Ultrasound segmentation is a challenging problem due to the inherent speckle and some artifacts like shadows, attenuation and signal dropout. Existing methods need to include strong priors like shape priors or analytical intensity models to succeed in the segmentation. However, such priors tend to limit these methods to a specific target or imaging settings, and they are not always applicable to pathological cases. This work introduces a semi-supervised segmentation framework for ultrasound imaging that alleviates the limitation of fully automatic segmentation, that is, it is applicable to any kind of target and imaging settings. Our methodology uses a graph of image patches to represent the ultrasound image and user-assisted initialization with labels, which acts as soft priors. The segmentation problem is formulated as a continuous minimum cut problem and solved with an efficient optimization algorithm. We validate our segmentation framework on clinical ultrasound imaging (prostate, fetus, and tumors of the liver and eye). We obtain high similarity agreement with the ground truth provided by medical expert delineations in all applications (94% DICE values in average) and the proposed algorithm performs favorably with the literature.

An entropy-based image segmentation approach is introduced and applied to color images obtained from Google Earth. Segmentation refers to the process of partitioning a digital image in order to locate different objects and regions of interest. The application to satellite images paves the way to automated monitoring of ecological catastrophes, urban growth, agricultural activity, maritime pollution, climate changing and general surveillance. Regions representing aquatic, rural and urban areas are identified and the accuracy of the proposed segmentation methodology is evaluated. The comparison with gray level images revealed that the color information is fundamental to obtain an accurate segmentation. (C) 2010 Elsevier B.V. All rights reserved.

The digital image processing has been applied in several areas, especially where it is necessary use tools for feature extraction and to get patterns of the studied images. In an initial stage, the segmentation is used to separate the image in parts that represents a interest object, that may be used in a specific study. There are several methods that intends to perform such task, but is difficult to find a method that can easily adapt to different type of images, that often are very complex or specific. To resolve this problem, this project aims to presents a adaptable segmentation method, that can be applied to different type of images, providing an better segmentation. The proposed method is based in a model of automatic multilevel thresholding and considers techniques of group histogram quantization, analysis of the histogram slope percentage and calculation of maximum entropy to define the threshold. The technique was applied to segment the cell core and potential rejection of tissue in myocardial images of biopsies from cardiac transplant. The results are significant in comparison with those provided by one of the best known segmentation methods available in the literature. © 2010 IEEE.

Medical doctors often do not trust the result of fully automatic segmentations because they have no possibility to make corrections if necessary. On the other hand, manual corrections can introduce a user bias. In this work, we propose to integrate the possibility for quick manual corrections into a fully automatic segmentation method for brain tumor images. This allows for necessary corrections while maintaining a high objectiveness. The underlying idea is similar to the well-known Grab-Cut algorithm, but here we combine decision forest classification with conditional random field regularization for interactive segmentation of 3D medical images. The approach has been evaluated by two different users on the BraTS2012 dataset. Accuracy and robustness improved compared to a fully automatic method and our interactive approach was ranked among the top performing methods. Time for computation including manual interaction was less than 10 minutes per patient, which makes it attractive for clinical use.

