Verkkoon kytkettävien laitteiden määrä on lisääntynyt viime vuosina, joka luo tarpeen reitittimille ja niiden ominaisuuksille. On muodostunut uusi tarve laitteille, jotka voivat yhdistää erilaisia verkkoja toisiinsa. Tällaisen reitittimen rakentamiseen tarvitaan vakaa alusta. Tällaisella alustalla luodaan mahdollisuus kuormittaa järjestelmää ilman suuria ongelmia. Tällainen alusta on Open Platform, joka on suunniteltu tällaisille toiminnoille ja yhdessä oikeanlaisen verkkoratkaisun kanssa sitä voidaan käyttää sille suunnitellussa ympäristössä. Tämän diplomityön tarkoituksena on arvioida neljää eri reititysohjelmistoa ja kahta eri IP pinoa. Työssä käytetyt testit on suunniteltu arviointia varten ja niiden tarkoituksena on tuoda esille ohjelmistoissa esiintyvät viat ja ongelmat. Kaikki testit ovat samoja kaikille ohjelmille ja tehdään samassa ympäristössä. Testit analysoidaan niiden ajon jälkeen ja niiden tulosten avulla tehdään päätös mitä näistä ohjelmistoista tullaan käyttämään seuraavan sukupolven avoimella alustalla, joka tulee toimimaan Nokian Intelligent Service Nodessa. Tämä verkon laite toimii yhdyskäytävänäerilaisten verkkojen välillä.

Our main aim in this report is to use Next generation SDH to solve the problem associated with the new telecom services. We have tried to analyze the different services and in this way identified some drawbacks which can be seen as hindrances in supporting these services. In this thesis we will first try to have idea of the past SDH technology and how the next generation SDH came into effect overriding the drawbacks of the past SDH technology. Our main concern throughout the report will be the way we can use next generation SDH to provide quality telecommunication services. In the section dealing with the telecommunication services through next generation SDH we will consider how we can transport Ethernet services through the Next generation SDH and what are the benefits to the customer and the service provider in using next generation SDH as a carrier. We will also see to improve to the ATM services through Next generation SDH. And finally towards the end I have identified some possible future work can be done in this area.

Today's communication networks consist of numerous interdependent network components. To manage these networks and to ensure their reliable and efficient operation to meet the increasing customer usability demands, extensive network management tools are required from the service provider. The goal of this study was to adapt the Next Generation Network (NGN) providing VoIP services within a performance oriented network management system. This study focuses only on NGN network and the project was implemented as an assignment of the Network Operations Center of Elisa Corporation. The theoretical part of this study introduces the network environment of the Elisa NGN platform: its components and used signalling protocols as well as other exploitable communication protocols. In addition, the Simple Network Management Protocol (SNMP) is closely examined since it is commonly used as the basis of IP (Internet Protocol) network management. Also some primary applications enabled by the NGN technology are introduced. The empirical part of this study contains a short overview of the implemented network performance management system and its properties. The most crucial monitored MIB modules, SNMP parameters and implemented performance measurements are described. The trap topology and the role of the traps for management of the NGN platform are considered and finally, the conclusion based on the several disquisitions is made supported with suggestions for future improvements.

CHARGE syndrome, Sotos syndrome and 3p deletion syndrome are examples of rare inherited syndromes that have been recognized for decades but for which the molecular diagnostics only have been made possible by recent advances in genomic research. Despite these advances, development of diagnostic tests for rare syndromes has been hindered by diagnostic laboratories having limited funds for test development, and their prioritization of tests for which a (relatively) high demand can be expected. In this study, the molecular diagnostic tests for CHARGE syndrome and Sotos syndrome were developed, resulting in their successful translation into routine diagnostic testing in the laboratory of Medical Genetics (UTUlab). In the CHARGE syndrome group, mutation was identified in 40.5% of the patients and in the Sotos syndrome group, in 34%, reflecting the use of the tests in routine diagnostics in differential diagnostics. In CHARGE syndrome, the low prevalence of structural aberrations was also confirmed. In 3p deletion syndrome, it was shown that small terminal deletions are not causative for the syndrome, and that testing with arraybased analysis provides a reliable estimate of the deletion size but benign copy number variants complicate result interpretation. During the development of the tests, it was discovered that finding an optimal molecular diagnostic strategy for a given syndrome is always a compromise between the sensitivity, specificity and feasibility of applying a new method. In addition, the clinical utility of the test should be considered prior to test development: sometimes a test performing well in a laboratory has limited utility for the patient, whereas a test performing poorly in the laboratory may have a great impact on the patient and their family. At present, the development of next generation sequencing methods is changing the concept of molecular diagnostics of rare diseases from single tests towards whole-genome analysis.

