Scientists planning to use underwater stereoscopic image technologies are often faced with numerous problems during the methodological implementations: commercial equipment is too expensive; the setup or calibration is too complex; or the imaging processing (i.e. measuring objects in the stereo-images) is too complicated to be performed without a time-consuming phase of training and evaluation. The present paper addresses some of these problems and describes a workflow for stereoscopic measurements for marine biologists. It also provides instructions on how to assemble an underwater stereo-photographic system with two digital consumer cameras and gives step-by-step guidelines for setting up the hardware. The second part details a software procedure to correct stereo-image pairs for lens distortions, which is especially important when using cameras with non-calibrated optical units. The final part presents a guide to the process of measuring the lengths (or distances) of objects in stereoscopic image pairs. To reveal the applicability and the restrictions of the described systems and to test the effects of different types of camera (a compact camera and an SLR type), experiments were performed to determine the precision and accuracy of two generic stereo-imaging units: a diver-operated system based on two Olympus Mju 1030SW compact cameras and a cable-connected observatory system based on two Canon 1100D SLR cameras. In the simplest setup without any correction for lens distortion, the low-budget Olympus Mju 1030SW system achieved mean accuracy errors (percentage deviation of a measurement from the object's real size) between 10.2 and -7.6% (overall mean value: -0.6%), depending on the size, orientation and distance of the measured object from the camera. With the single lens reflex (SLR) system, very similar values between 10.1% and -3.4% (overall mean value: -1.2%) were observed. Correction of the lens distortion significantly improved the mean accuracy errors of either system. Even more, system precision (spread of the accuracy) improved significantly in both systems. Neither the use of a wide-angle converter nor multiple reassembly of the system had a significant negative effect on the results. The study shows that underwater stereophotography, independent of the system, has a high potential for robust and non-destructive in situ sampling and can be used without prior specialist training.

The recently proposed global monsoon hypothesis interprets monsoon systems as part of one global-scale atmospheric overturning circulation, implying a connection between the regional monsoon systems and an in-phase behaviour of all northern hemispheric monsoons on annual timescales (Trenberth et al., 2000). Whether this concept can be applied to past climates and variability on longer timescales is still under debate, because the monsoon systems exhibit different regional characteristics such as different seasonality (i.e. onset, peak, and withdrawal). To investigate the interconnection of different monsoon systems during the pre-industrial Holocene, five transient global climate model simulations have been analysed with respect to the rainfall trend and variability in different sub-domains of the Afro-Asian monsoon region. Our analysis suggests that on millennial timescales with varying orbital forcing, the monsoons do not behave as a tightly connected global system. According to the models, the Indian and North African monsoons are coupled, showing similar rainfall trend and moderate correlation in rainfall variability in all models. The East Asian monsoon changes independently during the Holocene. The dissimilarities in the seasonality of the monsoon sub-systems lead to a stronger response of the North African and Indian monsoon systems to the Holocene insolation forcing than of the East Asian monsoon and affect the seasonal distribution of Holocene rainfall variations. Within the Indian and North African monsoon domain, precipitation solely changes during the summer months, showing a decreasing Holocene precipitation trend. In the East Asian monsoon region, the precipitation signal is determined by an increasing precipitation trend during spring and a decreasing precipitation change during summer, partly balancing each other. A synthesis of reconstructions and the model results do not reveal an impact of the different seasonality on the timing of the Holocene rainfall optimum in the different sub-monsoon systems. They rather indicate locally inhomogeneous rainfall changes and show, that single palaeo-records should not be used to characterise the rainfall change and monsoon evolution for entire monsoon sub-systems.

