The identification of genes essential for survival is important for the understanding of the minimal requirements for cellular life and for drug design. As experimental studies with the purpose of building a catalog of essential genes for a given organism are time-consuming and laborious, a computational approach which could predict gene essentiality with high accuracy would be of great value. We present here a novel computational approach, called NTPGE (Network Topology-based Prediction of Gene Essentiality), that relies on the network topology features of a gene to estimate its essentiality. The first step of NTPGE is to construct the integrated molecular network for a given organism comprising protein physical, metabolic and transcriptional regulation interactions. The second step consists in training a decision-tree-based machine-learning algorithm on known essential and non-essential genes of the organism of interest, considering as learning attributes the network topology information for each of these genes. Finally, the decision-tree classifier generated is applied to the set of genes of this organism to estimate essentiality for each gene. We applied the NTPGE approach for discovering the essential genes in Escherichia coli and then assessed its performance. (C) 2007 Elsevier B.V. All rights reserved.

A comparison of the thermal regime and oxygen distribution patterns of some Brazilian reservoirs was made. A strong latitudinal dependence of surface temperature, annual mean and annual range was found. Except for Tucurui Reservoir, a reservoir of the Equatorial zone, the lowest surface temperature of the year in the other compared reservoirs was observed from June to August while the highest extended from October to February. The decreasing trend of annual mean temperatures and thermal ranges was due to the increasing seasonal variability of insolation with the latitude. A positive relationship between the increase on thermal surface-bottom differences and the depth of water column was found for reservoirs of similar latitudes. A long thermal stratification (around four months) was evidenced in the lacustrine zone of reservoirs with a residence time higher than 40 days. Low fluctuation (<2%) of the annual variability of heat contents was observed for the Tucurui Reservoir, while in das Garcas Reservoir a manmade lake located in the frontier between tropical and temperate regions, the annual coefficient of variation attained 13%. Concerning the heat budgets, the value for the Tucurui Reservoir was two times higher than in das Garcas Reservoir. Both the morphometric and climatological factors affected the heat contents of the two compared reservoirs. In deep eutrophic reservoirs, a significant reduction on the oxygen concentrations in the hypolimnetic zone was frequently observed. In some oligotrophic stratified reservoirs, a decrease on oxygen with depth occurred when the temperature of the hypolimnion was higher than 20 degrees C and caused a biochemical oxygen demand. In das Garcas Reservoir, the actual oxygen deficits ranged from 0.40 to 1.52 mg.O-2.cm(-2) and appear to be linked to oxygen consumption after the senescence of Microcystis aeruginosa populations in the spring. But, other factors such as the allochthonous loads of organic matter also had an important role on the oxygen balance of das Garcas Reservoir.

We discuss an old theorem of Obrechkoff and some of its applications. Some curious historical facts around this theorem are presented. We make an attempt to look at some known results on connection coefficients, zeros and Wronskians of orthogonal polynomials from the perspective of Obrechkoff's theorem. Necessary conditions for the positivity of the connection coefficients of two families of orthogonal polynomials are provided. Inequalities between the kth zero of an orthogonal polynomial p(n)(x) and the largest (smallest) zero of another orthogonal polynomial q(n)(x) are given in terms of the signs of the connection coefficients of the families {p(n)(x)} and {q(n)(x)}, An inequality between the largest zeros of the Jacobi polynomials P-n((a,b)) (x) and P-n((alpha,beta)) (x) is also established. This paper deals with the zeros of polynomials generated by a certain three term recurrence relation. The main objective is to find bounds, in terms of the coefficients of the recurrence relation, for the regions where the zeros are located. In most part, the zeros are explored through an Eigenvalue representation associated with a corresponding Hessenberg rnatrix. Applications to Szego polynomials, para-orthogonal polynomials and polynomials with non-zero complex coefficients are considered. (C) 2004 Elsevier B.V. All rights reserved.

This work describes an optical device for the simultaneous recording of shadowgrams and schlieren images, and some results are presented concerning its applications to the study of plasma assisted flow control in airfoil models. This approach offers many advantages in comparison to other methods, specially because the use of tracer particles (like smoke in wind tunnels) is not required for the experiments, thus avoiding contaminations in the electric discharges or air flows. Besides, while schlieren images reveal the refractive index gradients in the area of study, shadowgrams detect the second order spatial derivatives of the refractive indexes. Therefore, the simultaneous recording of these different images may give interesting information about the phenomena under study. In this paper, these images were used to confirm the existence of vortex structures in the flow induced by corona discharges on airfoil models. These structures are a possible explanation for the effects of drag reduction and lift force increasing, which have been reported in experiments of plasma assisted Aerodynamics.

The minority game (MG) model introduced recently provides promising insights into the understanding of the evolution of prices, indices and rates in the financial markets. In this paper we perform a time series analysis of the model employing tools from statistics, dynamical systems theory and stochastic processes. Using benchmark systems and a financial index for comparison, several conclusions are obtained about the generating mechanism for this kind of evolution. The motion is deterministic, driven by occasional random external perturbation. When the interval between two successive perturbations is sufficiently large, one can find low dimensional chaos in this regime. However, the full motion of the MG model is found to be similar to that of the first differences of the SP500 index: stochastic, nonlinear and (unit root) stationary. (C) 2002 Elsevier B.V. B.V. Starting from a phenomenological Hamiltonian originally written in terms of angular momentum operators we derive a new quantum angle-based Hamiltonian that allows for a discussion on the quantum spin tunneling. The study of the applicability of the present approach, carried out in calculations with a soluble quasi-spin model, shows that we are allowed to use our method in the description of physical systems such as the Mn12-acetate molecule, as well as the octanuclear iron cluster, Fe8, in a reliable way. With the present description the interpretation of the spin tunneling is seen to be direct, the spectra and energy barriers of those systems are obtained, and it is shown that they agree with the experimental ones. In this work we study the electromagnetic field at finite temperature via the massless DKP formalism. The constraint analysis is performed and the partition function for the theory is constructed and computed. The problem of the classification of the extensions of the Virasoro algebra is discussed. It is shown that all H-reduced G(r)-current algebras belong to one of the following basic algebraic structures: local quadratic W-algebras, rational U-algebras, nonlocal W-algebras, nonlocal quadratic WV-algebras and rational nonlocal UV-algebras. The main new features of the quantum Ir-algebras and their heighest weight representations are demonstrated on the example of the quantum V-3((1,1))-algebra.

In this work we reexamine quantum electrodynamics of atomic electrons in the Coulomb gauge in the dipole approximation and calculate the shift of atomic energy levels in the context of Dalibard, Dupont-Roc and Cohen-Tannoudji formalism by considering the variation rates of physical observable. We then analyze the physical interpretation of the ordering of operators in the dipole approximation interaction Hamiltonian in terms of field fluctuations and self-reaction of atomic electrons, discussing the arbitrariness in the statistical functions in second-order bound-state perturbation theory.
