An assimilation data set based on the GFDL MOM3 model and the NODC XBT data set is used to examine the circulation in the western tropical Pacific and its seasonal variations. The assimilated and observed velocities and transports of the mean circulation agree well. Transports of the North Equatorial Current (NEC), Mindanao Current (MC), North Equatorial Countercurrent (NECC) west of 140degreesE and Kuroshio origin estimated with the assimilation data display the seasonal cycles, roughly strong in boreal spring and weak in autumn, with a little phase difference. The NECC transport also has a semi-annual fluctuation resulting from the phase lag between seasonal cycles of two tropical gyres' recirculations. Strong in summer during the southeast monsoon period, the seasonal cycle of the Indonesian throughflow (ITF) is somewhat different from those of its upstreams, the MC and New Guinea Coastal Current (NGCC), implying the monsoon's impact on it.

Ocean color and sea surface temperature data from Moderate Resolution Imaging Spectroradiometer (MODIS) onboard the Terra satellite are used to study the cross-shelf circulation and transport of suspended sediments in the Yellow and the East China Seas. The ocean color images show a significant turbid water plume extending in the southeast direction from the Subei coasts of China to the shelf edge south of Cheju during fall-winter, suggesting significant cross-shelf currents in the Yellow Sea/East China Sea in winter. The currents transport suspended sediments from the area of the old Huanghe mouth into the Okinawa Trough. Part of the turbid plume joins the Yellow Sea Warm Current to enter the Yellow Sea trough in winter. The satellite images suggest that the time scales of cross-shelf transport and surface-to-subsurface descending of the suspended sediments are a few weeks. The turbid plume grows in fall, reaches its maximum expansion and intensity in winter-spring, and subsides in late spring. In summer, the plume becomes coastally trapped. Substantial interannual variations of the intensity and coverage of the turbid plume are indicated by the observations. In comparison, the Changjiang Diluted Water in summer only transports a small amount of the Changjiang suspended sediment to the outer shelf south of Cheju, which does not enter the Yellow Sea owing to the weak intrusion of the Yellow Sea Warm Current in summer. The dynamics of the cross-shelf circulation in the Yellow Sea in winter are hypothesized to be associated with (1) the convergence of the Yellow Sea Coastal Current and the Taiwan Warm Current off the Changjiang mouth and (2) the time-dependent forcing of the northerly wind bursts that drives the intrusion of the Yellow Sea Warm Current. The redlip mullet, Liza haematocheila, is a common species in polyculture as a scavenger in China. Feeding on detritus, redlip mullet transports nutrients from sediments up into the water column and converts them into forms that can be utilized by phytoplankton and affects the relative abundance of detritus and dissolved inorganic nutrients to phytoplankton, zooplankton and other fishes. We used nitrogen and carbon as the indicators in this study to measure the scavenging ability, which means intake of nitrogen or carbon by redlip mullet, and the loss of nutrients. Temperature and body weight significantly affected growth nitrogen, faecal nitrogen and faecal carbon. At a certain temperature, the proportion of growth nitrogen or growth carbon increased while the proportion of excretion nitrogen or respiration carbon decreased with increasing body weight.

The North Sea ecosystem has recently undergone dramatic changes, observed as altered biomass of individual species spanning a range of life forms from algae to birds, with evidence for an approximate doubling in the abundance of both phytoplankton and benthos as part of a regime shift after 1987. Remarkably, these changes, in part recorded in the Phytoplankton Colour Index of the Continuous Plankton Recorder (CPR) survey, are notable as episodic shifts occurring in 1988/89 and 1998 imposed on a gradual decadal trend. These biological events are shown to be a response to coincident changes in oceanic input and water temperature. Geostrophic transports have been calculated from a hydrographic section across the Rockall Trough, and a time series of seasurface temperature derived from satellite observations. The 2 pulses of oceanic incursion into the North Sea in circa 1988 and 1998 coincided with strong northward advection of anomalously warm water at the edge of the continental shelf.

