In this thesis, atomistic simulations are performed to investigate hydrophobic solvation and hydrophobic interactions in cosolvent/water binary mixtures. Many cosolvent/water binary mixtures exhibit non-ideal behavior caused by aggregation at the molecular scale level although they are stable and homogenous at the macroscopic scale. Force-field based atomistic simulations provide routes to relate atomistic-scale structure and interactions to thermodynamic solution properties. The predicted solution properties are however sensitive to the parameters used to describe the molecular interactions. In this thesis, a force field for tertiary butanol (TBA) and water mixtures is parameterized by making use of the Kirkwood-Buff theory of solution. The new force field is capable of describing the alcohol-alcohol, water-water and alcohol-water clustering in the solution as well as the solution components’ chemical potential derivatives in agreement with experimental data. With the new force field, the preferential solvation and the solvation thermodynamics of a hydrophobic solute in TBA/water mixtures have been studied. First, methane solvation at various TBA/water concentrations is discussed in terms of solvation free energy-, enthalpy- and entropy- changes, which have been compared to experimental data. We observed that the methane solvation free energy varies smoothly with the alcohol/water composition while the solvation enthalpies and entropies vary nonmonotonically. The latter occurs due to structural solvent reorganization contributions which are not present in the free energy change due to exact enthalpy-entropy compensation. It is therefore concluded that the enthalpy and entropy of solvation provide more detailed information on the reorganization of solvent molecules around the inserted solute. Hydrophobic interactions in binary urea/water mixtures are next discussed. This system is particularly relevant in biology (protein folding/unfolding), however, changes in the hydrophobic interaction induced by urea molecules are not well understood. In this thesis, this interaction has been studied by calculating the free energy (potential of mean force), enthalpy and entropy changes as a function of the solute-solute distance in water and in aqueous urea (6.9 M) solution. In chapter 5, the potential of mean force in both solution systems is analyzed in terms of its enthalpic and entropic contributions. In particular, contributions of solvent reorganization in the enthalpy and entropy changes are studied separately to better understand what are the changes in interactions in the system that contribute to the free energy of association of the nonpolar solutes. We observe that in aqueous urea the association between nonpolar solutes remains thermodynamically favorable (i.e., as it is the case in pure water). This observation contrasts a long-standing belief that clusters of nonpolar molecules dissolve completely in the presence of urea molecules. The consequences of our observations for the stability of proteins in concentrated urea solutions are discussed in the chapter 6 of the thesis.

Hefen der Gattungen Brettanomyces/Dekkera sind in der Produktion von fermentierten Getränken, insbesondere in der Bier-, Sekt- und Weinherstellung bekannt. Sie können als Schädlingshefen insbesondere durch die Bildung von charakteristischen Sekundärmetaboliten zu einer negativen geschmacklichen Veränderung des Getränks führen. Aufgrund ihres langsamen Wachstums werden diese Hefen bei Routineanalysen mit konventionellen Kultivierungsmethoden leicht übersehen. Ein schneller und eindeutiger Nachweis von Brettanomyces/Dekkera-Hefen ist bis heute problematisch. In der vorliegenden Arbeit wurde eine Methode zur sicheren Detektion und Identifizierung aller fünf bekannten Spezies dieser Gattungen entwickelt. Die Fluoreszenz in situ Hybridisierung (FISH) mit Cy3-markierten DNA-Sonden ermöglichte einen direkten mikroskopischen Nachweis dieser Mikroorganismen in der Untersuchungsprobe. Im Hinblick auf die Generierung Art-spezifischer Sonden wurden die ribosomalen Gen-Cluster der verschiedenen Spezies hinsichtlich potentieller Zielregionen analysiert. Eine signifikante Steigerung des Sonden-vermittelten Fluoreszenz-Signals konnte durch die Anwendung eines neuen Sonden-Konzepts (Gemeinschafts-Sonden) auf hochvariable Bereichen der 26S rRNAs, unter Berücksichtigung ihrer Sekundärstrukturen, realisiert werden. Die Untersuchung der regionalen Verbreitung dieser Hefen in der Weinbauregion Rheinhessen ergab, dass bei 15 % der untersuchten Winzerbetriebe D. bruxellensis in Rotweinproben vorhanden war. Insgesamt konnten bei den Probenuntersuchungen aus 299 Weinen 44 D. bruxellensis-Stämme isoliert werden. Im Rahmen dieser Arbeit wurden darüber hinaus verschiedene Vitalitätsfärbungen hinsichtlich ihrer Anwendbarkeit auf Brettanomyces/Dekkera evaluiert und eine Differenzierung dieser Hefen durch einen physiologischen Mikrotiterplatten-Test (Biolog, USA) überprüft.

