A comprehensive investigation of sensitive ecosystems in South Florida with the main goal of determining the identity, spatial distribution, and sources of both organic biocides and trace elements in different environmental compartments is reported. This study presents the development and validation of a fractionation and isolation method of twelve polar acidic herbicides commonly applied in the vicinity of the study areas, including e.g. 2,4-D, MCPA, dichlorprop, mecroprop, picloram in surface water. Solid phase extraction (SPE) was used to isolate the analytes from abiotic matrices containing large amounts of dissolved organic material. Atmospheric-pressure ionization (API) with electrospray ionization in negative mode (ESP-) in a Quadrupole Ion Trap mass spectrometer was used to perform the characterization of the herbicides of interest. ^ The application of Laser Ablation-ICP-MS methodology in the analysis of soils and sediments is reported in this study. The analytical performance of the method was evaluated on certified standards and real soil and sediment samples. Residential soils were analyzed to evaluate feasibility of using the powerful technique as a routine and rapid method to monitor potential contaminated sites. Forty eight sediments were also collected from semi pristine areas in South Florida to conduct screening of baseline levels of bioavailable elements in support of risk evaluation. The LA-ICP-MS data were used to perform a statistical evaluation of the elemental composition as a tool for environmental forensics. ^ A LA-ICP-MS protocol was also developed and optimized for the elemental analysis of a wide range of elements in polymeric filters containing atmospheric dust. A quantitative strategy based on internal and external standards allowed for a rapid determination of airborne trace elements in filters containing both contemporary African dust and local dust emissions. These distributions were used to qualitative and quantitative assess differences of composition and to establish provenance and fluxes to protected regional ecosystems such as coral reefs and national parks. ^

Background and aims: Machine learning techniques for the text mining of cancer-related clinical documents have not been sufficiently explored. Here some techniques are presented for the pre-processing of free-text breast cancer pathology reports, with the aim of facilitating the extraction of information relevant to cancer staging.

Materials and methods: The first technique was implemented using the freely available software RapidMiner to classify the reports according to their general layout: ‘semi-structured’ and ‘unstructured’. The second technique was developed using the open source language engineering framework GATE and aimed at the prediction of chunks of the report text containing information pertaining to the cancer morphology, the tumour size, its hormone receptor status and the number of positive nodes. The classifiers were trained and tested respectively on sets of 635 and 163 manually classified or annotated reports, from the Northern Ireland Cancer Registry.

Results: The best result of 99.4% accuracy – which included only one semi-structured report predicted as unstructured – was produced by the layout classifier with the k nearest algorithm, using the binary term occurrence word vector type with stopword filter and pruning. For chunk recognition, the best results were found using the PAUM algorithm with the same parameters for all cases, except for the prediction of chunks containing cancer morphology. For semi-structured reports the performance ranged from 0.97 to 0.94 and from 0.92 to 0.83 in precision and recall, while for unstructured reports performance ranged from 0.91 to 0.64 and from 0.68 to 0.41 in precision and recall. Poor results were found when the classifier was trained on semi-structured reports but tested on unstructured.

Conclusions: These results show that it is possible and beneficial to predict the layout of reports and that the accuracy of prediction of which segments of a report may contain certain information is sensitive to the report layout and the type of information sought.

