Depuis le début des années quatre-vingt-dix, le modèle classique de l'université est fortement remis en question: pénétration accrue des acteurs privés, attentes de la société civile, contractualisation et «horizontalisation» des relations, etc. L'université bouge et doit s'adapter à un environnement en mutation. En Suisse, les projets de coopération inter universités semblent être une des réponses privilégiées par les acteurs dominants du système pour faire face à ces changements. Toutefois, la mise en place de nouveaux arrangements institutionnels notamment sous la forme de réseaux d'enseignement et de recherche ne va pas sans soulever de nombreuses interrogations. Premièrement, et notamment du fait de bases légales peu développées, les collaborations institutionnalisées n'ont pas toutes la même configuration. Nous devons donc nous questionner sur les formes concrètes prises par ces réseaux d'enseignement et de recherche et sur les raisons qui ont conduit à l'adoption d'un type particulier de structure de coopération. Ensuite, comme ces structures ne viennent pas remplacer, mais plutôt se superposer à celles préexistantes, il convient de comprendre la redistribution du pouvoir au sein de formes institutionnelles complexes. Plus précisément, l'analyse de la nouvelle répartition des compétences entre les institutions hiérarchiques (les universités) et les coopérations (réseaux) en particulier sous l'angle de l'autonomie dont ces dernières disposent, se révèle être un angle d'approche fructueux. Finalement, la question de l'évaluation de ces nouvelles formes de gouvernance va se poser. Outre les formes prises par ces structures, une discussion doit être menée autour des limites démocratiques de cette nouvelle forme du secteur public. Ce working paper présente dans un premier temps quelques facteurs qui ont contraints les universités à une remise en cause de leurs structures de gouvernance. Il introduit ensuite quelques éléments théoriques faisant référence aux théories portant sur les réseaux et plus particulièrement à l'approche institutionnelle de ceux-ci. La troisième partie de ce papier présente brièvement les structures de gouvernance du système universitaire helvétique ainsi que les récentes pressions au changement ayant favorisé la mise en place de ces réseaux. Finalement, la quatrième partie étudie, au travers de six cas de coopérations inter-universitaires suisses, la forme prise par ces réseaux, essentiellement sous l'angle de leur degré d'autonomie.

Molecular docking softwares are one of the important tools of modern drug development pipelines. The promising achievements of the last 10 years emphasize the need for further improvement, as reflected by several recent publications (Leach et al., J Med Chem 2006, 49, 5851; Warren et al., J Med Chem 2006, 49, 5912). Our initial approach, EADock, showed a good performance in reproducing the experimental binding modes for a set of 37 different ligand-protein complexes (Grosdidier et al., Proteins 2007, 67, 1010). This article presents recent improvements regarding the scoring and sampling aspects over the initial implementation, as well as a new seeding procedure based on the detection of cavities, opening the door to blind docking with EADock. These enhancements were validated on 260 complexes taken from the high quality Ligand Protein Database [LPDB, (Roche et al., J Med Chem 2001, 44, 3592)]. Two issues were identified: first, the quality of the initial structures cannot be assumed and a manual inspection and/or a search in the literature are likely to be required to achieve the best performance. Second the description of interactions involving metal ions still has to be improved. Nonetheless, a remarkable success rate of 65% was achieved for a large scale blind docking assay, when considering only the top ranked binding mode and a success threshold of 2 A RMSD to the crystal structure. When looking at the five-top ranked binding modes, the success rate increases up to 76%. In a standard local docking assay, success rates of 75 and 83% were obtained, considering only the top ranked binding mode, or the five top binding modes, respectively.

The flexibility of different regions of HIV-1 protease was examined by using a database consisting of 73 X-ray structures that differ in terms of sequence, ligands or both. The root-mean-square differences of the backbone for the set of structures were shown to have the same variation with residue number as those obtained from molecular dynamics simulations, normal mode analyses and X-ray B-factors. This supports the idea that observed structural changes provide a measure of the inherent flexibility of the protein, although specific interactions between the protease and the ligand play a secondary role. The results suggest that the potential energy surface of the HIV-1 protease is characterized by many local minima with small energetic differences, some of which are sampled by the different X-ray structures of the HIV-1 protease complexes. Interdomain correlated motions were calculated from the structural fluctuations and the results were also in agreement with molecular dynamics simulations and normal mode analyses. Implications of the results for the drug-resistance engendered by mutations are discussed briefly.

The evaluation of children's statements of sexual abuse cases in forensic cases is critically important and must and reliable. Criteria-based content analysis (CBCA) is the main component of the statement validity assessment (SVA), which is the most frequently used approach in this setting. This study investigated the inter-rater reliability (IRR) of CBCA in a forensic context. Three independent raters evaluated the transcripts of 95 statements of sexual abuse. IRR was calculated for each criterion, total score, and overall evaluation. The IRR was variable for the criteria, with several being unsatisfactory. But high IRR was found for the total CBCA scores (Kendall's W = 0.84) and for overall evaluation (Kendall's W = 0.65). Despite some shortcomings, SVA remains a robust method to be used in the comprehensive evaluation of children's statements of sexual abuse in the forensic setting. However, the low IRR of some CBCA criteria could justify some technical improvements.

Both intra- and inter-sexual selection may crucially determine a male's fitness. Their interplay, which has rarely been experimentally investigated, determines a male's optimal reproductive strategy and thus is of fundamental importance to the understanding of a male's behaviour. Here we investigated the relative importance of intra- and inter-sexual selection for male fitness in the common lizard. We investigated which male traits predict a male's access to reproduction allowing for both selective pressures and comparing it with a staged mating experiment excluding all types of intra-sexual selection. We found that qualitatively better males were more likely to reproduce and that sexual selection was two times stronger when allowing for both selective pressures, suggesting that inter- and intra-sexual selection determines male fitness and confirming the existence of multi-factorial sexual selection. Consequently, to optimize fitness, males should trade their investment between the traits, which are important for inter- and intra-sexual selection.