Die räumliche und zeitliche Organisation von Genexpression ist für die Entwicklung und das Funktionieren eines jeden Lebewesens von immenser Bedeutung. Dazu laufen eine Vielzahl von Regulationsprozessen auf unterschiedlichen Ebenen ab. In dieser Arbeit wurden im ersten Teil Untersuchungen zur Genregulation des Drosophila optomotor-blind Genes und zur Funktion des Omb Proteins durchgeführt. Eine Mutante, der ein großer Teil der upstream regulatory region (URR) fehlt wurde erzeugt, aus einer Vielzahl von Linien isoliert und molekular charakterisiert. Die biologischen Auswirkungen dieser Deletion werden in Shen et al. (2008) beschrieben. Plasmide zur Erzeugung transgener Fliegen, mit deren Hilfe eine bereits von Sivasankaran et al. (2000) durchgeführte Enhancer-reporter-Analyse vervollständigt werden sollte, wurden hergestellt. Die bereits bekannte Inversion In(1)ombH31 wurde molekular kartiert. Eine Reihe von Konstrukten mit Punktmutationen in der Omb T-Domäne wurden generiert, die unter anderem über deren Funktion hinsichtlich DNA-Protein Interaktion und einer potentiellen Metallionenbindefähigkeit (ATCUN) hin Aufschluss geben sollen. Des Weiteren wurde eine Reihe von P-Element-Deletionslinien auf den Verlust eines alternativen omb Transkriptionsstartpunktes hin untersucht, mit dem Ziel eine vollständige Protein-Nullmutante zur Verfügung zu haben. Der zweite Abschnitt dieser Arbeit befasste sich mit der Erzeugung von Dpp-GFP-Fusionskonstrukten, mit deren Hilfe weitere Erkenntnisse über den Dpp-Langstreckentransport erhofft werden. Es wurde außerdem damit begonnen bei einem weitern Drosophila T-Box Transkriptionsfaktor, Optomotor-blind related gene-1 (Org-1), eine Reihe von Varianten mit homopolymeren polyAlanin und polyGlutamin Expansionen unterschiedlicher Länge herzustellen. Durch Experimente mit diesen Konstrukten soll Aufschluss darüber gewonnen werden, ob Glutamin-Expansionen, wie in der Literatur vorgeschlagen, aktivierend und Alanin-Expansionen in Transkriptionsfaktoren vielleicht reprimierend auf Genaktivität wirken. Letztlich wurden in dieser Arbeit im Rahmen des DROSDEL Projektes (Ryder et al., 2004, 2007) Deletionen in der distalen Hälfte des Chromosomenarms 3R hergestellt. Der DROSDEL Deletionskit, der durch eine Kooperation europäischer Labore entstand stellt der Drosophila Forschung einen umfassenden Satz molekular basengenau definierter Defizienzen zur Verfügung.

To assist rational compound design of organic semiconductors, two problems need to be addressed. First, the material morphology has to be known at an atomistic level. Second, with the morphology at hand, an appropriate charge transport model needs to be developed in order to link charge carrier mobility to structure.rnrnThe former can be addressed by generating atomistic morphologies using molecular dynamics simulations. However, the accessible range of time- and length-scales is limited. To overcome these limitations, systematic coarse-graining methods can be used. In the first part of the thesis, the Versatile Object-oriented Toolkit for Coarse-graining Applications is introduced, which provides a platform for the implementation of coarse-graining methods. Tools to perform Boltzmann inversion, iterative Boltzmann inversion, inverse Monte Carlo, and force-matching are available and have been tested on a set of model systems (water, methanol, propane and a single hexane chain). Advantages and problems of each specific method are discussed.rnrnIn partially disordered systems, the second issue is closely connected to constructing appropriate diabatic states between which charge transfer occurs. In the second part of the thesis, the description initially used for small conjugated molecules is extended to conjugated polymers. Here, charge transport is modeled by introducing conjugated segments on which charge carriers are localized. Inter-chain transport is then treated within a high temperature non-adiabatic Marcus theory while an adiabatic rate expression is used for intra-chain transport. The charge dynamics is simulated using the kinetic Monte Carlo method.rnrnThe entire framework is finally employed to establish a relation between the morphology and the charge mobility of the neutral and doped states of polypyrrole, a conjugated polymer. It is shown that for short oligomers, charge carrier mobility is insensitive to the orientational molecular ordering and is determined by the threshold transfer integral which connects percolating clusters of molecules that form interconnected networks. The value of this transfer integral can be related to the radial distribution function. Hence, charge mobility is mainly determined by the local molecular packing and is independent of the global morphology, at least in such a non-crystalline state of a polymer.

