Co-stimulatory signals are essential for the activation of naïve T cells and productive immune response. Naïve T cells receive first, antigen-specific signal through T cell receptor. Co-stimulatory receptors provide the second signal which can be either activating or inhibitory. The balance between signals determines the outcome of an immune response. CD28 is crucial for T cell activation; whereas cytotoxic T lymphocyte associated antigen 4 (CTLA4) mediates critical inhibitory signal. Inducible co-stimulator (ICOS) augments cytokine expression and plays role in immunoglobulin class switching. Programmed cell death 1 (PDCD1) acts as negative regulator of T cell proliferation and cytokine responses. The co-stimulatory receptor pathways are potentially involved in self-tolerance and thus, they provide a promising therapeutic strategy for autoimmune diseases and transplantation. The genes encoding CD28, CTLA4 and ICOS are located adjacently in the chromosome region 2q33. The PDCD1 gene maps further, to the region 2q37. CTLA4 and PDCD1 are associated with the risk of a few autoimmune diseases. There is strong linkage disequilibrium (LD) on the 2q33 region; the whole gene of CD28 exists in its own LD block but CTLA4 and the 5' part of ICOS are within a same LD block. The 3' part of ICOS and PDCD1 are in their own separate LD blocks. Extended haplotypes covering the 2q33 region can be identified. This study focuses on immune related conditions like coeliac disease (CD) which is a chronic inflammatory disease with autoimmune features. Immunoglobulin A deficiency (IgAD) belongs to the group of primary antibody deficiencies characterised by reduced levels of immunoglobulins. IgAD co-occurs often with coeliac disease. Renal transplantation is needed in the end stage kidney diseases. Transplantation causes strong immune response which is tried to suppress with drugs. All these conditions are multifactorial with complex genetic background and multiple environmental factors affecting the outcome. We have screened ICOS for polymorphisms by sequencing the exon regions. We detected 11 new variants and determined their frequencies in Finnish population. We have measured linkage disequilibrium on the 2q33 region in Finnish as well as other European populations and observed conserved haplotypes. We analysed genetic association and linkage of the co-stimulatory receptor gene region aiming to study if it is a common risk locus for immune diseases. The 2q33 region was replicated to be linked to coeliac disease in Finnish population and CTLA4-ICOS haplotypes were found to be associated with CD and IgAD being the first non-HLA risk locus common for CD and immunodeficiencies. We also showed association between ICOS and the outcome of kidney transplantation. Our results suggest new evidence for CTLA4-ICOS gene region to be involved in susceptibility of coeliac disease. The earlier published contradictory association results can be explained by involvement of both CTLA4 and ICOS in disease susceptibility. The pattern of variants acting together rather than a single polymorphism may confer the disease risk. These genes may predispose also to immunodeficiencies as well as decreased graft survival and delayed graft function. Consequently, the present study indicates that like the well established HLA locus, the co-stimulatory receptor genes predispose to variety of immune disorders.

CONTEXT: Polyalanine tract variations in transcription factors have been identified for a wide spectrum of developmental disorders. The thyroid transcription factor forkhead factor E1 (FOXE1) contains a polymorphic polyalanine tract with 12-22 alanines. Single-nucleotide polymorphisms (SNP) close to this locus are associated with papillary thyroid cancer (PTC), and a strong linkage disequilibrium block extends across this region. OBJECTIVE: The objective of the study was to assess whether the FOXE1 polyalanine repeat region was associated with PTC and to assess the effect of polyalanine repeat region variants on protein expression, DNA binding, and transcriptional function on FOXE1-responsive promoters. DESIGN: This was a case-control study. SETTING: The study was conducted at a tertiary referral hospital. PATIENTS AND METHODS: The FOXE1 polyalanine repeat region and tag SNP were genotyped in 70 PTC, with a replication in a further 92 PTC, and compared with genotypes in 5767 healthy controls (including 5667 samples from the Wellcome Trust Case Control Consortium). In vitro studies were performed to examine the protein expression, DNA binding, and transcriptional function for FOXE1 variants of different polyalanine tract lengths. RESULTS: All the genotyped SNP were in tight linkage disequilibrium, including the FOXE1 polyalanine repeat region. We confirmed the strong association of rs1867277 with PTC (overall P = 1 × 10(-7), odds ratio 1.84, confidence interval 1.31-2.57). rs1867277 was in tight linkage disequilibrium with the FOXE1 polyalanine repeat region (r(2) = 0.95). FOXE1(16Ala) was associated with PTC with an odds ratio of 2.23 (confidence interval 1.42-3.50; P = 0.0005). Functional studies in vitro showed that FOXE1(16Ala) was transcriptionally impaired compared with FOXE1(14Ala), which was not due to differences in protein expression or DNA binding. CONCLUSIONS: We have confirmed the previous association of FOXE1 with PTC. Our data suggest that the coding polyalanine expansion in FOXE1 may be responsible for the observed association between FOXE1 and PTC.

