As part of two research projects for analysing bycatch and discards, we quantified catch composition, catch rates, bycatch and discard,, in two important commercial bottom trawl fisheries (crustacean and fish trawls) off the Southern coast of Portugal (Algarve). Stratified sampling by onboard observers took place from February 1999 to March 2001 and data were collected from 165 tows during 52 fishing trips. Commercial tat-get species included crustaceans: blue and red shrimp (Aristeus antennatus), deep-water rose shrimp (Parapenaeus longirostris), Norway lobster (Nepharops norvegicus); and fishes: scabreams (Diplodus spl). and Pagellus Spp.), horse Mackerels (Trachurus spp.) and European hake (Merluccius merluccius). The trawl fisheries are characterised by considerable amounts of bycatch: 59.5% and 80.4% of the overall total catch for crustacean and fish trawlers respectively. A total of 255 species were identified, which belonged to 15 classes of organisms ( 137 vertebrates, 112 invertebrates and algae). Crustacean trawlers had higher bycatch biodiversity. Bony fish (45.6% and 37.8%) followed by crustaceans (14.6% and 11.5%) were the dominant bycatch components of both crustacean and fish trawlers respectively. The influence of a number of factors (e.g. depth, fishing gear, tow duration and season) on bycatch and discards is discussed.

Gilthead seabream is the most important farmed species in the Mediterranean, and knowledge on how common farming practices impact its quality is limited. As such, this Thesis aimed to evaluate how gilthead seabream flesh quality is affected by some of these practices. In Chapter 2, the influence of nutritional factors was evaluated, specifically the high replacement of traditional marine-derived ingredients, both fishmeal and fish oil, with vegetable sources. We have seen that the vegetable-based diets tested did not greatly impact seabream flesh quality, although some alterations were seen in the fatty acid profile of the muscle. However, and despite having caused no alterations in flesh texture, vegetable ingredients reduced the amount of sulphated glycosaminoglycans in the extracellular matrix, affected muscle pH and reduced the activity of proteolytic enzymes. Throughout this Thesis, we measured for the first time the activity of proteolytic enzymes in seabream muscle, and cathepsin B was found to play a pivotal role in post-mortem muscle degradation. In Chapter 3, we evaluated the effect of harvesting and slaughter stress on seabream quality, and contrary to what is seen in most farmed species, our results show that gilthead seabream muscle structure is highly resistant to changes caused by stressful events. Nonetheless, considering that welfare is an increasingly important quality criterion, the use of a zero-withdrawal anaesthetic as a rested harvest technique or even slaughter method could prove valuable to the industry. In Chapter 4, we used maslinic acid as a dietary supplement, to modulate the muscle’s energetic status pre-mortem. As a finishing strategy, maslinic acid failed to increase levels of glycogen and ATP in the muscle. However, supplementation resulted in higher muscle fibre diameter and lower cathepsin B activity, and maslinic acid is likely to be useful to promote growth in this species. In general our Thesis has generated new knowledge to a major challenge facing the aquaculture industry, which is to find a compromise between the trends towards intensive rearing and consumer demand for healthy, high quality seafood being ethically acceptable and having a low impact on the environment.

Artificial reefs are used as management tools for coastal fisheries and ecosystems and the knowledge of habitat use and fish movements around them is necessary to understand their performance and improve their design and location. In this study wild specimens of Diplodus sargus were tagged with acoustic tags and their movements were tracked using passive acoustic telemetry. The monitored area enclosed a natural rocky reef, an adjacent artificial reef (AR) and shallower sandy bottoms. Most of the fish were close to full time residents in the monitored area. Results revealed that D. sargus use the natural reef areas on a more frequent basis than the AR. However, excursions to the adjacent AR and sandy bottoms were frequently detected, essentially during daytime. The use of acoustic telemetry allowed a better understanding of the use of artificial reef structures and its adjacent areas by wild D. sargus providing information that is helpful towards the improvement of AR design and location. Coral reefs can exist as coral- and macroalgae-dominated habitats often separated by only a few hundred metres. While herbivorous fish are known to depress the abundance of algae and help maintain the function of coral-dominated habitats, less is known about their influence in algae-dominated habitats. Here, we quantified herbivorous fish and benthic algal communities over a 6 mo period in coral-dominated (back-reef) and algal-dominated (lagoon) habitats in a relatively undisturbed fringing coral reef (Ningaloo, Western Australia). Simulta - neously, we tested the effects of herbivorous fish on algal recruitment in both habitats using recruitment tiles and fish exclusion cages. The composition of established algal communities differed consistently between habitats, with the back-reef hosting a more diverse community than the Sargassum-dominated lagoon. However, total algal biomass and cover only differed between habitats in autumn, coinciding with maximum Sargassum biomass. The back-reef hosted high coral cover and a diverse herbivorous fish community, with herbivore biomass an order of magnitude greater than the lagoon. Despite these differences in herbivore composition, exclusion of large herbivores had a similar positive effect to foliose macroalgae recruitment on experimental tiles in both back-reef and lagoon habitats. Additionally, territorial damselfish found in the backreef increased turf algae cover and decreased crustose coralline algae cover on recruitment tiles. Collectively, our results show that disparate herbivorous fish communities in coral- and algaedominated habitats are similarly able to limit the recruitment of foliose macroalgae, but suggest that when herbivorous fish biomass and diversity are relatively low, macroalgal communities are able to escape herbivore control through increased growth.
