The residence time has long been used as a classification parameter for estuaries and other semi- enclosed water bodies. It aims to quantify the time water remains inside the estuary, being used as an indicator both for pollution assessment and for ecological processes. Estuaries with a short residence time will export nutrients from upstream sources more rapidly then estuaries with longer residence time. On the other hand the residence time determines if micro-algae can stay long enough to generate a bloom. As a consequence, estuaries with very short residence time are expected to have much lower algae blooms, then estuaries with longer residence time. In addition, estuaries with residence times shorter than the doubling time of algae cells will inhibit formation of algae blooms (EPA, 2001). The residence time is also an important issue for processes taking place in the sediment. The fluxes of particulate matter and associated adsorbed species from the water column to the sediment depends of the particle’s vertical velocity, water depth and residence time. This is particularly important for the fine fractions with lower sinking velocities. The question is how to compute the residence time and how does it depend on the computation method adopted.

The impact of urban waste-water and non-point nitrate discharges in estuarine and near-shore coastal waters are analyzed. The study is focused on the effects of applying the European directives 91/271/EEC and 91/676/EEC to these systems. 4 Portuguese estuaries and two coastal lagoons with different characteristics are studied. A modelling system is applied and calibrated in each system. Three nitrate load scenarios are examined. It is shown that the morphologic and hydrodynamic characteristics of the domain largely control the ecological processes in these systems. The primary production limitation factors are split into “biologic” and “hydrodynamic” components. The physical limitation due to hydrodynamic and residence time is the most important factor. The combined limitation of “biologic” factors (temperature, light and nutrients availability) control productivity only in the systems where physical limitation is not important.

The assessment of water quality has changed markedly worldwide over the last years, especially in Europe due to the implementation of the Water Framework Directive. Fish was considered a key-element in this context and several fish-based multi-metric indices have been proposed. In this study, we propose a multi-metric index, the Estuarine Fish Assessment Index (EFAI), developed for Portuguese estuaries, designed for the overall assessment of transitional waters, which could also be applied at the water body level within an estuary. The EFAI integrates seven metrics: species richness, percentage of marine migrants, number of species and abundance of estuarine resident species, number of species and abundance of piscivorous species, status of diadromous species, status of introduced species and status of disturbance sensitive species. Fish sampling surveys were conducted in 2006, 2009 and 2010, using beam trawl, in 13 estuarine systems along the Portuguese coast. Most of the metrics presented a high variability among the transitional systems surveyed. According to the EFAI values, Portuguese estuaries presented a "Good" water quality status (except the Douro in a particular year). The assessments in different years were generally concordant, with a few exceptions. The relationship between the EFAI and the Anthropogenic Pressure Index (API) was not significant, but a negative and significant correlation was registered between the EFAI and the expert judgement pressure index, at both estuary and water body level. The ordination analysis performed to evaluate similarities among North-East Atlantic Geographical Intercalibration Group (NEAGIG) fish-based indices put in evidence four main groups: the French index, since it is substantially different from all the other indices (uses only four metrics based on densities); indices from Ireland, United Kingdom and Spain (Asturias and Cantabria); the Dutch and German indices; and the indices of Belgium. Portugal and Spain (Basque country). The need for detailed studies, including comparative approaches, on several aspects of these assessment tools, especially in what regards their response to anthropogenic pressures was stressed. Monitoring of coastal and estuarine water quality has been traditionally performed by sampling with subsequent laboratory analysis. This has the disadvantages of low spatial and temporal resolution and high cost. In the last decades two alternative techniques have emerged to overcome this drawback: profiling and remote sensing. Profiling using multi-parameter sensors is now in a commercial stage. It can be used, tied to a boat, to obtain a quick “picture” of the system. The spatial resolution thus increases from single points to a line coincident with the boat track. The temporal resolution however remains unchanged since campaigns and resources involved are basically the same. The need for laboratory analysis was reduced but not eliminated because parameters like nutrients, microbiology or metals are still difficult to obtain with sensors and validation measurements are still needed. In the last years the improvement in satellite resolution has enabled its use for coastal and estuarine water monitoring. Although spatial coverage and resolution of satellite images in the present is already suitable to coastal and estuarine monitoring, temporal resolution is naturally limited to satellite passages and cloud cover. With this panorama the best approach to water monitoring is to integrate and combine data from all these sources. The natural tools to perform this integration are numerical models. Models benefit from the different sources of data to obtain a better calibration. After calibration they can be used to extend spatially and temporally the methods resolution. In Algarve (South of Portugal) a monitoring effort using this approach is being undertaken. The monitoring effort comprises five different locations including coastal waters, estuaries and coastal lagoons. The objective is to establish the base line situation to evaluate the impact of Waste Water Treatment Plants design and retrofitting. The field campaigns include monthly synoptic profiling, using an YSI 6600 multi-parameter system, laboratory analysis and fixed stations. The remote sensing uses ENVISAT\MERIS Level 2 Full Resolution data. This data is combined and used with the MOHID modelling system to obtain an integrate description of the systems. The results show the limitations of each method and the ability of the modelling system to integrate the results and to produce a comprehensive picture of the system.

For better management of estuarine ecosystems their contamination assessment should be easily communicated to local managers and decision makers. The problem is the lack of available data and the search of methodologies to enable that assessment using only few data. The Sado estuary in Portugal is as good example of a site where human pressures and ecological values collide with each other and where the degree of metal and organic contamination has not been subject to an overall assessment, either in terms of spatial or temporal variability, in a way that managers can understand.

