Executive Summary: The EcoGIS project was launched in September 2004 to investigate how Geographic Information Systems (GIS), marine data, and custom analysis tools can better enable fisheries scientists and managers to adopt Ecosystem Approaches to Fisheries Management (EAFM). EcoGIS is a collaborative effort between NOAA’s National Ocean Service (NOS) and National Marine Fisheries Service (NMFS), and four regional Fishery Management Councils. The project has focused on four priority areas: Fishing Catch and Effort Analysis, Area Characterization, Bycatch Analysis, and Habitat Interactions. Of these four functional areas, the project team first focused on developing a working prototype for catch and effort analysis: the Fishery Mapper Tool. This ArcGIS extension creates time-and-area summarized maps of fishing catch and effort from logbook, observer, or fishery-independent survey data sets. Source data may come from Oracle, Microsoft Access, or other file formats. Feedback from beta-testers of the Fishery Mapper was used to debug the prototype, enhance performance, and add features. This report describes the four priority functional areas, the development of the Fishery Mapper tool, and several themes that emerged through the parallel evolution of the EcoGIS project, the concept and implementation of the broader field of Ecosystem Approaches to Management (EAM), data management practices, and other EAM toolsets. In addition, a set of six succinct recommendations are proposed on page 29. One major conclusion from this work is that there is no single “super-tool” to enable Ecosystem Approaches to Management; as such, tools should be developed for specific purposes with attention given to interoperability and automation. Future work should be coordinated with other GIS development projects in order to provide “value added” and minimize duplication of efforts. In addition to custom tools, the development of cross-cutting Regional Ecosystem Spatial Databases will enable access to quality data to support the analyses required by EAM. GIS tools will be useful in developing Integrated Ecosystem Assessments (IEAs) and providing pre- and post-processing capabilities for spatially-explicit ecosystem models. Continued funding will enable the EcoGIS project to develop GIS tools that are immediately applicable to today’s needs. These tools will enable simplified and efficient data query, the ability to visualize data over time, and ways to synthesize multidimensional data from diverse sources. These capabilities will provide new information for analyzing issues from an ecosystem perspective, which will ultimately result in better understanding of fisheries and better support for decision-making. Sixty delegates from Indonesia, the Philippines, Thailand, Malaysia and India met at Lombok, Nusa Tenggara Barat (NTB, West Nusa Tenggara) province, Indonesia, during 2-5 August 2009, for the workshop on “Customary Institutions in Indonesia: Do They Have a Role in Fisheries and Coastal Area Management?”. The workshop was organized by the International Collective in Support of Fishworkers (ICSF), in co-operation with Indonesia’s Ministry of Marine Affairs and Fisheries (MMAF) and the Provincial Department of Fisheries and Oceans (DKP) of the Government of NTB. In January 2006 the Maumee Remedial Action Plan (RAP) Committee submitted a State II Watershed Restoration Plan for the Maumee River Great Lakes Area of Concern (AOC) area located in NW Ohio to the State of Ohio for review and endorsement (MRAC, 2006). The plan was created in order to fulfill the requirements, needs and/or use of five water quality programs including: Ohio Department of Natural Resources (DNR) Watershed Coordinator Program; Ohio EPA Great Lakes RAP Program; Ohio DNR Coastal Non-point Source Pollution Control Program; Ohio EPA Total Maximum Daily Load Program; and US Fish & Wildlife Service Natural Resources Damage Program. The plan is intended to serve as a comprehensive regional management approach for all jurisdictions, agencies, organizations, and individuals who are working to restore the watershed, waterways and associated coastal zone. The plan includes: background information and mapping regarding hydrology, geology, ecoregions, and land use, and identifies key causes and sources for water quality concerns within the six 11-digit hydrological units (HUCs), and one large river unit that comprise the Maumee AOC. Tables were also prepared that contains detailed project lists for each major watershed and was organized to facilitate the prioritization of research and planning efforts. Also key to the plan and project tables is a reference to the Ohio DNR Coastal Management Measures that may benefit from the implementation of an identified project. This paper will examine the development of the measures and their importance for coastal management and watershed planning in the Maumee AOC. (PDF contains 4 pages)