The morphology of ~45,000 bedforms from 13 multibeam bathymetry surveys was used as a proxy for identifying net bedload sediment transport directions and pathways throughout the San Francisco Bay estuary and adjacent outer coast. The spatially-averaged shape asymmetry of the bedforms reveals distinct pathways of ebb and flood transport. Additionally, the region-wide, ebb-oriented asymmetry of 5% suggests net seaward-directed transport within the estuarine-coastal system, with significant seaward asymmetry at the mouth of San Francisco Bay (11%), through the northern reaches of the Bay (7-8%), and among the largest bedforms (21% for lambda > 50 m). This general indication for the net transport of sand to the open coast strongly suggests that anthropogenic removal of sediment from the estuary, particularly along clearly defined seaward transport pathways, will limit the supply of sand to chronically eroding, open-coast beaches. The bedform asymmetry measurements significantly agree (up to ~ 76%) with modeled annual residual transport directions derived from a hydrodynamically-calibrated numerical model, and the orientation of adjacent, flow-sculpted seafloor features such as mega-flute structures, providing a comprehensive validation of the technique. The methods described in this paper to determine well-defined, cross-validated sediment transport pathways can be applied to estuarine-coastal systems globally where bedforms are present. The results can inform and improve regional sediment management practices to more efficiently utilize often limited sediment resources and mitigate current and future sediment supply-related impacts.

The Håkon Mosby Mud Volcano is a natural laboratory to study geological, geochemical, and ecological processes related to deep-water mud volcanism. High resolution bathymetry of the Håkon Mosby Mud Volcano was recorded during RV Polarstern expedition ARK-XIX/3 utilizing the multibeam system Hydrosweep DS-2. Dense spacing of the survey lines and slow ship speed (5 knots) provided necessary point density to generate a regular 10 m grid. Generalization was applied to preserve and represent morphological structures appropriately. Contour lines were derived showing detailed topography at the centre of the Håkon Mosby Mud Volcano and generalized contours in the vicinity. We provide a brief introduction to the Håkon Mosby Mud Volcano area and describe in detail data recording and processing methods, as well as the morphology of the area. Accuracy assessment was made to evaluate the reliability of a 10 m resolution terrain model. Multibeam sidescan data were recorded along with depth measurements and show reflectivity variations from light grey values at the centre of the Håkon Mosby Mud Volcano to dark grey values (less reflective) at the surrounding moat.

The Tara Oceans Expedition (2009-2013) sampled the world oceans on board a 36 m long schooner, collecting environmental data and organisms from viruses to planktonic metazoans for later analyses using modern sequencing and state-of-the-art imaging technologies. Tara Oceans Data are particularly suited to study the genetic, morphological and functional diversity of plankton. The present data set provides continuous pH measurements made during 2013 expedition with a Satlantic SeaFET instrument that was connected to the flowthrough system. Data calibration was performed according to Bresnahan et al. (2014) (using spectrophotometric pH measurements on discrete samples (Clayton and Byrne 1993). pH_internal values were taken to calibrate the data (rather than pH_external) because of the better calibration coefficient (there was no trend associated with it). The equations of Clayton and Byrne (1993) was used to compute pH from the measured absorbance values at the temperature of measurement. The data was converted to in situ temperature using the "CO2-sys" program which can be downloaded from http://cdiac.ornl.gov/ftp/co2sys/.

The present data set provides continuous measurements made with an Aquatic Laser Fluorescence Analyzer (ALFA) (Chekalyuk et al., 2014), connected in-line to the TARA flow through system during 2013. The ALFA instrument provides dual-wavelength excitation (405 and 514 nm) of laser-stimulated emission (LSE) for spectral and temporal analysis. It offers in vivo fluorescence assessments of phytoplankton pigments, biomass, photosynthetic yield (Fv/Fm), phycobiliprotein (PBP)-containing phytoplankton groups, and chromophoric dissolved organic matter (CDOM) (Chekalyuk and Hafez, 2008; 2013A). Spectral deconvolution (SDC) is used to assess the overlapped spectral bands of aquatic fluorescence constituents and water Raman scattering (R). The Fv/Fm measurements are spectrally corrected for non-chlorophyll fluorescence background produced by CDOM and other constituents (Chekalyuk and Hafez, 2008). The sensor was cleaned weakly following the manufacturer recommended protocol.