MicroRNAs (miRNAs) are critical post-transcriptional regulators. Based on a previous genome-wide association (GWA) scan, we conducted a polymorphism in microRNAs' Target Sites (poly-miRTS)-centric multistage meta-analysis for lumbar spine (LS)-, total hip (HIP)-, and femoral neck (FN)-bone mineral density (BMD). In stage I, 41,102 poly-miRTSs were meta-analyzed in 7 cohorts with a genome-wide significance (GWS) α=0.05/41,102=1.22×10-6. By applying α=5×10-5 (suggestive significance), 11 poly-miRTSs were selected, with FGFRL1 rs4647940 and PRR5 rs3213550 as top signals for FN-BMD (P-value=7.67×10-6 and 1.58×10-5) in gender-combined sample. In stage II in silico replication (two cohorts), FGFRL1 rs4647940 was the only signal marginally replicated for FN-BMD (P-value=5.08×10-3) at α=0.10/11=9.09×10-3. PRR5 rs3213550 was also selected based on biological significance. In stage III de novo genotyping replication (two cohorts), FGFRL1 rs4647940 was the only signal significantly replicated for FN-BMD (P-value=7.55×10-6) at α=0.05/2=0.025 in gender-combined sample. Aggregating three stages, FGFRL1 rs4647940 was the single stage I-discovered and stages II- and III-replicated signal attaining GWS for FN-BMD (P-value=8.87×10-12). Dual-luciferase reporter assays demonstrated that FGFRL1 3' untranslated region harboring rs4647940 appears to be hsa-miR-140-5p's target site. In a zebrafish microinjection experiment, dre-miR-140-5p is shown to exert a dramatic impact on craniofacial skeleton formation. Taken together, we provided functional evidence for a novel FGFRL1 poly-miRTS rs4647940 in a previously known 4p16.3 locus, and experimental and clinical genetics studies have shown both FGFRL1 and hsa-miR-140-5p are important for bone formation. © The Author 2015. Multiple sclerosis (MS) is an immune-mediated demyelinating disorder of the central nervous system (CNS) affecting 0.1-0.2% of Northern European descent population. MS is considered to be a multifactorial disease, both environment and genetics play a role in its pathogenesis. Despite several decades of intense research, the etiological and pathogenic mechanisms underlying MS remain still largely unknown and no curative treatment exists. The genetic architecture underlying MS is complex with multiple genes involved. The strongest and the best characterized predisposing genetic factors for MS are located, as in other immune-mediated diseases, in the major histocompatibility complex (MHC) on chromosome 6. In humans MHC is called human leukocyte antigen (HLA). Alleles of the HLA locus have been found to associate strongly with MS and remained for many years the only consistently replicable genetic associations. However, recently other genes located outside the MHC region have been proposed as strong candidates for susceptibility to MS in several studies. In this thesis a new genetic locus located on chromosome 7q32, interferon regulatory factor 5 (IRF5), was identified in the susceptibility to MS. In particular, we found that common variation of the gene was associated with the disease in three different populations, Spanish, Swedish and Finnish. We also suggested a possible functional role for one of the risk alleles with impact on the expression of the IRF5 locus. Previous studies have pointed out a possible role played by chromosome 2q33 in the susceptibility to MS and other autoimmune disorders. The work described here also investigated the involvement of this chromosomal region in MS predisposition. After the detection of genetic association with 2q33 (article-1), we extended our analysis through fine-scale single nucleotide polymorphism (SNP) mapping to define further the contribution of this genomic area to disease pathogenesis (article-4). We found a trend (p=0.04) for association to MS with an intronic SNP located in the inducible T-cell co-stimulator (ICOS) gene, an important player in the co-stimulatory pathway of the immune system. Expression analysis