The amount of biological data has grown exponentially in recent decades. Modern biotechnologies, such as microarrays and next-generation sequencing, are capable to produce massive amounts of biomedical data in a single experiment. As the amount of the data is rapidly growing there is an urgent need for reliable computational methods for analyzing and visualizing it. This thesis addresses this need by studying how to efficiently and reliably analyze and visualize high-dimensional data, especially that obtained from gene expression microarray experiments. First, we will study the ways to improve the quality of microarray data by replacing (imputing) the missing data entries with the estimated values for these entries. Missing value imputation is a method which is commonly used to make the original incomplete data complete, thus making it easier to be analyzed with statistical and computational methods. Our novel approach was to use curated external biological information as a guide for the missing value imputation. Secondly, we studied the effect of missing value imputation on the downstream data analysis methods like clustering. We compared multiple recent imputation algorithms against 8 publicly available microarray data sets. It was observed that the missing value imputation indeed is a rational way to improve the quality of biological data. The research revealed differences between the clustering results obtained with different imputation methods. On most data sets, the simple and fast k-NN imputation was good enough, but there were also needs for more advanced imputation methods, such as Bayesian Principal Component Algorithm (BPCA). Finally, we studied the visualization of biological network data. Biological interaction networks are examples of the outcome of multiple biological experiments such as using the gene microarray techniques. Such networks are typically very large and highly connected, thus there is a need for fast algorithms for producing visually pleasant layouts. A computationally efficient way to produce layouts of large biological interaction networks was developed. The algorithm uses multilevel optimization within the regular force directed graph layout algorithm.

Personalized medicine will revolutionize our capabilities to combat disease. Working toward this goal, a fundamental task is the deciphering of geneticvariants that are predictive of complex diseases. Modern studies, in the formof genome-wide association studies (GWAS) have afforded researchers with the opportunity to reveal new genotype-phenotype relationships through the extensive scanning of genetic variants. These studies typically contain over half a million genetic features for thousands of individuals. Examining this with methods other than univariate statistics is a challenging task requiring advanced algorithms that are scalable to the genome-wide level. In the future, next-generation sequencing studies (NGS) will contain an even larger number of common and rare variants. Machine learning-based feature selection algorithms have been shown to have the ability to effectively create predictive models for various genotype-phenotype relationships. This work explores the problem of selecting genetic variant subsets that are the most predictive of complex disease phenotypes through various feature selection methodologies, including filter, wrapper and embedded algorithms. The examined machine learning algorithms were demonstrated to not only be effective at predicting the disease phenotypes, but also doing so efficiently through the use of computational shortcuts. While much of the work was able to be run on high-end desktops, some work was further extended so that it could be implemented on parallel computers helping to assure that they will also scale to the NGS data sets. Further, these studies analyzed the relationships between various feature selection methods and demonstrated the need for careful testing when selecting an algorithm. It was shown that there is no universally optimal algorithm for variant selection in GWAS, but rather methodologies need to be selected based on the desired outcome, such as the number of features to be included in the prediction model. It was also demonstrated that without proper model validation, for example using nested cross-validation, the models can result in overly-optimistic prediction accuracies and decreased generalization ability. It is through the implementation and application of machine learning methods that one can extract predictive genotype–phenotype relationships and biological insights from genetic data sets.