The use of digital image processing techniques is prominent in medical settings for the automatic diagnosis of diseases. Glaucoma is the second leading cause of blindness in the world and it has no cure. Currently, there are treatments to prevent vision loss, but the disease must be detected in the early stages. Thus, the objective of this work is to develop an automatic detection method of Glaucoma in retinal images. The methodology used in the study were: acquisition of image database, Optic Disc segmentation, texture feature extraction in different color models and classification of images in glaucomatous or not. L’industrie des biocarburants de deuxième génération utilise, entre autre, la biomasse lignocellulosique issue de résidus forestiers et agricoles et celle issue de cultures énergétiques. Le sorgho sucré [Sorghum bicolor (L.) Moench] fait partie de ces cultures énergétiques. L’intérêt croissant de l’industrie agroalimentaire et des biocarburants pour cette plante est dû à sa haute teneur en sucres (jusqu’à 60% en masse sèche). En plus de se développer rapidement (en 5-6 mois), le sorgho sucré a l’avantage de pouvoir croître sur des sols pauvres en nutriments et dans des conditions de faibles apports en eau, ce qui en fait une matière première intéressante pour l’industrie, notamment pour la production de bioéthanol. Le concept de bioraffinerie alliant la production de biocarburants à celle de bioénergies ou de bioproduits est de plus en plus étudié afin de valoriser la production des biocarburants. Dans le contexte d’une bioraffinerie exploitant la biomasse lignocellulosique, il est nécessaire de s’intéresser aux différents métabolites extractibles en plus des macromolécules permettant la fabrication de biocarburants et de biocommodités. Ceux-ci pouvant avoir une haute valeur ajoutée et intéresser l’industrie pharmaceutique ou cosmétique par exemple. Les techniques classiques pour extraire ces métabolites sont notamment l’extraction au Soxhlet et par macération ou percolation, qui sont longues et coûteuses en énergie. Ce projet s’intéresse donc à une méthode d’extraction des métabolites primaires et secondaires du sorgho sucré, moins coûteuse et plus courte, permettant de valoriser économiquement l’exploitation industrielle du de cette culture énergétique. Ce travail au sein de la CRIEC-B a porté spécifiquement sur l’utilisation d’une émulsion ultrasonique eau/carbonate de diméthyle permettant de diminuer les temps d’opération (passant à moins d’une heure au lieu de plusieurs heures) et les quantités de solvants mis en jeu dans le procédé d’extraction. Cette émulsion extractive permet ainsi de solubiliser à la fois les métabolites hydrophiles et ceux hydrophobes. De plus, l’impact environnemental est limité par l’utilisation de solvants respectueux de l’environnement (80 % d’eau et 20 % de carbonate de diméthyle). L’utilisation de deux systèmes d’extraction a été étudiée. L’un consiste en la recirculation de l’émulsion, en continu, au travers du lit de biomasse; le deuxième permet la mise en contact de la biomasse et des solvants avec la sonde à ultrasons, créant l’émulsion et favorisant la sonolyse de la biomasse. Ainsi, en réacteur « batch » avec recirculation de l’émulsion eau/DMC, à 370 mL.min[indice supérieur -1], au sein du lit de biomasse, l’extraction est de 37,91 % en 5 minutes, ce qui est supérieur à la méthode ASTM D1105-96 (34,01 % en 11h). De plus, en réacteur « batch – piston », où la biomasse est en contact direct avec les ultrasons et l’émulsion eau/DMC, les meilleurs rendements sont de 35,39 % en 17,5 minutes, avec 15 psig de pression et 70 % d’amplitude des ultrasons. Des tests effectués sur des particules de sorgho grossières ont donné des résultats similaires avec 30,23 % d’extraits en réacteur « batch » avec recirculation de l’émulsion (5 min, 370 mL.min[indice supérieur -1]) et 34,66 % avec le réacteur « batch-piston » (30 psig, 30 minutes, 95 % d’amplitude).