The ability of block copolymers to spontaneously self-assemble into a variety of ordered nano-structures not only makes them a scientifically interesting system for the investigation of order-disorder phase transitions, but also offers a wide range of nano-technological applications. The architecture of a diblock is the most simple among the block copolymer systems, hence it is often used as a model system in both experiment and theory. We introduce a new soft-tetramer model for efficient computer simulations of diblock copolymer melts. The instantaneous non-spherical shape of polymer chains in molten state is incorporated by modeling each of the two blocks as two soft spheres. The interactions between the spheres are modeled in a way that the diblock melt tends to microphase separate with decreasing temperature. Using Monte Carlo simulations, we determine the equilibrium structures at variable values of the two relevant control parameters, the diblock composition and the incompatibility of unlike components. The simplicity of the model allows us to scan the control parameter space in a completeness that has not been reached in previous molecular simulations.The resulting phase diagram shows clear similarities with the phase diagram found in experiments. Moreover, we show that structural details of block copolymer chains can be reproduced by our simple model.We develop a novel method for the identification of the observed diblock copolymer mesophases that formalizes the usual approach of direct visual observation,using the characteristic geometry of the structures. A cluster analysis algorithm is used to determine clusters of each component of the diblock, and the number and shape of the clusters can be used to determine the mesophase.We also employ methods from integral geometry for the identification of mesophases and compare their usefulness to the cluster analysis approach.To probe the properties of our model in confinement, we perform molecular dynamics simulations of atomistic polyethylene melts confined between graphite surfaces. The results from these simulations are used as an input for an iterative coarse-graining procedure that yields a surface interaction potential for the soft-tetramer model. Using the interaction potential derived in that way, we perform an initial study on the behavior of the soft-tetramer model in confinement. Comparing with experimental studies, we find that our model can reflect basic features of confined diblock copolymer melts.

CIGS-Dünnschichtsolarzellen verbinden hohe Effizienz mit niedrigen Kosten und sind damit eine aussichtsreiche Photovoltaik-Technologie. Das Verständnis des Absorbermaterials CIGS ist allerdings noch lückenhaft und benötigt weitere Forschung. In dieser Dissertation werden Computersimulationen vorgestellt, die erheblich zum besseren Verständnis von CIGS beitragen. Es wurden die beiden Systeme Cu(In,Ga)Se2 und (Cu,In,Vac)Se betrachtet. Die Gesamtenergie der Systeme wurde in Clusterentwicklungen ausgedrückt, die auf der Basis von ab initio Dichtefunktionalrechnungen erstellt wurden. Damit war es möglich Monte Carlo (MC)-Simulationen durchzuführen. Kanonische MC-Simulationen von Cu(In,Ga)Se2 zeigen das temperaturabhängige Verhalten der In-Ga-Verteilung. In der Nähe der Raumtemperatur findet ein Übergang von einer geordneten zu einer ungeordneten Phase statt. Unterhalb separiert das System in CuInSe2 und CuGaSe2. Oberhalb existiert eine gemischte Phase mit inhomogen verteilten In- und Ga-Clustern. Mit steigender Temperatur verkleinern sich die Cluster und die Homogenität nimmt zu. Bei allen Temperaturen, bis hin zur Produktionstemperatur der Solarzellen (¼ 870 K), ist In-reiches CIGS homogener als Ga-reiches CIGS. Das (Cu,In,Vac)Se-System wurde mit kanonischen und großkanonischen MC-Simulationen untersucht. Hier findet sich für das CuIn5Se8-Teilsystem ein Übergang von einer geordneten zu einer ungeordneten Phase bei T0 = 279 K. Großkanonische Simulationen mit vorgegebenen Werten für die chemischen Potentiale von Cu und In wurden verwendet, um die Konzentrations- Landschaft und damit die sich ergebenden Stöchiometrien zu bestimmen. Stabilitätsbereiche wurden für stöchiometrisches CuInSe2 und für die Defektphasen CuIn5Se8 und CuIn3Se5 bei einer Temperatur von 174 K identifiziert. Die Bereiche für die Defektphasen sind bei T = 696 K verschwunden. Die Konzentrations-Landschaft reproduziert auch die leicht Cu-armen Stöchiometrien, die bei Solarzellen mit guten Effizienzen experimentell beobachtet werden. On the basis of illustrations of Shakespeare's Hamlet, the new digital 'Oppel-Hammerschmidt Shakespeare Illustration Archive' at the Mainz University Library - together with a lavishly-constructed and multiply-linked Web interface version - was presented to the public on 17 November 2008. This e-book, edited by Andreas Anderhub and Hildegard Hammerschmidt-Hummel, contains the speeches and presentations given on the occasion of the opening ceremony of the electronic archive. The collection of the new archive, published here for the first time, holds about 3,500 images and is part of the only Shakespeare illustration archive in the world. The Shakespeare