In a recent work [U. Harbola, B. K. Agrawalla, and S. Mukamel, J. Chem. Phys. 141, 074107 (2014)], we have presented a superoperator (Liouville space) diagrammatic formulation of spontaneous and stimulated optical signals from current-carrying molecular junctions. We computed the diagrams that contribute to the spontaneous light emission SLE (fluorescence and Raman) signal using a diagrammatic method which clearly distinguishes between the Raman and the fluorescence contributions. We pointed out some discrepancies with the work of Galperin, Ratner and Nitzan (GRN) [M. Galperin, M. A. Ratner and, A. Nitzan, J. Chem. Phys. 130, 144109 (2009)]. In their response [M. Galperin, M. A. Ratner and A. Nitzan, “Comment on‘ Frequency-domain stimulated and spontaneous light emission signals at molecular junctions’” [J. Chem. Phys. 141, 074107 (2014)], J. Chem. Phys. 142, 137101 (2015)] to our work, GRN have argued that there are no differences in the choice of Raman diagrams in both works. Here we reply to their points and show where the differences exist.

Using density functional theory (DFT) we investigate the changes in electronic and transport properties of graphene bilayer caused by sliding one of the layers. Change in stacking pattern breaks the lattice symmetry, which results in Lifshitz transition together with the modulation of the electronic structure. Going from AA to AB stacking by sliding along armchair direction leads to a drastic transition in electronic structure from linear to parabolic dispersion. Our transport calculations show a significant change in the overall transmission value for large sliding distances along zigzag direction. The increase in interlayer coupling with normal compressive strain increases the overlapping of conduction and valence band, which leads to further shift in the Dirac points and an enhancement in the Lifshitz transition. The ability to tune the topology of band structure by sliding and/or applying normal compressive strain will open doors for controlled tuning of many physical phenomenon such as Landau levels and quantum Hall effect in graphene. This paper relies on the study of fixed points and best proximity points of a class of so-called generalized point-dependent (K-Lambda)hybrid p-cyclic self-mappings relative to a Bregman distance Df, associated with a Gâteaux differentiable proper strictly convex function f in a smooth Banach space, where the real functions Lambda and K quantify the point-to-point hybrid and nonexpansive (or contractive) characteristics of the Bregman distance for points associated with the iterations through the cyclic self-mapping.Weak convergence results to weak cluster points are obtained for certain average sequences constructed with the iterates of the cyclic hybrid self-mappings.

The properties of capillary-gravity waves of permanent form on deep water are studied. Two different formulations to the problem are given. The theory of simple bifurcation is reviewed. For small amplitude waves a formal perturbation series is used. The Wilton ripple phenomenon is reexamined and shown to be associated with a bifurcation in which a wave of permanent form can double its period. It is shown further that Wilton's ripples are a special case of a more general phenomenon in which bifurcation into subharmonics and factorial higher harmonics can occur. Numerical procedures for the calculation of waves of finite amplitude are developed. Bifurcation and limit lines are calculated. Pure and combination waves are continued to maximum amplitude. It is found that the height is limited in all cases by the surface enclosing one or more bubbles. Results for the shape of gravity waves are obtained by solving an integra-differential equation. It is found that the family of solutions giving the waveheight or equivalent parameter has bifurcation points. Two bifurcation points and the branches emanating from them are found specifically, corresponding to a doubling and tripling of the wavelength. Solutions on the new branches are calculated.

Abstract—In the first of two companion papers, a 54-yr time series for the oyster population in the New Jersey waters of Delaware Bay was analyzed to develop biological relationships necessary to evaluate maximum sustainable yield (MSY) reference points and to consider how multiple stable points affect reference point-based management. The time series encompassed two regime shifts, one circa 1970 that ushered in a 15-yr period of high abundance, and a second in 1985 that ushered in a 20-yr period of low abundance. The intervening and succeeding periods have the attributes of alternate stable states. The biological relationships between abundance, recruitment, and mortality were unusual in four ways. First, the broodstock–recruitment relationship at low abundance may have been driven more by the provision of settlement sites for larvae by the adults than by fecundity. Second, the natural mortality rate was temporally unstable and bore a nonlinear relationship to abundance. Third, combined high abundance and low mortality, though likely requiring favorable environmental conditions, seemed also to be a self-reinforcing phenomenon. As a consequence, the abundance –mortality relationship exhibited both compensatory and depensatory components. This is the report on the Additonal Crayfish Survey of Checkley Brook, Hollywood End Brook and Black Brook from 1999 by the Environment agency. The aim of the 1999 survey was to obtain a more complete picture of the crayfish distribution in those areas. It contains sections on the sampling methodology which followed the sampling done in 1998, the results of the sampling indicating the species of crayfish occurring in the sampling areas and some discussion and conclusions for each area. The appendix I contains maps locating the sampling points and past records. The appendix II contains detailed information of the sampling points.

