It is extremely difficult to explore mRNA folding structure by biological experiments. In this report, we use stochastic sampling and folding simulation to test the existence of the stable secondary structural units of-mRNA, look for the folding units, and explore the probabilistic stabilization of the units. Using this method, We made simulations for all possible local optimum secondary structures of a single strand mRNA within a certain range, and searched for the common parts of the secondary structures. The consensus secondary structure units (CSSUs) extracted from the above method are mainly hairpins, with a few single strands. These CSSUs suggest that the mRNA folding units could be relatively stable and could perform specific biological function. The significance of these observations for the mRNA folding problem in general is also discussed. (c) 2004 Elsevier B.V. All rights reserved.

BACKGROUND: Variation in brain structure is both genetically and environmentally influenced. The question about potential differences in brain anatomy across populations of differing race and ethnicity remains a controversial issue. There are few studies specifically examining racial or ethnic differences and also few studies that test for race-related differences in context of other neuropsychiatric research, possibly due to the underrepresentation of ethnic minorities in clinical research. It is within this context that we conducted a secondary data analysis examining volumetric MRI data from healthy participants and compared the volumes of the amygdala, hippocampus, lateral ventricles, caudate nucleus, orbitofrontal cortex (OFC) and total cerebral volume between Caucasian and African-American participants. We discuss the importance of this finding in context of neuroimaging methodology, but also the need for improved recruitment of African Americans in clinical research and its broader implications for a better understanding of the neural basis of neuropsychiatric disorders. METHODOLOGY/PRINCIPAL FINDINGS: This was a case control study in the setting of an academic medical center outpatient service. Participants consisted of 44 Caucasians and 33 ethnic minorities. The following volumetric data were obtained: amygdala, hippocampus, lateral ventricles, caudate nucleus, orbitofrontal cortex (OFC) and total cerebrum. Each participant completed a 1.5 T magnetic resonance imaging (MRI). Our primary finding in analyses of brain subregions was that when compared to Caucasians, African Americans exhibited larger left OFC volumes (F (1,68) = 7.50, p = 0.008). CONCLUSIONS: The biological implications of our findings are unclear as we do not know what factors may be contributing to these observed differences. However, this study raises several questions that have important implications for the future of neuropsychiatric research.

The secondary structure of the trimeric protein 4-chlorobenzoyl coenzyme A dehalogenase from Arthrobacter sp. strain TM-1, the second of three enzymes involved in the dechlorination of 4-chlorobenzoate to form 4-hydroxybenzoate, has been examined. E(mM) for the enzyme was 12.59. Analysis by circular dichroism spectrometry in the far uv indicated that 4-chlorobenzoyl coenzyme A dehalogenase was composed mostly of alpha-helix (56%) with lesser amounts of random coil (21%), beta-turn (13%) and beta-sheet (9%). These data are in close agreement with a computational prediction of secondary structure from the primary amino acid sequence, which indicated 55.8% alpha-helix, 33.7% random coil and 10.5% beta-sheet; the enzyme is, therefore, similar to the 4-chlorobenzoyl coenzyme A dehalogenase from Pseudomonas sp. CBS-3. The three-dimensional structure, including that of the presumed active site, predicted by computational analysis, is also closely similar to that of the Pseudomonas dehalogenase. Study of the stability and physicochemical properties revealed that at room temperature, the enzyme was stable for 24 h but was completely inactivated by heating to 60 degrees C for 5 min; thereafter by cooling at 1 degrees C min(-1) to 45 degrees C, 20.6% of the activity could be recovered. Mildly acidic (pH 5.2) or alkaline (pH 10.1) conditions caused complete inactivation, but activity was fully recovered on returning the enzyme to pH 7.4. Circular dichroism studies also indicated that secondary structure was little altered by heating to 60 degrees C, or by changing the pH from 7.4 to 6.0 or 9.2. Complete, irreversible destruction of, and maximal decrease in the fluorescence yield of the protein at 330-350 nm were brought about by 4.5 M urea or 1.1 M guanidinium chloride. Evidence was obtained to support the hypothetical three-dimensional model, that residues W140 and W167 are buried in a non-polar environment, whereas W182 appears at or close to the surface of the protein. At least one of the enzymes of the dehalogenase system (the combined 4-chlorobenzoate:CoA ligase, the dehalogenase and 4-hydroxybenzoyl coenzyme A thioesterase) appears to be capable of association with the cell membrane.