Mixing between estuarine and coastal waters is strongly dependent on the processes that occur in the vertical direction. This applies both for stratified and homogeneous estuaries. In homogeneous estuaries important recirculation flows in the vertical plane can arise, in regions with strong batimetry gradients, produced by the combined action of inertia and friction. On the Platform close to the inlet this structures can trap estuarine water during the ebb period, releasing it to the interior again during the flood.

Modelling the hydrology of hydrographic basins has shown itself as a useful tool in environment management. The hydrological models can be used for multiple purposes: estimate runoff from sequences of rainfall, access stream water quality, quantify the diffuse pollution that reaches water masses such as estuaries, rivers and lakes, etc. This study has as final objective to simulate and analyse the flow, sediment transport and water quality as a function of landuse and soil type in the basins of Maranhão and Pracana. The modelling system used is SWAT, Soil Water Assessment Tool. In this first phase of the study the hydrodynamic calibration of the model was performed using measurements of average daily flows in five stations. The model compares well with the measurements; the annual average flows are similar and the majority of the measured flow peaks coincide with the model peaks.

An integration of sediment physical, chemical, biological, and toxicity data is necessary for a meaningful interpretation of the complex sediment conditions in the marine environment. Assessment of benthic community is a vital component for that interpretation, yet their evaluation is complex and requires a large expenditure of time and funds. Thus, there is a need for new tools that are less expensive and more understandable for managers. This paper presents a benthic biotope index to predict from physical and chemical variables the occurrence of macrobenthic habitats, applied to Sado Estuary, as a case of study.

Climate changes are foreseen to produce a large impact in the morphology of estuaries and coastal systems. The morphology changes will subsequently drive changes in the biologic compartments of the systems and ultimately in their ecosystems. Sea level rise is one of the main factors controlling these changes. Morphologic changes can be better understood with the use of long term morphodynamic mathematical models.

Alterations of freshwater flow regimes and increasing eutrophication can lead to alterations in phytoplankton biomass, composition, and growth in estuaries and adjacent coastal waters. Since phytoplankton is the first trophic level of most aquatic foodwebs, these changes can be propagated to other biological compartments, eventually impacting water quality and ecosystem services. However, phytoplankton responses to environmental changes in abiotic variables (e.g., light, nutrients) are additionally controlled by mortality or removal processes (e.g., grazing, horizontal advection and viral lysis). Grazing exerted by microzooplankton, usually dominated by phagotrophic protists, is considered the most relevant phytoplankton mortality factor in most aquatic systems (see Calbet, Landry 2004). In fact, grazing impact of microzooplankton can prevent phytoplankton accumulation in marine systems despite an overall increase in phytoplankton replication rate. By consequence, microzooplankton grazing may minimize problems associated to increased eutrophication and, ultimately, prevent the occurrence of harmful phytoplankton blooms. Thus, microzooplankton grazing on phytoplankton constitutes a key biological process required to understand and predict relationships between hydrological and biological processes in aquatic ecosystems and to use ecosystem properties to improve water quality and enhance ecosystem services, general principles of the Ecohydrology Concept (Zalewski 2000).

Alterations of freshwater flow regimes and increasing eutrophication lead to alterations in light availability and nutrient loading into adjacent estuaries and coastal areas. Phytoplankton community respond to these changes in many ways. Harmful phytoplankton blooms, for instance, may be a consequence of changes in nutrient supply, as well as the replacement of some phytoplankton species (like diatoms, that contribute for the development of large fish and shellfish populations) by ohers (like cyanobacteria, that may be toxic and represent an undesirable food source for higher trophic levels). Nutrient and light enrichment experiments allow us to understand and predict the effects of eutrophication on the growth of phytoplankton. This is a fundamental tool in water management issues, since it enables the prediction of changes in the phytoplankton community that may be harmful to the whole ecosystem, and the design of mitigation strategies (Zalewski 2000).

The North Atlantic intertidal community provides a rich set of organismal and environmental material for the study of ecological genetics. Clearly defined environmental gradients exist at multiple spatial scales: there are broad latitudinal trends in temperature, meso-scale changes in salinity along estuaries, and smaller scale gradients in desiccation and temperature spanning the intertidal range. The geology and geography of the American and European coasts provide natural replication of these gradients, allowing for population genetic analyses of parallel adaptation to environmental stress and heterogeneity. Statistical methods have been developed that provide genomic neutrality tests of population differentiation and aid in the process of candidate gene identification. In this paper, we review studies of marine organisms that illustrate associations between an environmental gradient and specific genetic markers. Such highly differentiated markers become candidate genes for adaptation to the environmental factors in question, but the functional significance of genetic variants must be comprehensively evaluated. We present a set of predictions about locus-specific selection across latitudinal, estuarine, and intertidal gradients that are likely to exist in the North Atlantic. We further present new data and analyses that support and contradict these simple selection models. Some taxa show pronounced clinal variation at certain loci against a background of mild clinal variation at many loci. These cases illustrate the procedures necessary for distinguishing selection driven by internal genomic vs. external environmental factors. We suggest that the North Atlantic intertidal community provides a model system for identifying genes that matter in ecology due to the clarity of the environmental stresses and an extensive experimental literature on ecological function. While these organisms are typically poor genetic and genomic models, advances in comparative genomics have provided access to molecular tools that can now be applied to taxa with well-defined ecologies. As many of the organisms we discuss have tight physiological limits driven by climatic factors, this synthesis of molecular population genetics with marine ecology could provide a sensitive means of assessing evolutionary responses to climate change.