The Plan for Sand Dune Reconstruction and Restoration (and Biological Assessment) at Moss Landing Marine Laboratories (ABA Consultants, April 1, 1992) described reconstruction of dune contours and biological restoration with native dune plants to be carried out over the 8 acre site formerly occupied by the marine labs (prior to the Loma Prieta earthquake of October 1989). The plan called for annual reports in letter form which would present data on plant abundance, a short narrative description of changes on the site, progress towards recovery of the plant community, and assessment of progress based on restoration goals and further steps to be taken. This monitoring report [dated April 25, 1994] addresses those points and also contains a summary of other activities integral in dune restoration -- education, public participation, school and conservation organization field trips, as well as the associated activities of restoration, plant collecting, propagation, and weed control.

The coastal area of approximately 2000 km and the water-bodies in between the Andaman and Nicobar islands are rich in fishery potential which range from 0.012-0.47 million tonnes. The fishery is dominated by catches of sardines, perches, carangids, mackerels, Leiognathus elasmobranchs, seerfish, mullets and tunas. About 2050 fishermen, with 1150 country craft, 113 mechanised boats and 1367 different kinds of nets and lines are engaged in active fishing in the island. Numerous bays, lagoons and creeks are available among the group of islands for mariculture activities. The mangroves of these islands provide feeding and nursery grounds for juveniles of penaeid prawns, crabs and finfishes.

An account is given of the different types of gears and craft used to catch the pelagic and demersal fish in the inshore and estuary waters of Karwar, India. The main types of craft used during the fishing season September-May are: rampani boats, yendi boats, out-rigger boats, plank-built and dug-out canoes; important gears include: rampani, yendi, shore-seines, gill nets, boat seines, drift nets and hook and lines. Mechanized fishing, introduced during the sixties and seventies, included trawling and purse-seining. The types of gears used by the traditional fishermen depend on local conditions, seasons and distance covered from the shore. The major share to the total landings of fish in Karwar coast is brought mainly by the mechanized craft.

An investigation on the types of fishing gear used and their species selectivity and effects on fishes of BSKB beel in Khulna was conducted from June '95 to January '96. Fishermen were found to follow 6 fishing techniques viz., netting, trapping, angling, spearing, dewatering and hand picking. Among them 23 types of the fishing gear was recorded to be used by the fishermen of which 7, 8, 4 and 4 are nets, traps, hooks and lines, and hand harpoon respectively. A total of 47 species of fish were identified in the catches of different gears used by the fishermen in BSKB beel. Particulars, mode of operation, fishing season and catch composition of different fishing gears were determined. Seine, cast and lift net, traps (charo, arinda and ghuni), and hooks and lines (dhawn and nol broshi) were recorded as nonselective gear considering the fish species caught. However, gill nets (punti, koi and fash jal), clasp nets (bhuti jal), some traps (khadom, tubo), hooks and lines (chip borshi, chasra) and all spears were used as more or less selective gear. With respect to species and its size fash jal, bhuti jal, trap (khadom, ramani), and koach, juti and jhupi among spears were regarded to be more or less large-species-gear. But punti jal, koi jal, trap (koi dughair, charo, tubo, arinda and ghuni), nol borshi and spear (ful-kuchi) were small-species-gear. Among all gears seine net, cast net, lift net, koi dughair and ramani were recorded deleterious for carps especially for stocked fingerlings. For relatively small sized wild fishes koi jal, punti jal and ghuni traps were identified as detrimental gear.

Unlike Lake Victoria, the fisheries of Lake George have undergone gradual changes in the size and proportion of the major commercial fish species, the Nile tilapia (Oreochromis niloticus: cichlidae) in the last 40 years (1950-1989). The size decreased from an average weight of 900g in 1950 to 430g in 1989 while percentage contribution in commercial catches during the same period declined from 92% to 36%. The over all annual commercial catches though showed a steady increase from the period 1950 when the fishery was opened to intensive and controlled exploitation, consistently high catches were observed in the 1960s and 1970s followed by a general decline in the early 1980s to amore or less stable fishery in the late 1980s. These changes are attributed to increased fishing pressure especially on the nil tilapia and to increased use of smaller gill net mesh sizes lower than the recommended 127mm mesh. The changes in gill net mesh have brought O. leucostictus, acichlid, into commercial catches confirming that the 88.9mm mesh size nets are used by the commercial fishermen to harvest smaller fish species. The commercial catches are presently dominated by the piscivorous fishes,(over 60%) whose contribution was less than 10% during initial exploitation of the virgin fishery in 1950.The piscivorous fish are mainly caught using hooks and lines. The entire fishery is believed to be exploited close to the maximum. The above trends serve to show the impact of exploitation on fish species diversity. Quantitive and qualitative changes of the major fish species on lake George are due to exploitation pressure unlike Lake Victoria where it is a combination of both exploitations and impact of fish introductions. There has been no fish introduction in Lake George.