of ICOS revealed a novel, previously uncharacterized, alternatively spliced isoform, lacking the extracellular domain that is needed for ligand binding. The stability of the newly-identified transcript variant and its subcellular localization were analyzed. These studies indicated that the novel isoform is stable and shows different subcellular localization as compared to full-length ICOS. The novel isoform might have a regulatory function, but further studies are required to elucidate its function. Chromosome 19q13 has been previously suggested as one of the genomic areas involved in MS predisposition. In several populations, suggestive linkage signals between MS predisposition and 19q13 have been obtained. Here, we analysed the role of allelic variation in 19q13 by family based association analysis in 782 MS families collected from Finland. In this dataset, we were not able to detect any statistically significant associations, although several previously suggested markers were included to the analysis. Replication of the previous findings on the basis of linkage disequilibrium between marker allele and disease/risk allele appears notoriously difficult because of limitations such as allelic heterogeneity. Re-sequencing based approaches may be required for elucidating the role of chromosome 19q13 with MS. This thesis has resulted in the identification of a new MS susceptibility locus (IRF5) previously associated with other inflammatory or autoimmune disorders, such as SLE. IRF5 is one of the mediators of interferons biological function. In addition to providing new insight in the possible pathogenetic pathway of the disease, this finding suggests that there might be common mechanisms between different immune-mediated disorders. Furthermore the work presented here has uncovered a novel isoform of ICOS, which may play a role in regulatory mechanisms of ICOS, an important mediator of lymphocyte activation. Further work is required to uncover its functions and possible involvement of the ICOS locus in MS susceptibility.

Background Located in the Pacific Ocean between Australia and New Zealand, the unique population isolate of Norfolk Island has been shown to exhibit increased prevalence of metabolic disorders (type-2 diabetes, cardiovascular disease) compared to mainland Australia. We investigated this well-established genetic isolate, utilising its unique genomic structure to increase the ability to detect related genetic markers. A pedigree-based genome-wide association study of 16 routinely collected blood-based clinical traits in 382 Norfolk Island individuals was performed. Results A striking association peak was located at chromosome 2q37.1 for both total bilirubin and direct bilirubin, with 29 SNPs reaching statistical significance (P < 1.84 × 10−7). Strong linkage disequilibrium was observed across a 200 kb region spanning the UDP-glucuronosyltransferase family, including UGT1A1, an enzyme known to metabolise bilirubin. Given the epidemiological literature suggesting negative association between CVD-risk and serum bilirubin we further explored potential associations using stepwise multivariate regression, revealing significant association between direct bilirubin concentration and type-2 diabetes risk. In the Norfolk Island cohort increased direct bilirubin was associated with a 28 % reduction in type-2 diabetes risk (OR: 0.72, 95 % CI: 0.57-0.91, P = 0.005). When adjusted for genotypic effects the overall model was validated, with the adjusted model predicting a 30 % reduction in type-2 diabetes risk with increasing direct bilirubin concentrations (OR: 0.70, 95 % CI: 0.53-0.89, P = 0.0001). Conclusions In summary, a pedigree-based GWAS of blood-based clinical traits in the Norfolk Island population has identified variants within the UDPGT family directly associated with serum bilirubin levels, which is in turn implicated with reduced risk of developing type-2 diabetes within this population.