Evaluation of the quality of the environment is essential for human wellness as pollutants in trace amounts can cause serious health problem. Nitrosamines are a group of compounds that are considered potential carcinogens and can be found in drinking water (as disinfection byproducts), foods, beverages and cosmetics. To monitor the level of these compounds to minimize daily intakes, fast and reliable analytical techniques are required. As these compounds are relatively highly polar, extraction and enrichment from environmental samples (aqueous) are challenging. Also, the trend of analytical techniques toward the reduction of sample size and minimization of organic solvent use demands new methods of analysis. In light of fulfilling these requirements, a new method of online preconcentration tailored to an electrokinetic chromatography is introduced. In this method, electroosmotic flow (EOF) was suppressed to increase the interaction time between analyte and micellar phase, therefore the only force to mobilize the neutral analytes is the interaction of analyte with moving micelles. In absence of EOF, polarity of applied potential was switched (negative or positive) to force (anionic or cationic) micelles to move toward the detector. To avoid the excessive band broadening due to longer analysis time caused by slow moving micelles, auxiliary pressure was introduced to boost the micelle movement toward the detector using an in house designed and built apparatus. Applying the external auxiliary pressure significantly reduced the analysis times without compromising separation efficiency. Parameters, such as type of surfactants, composition of background electrolyte (BGE), type of capillary, matrix effect, organic modifiers, etc., were evaluated in optimization of the method. The enrichment factors for targeted analytes were impressive, particularly; cationic surfactants were shown to be suitable for analysis of nitrosamines due to their ability to act as hydrogen bond donors. Ammonium perfluorooctanoate (APFO) also showed remarkable results in term of peak shapes and number of theoretical plates. It was shown that the separation results were best when a high conductivity sample was paired with a BGE of lower conductivity. Using higher surfactant concentrations (up to 200 mM SDS) than usual (50 mM SDS) for micellar electrokinetic chromatography (MEKC) improved the sweeping. A new method for micro-extraction and enrichment of highly polar neutral analytes (N-Nitrosamines in particular) based on three-phase drop micro-extraction was introduced and its performance studied. In this method, a new device using some easy-to-find components was fabricated and its operation and application demonstrated. Compared to conventional extraction methods (liquid-liquid extraction), consumption of organic solvents and operation times were significantly lower.

Salinity gradient power (SGP) is the energy that can be obtained from the mixing entropy of two solutions with a different salt concentration. River estuary, as a place for mixing salt water and fresh water, has a huge potential of this renewable energy. In this study, this potential in the estuaries of rivers leading to the Persian Gulf and the factors affecting it are analysis and assessment. Since most of the full water rivers are in the Asia, this continent with the potential power of 338GW is a second major source of energy from the salinity gradient power in the world (Wetsus institute, 2009). Persian Gulf, with the proper salinity gradient in its river estuaries, has Particular importance for extraction of this energy. Considering the total river flow into the Persian Gulf, which is approximately equal to 3486 m3/s, the amount of theoretical extractable power from salinity gradient in this region is 5.2GW. Iran, with its numerous rivers along the coast of the Persian Gulf, has a great share of this energy source. For example, with study calculations done on data from three hydrometery stations located on the Arvand River, Khorramshahr Station with releasing 1.91M/ energy which is obtained by combining 1.26m3 river water with 0.74 m3 sea water, is devoted to itself extracting the maximum amount of extractable energy. Considering the average of annual discharge of Arvand River in Khorramshahr hydrometery station, the amount of theoretical extractable power is 955 MW. Another part of parameters that are studied in this research, are the intrusion length of salt water and its flushing time in the estuary that have a significant influence on the salinity gradient power. According to the calculation done in conditions HWS and the average discharge of rivers, the maximum of salinity intrusion length in to the estuary of the river by 41km is related to Arvand River and the lowest with 8km is for Helle River. Also the highest rate of salt water flushing time in the estuary with 9.8 days is related to the Arvand River and the lowest with 3.3 days is for Helle River. Influence of these two parameters on reduces the amount of extractable energy from salinity gradient power as well as can be seen in the estuaries of the rivers studied. For example, at the estuary of the Arvand River in the interval 8.9 days, salinity gradient power decreases 9.2%. But another part of this research focuses on the design of a suitable system for extracting electrical energy from the salinity gradient. So far, five methods have been proposed to convert this energy to electricity that among them, reverse electro-dialysis (RED) method and pressure-retarded osmosis (PRO) method have special importance in practical terms. In theory both techniques generate the same amount of energy from given volumes of sea and river water with specified salinity; in practice the RED technique seems to be more attractive for power generation using sea water and river water. Because it is less necessity of salinity gradient to PRO method. In addition to this, in RED method, it does not need to use turbine to change energy and the electricity generation is started when two solutions are mixed. In this research, the power density and the efficiency of generated energy was assessment by designing a physical method. The physical designed model is an unicellular reverse electro-dialysis battery with nano heterogenic membrane has 20cmx20cm dimension, which produced power density 0.58 W/m2 by using river water (1 g NaCl/lit) and sea water (30 g NaCl/lit) in laboratorial condition. This value was obtained because of nano method used on the membrane of this system and suitable design of the cell which led to increase the yield of the system efficiency 11% more than non nano ones.