Climatic variability on the European Continental Shelf is dominated by events over the North Atlantic Ocean, and in particular by the North Atlantic Oscillation (NAO). The NAO is essentially a winter phenomenon, and its effects will be felt most strongly by populations for which winter conditions are critical. One example is the copepod Calanus finmarchicus, whose northern North Sea populations overwinter at depth in the North Atlantic. Its annual abundance in this region is strongly dependent on water transports at the end of the winter, and hence on the NAO index. Variations in the NAO give rise to changes in the circulation of the North Atlantic Ocean, with additional perturbations arising from El Ni (n) over tildeo - Southern Oscillation (ENSO) events in the Pacific, and these changes can be delayed by several years because of the adjustment time of the ocean circulation. One measure of the circulation is the latitude of the north wall of the Gulf Stream (GSNW index). Interannual variations in the plankton of the Shelf Seas show strong correlations with the fluctuations of the GSNW index, which are the result of Atlantic-wide atmospheric processes. These associations imply that the interannual variations are climatically induced rather than due to natural fluctuations of the marine ecosystem, and that the zooplankton populations have not been significantly affected by anthropogenic processes such as nutrient enrichment or fishing pressure. While the GSNW index represents a response to atmospheric changes over two or more years, the zooplankton populations correlated with it have generation times of a few weeks. The simplest explanation for the associations between the zooplankton and the GSNW index is that the plankton are responding to weather patterns propagating downstream from the Gulf Stream system. It seems that these meteorological processes operate in the spring. Although it has been suggested that there was a regime shift in the North Sea in the late 1980s, examination of the time-series by the cumulative sum (CUSUM) technique shows that any changes in the zooplankton of the central and northern North Sea are consistent with the background climatic variability. The abundance of total copepods increased during this period but this change does not represent a dramatic change in ecosystem processes. It is possible some change may have occurred at the end of the time-series in the years 1997 and 1998.

The deep sea is often viewed as a vast, dark, remote, and inhospitable environment, yet the deep ocean and seafloor are crucial to our lives through the services that they provide. Our understanding of how the deep sea functions remains limited, but when treated synoptically, a diversity of supporting, provisioning, regulating and cultural services becomes apparent. The biological pump transports carbon from the atmosphere into deep-ocean water masses that are separated over prolonged periods, reducing the impact of anthropogenic carbon release. Microbial oxidation of methane keeps another potent greenhouse gas out of the atmosphere while trapping carbon in authigenic carbonates. Nutrient regeneration by all faunal size classes provides the elements necessary for fueling surface productivity and fisheries, and microbial processes detoxify a diversity of compounds. Each of these processes occur on a very small scale, yet considering the vast area over which they occur they become important for the global functioning of the ocean. The deep sea also provides a wealth of resources, including fish stocks, enormous bioprospecting potential, and elements and energy reserves that are currently being extracted and will be increasingly important in the near future. Society benefits from the intrigue and mystery, the strange life forms, and the great unknown that has acted as a muse for inspiration and imagination since near the beginning of civilization. While many functions occur on the scale of microns to meters and timescales up to years, the derived services that result are only useful after centuries of integrated activity. This vast dark habitat, which covers the majority of the globe, harbour processes that directly impact humans in a variety of ways; however, the same traits that differentiate it from terrestrial or shallow marine systems also result in a greater need for integrated spatial and temporal understanding as it experiences increased use by society. In this manuscript we aim to provide a foundation for informed conservation and management of the deep sea by summarizing the important role of the deep sea in society.

The dynamical link between the Indian Ocean and Atlantic Meridional Overturning Circulation (AMOC) remains poorly understood. This partly arises from the complex Agulhas leakage, which occurs via rings, cyclones, and non-eddy flux. Hindcast simulations suggest that leakage has recently increased but have not decomposed this signal into its constituent mechanisms. Here these are isolated in a realistic ocean model. Increases in simulated leakage are attributed to stronger eddy and non-eddy-driven transports, and a strong warming and salinification, especially within Agulhas rings. Variability in both regimes is associated with strengthening Indian Ocean westerly winds, reflecting an increasingly positive Southern Annular Mode. While eddy and non-eddy flux signals are tied through turbulent eddy dissipation, the ratio between the two varies decadally. Consequently, while altimetry suggests a recent increase in retroflection turbulence and implied leakage, non-eddy flux may also play a significant role in modulating the leakage AMOC connection.