Mounting accuracy of satellite payload and ADCS (attitude determination and control subsystem) seats is one of the requirements to achieve the satellite mission with acceptable performance. Components of mounting inaccuracy are technological inaccuracies, residual plastic deformations after loading (during transportation and orbital insertion), elastic deformations, and thermal deformations during orbital operation. This paper focuses on estimation of thermal deformations of satellite structure. Thermal analysis is executed by applying finite-difference method (IDEAS) and temperature profile for satellite components case is evaluated. Then, Perform thermal finite-element analysis applying the finite-difference model results as boundary conditions; and calculate the resultant thermal strain. Next, applying the resultant thermal strain, perform finite-element structure analysis to evaluate structure deformations at the payload and ADCS equipments seats.

WbaP catalyzes the transfer of galactose-1-phosphate onto undecaprenyl phosphate (Und-P). The enzyme belongs to a large family of bacterial membrane proteins required for initiation of the synthesis of O antigen lipopolysaccharide and polysaccharide capsules. Previous work in our laboratory demonstrated that the last transmembrane helix and C-terminal tail region of WbaP (WbaP(CT)) are sufficient for enzymatic activity. Here, we demonstrate the cytoplasmic location of the WbaP C-terminal tail and show that WbaPCT domain N-terminally fused to thioredoxin (TrxA-WbaP(CT)) exhibits improved protein folding and enhanced transferase activity. Alanine replacement of highly conserved charged or polar amino acids identified seven critical residues for enzyme activity in vivo and in vitro. Four of these residues are located in regions predicted to be a-helical. These regions and their secondary structure predictions are conserved in distinct WbaP family members, suggesting they may contribute to form a conserved catalytic center.

Aims and objectives: To draw out the similar complexities faced by staff around
truth-telling in a children’s and adult population and to interrogate the dilemmas faced by staff when informal carers act to block truth-telling.
Background: Policy encourages normalisation of death, but carers may act to protect or prevent the patient from being told the truth. Little is known about the impact on staff.
Design: Secondary analysis of data using a supra-analysis design to identify commonality of experiences.
Methods: Secondary ‘supra-analysis’ was used to transcend the focus of two primary studies in the UK, which examined staff perspectives in a palliative children’s and a palliative adult setting, respectively. The analysis examined new theoretical questions relating to the commonality of issues independently derived in each primary study. Both primary studies used focus groups. Existing empirical data were analysed thematically and compared across the studies.
Results: Staff reported a hiding of the truth by carers and sustained use of activities aimed at prolonging life. Carers frequently ignored the advance of end of life, and divergence between staff and carer approaches to truth-telling challenged professionals. Not being truthful with patients had a deleterious effect on staff, causing anger and feelings of incompetence.
Conclusions: Both children’s and adult specialist palliative care staff found themselves caught in a dilemma, subject to policies that promoted openness in planning for death and informal carers who often prevented them from being truthful with patients about terminal prognosis. This dilemma had adverse psychological effects upon many staff.
Relevance to clinical practice: There remains a powerful death-denying culture in
many societies, and carers of dying patients may prevent staff from being truthful with their patients. The current situation is not ideal, and open discussion of this problem is the essential first step in finding a solution.