Agricultural crops can be damaged by funguses, insects, worms and other organisms that cause diseases and decrease the yield of production. The effect of these damaging agents can be reduced using pesticides. Among them, triazole compounds are effective substances against fungus; for example, Oidium. Nevertheless, it has been detected that the residues of these fungicides in foods as well as in derivate products can affect the health of the consumers. Therefore, the European Union has established several regulations fixing the maximum residue of pesticide levels in a wide range of foods trying to assure the consumer safety. Hence, it is very important to develop adequate methods to determine these pesticide compounds. In most cases, gas or liquid chromatographic (GC, LC) separations are used in the analysis of the samples. But firstly, it is necessary to use proper sample treatments in order to preconcentrate and isolate the target analytes. To reach this aim, microextraction techniques are very effective tools; because allow to do both preconcentration and extraction of the analytes in one simple step that considerably reduces the source of errors. With these objectives, two remarkable techniques have been widely used during the last years: solid phase microextraction (SPME) and liquid phase microextraction (LPME) with its different options. Both techniques that avoid the use or reduce the amount of toxic solvents are convenient coupled to chromatographic equipments providing good quantitative results in a wide number of matrices and compounds. In this work simple and reliable methods have been developed using SPME and ultrasound assisted emulsification microextraction (USAEME) coupled to GC or LC for triazole fungicides determination. The proposed methods allow confidently determine triazole concentrations of μg L‐1 order in different fruit samples. Chemometric tools have been used to accomplish successful determinations. Firstly, in the selection and optimization of the variables involved in the microextraction processes; and secondly, to overcome the problems related to the overlapping peaks. Different fractional factorial designs have been used for the screening of the experimental variables; and central composite designs have been carried out to get the best experimental conditions. Trying to solve the overlapping peak problems multivariate calibration methods have been used. Parallel Factor Analysis 2 (PARAFAC2), Multivariate Curve Resolution (MCR) and Parallel Factor Analysis with Linear Dependencies (PARALIND) have been proposed, the adequate algorithms have been used according to data characteristics, and the results have been compared. Because its occurrence in Basque Country and its relevance in the production of cider and txakoli regional wines the grape and apple samples were selected. These crops are often treated with triazole compounds trying to solve the problems caused by the funguses. The peel and pulp from grape and apple, their juices and some commercial products such as musts, juice and cider have been analysed showing the adequacy of the developed methods for the triazole determination in this kind of fruit samples.

The use of capillary electrophoresis (CE) has been restricted to applications having high sample concentrations because of its low sensitivity caused by small injection volumes and, when ultraviolet (UV) detection is used, the short optical path length. Sensitivity in CE can be improved by using more sensitive detection systems, or by preconcentration techniques which are based on chromatographic and/or electrophoretic principles. One of the promising strategies to improve sensitivity is solid phase extraction (SPE). Solid Phase Extraction utilizes high sample volumes and a variety of complex matrixes to facilitate trace detection. To increase the specificity of the SPE a selective solid phase must be chosen. Immunosorbents, which are a combination of an antibody and a solid support, have proven to be an excellent option because of high selectivity of the antibody. This thesis is an exploratory study of the application of immunosorbent-SPE combined with CE for trace concentration of benzodiazepines. This research describes the immobilization and performance evaluation of an immunosorbent prepared by immobilizing a benzodiazepine-specific antibody on aminopropyl silica. The binding capacity of the immunosorbent, measured as µg of benzodiazepine/ gram of immunosorbent, was 39 ± 10. The long term stability of the prepared immunosorbent has been improved by capping the remaining aminopropyl groups by reaction with acetic anhydride. The capped immunosorbent retained its binding capacity after several uses.