Clozapine is the most effective drug in treating therapy-resistant schizophrenia and may even be superior to all other antipsychotics. However, its use is limited by a high incidence (approximately 0.8%) of a severe hematological side effect, agranulocytosis. The exact molecular mechanism(s) of clozapine-induced agranulocytosis is still unknown. We investigated the mechanisms behind responsiveness to clozapine therapy and the risk of developing agranulocytosis by performing an HLA (human leukocyte antigens) association study in patients with schizophrenia. The first group comprised patients defined by responsiveness to first-generation antipsychotics (FGAs) (n= 19). The second group was defined by a lack of response to FGAs but responsiveness to clozapine (n=19). The third group of patients had a history of clozapine-induced granulocytopenia or agranulocytosis (n=26). Finnish healthy blood donors served as controls (n= 120). We found a significantly increased frequency of HLA-A1 among patients who were refractory to FGAs but responsive to clozapine. We also found that the frequency of HLA-A1 was low in patients with clozapine-induced neutropenia or agranulocytosis. These results suggest that HLA-A1 may predict a good therapeutic outcome and a low risk of agranulocytosis and therefore HLA typing may aid in the selection of patients for clozapine therapy. Furthermore, in a subgroup of schizophrenia, HLA-A1 may be in linkage disequilibrium with some vulnerability genes in the MHC (major histocompatibility complex) region on chromosome 6. These genes could be involved in antipsychotic drug response and clozapine-induced agranulocytosis. In addition, we investigated the effect of clozapine on gene expression in granulocytes by performing a microarray analysis on blood leukocytes of 8 schizophrenic patients who had started clozapine therapy for the first time. We identified an altered expression in 4 genes implicated in the maturation or apoptosis of granulocytes: MPO (myeloperoxidase precursor), MNDA (myeloid cell nuclear differentiation antigen), FLT3LG (Fms-related tyrosine kinase 3 ligand) and ITGAL (antigen CD11A, lymphocyte function-associated antigen 1). The altered expression of these genes following clozapine administration may suggest their involvement in clozapine-induced agranulocytosis. Finally, we investigated whether or not normal human bone marrow mesenchymal stromal cells (MSC) are sensitive to clozapine. We treated cultures of human MSCs and human skin fibroblasts with 10 µM of unmodified clozapine and with clozapine bioactivated by oxidation. We found that, independent of bioactivation, clozapine was cytotoxic to MSCs in primary culture, whereas clozapine at the same concentration stimulated the growth of human fibroblasts. This suggests that direct cytotoxicity to MSCs is one possible mechanism by which clozapine induces agranulocytosis.

Background: The gene encoding for uncoupling protein-1 (UCP1) is considered to be a candidate gene for type 2 diabetes because of its role in thermogenesis and energy expenditure. The objective of the study was to examine whether genetic variations in the UCP1 gene are associated with type 2 diabetes and its related traits in Asian Indians. Methods: The study subjects, 810 type 2 diabetic subjects and 990 normal glucose tolerant (NGT) subjects, were chosen from the Chennai Urban Rural Epidemiological Study (CURES), an ongoing population-based study in southern India. The polymorphisms were genotyped using the polymerase chain reaction-restriction fragment length polymorphism (PCR-RFLP) method. Linkage disequilibrium (LD) was estimated from the estimates of haplotypic frequencies. Results: The three polymorphisms, namely -3826A -> G, an A -> C transition in the 5'-untranslated region (UTR) and Met229Leu, were not associated with type 2 diabetes. However, the frequency of the A-C-Met (-3826A -> G-5'UTR A -> C-Met229Leu) haplotype was significantly higher among the type 2 diabetic subjects (2.67%) compared with the NGT subjects (1.45%, P < 0.01). The odds ratio for type 2 diabetes for the individuals carrying the haplotype A-C-Met was 1.82 (95% confidence interval, 1.29-2.78, P = 0.009). Conclusions: The haplotype, A-C-Met, in the UCP1 gene is significantly associated with the increased genetic risk for developing type 2 diabetes in Asian Indians.

Peroxisome proliferator activated receptor-gamma 2 (PPARG2) is a nuclear hormone receptor of ligand-dependent ranscription factor involved in adipogenesis and a molecular target of the insulin sensitizers thiazolidinediones. We addressed the question of whether the 3 variants (-1279G/A, Pro12Ala, and His478His) in the PPARG2 gene are associated with type 2 diabetes mellitus and its related traits in a South Indian population. The study subjects (1000 type 2 diabetes mellitus and 1000 normal glucose-tolerant subjects) were chosen randomly from the Chennai Urban Rural Epidemiology Study, an ongoing population-based study in southern India. The variants were screened by single-stranded conformational variant, direct sequencing, and restriction fragment length polymorphism. Linkage disequilibrium was estimated from the estimates of haplotypic frequencies. The -1279G/A, Pro12Ala, and His478His variants of the PPARG2 gene were not associated with type 2 diabetes mellitus. However, the 2-loci analyses showed that, in the presence of Pro/Pro genotype of the Pro12Ala variant, the -1279G/A promoter variant showed increased susceptibility to type 2 diabetes mellitus (odds ratio, 2.092; 95% confidence interval, 1.22-3.59; P = .008), whereas in the presence of 12Ala allele, the -1279G/A showed a protective effect against type 2 diabetes mellitus (odds ratio, 0.270; 95% confidence interval, 0.15-0.49; P < .0001). The 3-loci haplotype analysis showed that the A-Ala-T (-1279G/A-Pro12Ala-His478His) haplotype was associated with a reduced risk of type 2 diabetes mellitus (P < .0001). Although our data indicate that the PPARG2 gene variants, independently, have no association with type 2 diabetes mellitus, the 2-loci genotype analysis involving -1279G/A and Pro12Ala variants and the 3-loci haplotype analysis have shown a significant association with type 2 diabetes mellitus in this South Indian population. Autism is a childhood-onset developmental disorder characterized by deficits in reciprocal social interaction, verbal and non-verbal communication, and dependence on routines and rituals. It belongs to a spectrum of disorders (autism spectrum disorders, ASDs) which share core symptoms but show considerable variation in severity. The whole spectrum affects 0.6-0.7% of children worldwide, inducing a substantial public health burden and causing suffering to the affected families. Despite having a very high heritability, ASDs have shown exceptional genetic heterogeneity, which has complicated the identification of risk variants and left the etiology largely unknown. However, recent studies suggest that rare, family-specific factors contribute significantly to the genetic basis of ASDs. In this study, we investigated the role of DISC1 (Disrupted-in-schizophrenia-1) in ASDs, and identified association with markers and haplotypes previously associated with psychiatric phenotypes. We identified four polymorphic micro-RNA target sites in the 3 UTR of DISC1, and showed that hsa-miR-559 regulates DISC1 expression in vitro in an allele-specific manner. We also analyzed an extended autism pedigree with genealogical roots in Central Finland reaching back to the 17th century. To take advantage of the beneficial characteristics of population isolates to gene mapping and reduced genetic heterogeneity observed in distantly related individuals, we performed a microsatellite-based genome-wide screen for linkage and linkage disequilibrium in this pedigree. We identified a putative autism susceptibility locus on chromosome 19p13.3 and obtained further support for previously reported loci at 1q23 and 15q11-q13. To follow-up these findings, we extended our study sample from the same sub-isolate and initiated a genome-wide analysis of homozygosity and allelic sharing using high-density SNP markers. We identified a small number of haplotypes shared by different subsets of the genealogically connected cases, along with convergent biological pathways from SNP and gene expression data, which highlighted axon guidance molecules in the pathogenesis of ASDs. In conclusion, the results obtained in this thesis show that multiple distinct genetic variants are responsible for the ASD phenotype even within single pedigrees from an isolated population. We suggest that targeted resequencing of the shared haplotypes, linkage regions, and other susceptibility loci is essential to identify the causal variants. We also report a possible micro-RNA mediated regulatory mechanism, which might partially explain the wide-range neurobiological effects of the DISC1 gene.

Tämän tutkimuksen tavoitteena oli selvittää koirarotujen sisäistä ja välistä perinnöllistä muuntelua ja populaatioiden rakenteita. Tutkimuksessa käytettiin Finnzymes Oy:ltä saatua koirien mikrosatelliittimerkkeihin perustuvaa genotyypitysaineistoa. Lopullisessa aineistossa oli 395 koiraa kymmenestä keskenään varsin erilaisesta rodusta. Koirien määrä rotua kohti vaihteli 31:stä 53:een. Tutkimuksessa käytettiin 18 mikrosatelliittilokusta. Alleelirikkaus vaihteli mikrosatelliittilokuksissa välillä 2,0 – 9,9. Kaikkein muuntelevin lokus oli AHT137 ja vähiten muunteleva AHTk211. Jackrussellinterrierin alleelirikkaus oli yli kaikkien lokusten tarkasteltuna suurinta ja cavalier kingcharlesinspanielin pienintä. Eniten Hardy-Weinbergin tasapainosta poikkeavia mikrosatelliittilokuksia oli schipperke- rodulla. Coton de tulearin, saksanpaimenkoiran ja suomenlapinkoiran kaikki mikrosatelliittilokukset olivat Hardy-Weinbergin tasapainossa. Cavalier kingcharlesinspanielin havaittu heterotsygotia-aste oli matalin kaikkien lokusten yli tarkasteltuna (0,50) ja suomenlapinkoiran korkein (0,73). Ainoat tilastollisesti merkitsevät FIS-arvot olivat schipperken lokuksessa INU030 (0,39) ja kaikkien lokusten yli tarkasteltuna (0,11). Eniten populaatioiden välisiin eroihin perustuvaa muuntelua oli cavalier kingcharlesinspanielin ja pitkäkarvaisen collien välillä (FST = 0,34) ja vähiten chihuahuan ja coton de tulearin välillä (FST = 0,07). Koko aineistossa noin 17,7 % populaatioiden välisestä geneettisestä muuntelusta johtui populaatioiden välisistä eroista. Rodut ovat tulosten perusteella selvästi erillisiä populaatioita. Coton de tulearin alleeliparit olivat selvästi eniten kytkentäepätasapainossa keskenään (94) ja tiibetinspanielin vähiten (15). Pitkäkarvaisen collien tehollinen populaatiokoko oli pienin (35) ja chihuahuan suurin (86). U seiden populaatiogeneettisten tunnuslukujen perusteella nousivat esiin cavalier kingcharlesinspanieli, pitkäkarvainen collie ja schipperke perinnöllisen muuntelun vähäisyyden perusteella ja chihuahua, jackrussellinterrieri ja suomenlapinkoira keskimääräistä suuremman perinnöllisen muuntelun perusteella. Selityksiä geneettisen monimuotoisuuden vaihteluun näillä roduilla löytyy rotujen historiasta.