Dans un premier temps, nous avons modélisé la structure d’une famille d’ARN avec une grammaire de graphes afin d’identifier les séquences qui en font partie. Plusieurs autres méthodes de modélisation ont été développées, telles que des grammaires stochastiques hors-contexte, des modèles de covariance, des profils de structures secondaires et des réseaux de contraintes. Ces méthodes de modélisation se basent sur la structure secondaire classique comparativement à nos grammaires de graphes qui se basent sur les motifs cycliques de nucléotides. Pour exemplifier notre modèle, nous avons utilisé la boucle E du ribosome qui contient le motif Sarcin-Ricin qui a été largement étudié depuis sa découverte par cristallographie aux rayons X au début des années 90. Nous avons construit une grammaire de graphes pour la structure du motif Sarcin-Ricin et avons dérivé toutes les séquences qui peuvent s’y replier. La pertinence biologique de ces séquences a été confirmée par une comparaison des séquences d’un alignement de plus de 800 séquences ribosomiques bactériennes. Cette comparaison a soulevée des alignements alternatifs pour quelques unes des séquences que nous avons supportés par des prédictions de structures secondaires et tertiaires. Les motifs cycliques de nucléotides ont été observés par les membres de notre laboratoire dans l'ARN dont la structure tertiaire a été résolue expérimentalement. Une étude des séquences et des structures tertiaires de chaque cycle composant la structure du Sarcin-Ricin a révélé que l'espace des séquences dépend grandement des interactions entre tous les nucléotides à proximité dans l’espace tridimensionnel, c’est-à-dire pas uniquement entre deux paires de bases adjacentes. Le nombre de séquences générées par la grammaire de graphes est plus petit que ceux des méthodes basées sur la structure secondaire classique. Cela suggère l’importance du contexte pour la relation entre la séquence et la structure, d’où l’utilisation d’une grammaire de graphes contextuelle plus expressive que les grammaires hors-contexte. Les grammaires de graphes que nous avons développées ne tiennent compte que de la structure tertiaire et négligent les interactions de groupes chimiques spécifiques avec des éléments extra-moléculaires, comme d’autres macromolécules ou ligands. Dans un deuxième temps et pour tenir compte de ces interactions, nous avons développé un modèle qui tient compte de la position des groupes chimiques à la surface des structures tertiaires. L’hypothèse étant que les groupes chimiques à des positions conservées dans des séquences prédéterminées actives, qui sont déplacés dans des séquences inactives pour une fonction précise, ont de plus grandes chances d’être impliqués dans des interactions avec des facteurs. En poursuivant avec l’exemple de la boucle E, nous avons cherché les groupes de cette boucle qui pourraient être impliqués dans des interactions avec des facteurs d'élongation. Une fois les groupes identifiés, on peut prédire par modélisation tridimensionnelle les séquences qui positionnent correctement ces groupes dans leurs structures tertiaires. Il existe quelques modèles pour adresser ce problème, telles que des descripteurs de molécules, des matrices d’adjacences de nucléotides et ceux basé sur la thermodynamique. Cependant, tous ces modèles utilisent une représentation trop simplifiée de la structure d’ARN, ce qui limite leur applicabilité. Nous avons appliqué notre modèle sur les structures tertiaires d’un ensemble de variants d’une séquence d’une instance du Sarcin-Ricin d’un ribosome bactérien. L’équipe de Wool à l’université de Chicago a déjà étudié cette instance expérimentalement en testant la viabilité de 12 variants. Ils ont déterminé 4 variants viables et 8 létaux. Nous avons utilisé cet ensemble de 12 séquences pour l’entraînement de notre modèle et nous avons déterminé un ensemble de propriétés essentielles à leur fonction biologique. Pour chaque variant de l’ensemble d’entraînement nous avons construit des modèles de structures tertiaires. Nous avons ensuite mesuré les charges partielles des atomes exposés sur la surface et encodé cette information dans des vecteurs. Nous avons utilisé l’analyse des composantes principales pour transformer les vecteurs en un ensemble de variables non corrélées, qu’on appelle les composantes principales. En utilisant la distance Euclidienne pondérée et l’algorithme du plus proche voisin, nous avons appliqué la technique du « Leave-One-Out Cross-Validation » pour choisir les meilleurs paramètres pour prédire l’activité d’une nouvelle séquence en la faisant correspondre à ces composantes principales. Finalement, nous avons confirmé le pouvoir prédictif du modèle à l’aide d’un nouvel ensemble de 8 variants dont la viabilité à été vérifiée expérimentalement dans notre laboratoire. En conclusion, les grammaires de graphes permettent de modéliser la relation entre la séquence et la structure d’un élément structural d’ARN, comme la boucle E contenant le motif Sarcin-Ricin du ribosome. Les applications vont de la correction à l’aide à l'alignement de séquences jusqu’au design de séquences ayant une structure prédéterminée. Nous avons également développé un modèle pour tenir compte des interactions spécifiques liées à une fonction biologique donnée, soit avec des facteurs environnants. Notre modèle est basé sur la conservation de l'exposition des groupes chimiques qui sont impliqués dans ces interactions. Ce modèle nous a permis de prédire l’activité biologique d’un ensemble de variants de la boucle E du ribosome qui se lie à des facteurs d'élongation.