Redd counting is an integral part of most Fishery Officers duties. The number and distribution of salmonid redds throughout salmonid catchments provides invaluable information on the range and extent of spawning by both salmon and sea trout. A project was initiated by the Fisheries Science and Management Team of Central Area, North West Region in England in liaison with the Flood Defence function. The main objective of this project was to assess redd count data for Central Area and attempt to quantify these data in order to produce a grading system that would highlight key salmonid spawning areas. By showing which were the main areas for salmon and sea trout spawning, better informed decisions could be made on whether or not in-stream Flood Defence works should be given the go-ahead. The main salmonid catchments in Central Area were broken into individual reaches, approximately 1 km in length. The number of redds in these individual reaches were then calculated and a density per lkm value was obtained for each reach. A grading system was devised which involved looking at the range of density per km values and dividing this by five to produce 5 classes, A - E. A sixth class (F) was used where the density per Ion value was 0.00. This grading system was calculated at two levels of detail. Grades for salmon and sea trout were produced for each individual catchment and also on an Area-wide level. Maps were produced using a range of colours to represent the grade for each reach. These maps provide a highly useful overview of the status of salmonid spawning for each catchment over individual years and highlight the key salmon and sea trout spawning areas in each catchment. These maps and the associated summary data should now provide Flood Defence and Fisheries staff with a fairly detailed overview of the status of spawning in any location within the. main salmonid catchments in Central Area. Although these maps are very useful they should only be used as a guide. The current practice of consulting with the local Fishery Officer should be continued to ensure that expert local knowledge is taken into account.

Local communities and local government units are recognized as the primary stakeholders and participants in the management of coral reef resources and the primary beneficiaries of small-scale fishing activities in the nearshore areas of the coastal zone. The issues relating to the management of the coastal zone are multi-faceted and some issues are largely intertwined with national policy and development goals. Thus, national governments have jurisdiction over these nearshore coastal resources to harmonize policies, monitor resource use and provide incentives for sustainable use. However, the natural boundaries of these reef resources, the processes that support reef ecosystems, and the local or national affiliation of the people who benefit from them may transcend the boundaries of the local and national management units. Therefore, efforts to arrest the decline in fish catch and loss of biodiversity for reefs require management interventions and assessment activities to be carried out at varying scales. In Southeast Asia, some aspects of reef and reef resources management — particularly in deciding the allocation of catch among competing fisheries, development of sustainable harvest strategies, use of broodstock for restocking or stock enhancement programs, protection of nursery and spawning areas, designation of systems of marine protected areas, and the identification of representative, adequate and comprehensive areas for biodiversity conservation in the region — may require the definition of larger management units. At the regional level, multi-country initiatives will need to define units for the transboundary management of resources. The use of large marine ecosystems (LMEs) to identify and manage fisheries resources may be a starting point; however, given the relatively sedentary nature of coral reef-dwelling and reef-associated organisms compared with other pelagic and demersal species, meso-scale transboundary units within the LMEs have to be defined. This paper provides suggestions for transboundary management units for coral reef and reef-associated resources in Southeast Asia based on information from genetic structures of model organisms in the region. In addition, specific reef areas are identified, which may be important beyond their national boundaries, as potential sources of recruits.

This is the report on Habitats Directive, the Review of Consents Stage 1 and 2 by the Environment Agency of the South Pennine Moors cSAC/SPA. The Habitats Directive has the main aim to promote the maintenance of biodiversity by defining a common framework for the conservation of wild plants and animals and habitats of community interest. The Directive establishes a European ecological network known as "Natura 2000". The network comprises Special Areas of Conservation (SAC) and Special Protection Areas (SPA). In the section on Stage 1 or Screening Process of the Habitat Directive, it is identified the likely impacts upon the Rixton Clay Pits cSAC of a project, plan or activities, either alone or in combination with other projects, plans or activities, and considers whether these impacts are likely to be significant. In the section on Stage 2 or Appropiate Assessment of the Habitat Directive, it is considered the impact on the integrity of the Rixton Clay Pits cSAC of the projects, plans or activities, either alone or in combination with other projects, plans or activities, with respect to the site’s structure and function and its conservation objectives. Additionally, where these are adverse impacts, an assessment of the potential mitigation of those impacts. The criteria used in this report to identify relevant projects, plans or activities and their impacts are water quality discharge consents, waste management licences, abstraction licences, Integration Pollution Control (IPC) and Integrated Pollution Prevention Control (IPPC) permits. Proformas, hydrogeological and GIS maps are included in the review.