En este proyecto se ha desarrollado un código de MATLAB para el procesamiento de imágenes tomográficas 3D, de muestras de asfalto de carreteras en Polonia. Estas imágenes en 3D han sido tomadas por un equipo de investigación de la Universidad Tecnológica de Lodz (LUT). El objetivo de este proyecto es crear una herramienta que se pueda utilizar para estudiar las diferentes muestras de asfalto 3D y pueda servir para estudiar las pruebas de estrés que experimentan las muestras en el laboratorio. Con el objetivo final de encontrar soluciones a la degradación sufrida en las carreteras de Polonia, debido a diferentes causas, como son las condiciones meteorológicas. La degradación de las carreteras es un tema que se ha investigado desde hace muchos años, debido a la fuerte degradación causada por diferentes factores como son climáticos, la falta de mantenimiento o el tráfico excesivo en algunos casos. Es en Polonia, donde estos tres factores hacen que la composición de muchas carreteras se degrade rápidamente, sobre todo debido a las condiciones meteorológicas sufridas a lo largo del año, con temperaturas que van desde 30° C en verano a -20° C en invierno. Esto hace que la composición de las carreteras sufra mucho y el asfalto se levante, lo que aumenta los costos de mantenimiento y los accidentes de carretera. Este proyecto parte de la base de investigación que se lleva a cabo en la LUT, tratando de mejorar el análisis de las muestras de asfalto, por lo que se realizarán las pruebas de estrés y encontrar soluciones para mejorar el asfalto en las carreteras polacas. Esto disminuiría notablemente el costo de mantenimiento. A pesar de no entrar en aspectos muy técnicos sobre el asfalto y su composición, se ha necesitado realizar un estudio profundo sobre todas sus características, para crear un código capaz de obtener los mejores resultados. Por estas razones, se ha desarrollado en Matlab, los algoritmos que permiten el estudio de los especímenes 3D de asfalto. Se ha utilizado este software, ya que Matlab es una poderosa herramienta matemática que permite operar con matrices para realización de operaciones rápidamente, permitiendo desarrollar un código específico para el tratamiento y procesamiento de imágenes en 3D. Gracias a esta herramienta, estos algoritmos realizan procesos tales como, la segmentación de la imagen 3D, pre y post procesamiento de la imagen, filtrado o todo tipo de análisis microestructural de las muestras de asfalto que se están estudiando. El código presentado para la segmentación de las muestras de asfalto 3D es menos complejo en su diseño y desarrollo, debido a las herramientas de procesamiento de imágenes que incluye Matlab, que facilitan significativamente la tarea de programación, así como el método de segmentación utilizado. Respecto al código, este ha sido diseñado teniendo en cuenta el objetivo de facilitar el trabajo de análisis y estudio de las imágenes en 3D de las muestras de asfalto. Por lo tanto, el principal objetivo es el de crear una herramienta para el estudio de este código, por ello fue desarrollado para que pueda ser integrado en un entorno visual, de manera que sea más fácil y simple su utilización. Ese es el motivo por el cual todos estos algoritmos y funciones, que ha sido desarrolladas, se integrarán en una herramienta visual que se ha desarrollado con el GUIDE de Matlab. Esta herramienta ha sido creada en colaboración con Jorge Vega, y fue desarrollada en su proyecto final de carrera, cuyo título es: Segmentación microestructural de Imágenes en 3D de la muestra de asfalto utilizando Matlab. En esta herramienta se ha utilizado todo las funciones programadas en este proyecto, y tiene el objetivo de desarrollar una herramienta que permita crear un entorno gráfico intuitivo y de fácil uso para el estudio de las muestras de 3D de asfalto. Este proyecto se ha dividido en 4 capítulos, en un primer lugar estará la introducción, donde se presentarán los aspectos más importante que se va a componer el proyecto. En el segundo capítulo se presentarán todos los datos técnicos que se han tenido que estudiar para desarrollar la herramienta, entre los que cabe los tres temas más importantes que se han estudiado en este proyecto: materiales asfálticos, los principios de la tomografías 3D y el procesamiento de imágenes. Esta será la base para el tercer capítulo, que expondrá la metodología utilizada en la elaboración del código, con la explicación del entorno de trabajo utilizado en Matlab y todas las funciones de procesamiento de imágenes utilizadas. Además, se muestra todo el código desarrollado, así como una descripción teórica de los métodos utilizados para el pre-procesamiento y segmentación de las imagenes en 3D. En el capítulo 4, se mostrarán los resultados obtenidos en el estudio de una de las muestras de asfalto, y, finalmente, el último capítulo se basa en las conclusiones sobre el desarrollo de este proyecto. En este proyecto se ha llevado han realizado todos los puntos que se establecieron como punto de partida en el anteproyecto para crear la herramienta, a pesar de que se ha dejado para futuros proyectos nuevas posibilidades de este codigo, como por ejemplo, la detección automática de las diferentes regiones de una muestra de asfalto debido a su composición. Como se muestra en este proyecto, las técnicas de procesamiento de imágenes se utilizan cada vez más en multitud áreas, como pueden ser industriales o médicas. En consecuencia, este tipo de proyecto tiene multitud de posibilidades, y pudiendo ser la base para muchas nuevas aplicaciones que se puedan desarrollar en un futuro. Por último, se concluye que este proyecto ha contribuido a fortalecer las habilidades de programación, ampliando el conocimiento de Matlab y de la teoría de procesamiento de imágenes. Del mismo modo, este trabajo proporciona una base para el desarrollo de un proyecto más amplio cuyo alcance será una herramienta que puedas ser utilizada por el equipo de investigación de la Universidad Tecnológica de Lodz y en futuros proyectos. ABSTRACT In this project has been developed one code in MATLAB to process X-ray tomographic 3D images of asphalt specimens. These images 3D has been taken by a research team of the Lodz University of Technology (LUT). The aim of this project is to create a tool that can be used to study differents asphalt specimen and can be used to study them after stress tests undergoing the samples. With the final goal to find solutions to the degradation suffered roads in Poland due to differents causes, like weather conditions. The degradation of the roads is an issue that has been investigated many years ago, due to strong degradation suffered caused by various factors such as climate, poor maintenance or excessive traffic in some cases. It is in Poland where these three factors make the composition of many roads degrade rapidly, especially due to the weather conditions suffered along the year, with temperatures ranging from 30 o C in summer to -20 ° C in winter. This causes the roads suffers a lot and asphalt rises shortly after putting, increasing maintenance costs and road accident. This project part of the base that research is taking place at the LUT, in order to better analyze the asphalt specimens, they are tested for stress and find solutions to improve the asphalt on Polish roads. This would decrease remarkable maintenance cost. Although this project will not go into the technical aspect as asphalt and composition, but it has been required a deep study about all of its features, to create a code able to obtain the best results. For these reasons, there have been developed in Matlab, algorithms that allow the study of 3D specimens of asphalt. Matlab is a powerful mathematical tool, which allows arrays operate fastly, allowing to develop specific code for the treatment and processing of 3D images. Thus, these algorithms perform processes such as the multidimensional matrix sgementation, pre and post processing with the same filtering algorithms or microstructural analysis of asphalt specimen which being studied. All these algorithms and function that has been developed to be integrated into a visual tool which it be developed with the GUIDE of Matlab. This tool has been created in the project of Jorge Vega which name is: Microstructural segmentation of 3D images of asphalt specimen using Matlab engine. In this tool it has been used all the functions programmed in this project, and it has the aim to develop an easy and intuitive graphical environment for the study of 3D samples of asphalt. This project has been divided into 4 chapters plus the introduction, the second chapter introduces the state-of-the-art of the three of the most important topics that have been studied in this project: asphalt materials, principle of X-ray tomography and image processing. This will be the base for the third chapter, which will outline the methodology used in developing the code, explaining the working environment of Matlab and all the functions of processing images used. In addition, it will be shown all the developed code created, as well as a theoretical description of the methods used for preprocessing and 3D image segmentation. In Chapter 4 is shown the results obtained from the study of one of the specimens of asphalt, and finally the last chapter draws the conclusions regarding the development of this project.