Hepatitis C virus (HCV), exhibits considerable genetic diversity, but presents a relatively well conserved 5 ` noncoding region (5 ` NCR) among all genotypes. In this study, the structural features and translational efficiency of the HCV 5 ` NCR sequences were analyzed using the programs RNAfold, RNAshapes and RNApdist and with a bicistronic dual luciferase expression system, respectively. RNA structure prediction software indicated that base substitutions will alter potentially the 5 ` NCR structure. The heterogeneous sequence observed on 5 ` NCR led to important changes in their translation efficiency in different cell culture lines. Interactions of the viral RNA with cellular transacting factors may vary according to the cell type and viral genome polymorphisms that may result in the translational efficiency observed. J. Med. The human cyclin-dependent kinase 9 (CDK9) protein was expressed in E coli BL21 using the pET23a vector at 30 degrees C. Several milligrams of protein were purified from soluble fraction using ionic exchange and ATP-affinity chromatography. The structural quality of recombinant CDK9 and the estimation of its secondary structure were obtained by circular dichroism. Structural models of CDK9 presented 26% of helices in agreement with the spectra by circular dichroism analysis. This is the first report on human CDK9 expression in Escherichia coli and structure analysis and provides the first step for the development of CDK9 inhibitors. (c) 2006 Elsevier B.V. Abstract Background MicroRNAs (miRNAs) are small regulatory RNAs, some of which are conserved in diverse plant genomes. Therefore, computational identification and further experimental validation of miRNAs from non-model organisms is both feasible and instrumental for addressing miRNA-based gene regulation and evolution. Sugarcane (Saccharum spp.) is an important biofuel crop with publicly available expressed sequence tag and genomic survey sequence databases, but little is known about miRNAs and their targets in this highly polyploid species. Results In this study, we have computationally identified 19 distinct sugarcane miRNA precursors, of which several are highly similar with their sorghum homologs at both nucleotide and secondary structure levels. The accumulation pattern of mature miRNAs varies in organs/tissues from the commercial sugarcane hybrid as well as in its corresponding founder species S. officinarum and S. spontaneum. Using sugarcane MIR827 as a query, we found a novel MIR827 precursor in the sorghum genome. Based on our computational tool, a total of 46 potential targets were identified for the 19 sugarcane miRNAs. Several targets for highly conserved miRNAs are transcription factors that play important roles in plant development. Conversely, target genes of lineage-specific miRNAs seem to play roles in diverse physiological processes, such as SsCBP1. SsCBP1 was experimentally confirmed to be a target for the monocot-specific miR528. Our findings support the notion that the regulation of SsCBP1 by miR528 is shared at least within graminaceous monocots, and this miRNA-based post-transcriptional regulation evolved exclusively within the monocots lineage after the divergence from eudicots. Conclusions Using publicly available nucleotide databases, 19 sugarcane miRNA precursors and one new sorghum miRNA precursor were identified and classified into 14 families. Comparative analyses between sugarcane and sorghum suggest that these two species retain homologous miRNAs and targets in their genomes. Such conservation may help to clarify specific aspects of miRNA regulation and evolution in the polyploid sugarcane. Finally, our dataset provides a framework for future studies on sugarcane RNAi-dependent regulatory mechanisms.