Through research aimed at understanding the coastal environment, surveys designed to help manage the resource, and national programs to monitor environmental condition, we see a picture of a dynamic ecosystem that is Cape Romain National Wildlife Refuge (CRNWR). Currently, there are efforts underway to protect threatened species; monitor fish populations; and quantify the biological, physical, and chemical characteristics of this environment. The potential impacts to this system are just now being understood as ecological responses to human modification are observed and explained. As a starting point, this document compiles existing information about Cape Romain NWR in five topic areas and addresses the potential impacts to the Refuge. This review is intended to serve as a stepping stone to developing a research agenda in support of management of the Refuge. There are various sources of information on which to build a framework for monitoring conditions and detecting change to this environment. For instance, information on basic ecological function in estuarine environments has evolved over several decades. Long-term surveys of Southeast fisheries exist, as well as shellfish and sediment contaminants data from estuaries. Environmental monitoring and biological surveys at the Refuge continue. Recently, studies that examine the impacts to similar coastal habitats have been undertaken. This document puts past studies and ongoing work in context for Refuge managers and researchers. This report recommends that the next phase of this resource characterization focus on: • compiling relevant tabular and spatial data, as identified here, into a Geographic Information System (GIS) framework • assessing the abundance and diversity of fisheries utilizing CRNWR • delineating additional data layers, such as intertidal habitats and subtidal clam beds, from low-level aerial photography, hard copy maps, and other sources • continued inventories of plant and animal species dependent on the Refuge • monitoring physical and chemical environmental parameters using the methodology employed at National Estuarine Research Reserve System (NERRS) and other coastal sites, where appropriate • further definition of the potential risks to the Refuge and preparing responses to likely impacts.

Subcomponent 3.2 Marine Protected Areas in the conservation of regional fish stocks "Provision of Services Relating to the Assessment and Planning of Effective Management of two MPAs in Sumatra Coast, Indonesia". Assessments of management effectiveness of two Marine Protected Areas (MPAs) in Pulau Pieh National Park and Sabang District, Sumatra, were conducted through two separate workshops. Recommendations were made and future needs identified.

The objectives of the workshop included: an overview of the biophysical characteristics of the Myeik Archipelago; strengthen understanding of Marine Protected Areas (MPAs) management to mitigate resource use conflicts; share lessons and experiences of MPA management from the Asia-Pacific region; and to identify a road map for developing MPA management in the Myeik Archipelago.