Background: This study examined the association of -866G/A, Ala55Val, 45bpI/D, and -55C/T polymorphisms at the uncoupling protein (UCP) 3-2 loci with type 2 diabetes in Asian Indians. Methods: A case-control study was performed among 1,406 unrelated subjects (487 with type 2 diabetes and 919 normal glucose-tolerant NGT]), chosen from the Chennai Urban Rural Epidemiology Study, an ongoing population-based study in Southern India. The polymorphisms were genotyped using polymerase chain reaction-restriction fragment length polymorphism and direct sequencing. Haplotype frequencies were estimated using an expectation-maximization algorithm. Linkage disequilibrium was estimated from the estimates of haplotypic frequencies. Results: The genotype (P = 0.00006) and the allele (P = 0.00007) frequencies of Ala55Val of the UCP2 gene showed a significant protective effect against the development of type 2 diabetes. The odds ratios (adjusted for age, sex, and body mass index) for diabetes for individuals carrying Ala/Val was 0.72, and that for individuals carrying Val/Val was 0.37. Homeostasis insulin resistance model assessment and 2-h plasma glucose were significantly lower among Val-allele carriers compared to the Ala/Ala genotype within the NGT group. The genotype (P = 0.02) and the allele (P = 0.002) frequencies of -55C/T of the UCP3 gene showed a significant protective effect against the development of diabetes. The odds ratio for diabetes for individuals carrying CT was 0.79, and that for individuals carrying TT was 0.61. The haplotype analyses further confirmed the association of Ala55Val with diabetes, where the haplotypes carrying the Ala allele were significantly higher in the cases compared to controls. Conclusions: Ala55Val and -55C/T polymorphisms at the UCP3-2 loci are associated with a significantly reduced risk of developing type 2 diabetes in Asian Indians.

Novas metodologias de análise molecular voltadas para estudos populacionais, clínicos, evolutivos, da biodiversidade e identificação forense foram desenvolvidas com base em marcadores microssátelites ou STR Short Tandem Repeats. Os marcadores STR, que estão amplamente espalhados nos genomas e se caracterizam por apresentar alto grau de polimorfismo, podem ser analisados a partir da amplificação por PCR (Reação em Cadeia da polimerase). A análise foi facilitada a partir do desenvolvimento de sistemas de amplificação simultânea de múltiplos STR (multiplex STR) e com a detecção automatizada dos produtos de amplificação marcados por fluorescência. Recentemente, o uso de marcadores STR do cromossomo X (X-STR) tornou-se significativo na prática forense. Devido ao seu modo de transmissão, os X-STR são úteis em situações particulares de investigação de relações de parentesco, apresentando vantagens sobre o uso de STR autossômicos. Este estudo teve como principal objetivo o desenvolvimento e validação de sistema multiplex, denominado LDD (X-STR) Decaplex, capaz de amplificar dez loci X-STR (DXS7133, DXS7424, DXS8378, DXS6807, DXS7132, DXS10074, DXS7423, DXS8377, GATA172D05 e DXS10101) para aplicação em genética populacional, identificação e análises forenses. Utilizando o LDD (X-STR) Decaplex 170 indivíduos autodenominados afrodescendentes, não aparentados geneticamente, foram genotipados. As freqüências alélicas e genotípicas não apresentaram desvio do equilíbrio de Hardy-Weinberg e estão em concordância com aquelas observadas em outros estudos. Os haplótipos observados foram únicos em indivíduos de amostra masculina. A análise de desequilíbrio de ligação não revelou associação entre os marcadores X-STR. A diversidade genética foi elevada, variando entre 0,6218 para o locus DXS7133 a 0,9327 para o locus DXS8377. Os parâmetros de Probabilidade de Vinculação (PV), Índice de Vinculação (IV), Poder de Exclusão (PE), Poder de Discriminação e Razão de Verossimilhança foram também elevados, demonstraram que os dez X-STRs são altamente polimórficos e discriminativos na população estudada. A concentração mínima de DNA para a amplificação dos loci do LDD (X-STR) Decaplex é de 0,5 ng e verificamos que amplificação por PCR pode ser afetada quando são adicionados mais de 5 ng de DNA nas reações. Os percentuais de bandas stutter foram elevados para os loci DXS7132 e DXS8377. No teste de reprodutibilidade observamos consistência entre as tipagem de diferentes amostras biológicas, incluindo as de restos mortais. No teste de mistura a proporção limite em que observamos a coexistência de duas espécies biológicas foi de 2,5:1ng (feminino-masculino). Os resultados evidenciaram que os loci do LDD (X-STR) Decaplex são altamente informativos, consistindo, em conjunto, uma ferramenta importante em estudos de identificação humana e de relações de parentesco.

物种形成一直以来是进化生物学的一个中心议题。因为杂交能够快速创造出新的遗传变异和提高基因组重组率,加速物种形成和适应性进化,所以杂交物种形成是其重要的组成部分。但是直到最近几年,人们才逐渐意识到同倍体杂种形成的重要性和普遍性。此外,人工杂交种群结果证实了杂种的适应性起源于亲本基因的超亲分离现象,这些基因之间通过加和效应或上位效应相互连锁,并在杂种后代中逐渐固定,因此,探讨维持这种适应机制的杂种的连锁不平衡模式就显得尤为重要。到目前为止,关于自然杂种的核苷酸多态性和连锁不平衡结构的报道非常稀见,对杂种的进化历史知之更少。高山松能生长于亲本种不能正常繁殖生长的青藏高原上,这种极端环境为杂种的适应性进化和与亲本的生态隔离造就了绝佳的条件,其生态和生殖的稳定性极大地方便了我们研究植物物种形成和适应性进化的遗传机理,对高山松开展的生态学、遗传学的系列分析已使高山松成为同倍体杂种形成的经典范例。 该论文通过随机挑选7个核基因位点对5个高山松群体、3个油松群体和3个云南松群体的164个大配子体单倍体基因组进行了核苷酸多态性分析。研究发现:所有基因座位的单倍型组成和基因谱系的拓扑结构都支持高山松的多次杂交起源。高山松的平均核苷酸多态性与油松相当,θW达到0.0107;比云南松高出一倍;高于已报道的裸子植物类群遗传变异水平。高山松如此高的遗传多态性与其杂交特性和有效群体大有关。我们运用分子钟和共祖模拟分析,推测出高山松的有效群体为7.32 x 105。等位基因共祖时间模拟分析发现,杂交过程早于青藏高原的隆升,也即是说,在杂种稳定成种以前,两个亲本种之间存在广泛的渐渗杂交。此外,高山松杂种的群体间分化严重,并且在不同的群体中,我们找到了多个偏离中性的基因座位。由此说明,高山松复杂的进化历史和适应的策略区域化。 在显著偏离中性的基因座位上,选取群体历史清晰的高山松群体,对其全基因序列多态性和连锁不平衡结构进行了深入调查,以期找到选择作用位点或区域。Ara-like和Dhn1两个基因在高山松与亲本之间都没有发现固定变异。在高山松中,Ara-like基因和Dhn1基因核苷酸多态性式样和连锁不平衡结构存在明显差异,这说明在两个基因上选择作用的程度和方向不尽相同。 我们对Dhn1基因的多态性分布、LD结构和中性偏离水平进行了分析,结果表明,该基因可能在PdNX和PdLZ群体中受到平衡选择的作用。从Dhn1基因谱系结构可以看出有两种来源的等位基因造成这种平衡多态性,一种属于祖先类型,另一种是从云南松继承衍生而来。这两种等位基因之间的分化很大,极有可能造成编码蛋白的亚功能化。事实上,Dhn1编码的脱水蛋白在植物对环境的抗逆过程中发挥着重要作用。由此我们推测高山松在高海拔极端环境中的适应性进化与Dhn1基因的平衡作用有关。 对Ara-like和Dhn1基因进行HKA检测,结果表明,与Dhn1基因相比,在Ara-like基因上,双维管束亚属与单维管束亚属之间存在显著分化,沉默突变位点的分化Ksil达到了0.1392,远远高于平均水平0.0508;在双维管束亚属共发现了43个固定突变位点,其中有6个能导致氨基酸突变,它们有可能导致了Ara-like基因功能的分化。结合裸子植物近缘物种间共享多态性的普遍性,我们推测Ara-like基因可能在单维管束亚属中的进化速率加快,暗示其在单维管束亚属中的适应性进化。 最后,基因内连锁不平衡分析结果显示,随机筛选的基因座位之间不存在连锁不平衡。高山松平均的基因内LD程度非常低,仅有18%的信息位点之间显著连锁。平均基因内LD在油松和高山松中的衰减速率很快,尤其在杂种中下降最快,在不到200bp以内就降到0.1以下。 LD的结果印证了高山松的有效群体大和多次起源特性。另外,我们也怀疑杂交物种形成过程中染色体组的重组和重排频繁发生,也是造成自然杂种现有群体的LD水平低的一个主要原因。 通过LD衰减曲线估计高山松的平均单位重组率,比亲本油松高17倍,比云南松高45倍。这个结果表明,杂种共适应的基因间要维持超亲分离,需要强烈的自然选择压力,才能保持它们之间的连锁不平衡。