Lichens are symbiotic organisms, which consist of the fungal partner and the photosynthetic partner, which can be either an alga or a cyanobacterium. In some lichen species the symbiosis is tripartite, where the relationship includes both an alga and a cyanobacterium alongside the primary symbiont, fungus. The lichen symbiosis is an evolutionarily old adaptation to life on land and many extant fungal species have evolved from lichenised ancestors. Lichens inhabit a wide range of habitats and are capable of living in harsh environments and on nutrient poor substrates, such as bare rocks, often enduring frequent cycles of drying and wetting. Most lichen species are desiccation tolerant, and they can survive long periods of dehydration, but can rapidly resume photosynthesis upon rehydration. The molecular mechanisms behind lichen desiccation tolerance are still largely uncharacterised and little information is available for any lichen species at the genomic or transcriptomic level. The emergence of the high-throughput next generation sequencing (NGS) technologies and the subsequent decrease in the cost of sequencing new genomes and transcriptomes has enabled non-model organism research on the whole genome level. In this doctoral work the transcriptome and genome of the grey reindeer lichen, Cladonia rangiferina, were sequenced, de novo assembled and characterised using NGS and traditional expressed sequence tag (EST) technologies. RNA extraction methods were optimised to improve the yield and quality of RNA extracted from lichen tissue. The effects of rehydration and desiccation on C. rangiferina gene expression on whole transcriptome level were studied and the most differentially expressed genes were identified. The secondary metabolites present in C. rangiferina decreased the quality – integrity, optical characteristics and utility for sensitive molecular biological applications – of the extracted RNA requiring an optimised RNA extraction method for isolating sufficient quantities of high-quality RNA from lichen tissue in a time- and cost-efficient manner. The de novo assembly of the transcriptome of C. rangiferina was used to produce a set of contiguous unigene sequences that were used to investigate the biological functions and pathways active in a hydrated lichen thallus. The de novo assembly of the genome yielded an assembly containing mostly genes derived from the fungal partner. The assembly was of sufficient quality, in size similar to other lichen-forming fungal genomes and included most of the core eukaryotic genes. Differences in gene expression were detected in all studied stages of desiccation and rehydration, but the largest changes occurred during the early stages of rehydration. The most differentially expressed genes did not have any annotations, making them potentially lichen-specific genes, but several genes known to participate in environmental stress tolerance in other organisms were also identified as differentially expressed.