The DIESE program (Determination of relevant Indicators for Environmental monitoring: A Strategy for Europe) brought together seven French and British research teams, a private company and the agencies responsible for the management of water bodies of the two countries (ONEMA and the Environmental Agency) in a joint effort to document the ecotoxicological effects related to the presence of chemicals in the environment. To contribute to a better understanding and management of the environment, the program has expanded its efforts to (1) use existing knowledge, or new information acquired during the research program, to identify important biological problems affecting wildlife, (2) increase our understanding of toxicological mechanisms involved and thus be able to identify the causes of the identified dysfunctions and (3) to hone our expertise and vigilance systems in order to better monitor changes in the environment and make appropriate diagnoses. The first part of the program identified clear biological effects, and using biological tests representative of the mechanisms of action of compounds, identified the responsible compounds present in the environment. In connection with the feminization observed in many fish species in European streams, a search for estrogenic and anti-androgenic compounds was conducted. A new test identifying estrogenic compounds has been developed in roach and the ER-Calux test for anti-androgenic effects has been implemented. The results showed that, in addition to biocides such as triclosan and chlorophène, many aromatic hydrocarbon compounds are likely to disturb the physiology of living organisms by interacting with the androgen receptor. Six of these were identified in sediment extracts: benzanthrone, fluoranthene, 1,2- benzodiphenylene sulfide, benzo[a]pyrene, benz[a] anthracene, and 9-phenylcarbazole. The second part of the program aimed at documenting and understanding the mechanisms of action of chemicals leading to physiological changes. This work represents a particular challenge when dealing with molluscs, as knowledge about their physiology and endocrinology is still fragmentary. Thus, new technologies including metabolomic and transcriptomic analyses have been implemented in order to obtain a comprehensive picture of the effects on molluscs. Metabolomic research demonstrated that estrogenic compounds are able to alter the metabolism of eicosanoids and amines, while transcriptomic strategies identified genes whose expression is altered in intersex clams. Because these genes mainly appear as “male” genes, the results suggest that these profound physiological changes result from demasculinisation of male clams. Proteomic studies have also been carried out to elucidate the mechanisms of action of pollutants on fish physiology. These studies generally included a set of molecular marker measurements in an integrative and ecological perspective. The results showed that not only male fish physiology is altered but also female reproductive status is impaired. Moreover, it appeared that other alterations of the fish endocrine system, such as androgenic effects, are at work and that the immune system is also subject to chemical pressure including effects from environmental estrogens. Notably, the immune system, like the endocrine system, seems to show periods of particular sensitivity during development. Measurements on growth and on the general metabolism emphasize the importance of environmental conditions in the physiology of aquatic organisms and in particular the inter-site variability due to temperature,hypoxic conditions, and fish development strategies. They thus provide a unique perspective that allow us to better understand the context and consequences of natural conditions on the population. In a third part of the program, the research conducted had the objective of developing and testing a biomarker strategy to support the environmental management methodologies. Two lanes of specific studies have been followed. The first was to implement, over all or part of the study area, robust biomarkers to establish maps that highlight the water bodies at risk and provide information on sources of compounds and associated disturbances. The second part of the work aimed at exploring methodologies to take advantage of biomarker measurements and to integrate them in a very simple and clear index. Partial or comprehensive maps of the Channel area were produced to report the presence of mutagenic or anti-androgenic compounds in the sediments, intersex fish and clams, and imposex. These maps may remain to be completed and work will be necessary to confront this information in order to learn relevant lessons for management of the environment, a goal that the DIESE program has contributed to by providing some necessary and original information.

To date, the processing of wildlife location data has relied on a diversity of software and file formats. Data management and the following spatial and statistical analyses were undertaken in multiple steps, involving many time-consuming importing/exporting phases. Recent technological advancements in tracking systems have made large, continuous, high-frequency datasets of wildlife behavioral data available, such as those derived from the global positioning system (GPS) and other animal-attached sensor devices. These data can be further complemented by a wide range of other information about the animals’ environment. Management of these large and diverse datasets for modelling animal behaviour and ecology can prove challenging, slowing down analysis and increasing the probability of mistakes in data handling. We address these issues by critically evaluating the requirements for good management of GPS data for wildlife biology. We highlight that dedicated data management tools and expertise are needed. We explore current research in wildlife data management. We suggest a general direction of development, based on a modular software architecture with a spatial database at its core, where interoperability, data model design and integration with remote-sensing data sources play an important role in successful GPS data handling.

Growing demands for marine fish products is leading to increased pressure on already depleted wild populations and a rise in aquaculture production. Consequently, more captive-bred fish are released into the wild through accidental escape or deliberate releases. The increased mixing of captive-bred and wild fish may affect the ecological and/or genetic integrity of wild fish populations. Unambiguous identification tools for captive-bred fish will be highly valuable to manage risks (fisheries management) and tracing of escapees and seafood products (wildlife forensics). Using single nucleotide polymorphism (SNP) data from captive-bred and wild populations of Atlantic cod Gadus morhua L. and sole Solea solea L., we explored the efficiency of population and parentage assignment techniques for the identification and tracing of captive-bred fish. Simulated and empirical data were used to correct for stochastic genetic effects. Overall, parentage assignment performed well when a large effective population size characterized the broodstock and escapees originated from early generations of captive breeding. Consequently, parentage assignments are particularly useful from a fisheries management perspective to monitor the effects of deliberate releases of captive-bred fish on wild populations. Population assignment proved to be more efficient after several generations of captive breeding, which makes it a useful method in forensic applications for well-established aquaculture species. We suggest the implementation of a case-by-case strategy when choosing the best method.