The laplacian pyramid is a well-known technique for image processing in which local operators of many scales, but identical shape, serve as the basis functions. The required properties to the pyramidal filter produce a family of filters, which is unipara metrical in the case of the classical problem, when the length of the filter is 5. We pay attention to gaussian and fractal behaviour of these basis functions (or filters), and we determine the gaussian and fractal ranges in the case of single parameter ?. These fractal filters loose less energy in every step of the laplacian pyramid, and we apply this property to get threshold values for segmenting soil images, and then evaluate their porosity. Also, we evaluate our results by comparing them with the Otsu algorithm threshold values, and conclude that our algorithm produce reliable test results.

An integrated approach for multi-spectral segmentation of MR images is presented. This method is based on the fuzzy c-means (FCM) and includes bias field correction and contextual constraints over spatial intensity distribution and accounts for the non-spherical cluster's shape in the feature space. The bias field is modeled as a linear combination of smooth polynomial basis functions for fast computation in the clustering iterations. Regularization terms for the neighborhood continuity of intensity are added into the FCM cost functions. To reduce the computational complexity, the contextual regularizations are separated from the clustering iterations. Since the feature space is not isotropic, distance measure adopted in Gustafson-Kessel (G-K) algorithm is used instead of the Euclidean distance, to account for the non-spherical shape of the clusters in the feature space. These algorithms are quantitatively evaluated on MR brain images using the similarity measures.