Illustration Archive was founded in 1946 by the internationally acclaimed Shakespeare and Goethe scholar, Prof. Horst Oppel. This part of the archive was donated to the Mainz University Library on condition that its holdings be digitalised and made available to the public. The collection has been named 'The Oppel-Hammerschmidt Shakespeare Illustration Archive' in accordance with the terms of the Agreement of Donation of 9, 15, and 16 September 2005, and honouring the 16 March 1988 Delegation of Authority and Declaration of Intent by Frau Ingeborg Oppel, Prof. Oppel's widow and legal assignee. Vice-President Prof. Jürgen Oldenstein opened the proceedings by noting that 2008 had been a good year for international Shakespeare scholarship. For, in London, the site of the 'Theatre' in Shoreditch, where Shakespeare's company performed, had been unearthed, and in Mainz the Shakespeare Archive had gone online with thousands of illustrations. The Dean of the Faculty of Philosophy and Philology, Prof. Mechthild Dreyer, who mentioned that she herself had long been successfully employing interdisciplinary research methods, took particular pleasure in the transdisciplinary approach to research resolutely pursued by Prof. Hammerschmidt-Hummel. Prof. Clemens Zintzen (Cologne), former President of the Mainz Academy of Literature and Sciences, recalled highlights from the more than sixty-year-long history of the Shakespeare Illustration Archive. Prof. Kurt Otten (Heidelberg and Cambridge) drew an impressive portrait of Horst Oppel's personality as an academic and praised his influential books on Goethe and Shakespeare. He pointed out that Oppel's Shakespeare Illustration Archive, the basis for many a dissertation, had enjoyed great popularity around the world. Prof. Otten also delineated the academic career of Prof. Hammerschmidt-Hummel and her new findings regarding Shakespeare's time, life and work. Prof. Rüdiger Ahrens OBE (Würzburg) drew attention to Prof. Hammerschmidt-Hummel's research results, directly or indirectly arising out of her work on the Shakespeare Illustration Archive. This research had centred on proving the authenticity of four visual representations of Shakespeare (the Chandos and Flower portraits, the Davenant bust and the Darmstadt Shakespeare death mask); solving the mystery around Shakespeare's 'Dark Lady'; and establishing the dramatist's Catholic religion. Prof. Hammerschmidt-Hummel reported on her 'Shakespeare Illustration' project, describing the nature, dimensions and significance of the Archive's pictorial material, which relates to all of Shakespeare's plays and stretches over five centuries. She explained that the digital 'Oppel-Hammerschmidt Illustration Archive' was an addition to the three-volume edition she had compiled, authored and edited for publication in 2003. Unlike the print version, however, the digital collection had only been partly editorially prepared. It represented source material and a basis for further work. Hammerschmidt-Hummel expressed her thanks to the Head of the Central University Library, Dr Andreas Anderhub, for his untiring commitment. After the initial donation had been made, he had entered enthusiastically into setting up the necessary contacts, getting all the work underway, and clearing the legal hurdles. Hammerschmidt-Hummel was especially grateful to University of Mainz librarian Heike Geisel, who had worked for nearly five years to carry out the large-scale digitalization of a total of 8,800 items. Frau Geisel was also extremely resourceful in devising ways of making the collection yield even more, e.g. by classifying and cross-linking the data, assembling clusters of individual topics that lend themselves to research, and (in collaboration with the art historian Dr Klaus Weber) making the archive's index of artists compatible with the data-bank of artists held by the University of Mainz Institute of Art History. In addition, she compiled an extremely helpful 'users' guide' to the new digital collection. Frau Geisel had enjoyed invaluable support from Dr Annette Holzapfel-Pschorn, the leading academic in the Central IT Department at the University, who set up an intelligent, most impressive Web interface using the latest application technologies. Frau Geisel and Dr Holzapfel-Pschorn were highly praised for their convincing demonstration, using illustrations to Hamlet, of how to access this well-devised and exceptionally user-friendly Web version. For legal reasons, Prof. Hammerschmidt-Hummel pointed out, the collection could not be released for open access on the internet. The media - as Dr Anderhub stressed in his foreword - had shown great interest in the new digital collection of thousands of Shakespearean illustrations (cf. Benjamin Cor's TV feature in "Tagesthemen", 17 November 2008, presented by Tom Buhrow). The ‘Oppel-Hammerschmidt Shakespeare Illustration Archive’ should also meet with particular interest not only among academic specialists, but also among the performers of the arts and persons active in the cultural realm in general, as well as theatre and film directors, literary managers, teachers, and countless Shakespeare enthusiasts.
