the PhD. In this regard, new molecular markers were added to increase the map resolution in the target interval. For Qyld.idw-2B region COS markers derived from the synteny between wheat and rice/ sorghum /brachypodiu genomes were screened. While for Qyld.idw-3B region SSR, ISBP and COS markers obtained from BAC end-sequences and BAC sequences generated during the construction of the 3B physical map (Paux et al., 2008) were screened. In the RIL population a final map resolution of 2,8 markers/cM for Qyld.idw-2B and 0,6 markers/cM for Qyld.idw-3B were obtained. Eighteen pairs of near-isogenic lines (NILs) for Qyld.idw-3B were obtained from F4:5 heterogeneous inbred families. In order to confirm the phenotypic effect of the QTL all pairs were evaluated in field trials (2010 and 2011) for all traits. Three pairs of NILs, with contrasted haplotypes at the target region, were crossed to produce a large F2 population (ca. 7,500 plants in total) that was screened for the identification of recombinants. A total of 233 homozygous F4:5 segmental isolines were obtained and the phenotypic and genotypic characterization of these materials were done. A fine mapping for Qyld.idw-3B was obtained and the QTL peak was identified in a interval of 0,4 cM. All markers were anchored to the Chinese Spring physical map of chr. 3B, which allowed us to identify the BAC Contigs spanning the QTL region and to assign the QTL peak to Contig 954. Sequencing of this contig has revealed the presence of 42 genes.

In wheat, stem rust is known to rapidly evolve new virulence to resistance genes. While more than 50 stem rust resistance (Sr) loci have been identified in wheat, only a few remain effective, particularly against the highly virulent race Ug99 (TTKSK race) and a mixture of durum-specific races. An association mapping (AM) study based on 183 durum wheat accessions was utilized to identify resistance loci for stem rust response in Ethiopia over four seasons and artificial inoculation with Ug99 (TTKSK race) and a mixture of durum-specific races under field conditions as well as in greenhouse test at seedling stage under controlled conditions for resistance to four highly virulent stem rust races: TRTTF, TTTTF, (TTKSK (Ug99) and JRCQC. The panel was profiled with 1,253 SSR and DArT markers. Twelve QTL-tagging markers were significant (P < 0.05) across three to four seasons. The role of Sr13, Sr9, Sr14, Sr17, and Sr28 was confirmed. Thirteen significant markers were in regions with no Sr genes/QTLs. The results under controlled conditions showed that 15, 20, 19 and 19 chromosome regions harbored markers that showed significant effects for races TRTTF, TTTTF, TTKSK and JRCQC, respectively. These genomic regions showed marker R2 values ranging from 1.13 to 8.34, 1.92 to 17.64, 1.75 to 23.12 and 1.51 to 15.33% for races TRTTF, TTTTF, TTKSK and JRCQC, respectively. The study demonstrates that stem rust resistance in durum wheat is governed in part by shared loci and in part by race-specific ones. The QTLs identified in this study through AM will be useful in the marker-assisted development of durum wheat cultivars with durable stem rust resistance.

L’agricoltura si trova ad affrontare una diminuzione della disponibilità d’acqua ed una crescente domanda della produzione di cereali per scopi alimentari. Sono perciò necessarie strategie di coltivazione innovative per migliorare la produttività e nuovi genotipi migliorati nell'efficienza dell’uso delle risorse in condizioni di siccità. Questi rappresentano gli obietti principali del progetto “DROPS” (Drought tolerant yielding Plants) all’interno del quale ha avuto luogo il mio progetto di Dottorato. La mia attività di ricerca è stata svolta come segue: 1. Caratterizzazione molecolare di un panel di188 accessioni di frumento duro con marcatori SSR e DaRT; 2. Esperimenti in serra su 100 accessioni del panel per valutare la Water-Use Efficiency (WUE) in sei repliche secondo un Alpha Lattice design; 3. Prove sul campo, effettuate secondo un Alpha Lattice design, in due stagioni di crescita: a. 2010/11, valutazione di 100 accessioni presso l’Azienda sperimentale dell'Università di Cadriano (BO); b. 2011/12, valutazione del panel completo in 3 ambienti, con due diversi regimi irrigui In entrambi gli anni, abbiamo valutato caratteri agronomici correlati con il ciclo di sviluppo, la resa di granella e sue componenti, nonché diversi fattori ambientali e del suolo. Per quanto riguarda WUE, abbiamo trovato differenze altamente significative tra accessioni; inoltre, cinque accessioni hanno mostrato elevati valori di WUE e cinque accessioni valori molto bassi di WUE in tutte e sei le repliche. Gli esperimenti di campo nelle stagioni 2011 e 2012 hanno evidenziato differenze altamente significative tra le accessioni del panel per la maggior parte dei caratteri analizzati, confermando inoltre che il panel di fiorisce entro una settimana. L'esperimento del secondo anno ci ha permesso osservare un significativa interazione Genotipo X Ambiente. Questi risultati saranno integrati con ulteriori analisi QTL, per identificare regioni cromosomiche coinvolte nel controllo genetico dei caratteri di interesse e verificare la stabilità dei QTL in diversi ambienti.