Major facilitators represent the largest superfamily of secondary active transporter proteins and catalyze the transport of an enormous variety of small solute molecules across biological membranes. However, individual superfamily members, although they may be architecturally similar, exhibit strict specificity toward the substrates they transport. The structural basis of this specificity is poorly understood. A member of the major facilitator superfamily is the glycerol-3-phosphate (G3P) transporter (GlpT) from the Escherichia coli inner membrane. GlpT is an antiporter that transports G3P into the cell in exchange for inorganic phosphate (Pi). By combining large-scale molecular-dynamics simulations, mutagenesis, substrate-binding affinity, and transport activity assays on GlpT, we were able to identify key amino acid residues that confer substrate specificity upon this protein. Our studies suggest that only a few amino acid residues that line the transporter lumen act as specificity determinants. Whereas R45, K80, H165, and, to a lesser extent Y38, Y42, and Y76 contribute to recognition of both free Pi and the phosphate moiety of G3P, the residues N162, Y266, and Y393 function in recognition of only the glycerol moiety of G3P. It is the latter interactions that give the transporter a higher affinity to G3P over Pi.

The aim of this paper is to analyze the role of the pressure head, i.e., the difference of total pressure forces acting on the Indonesian seas waters from the western Pacific and the eastern Indian Ocean, in driving the Indonesian Throughflow (ITF) and in determining the total transport of the ITF. These questions have been discussed in the literature but no consensus has been reached. A regional model of the Indonesian seas circulation has been developed that properly resolves all major topographic features in the region. The results of model runs have been used to calculate all components of the overall momentum balance. The estimates disclose that the dynamical balance is primarily between the volume integrated Coriolis acceleration, pressure gradient and the area integral of local wind stress. It is shown that consideration of components of momentum balance in the direction of the outflow through the Indian Ocean port leads to the formulation of a diagnostic relation between total inflow transports due to the Mindanao and New Guinea Coastal Currents and the external pressure head, internal pressure head, bottom form stress, and area integrated wind stress. Based on this relation, it is concluded that the external pressure head is not the major driving force of the ITF, which is why there is no unique relation between the total transport of the ITF and the external pressure head. However, Wyrtki's suggestion to monitor the variability of the total transport of the ITF by measurement of the sea-surface-height difference between the western Pacific and the eastern Indian Ocean is validated.

Electrokinetic process is a potential in situ soil remediation process which transports the contaminants via electromigration and electroosmosis. For organic compounds contaminated soil, Fenton’s reagent is utilized as a flushing agent in electrokinetic process (Electrokinetic-Fenton) so that removal of organic contaminants could be achieved by in situ oxidation/destruction. However, this process is not applied widely in industries as the stability issue for Fenton’s reagent is the main drawback. The aim of this mini review is to summarize the developments of Electrokinetic-Fenton process on enhancing the stability of Fenton’s reagent and process efficiency in past decades. Generally, the enhancements are conducted via four paths: (1) chemical stabilization to delay H2O2 decomposition, (2) increase of oxidant availability by monitoring injection method for Fenton’s reagent, (3) electrodes operation and iron catalysts and (4) operating conditions such as voltage gradient, electrolytes and H2O2 concentration. In addition, the types of soils and contaminants are also showing significant effect as the soil with low acid buffering capacity, adequate iron concentration, low organic matter content and low aromatic ring organic contaminants generally gives better efficiency.