Les méthodes de design et de construction des routes développés dans le sud canadien ont maintenant besoin d’être adaptés aux environnements nordiques du pays afin de prévenir le dégel dramatique du pergélisol lors de la construction d’une nouvelle route. De plus, le réchauffement climatique occasionne présentement d’importants problèmes de stabilité des sols dans le nord canadien. Ces facteurs causent des pertes importantes au niveau des capacités fonctionnelles et structurales de l’Alaska Highway au Yukon sur un segment de plus de 200 km situé entre le village de Destruction Bay et la frontière de l’Alaska. Afin de trouver des solutions rentables à long terme, le ministère du transport du Yukon (en collaboration avec le Federal Highway Administration du gouvernement américain, Transports Canada, l’Université Laval, l’Université de Montréal et l’Alaska University transportation Center) a mis en place 12 sections d’essais de 50 mètres de longueur sur l’autoroute de l’Alaska près de Beaver Creek en 2008. Ces différentes sections d’essais ont été conçues pour évaluer une ou plusieurs méthodes combinées de stabilisation thermique telles que le drain thermique, le remblai à convection d’air, le pare-neige / pare-soleil, le remblai couvert de matières organiques, les drains longitudinaux, le déblaiement de la neige sur les pentes et la surface réfléchissante. Les objectifs spécifiques de la recherche sont 1) d’établir les régimes thermiques et les flux de chaleur dans chacune des sections pour les 3 premières années de fonctionnement ; 2) de documenter les facteurs pouvant favoriser ou nuire à l’efficacité des systèmes de protection et ; 3) de déterminer le rapport coûts/bénéfices à long terme pour chacune des techniques utilisées. Pour ce faire, une nouvelle méthode d’analyse, basée sur la mesure de flux d’extraction de chaleur Hx et d’induction Hi à l’interface entre le remblai et le sol naturel, a été utilisée dans cette étude. Certaines techniques de protection du pergélisol démontrent un bon potentiel durant leurs 3 premières années de fonctionnement. C’est le cas pour le remblai à convection d’air non-couvert, le remblai à convection d’air pleine largeur, les drains longitudinaux, le pare-soleil / pare-neige et la surface réfléchissante. Malheureusement, des problèmes dans l’installation des drains thermiques ont empêché une évaluation complète de leur efficacité.

The rapid progression of biomedical research coupled with the explosion of scientific literature has generated an exigent need for efficient and reliable systems of knowledge extraction. This dissertation contends with this challenge through a concentrated investigation of digital health, Artificial Intelligence, and specifically Machine Learning and Natural Language Processing's (NLP) potential to expedite systematic literature reviews and refine the knowledge extraction process. The surge of COVID-19 complicated the efforts of scientists, policymakers, and medical professionals in identifying pertinent articles and assessing their scientific validity. This thesis presents a substantial solution in the form of the COKE Project, an initiative that interlaces machine reading with the rigorous protocols of Evidence-Based Medicine to streamline knowledge extraction. In the framework of the COKE (“COVID-19 Knowledge Extraction framework for next-generation discovery science”) Project, this thesis aims to underscore the capacity of machine reading to create knowledge graphs from scientific texts. The project is remarkable for its innovative use of NLP techniques such as a BERT + bi-LSTM language model. This combination is employed to detect and categorize elements within medical abstracts, thereby enhancing the systematic literature review process. The COKE project's outcomes show that NLP, when used in a judiciously structured manner, can significantly reduce the time and effort required to produce medical guidelines. These findings are particularly salient during times of medical emergency, like the COVID-19 pandemic, when quick and accurate research results are critical.

To detect the presence of male DNA in vaginal samples collected from survivors of sexual violence and stored on filter paper. A pilot study was conducted to evaluate 10 vaginal samples spotted on sterile filter paper: 6 collected at random in April 2009 and 4 in October 2010. Time between sexual assault and sample collection was 4-48hours. After drying at room temperature, the samples were placed in a sterile envelope and stored for 2-3years until processing. DNA extraction was confirmed by polymerase chain reaction for human β-globin, and the presence of prostate-specific antigen (PSA) was quantified. The presence of the Y chromosome was detected using primers for sequences in the TSPY (Y7/Y8 and DYS14) and SRY genes. β-Globin was detected in all 10 samples, while 2 samples were positive for PSA. Half of the samples amplified the Y7/Y8 and DYS14 sequences of the TSPY gene and 30% amplified the SRY gene sequence of the Y chromosome. Four male samples and 1 female sample served as controls. Filter-paper spots stored for periods of up to 3years proved adequate for preserving genetic material from vaginal samples collected following sexual violence.