Background: Short and long interspersed elements (SINEs and LINEs, respectively), two types of retroposons, are active in shaping the architecture of genomes and powerful tools for studies of phylogeny and population biology. Here we developed special protocol to apply biotin-streptavidin bead system into isolation of interspersed repeated sequences rapidly and efficiently, in which SINEs and LINEs were captured directly from digested genomic DNA by hybridization to bead-probe complex in solution instead of traditional strategy including genomic library construction and screening. Results: A new couple of SINEs and LINEs that shared an almost identical 3'tail was isolated and characterized in silver carp and bighead carp of two closely related species. These SINEs (34 members), designated HAmo SINE family, were little divergent in sequence and flanked by obvious TSD indicated that HAmo SINE was very young family. The copy numbers of this family was estimated to 2 x 10(5) and 1.7 x 10(5) per haploid genome by Real-Time qPCR, respectively. The LINEs, identified as the homologs of LINE2 in other fishes, had a conserved primary sequence and secondary structures of the 3'tail region that was almost identical to that of HAmo SINE. These evidences suggest that HAmo SINEs are active and amplified recently utilizing the enzymatic machinery for retroposition of HAmoL2 through the recognition of higher-order structures of the conserved 42-tail region. We analyzed the possible structures of HAmo SINE that lead to successful amplification in genome and then deduced that HAmo SINE, SmaI SINE and FokI SINE that were similar in sequence each other, were probably generated independently and created by LINE family within the same lineage of a LINE phylogeny in the genomes of different hosts. Conclusion: The presented results show the advantage of the novel method for retroposons isolation and a pair of young SINE family and its partner LINE family in two carp fishes, which strengthened the hypotheses containing the slippage model for initiation of reverse transcription, retropositional parasitism of SINEs on LINEs, the formation of the stem loop structure in 3'tail region of some SINEs and LINEs and the mechanism of template switching in generating new SINE family.

Rana grylio virus (RGV), a Ranavirus belonging to the family Iridoviridae, assembles in the viromatrix which is a factory for viral genome replication and particle assembly. Ultrastructural studies of the viromatrix will clarify the pathway of assembly. The viromatrix and quantitative changes in RGV infected epithelipma papulosum cyprini (EPC) cells, one of fish cell lines, were studied by electron microscopy. It was shown that viromatrices were adjacent to the nucleus, and the electron density was lower than that of the surrounding cytoplasm. The viromatrix contained virus particles with different forms, electron-dense materials and amorphous structures which included tubules and membranous materials. Tubules were often observed in direct continuity with empty capsids. Several bundles of intermediate filaments were seen alongside the viromatrix and crystalline aggregates. Large clusters of mitochondria occurred in proximity to viromatrix. A total of 990 cells profiles were examined. The results showed that 394 cells contained viromatrix: 89.3% contained one, and 10.7% contained two to four viromatrices. The number of viromatrices increased gradually and reached a peak at 16 h p.i. The viromatrix area at 24 h p.i. increased up to 7.4 +/- 0.69 mu m(2) which was three-times lower than that at 6 h p.i. The number of empty capsids within viromatrix was generally more than that of "full" particles at different time points, and there was a strong positive correlation between them. In the light of descriptive geometry and notions in set theory, this paper re-defines the basic elements in space such as curve and surface and so on, presents some fundamental notions with respect to the point cover based on the High-dimension space (HDS) point covering theory, finally takes points from mapping part of speech signals to HDS, so as to analyze distribution information of these speech points in HDS, and various geometric covering objects for speech points and their relationship. Besides, this paper also proposes a new algorithm for speaker independent continuous digit speech recognition based on the HDS point dynamic searching theory without end-points detection and segmentation. First from the different digit syllables in real continuous digit speech, we establish the covering area in feature space for continuous speech. During recognition, we make use of the point covering dynamic searching theory in HDS to do recognition, and then get the satisfying recognized results. At last, compared to HMM (Hidden Markov models)-based method, from the development trend of the comparing results, as sample amount increasing, the difference of recognition rate between two methods will decrease slowly, while sample amount approaching to be very large, two recognition rates all close to 100% little by little. As seen from the results, the recognition rate of HDS point covering method is higher than that of in HMM (Hidden Markov models) based method, because, the point covering describes the morphological distribution for speech in HDS, whereas HMM-based method is only a probability distribution, whose accuracy is certainly inferior to point covering.

In this paper, the codes of Pattern Informatics (PI) method put forward by Rundle et al. have been worked out according to their algorithm published, and the retrospective forecast of PI method to North China (28.0 degrees-42.0 degrees N, 108.0 degrees-125.0 degrees E) and to Southwest China (22.0 degrees-28.3 degrees N, 98.0 degrees-106.0 degrees E) has been tested. The results show that the hit rates in different regions show a great difference. In Southwest China, 32 earthquakes with M(L)5.0 or larger have occurred during the predicted time period 2000-2007, and 26 out of the 32 earthquakes occurred in or near the hot spots. In North China, the total number of M(L)5.0 or larger was 12 during the predicted time period 2000-2007, and only 3 out of the 12 earthquakes occurred in or near the hot spots. From our results, we hold that if the PI method could be applied to all kinds of regions, the parameters associated with time points and time windows should be chosen carefully to obtain the higher hit rate. We also found that the aftershocks in a strong earthquake sequence affect the PI results obviously. Copyright (c) 2009 John Wiley & Sons, Ltd.