A presença da Medicina Nuclear como modalidade de obtenção de imagens médicas é um dos principais procedimentos utilizados hoje nos centros de saúde, tendo como grande vantagem a capacidade de analisar o comportamento metabólico do paciente, traduzindo-se em diagnósticos precoces. Entretanto, sabe-se que a quantificação em Medicina Nuclear é dificultada por diversos fatores, entre os quais estão a correção de atenuação, espalhamento, algoritmos de reconstrução e modelos assumidos. Neste contexto, o principal objetivo deste projeto foi melhorar a acurácia e a precisão na análise de imagens de PET/CT via processos realísticos e bem controlados. Para esse fim, foi proposta a elaboração de uma estrutura modular, a qual está composta por um conjunto de passos consecutivamente interligados começando com a simulação de phantoms antropomórficos 3D para posteriormente gerar as projeções realísticas PET/CT usando a plataforma GATE (com simulação de Monte Carlo), em seguida é aplicada uma etapa de reconstrução de imagens 3D, na sequência as imagens são filtradas (por meio do filtro de Anscombe/Wiener para a redução de ruído Poisson caraterístico deste tipo de imagens) e, segmentadas (baseados na teoria Fuzzy Connectedness). Uma vez definida a região de interesse (ROI) foram produzidas as Curvas de Atividade de Entrada e Resultante requeridas no processo de análise da dinâmica de compartimentos com o qual foi obtida a quantificação do metabolismo do órgão ou estrutura de estudo. Finalmente, de uma maneira semelhante imagens PET/CT reais fornecidas pelo Instituto do Coração (InCor) do Hospital das Clínicas da Faculdade de Medicina da Universidade de São Paulo (HC-FMUSP) foram analisadas. Portanto, concluiu-se que a etapa de filtragem tridimensional usando o filtro Anscombe/Wiener foi relevante e de alto impacto no processo de quantificação metabólica e em outras etapas importantes do projeto em geral.