The maximum energy to which cosmic rays can be accelerated at weakly magnetised ultra-relativistic shocks is investigated. We demonstrate that for such shocks, in which the scattering of energetic particles is mediated exclusively by ion skin-depth scale structures, as might be expected for a Weibel-mediated shock, there is an intrinsic limit on the maximum energy to which particles can be accelerated. This maximum energy is determined from the requirement that particles must be isotropized in the downstream plasma frame before the mean field transports them far downstream, and falls considerably short of what is required to produce ultra-high-energy cosmic rays. To circumvent this limit, a highly disorganized field is required on larger scales. The growth of cosmic ray-induced instabilities on wavelengths much longer than the ion-plasma skin depth, both upstream and downstream of the shock, is considered. While these instabilities may play an important role in magnetic field amplification at relativistic shocks, on scales comparable to the gyroradius of the most energetic particles, the calculated growth rates have insufficient time to modify the scattering. Since strong modification is a necessary condition for particles in the downstream region to re-cross the shock, in the absence of an alternative scattering mechanism, these results imply that acceleration to higher energies is ruled out. If weakly magnetized ultra-relativistic shocks are disfavoured as high-energy particle accelerators in general, the search for potential sources of ultra-high-energy cosmic rays can be narrowed.

Bdellovibrio bacteriovorus grows in one of two ways: either (i) predatorily [in a host-dependent (HD) manner], when it invades the periplasm of another Gram-negative bacterium, exporting into the prey co-ordinated waves of soluble enzymes using the prey cell contents for growth; or (ii) in a host-independent (HI) manner, when it grows (slowly) axenically in rich media. Periplasmic invasion potentially exposes B. bacteriovorus to extremes of pH and exposes the need to scavenge electron donors from prey electron transport components by synthesis of metalloenzymes. The twin-arginine transport system (Tat) in other bacteria transports folded metalloenzymes and the B. bacteriovorus genome encodes 21 potential Tat-transported substrates and Tat transporter proteins TatA1, TatA2 and TatBC. GFP tagging of the Tat signal peptide from Bd1802, a high-potential iron-sulfur protein (HiPIP), revealed it to be exported into the prey bacterium during predatory growth. Mutagenesis showed that the B. bacteriovorus tatA2 and tatC gene products are essential for both HI and HD growth, despite the fact that they partially complement (in SDS resistance assays) the corresponding mutations in Escherichia coli where neither TatA nor TatC are essential for life. The essentiality of B. bacteriovorus TatA2 was surprising given that the B. bacteriovorus genome encodes a second tatA homologue, tatA1. Transcription of tatA1 was found to be induced upon entry to the bdelloplast, and insertional inactivation of tatA1 showed that it significantly slowed the rates of both HI and HD growth. B. bacteriovorus is one of a few bacterial species that are reliant on a functional Tat system and where deletion of a single tatA1 gene causes a significant growth defect(s), despite the presence of its tatA2 homologue.

Sheep transport within Europe involves 9.5 million animals yearly, 63% of which travel over longjourneys (> 8 h). Livestock transport, particularly over long journeys, gives rise to concern about the welfare of transported animals. The European Commission stimulates the development of market-oriented animal welfare standards for all phases of livestock production, providing an alternative to the 'regulatory approach'. This study aimed to develop and test a new sheep welfare assessment protocol to be used following transport, irrespective of the journey purpose. The protocol included outcome (animal-based measures) and input variables (resource-based and management-based measures), being welfare-relevant aspects of both transport and unloading procedures. Weighted Cohen's Kappa and Heiss' Kappa index of agreement were calculated to evaluate the raters accuracy and the inter-observer reliability.Overall, good agreement levels were found. The protocol was tested on 40 commercial transports arriving at previously selected assembly centres and slaughterhouses in Italy and Greece. The protocol was found to be feasible when applied to commercial transports, allowing for a comprehensive and quick sheep welfare assessment during unloading, without impairing stockman work. Univariate analysis was carried out to evaluate associations between outcome and input variables. In this study, significant association between outcome measures and risk factors were identified when associated to unloading procedures but not to travel conditions. In collaboration with the relevant stakeholders, this protocol might be developed into a tool for routine checks for certification purposes and could provide direct feedback to all professionals involved in animal transportation on the weaknesses and strengths of their work.