The aim of this investigation was to compare the skeletal stability of three different rigid fixation methods after mandibular advancement. Fifty-five class II malocclusion patients treated with the use of bilateral sagittal split ramus osteotomy and mandibular advancement were selected for this retrospective study. Group 1 (n = 17) had miniplates with monocortical screws, Group 2 (n = 16) had bicortical screws and Group 3 (n = 22) had the osteotomy fixed by means of the hybrid technique. Cephalograms were taken preoperatively, 1 week within the postoperative care period, and 6 months after the orthognathic surgery. Linear and angular changes of the cephalometric landmarks of the chin region were measured at each period, and the changes at each cephalometric landmark were determined for the time gaps. Postoperative changes in the mandibular shape were analyzed to determine the stability of fixation methods. There was minimum difference in the relapse of the mandibular advancement among the three groups. Statistical analysis showed no significant difference in postoperative stability. However, a positive correlation between the amount of advancement and the amount of postoperative relapse was demonstrated by the linear multiple regression test (p < 0.05). It can be concluded that all techniques can be used to obtain stable postoperative results in mandibular advancement after 6 months.

Diabetic Retinopathy (DR) is a complication of diabetes that can lead to blindness if not readily discovered. Automated screening algorithms have the potential to improve identification of patients who need further medical attention. However, the identification of lesions must be accurate to be useful for clinical application. The bag-of-visual-words (BoVW) algorithm employs a maximum-margin classifier in a flexible framework that is able to detect the most common DR-related lesions such as microaneurysms, cotton-wool spots and hard exudates. BoVW allows to bypass the need for pre- and post-processing of the retinographic images, as well as the need of specific ad hoc techniques for identification of each type of lesion. An extensive evaluation of the BoVW model, using three large retinograph datasets (DR1, DR2 and Messidor) with different resolution and collected by different healthcare personnel, was performed. The results demonstrate that the BoVW classification approach can identify different lesions within an image without having to utilize different algorithms for each lesion reducing processing time and providing a more flexible diagnostic system. Our BoVW scheme is based on sparse low-level feature detection with a Speeded-Up Robust Features (SURF) local descriptor, and mid-level features based on semi-soft coding with max pooling. The best BoVW representation for retinal image classification was an area under the receiver operating characteristic curve (AUC-ROC) of 97.8% (exudates) and 93.5% (red lesions), applying a cross-dataset validation protocol. To assess the accuracy for detecting cases that require referral within one year, the sparse extraction technique associated with semi-soft coding and max pooling obtained an AUC of 94.2 ± 2.0%, outperforming current methods. Those results indicate that, for retinal image classification tasks in clinical practice, BoVW is equal and, in some instances, surpasses results obtained using dense detection (widely believed to be the best choice in many vision problems) for the low-level descriptors.

In the current study, a new approach has been developed for correcting the effect that moisture reduction after virgin olive oil (VOO) filtration exerts on the apparent increase of the secoiridoid content by using an internal standard during extraction. Firstly, two main Spanish varieties (Picual and Hojiblanca) were submitted to industrial filtration of VOOs. Afterwards, the moisture content was determined in unfiltered and filtered VOOs, and liquid-liquid extraction of phenolic compounds was performed using different internal standards. The resulting extracts were analyzed by HPLC-ESI-TOF/MS, in order to gain maximum information concerning the phenolic profiles of the samples under study. The reduction effect of filtration on the moisture content, phenolic alcohols, and flavones was confirmed at the industrial scale. Oleuropein was chosen as internal standard and, for the first time, the apparent increase of secoiridoids in filtered VOO was corrected, using a correction coefficient (Cc) calculated from the variation of internal standard area in filtered and unfiltered VOO during extraction. This approach gave the real concentration of secoiridoids in filtered VOO, and clarified the effect of the filtration step on the phenolic fraction. This finding is of great importance for future studies that seek to quantify phenolic compounds in VOOs.