Prostate cancer (PCa) is the most common non-cutaneous malignant disease among males in the developed countries. Radical prostatectomy (RP) is an effective therapy for most PCa patients with localized or locally invaded tumors but in some cases the cancer recurs after RP. PCa is a heterogeneous disease, which is regulated by many factors, such as androgen receptor (AR), estrogen receptors and (ER and ER), fibroblast growth factors (FGFs) and their receptors (FGFRs). In this study, the role of ERβ, FGF8, FGF13 and FGFRL1 was investigated in PCa. Previous studies have suggested that ER is protective against PCa whereas FGF8 has been shown to induce PCa in transgenic mice. FGF13 and FGFRL1 are poorly understood members of the FGF and FGFR families, respectively. Transgenic mouse models were used to investigate the ability of inactivated ERβ to facilitate FGF8-induced prostate tumorigenesis. Human PCa tissue microarrays (TMAs) were used to study the expression pattern of FGF13 and FGFRL1 in PCa and the results were correlated to corresponding patient data. The targets and biological functions of FGF13 and FGFRL1 were characterized using experimental in vivo and in vitro models. The results show that deficiency of ERβ, which had been expected to have tumor suppressing capacity, seemed to influence epithelial differentiation but did not affect FGF8-induced prostate tumorigenesis. Analysis of the TMAs showed increased expression of FGF13 in PCa. The level of cytoplasmic FGF13 was associated with the PCa biochemical recurrence (BCR), demonstrated by increasing serum PSA value, and was able to act as an independent prognostic biomarker for PCa patients after RP. Expression of FGFRL1, the most recently identified FGFR, was also elevated in PCa. Cytoplasmic and nuclear FGFRL1 was associated with high Gleason score and Ki67 level whereas the opposite was true for the cell membrane FGFRL1. Silencing of FGFRL1 in PC-3M cells led to a strongly decreased growth rate of these cells as xenografts in nude mice and the experiments with PCa cell lines showed that FGFRL1 is able to modulate the FGF2- and FGF8-induced signaling pathways. The next generation sequencing (NGS) experiments with FGFRL1-silenced PC-3M cells revealed candidates for FGFRL1 target genes. In summary, these studies provide new data on the FGF/FGFR signaling pathways in normal and malignant prostate and suggest a potential role for FGF13 and FGFRL1 as novel prognostic markers for PCa patients. Tämä insinöörityö tehtiin ABB Oy, Drivesin Product AC -tulosyksikön tuotekehitysosastolle Helsingissä. Työssä kehitettiin taajuusmuuttajien suorituskyvyn automaattinen testausympäristö. ABB:n taajuusmuuttajien suorituskykytestejä ei ole aikaisemmin automatisoitu. Testit on tehty käsin ja niiden suorittamiseen ja tulosten käsittelyyn on kulunut paljon aikaa. Automaattisella testauksella pyrittiin testien suorittamiseen ja tulosten käsittelyyn kuluvan ajan huomattavaan pienentymiseen. Työssä ei ollut tarkoituksena tehdä suorituskykytestejä vaan kehittää automaattinen testausympäristö eli suorituskykytestipenkki, jossa suorituskykytestit on mahdollista suorittaa. Työssä keskityttiin taajuusmuuttajan nopeus- ja momenttisäätäjien suorituskykyyn. Työ toteutettiin suunnittelu- ja ohjelmointityönä. Testausympäristön laitteisto perustuu ABB:n tuotekehityslaboratorioiden olemassaoleviin testipaikkoihin. Testausympäristössä käytetään taajuusmuuttajien lisäksi pääasiassa kolmivaiheisia oikosulkumoottoreita. Lisäksi laitteistoon kuuluu ACS800-sarjan taajuusmuuttaja kuormakäyttönä, momenttianturi ja takometri eli kierrosnopeusmittari. Ohjelmointi tehtiin National Instrumentsin LabVIEW-ohjelmointiympäristön versiolla 8.0. Testausympäristön käyttöliittymänä toimii saman yrityksen TestStand-testausohjelmiston versio 3.5. Testattavien taajuusmuuttajien ohjausta ja momenttianturin lukemista varten ohjelmoitiin virtuaali-instrumentteja. Virtuaali-instrumentteja kutsutaan TestStand-testisekvensseistä. Testisekvenssit luodaan TestStandin sekvenssieditorilla ja suoritetaan sekvenssieditorissa tai operaattorin käyttöliittymässä. Työn tuloksena syntyi taajuusmuuttajien suorituskyvyn automaattinen testausympäristö. Testausympäristöä voidaan hyödyntää sekä nykyisen että seuraavan sukupolven taajuusmuuttajien testauksessa. Sillä on mahdollista suorittaa yleisimmät taajuusmuuttajien suorituskykytestit, kuten nopeus- ja momenttisäätöjen staattinen ja dynaaminen tarkkuus, hyvin kattavasti. Testit voidaan automaattisesti suorittaa koko testikäytön sallimalla pyörimisnopeus- ja kuormitusalueella. Näytteenottotaajuus voi olla enintään 1 kHz luettaessa pyörimisnopeutta ACS800-sarjan taajuusmuuttajan kautta ja momenttianturia samanaikaisesti. Virtuaali-instrumenteista koostuvia testisekvenssejä voidaan vapaasti muokata ja kehittää testejä edelleen tai luoda kokonaan uusia testejä. Testausympäristö perustuu teollisuudessa yleisesti käytettyihin ohjelmistoihin ja tarjoaa hyvät mahdollisuudet jatkokehitykselle.

Globaalin talouden rakenteet muuttuvat jatkuvasti. Yritykset toimivat kansainvälisillä markkinoilla aiempaa enemmän. Tuotannon lisäämiseksi monet yritykset ovat ulkoistaneet tuotteidensa tuki- ja ylläpitotoiminnot halvan työvoiman maihin. Yritykset voivat tällöin keskittää toimintansa ydinosamiseensa. Vapautuneita resursseja voidaan käyttää yrityksen sisäisessä tuotekehityksessä ja panostaa seuraavan sukupolven tuotteiden ja teknologioiden kehittämiseen. Diplomityö esittelee Globaalisti hajautetun toimitusmallin Internet-palveluntarjoajalle jossa tuotteiden tuki- ja ylläpito on ulkoistettu Intiaan. Teoriaosassa esitellään erilaisia toimitusmalleja ja keskitytään erityisesti hajautettuun toimitusmalliin. Tämän lisäksi luetellaan valintakriteerejä joilla voidaan arvioida projektin soveltuvuutta ulkoistettavaksi sekä esitellään mahdollisuuksia ja uhkia jotka sisältyvät globaaliin ulkoistusprosessiin. Käytäntöosassa esitellään globaali palvelun toimittamisprosessi joka on kehitetty Internet-palveluntarjoajan tarpeisiin.