Motivation. The study of human brain development in itsearly stage is today possible thanks to in vivo fetalmagnetic resonance imaging (MRI) techniques. Aquantitative analysis of fetal cortical surfacerepresents a new approach which can be used as a markerof the cerebral maturation (as gyration) and also forstudying central nervous system pathologies [1]. However,this quantitative approach is a major challenge forseveral reasons. First, movement of the fetus inside theamniotic cavity requires very fast MRI sequences tominimize motion artifacts, resulting in a poor spatialresolution and/or lower SNR. Second, due to the ongoingmyelination and cortical maturation, the appearance ofthe developing brain differs very much from thehomogenous tissue types found in adults. Third, due tolow resolution, fetal MR images considerably suffer ofpartial volume (PV) effect, sometimes in large areas.Today extensive efforts are made to deal with thereconstruction of high resolution 3D fetal volumes[2,3,4] to cope with intra-volume motion and low SNR.However, few studies exist related to the automatedsegmentation of MR fetal imaging. [5] and [6] work on thesegmentation of specific areas of the fetal brain such asposterior fossa, brainstem or germinal matrix. Firstattempt for automated brain tissue segmentation has beenpresented in [7] and in our previous work [8]. Bothmethods apply the Expectation-Maximization Markov RandomField (EM-MRF) framework but contrary to [7] we do notneed from any anatomical atlas prior. Data set &Methods. Prenatal MR imaging was performed with a 1-Tsystem (GE Medical Systems, Milwaukee) using single shotfast spin echo (ssFSE) sequences (TR 7000 ms, TE 180 ms,FOV 40 x 40 cm, slice thickness 5.4mm, in plane spatialresolution 1.09mm). Each fetus has 6 axial volumes(around 15 slices per volume), each of them acquired inabout 1 min. Each volume is shifted by 1 mm with respectto the previous one. Gestational age (GA) ranges from 29to 32 weeks. Mother is under sedation. Each volume ismanually segmented to extract fetal brain fromsurrounding maternal tissues. Then, in-homogeneityintensity correction is performed using [9] and linearintensity normalization is performed to have intensityvalues that range from 0 to 255. Note that due tointra-tissue variability of developing brain someintensity variability still remains. For each fetus, ahigh spatial resolution image of isotropic voxel size of1.09 mm is created applying [2] and using B-splines forthe scattered data interpolation [10] (see Fig. 1). Then,basal ganglia (BS) segmentation is performed on thissuper reconstructed volume. Active contour framework witha Level Set (LS) implementation is used. Our LS follows aslightly different formulation from well-known Chan-Vese[11] formulation. In our case, the LS evolves forcing themean of the inside of the curve to be the mean intensityof basal ganglia. Moreover, we add local spatial priorthrough a probabilistic map created by fitting anellipsoid onto the basal ganglia region. Some userinteraction is needed to set the mean intensity of BG(green dots in Fig. 2) and the initial fitting points forthe probabilistic prior map (blue points in Fig. 2). Oncebasal ganglia are removed from the image, brain tissuesegmentation is performed as described in [8]. Results.The case study presented here has 29 weeks of GA. Thehigh resolution reconstructed volume is presented in Fig.1. The steps of BG segmentation are shown in Fig. 2.Overlap in comparison with manual segmentation isquantified by the Dice similarity index (DSI) equal to0.829 (values above 0.7 are considered a very goodagreement). Such BG segmentation has been applied on 3other subjects ranging for 29 to 32 GA and the DSI hasbeen of 0.856, 0.794 and 0.785. Our segmentation of theinner (red and blue contours) and outer cortical surface(green contour) is presented in Fig. 3. Finally, torefine the results we include our WM segmentation in theFreesurfer software [12] and some manual corrections toobtain Fig.4. Discussion. Precise cortical surfaceextraction of fetal brain is needed for quantitativestudies of early human brain development. Our workcombines the well known statistical classificationframework with the active contour segmentation forcentral gray mater extraction. A main advantage of thepresented procedure for fetal brain surface extraction isthat we do not include any spatial prior coming fromanatomical atlases. The results presented here arepreliminary but promising. Our efforts are now in testingsuch approach on a wider range of gestational ages thatwe will include in the final version of this work andstudying as well its generalization to different scannersand different type of MRI sequences. We present a segmentation method for fetal brain tissuesof T2w MR images, based on the well known ExpectationMaximization Markov Random Field (EM- MRF) scheme. Ourmain contribution is an intensity model composed of 7Gaussian distribution designed to deal with the largeintensity variability of fetal brain tissues. The secondmain contribution is a 3-steps MRF model that introducesboth local spatial and anatomical priors given by acortical distance map. Preliminary results on 4 subjectsare presented and evaluated in comparison to manualsegmentations showing that our methodology cansuccessfully be applied to such data, dealing with largeintensity variability within brain tissues and partialvolume (PV).

We propose a method for brain atlas deformation inpresence of large space-occupying tumors, based on an apriori model of lesion growth that assumes radialexpansion of the lesion from its starting point. First,an affine registration brings the atlas and the patientinto global correspondence. Then, the seeding of asynthetic tumor into the brain atlas provides a templatefor the lesion. Finally, the seeded atlas is deformed,combining a method derived from optical flow principlesand a model of lesion growth (MLG). Results show that themethod can be applied to the automatic segmentation ofstructures and substructures in brains with grossdeformation, with important medical applications inneurosurgery, radiosurgery and radiotherapy.

We propose a method for brain atlas deformation in the presence of large space-occupying tumors, based on an a priori model of lesion growth that assumes radial expansion of the lesion from its starting point. Our approach involves three steps. First, an affine registration brings the atlas and the patient into global correspondence. Then, the seeding of a synthetic tumor into the brain atlas provides a template for the lesion. The last step is the deformation of the seeded atlas, combining a method derived from optical flow principles and a model of lesion growth. Results show that a good registration is performed and that the method can be applied to automatic segmentation of structures and substructures in brains with gross deformation, with important medical applications in neurosurgery, radiosurgery, and radiotherapy.