We examined protein polymorphism of 20 native pig breeds in China and 3 introduced pig breeds. Thirty loci have been investigated, among which six loci were found to be polymorphic. Especially, the polymorphism of malate dehydrogenase (MDH), adenylate kinase (AK), and two new alleles of adenosine deaminase (ADA) had not been reported in domestic pigs and wild pigs. The percentage of polymorphic loci (P), the mean heterozygosity (H), and the mean number of alleles (A) are 0.200, 0.065, and 1.300, respectively. The degree of genetic variability of Chinese pigs as a whole was higher than that of goats, lower than that of cattle and horses, and similar to that of sheep. Using the gene frequencies of the 30 loci, Nei's genetic distance among the 20 native breeds in China and 3 introduced pig breeds was calculated by the formula of Nei. The program NEIGHBOR in PHYLIP 3.5c was chosen to construct an UPGMA tree and a NJ tree. Our results show that, of the total genetic variation found in the native pig breeds in China, 31% (0.31) is ascribable to genetic differences among breeds. About 69% of the total genetic variation is found within breeds. Most breeds are in linkage disequilibrium. The patterns of genetic similarities between the Chinese native pig breeds were not in agreement with the proposed pig type classification.

The human D2 dopamine receptor gene (DRD2) plays a central role in the neuromodulation of appetitive behaviors and is implicated in having a possible role in susceptibility to alcoholism. We genotyped an SNP in DRD2 Exon 8 in 251 nonalcoholic, unrelated, healthy controls and 200 alcoholic Mexican Americans. The DRD2 haplotypes were analyzed using the Exon 8 genotype in combination with five other SNP genotypes, which were obtained from our previous study. The ancestral origins of the DRD2 polymorphisms have been determined by sequencing the homologous region in other higher primates. Twenty DRD2 haplotypes, defined as H1 to H20 based on their frequency from high to low, were obtained in this major minority population. The ancestral haplotype "I-132-G-C-G-A1" and two one-step mutation haplotypes were absent in our study population. The haplotype H1, "I-B1-T-C-A-A1", with the highest frequency in the population, is a three-step mutation from the ancestral form. The first five or eight major haplotypes make up 87% or 95% of the entire population, respectively. The prevalence of the haplotype H1+ (H1/H1 and H1/Hn genotypes) is significantly higher in alcoholics and alcoholic subgroups, including early onset drinkers and benders, than in their respective control groups. The Promoter -141C allele is in linkage disequilibrium (LD) with five other loci in the nonalcoholic group, but not in the alcoholic group. All of the other five loci are in LD in both the alcoholic and control groups. The DRD2 TaqI B allele is in complete LD with the allele located in intron 6. Five SNPs, Promoter -141C, TaqI B (or Intron 6), Exon 7, Exon 8, and TaqI A, are sufficient to define the DRD2 haplotypes in Mexican Americans.
