Features of homologous relationship of proteins can provide us a general picture of protein universe, assist protein design and analysis, and further our comprehension of the evolution of organisms. Here we carried Out a Study of the evolution Of protein molecules by investigating homologous relationships among residue segments. The motive was to identify detailed topological features of homologous relationships for short residue segments in the whole protein universe. Based on the data of a large number of non-redundant Proteins, the universe of non-membrane polypeptide was analyzed by considering both residue mutations and structural conservation. By connecting homologous segments with edges, we obtained a homologous relationship network of the whole universe of short residue segments, which we named the graph of polypeptide relationships (GPR). Since the network is extremely complicated for topological transitions, to obtain an in-depth understanding, only subgraphs composed of vital nodes of the GPR were analyzed. Such analysis of vital subgraphs of the GPR revealed a donut-shaped fingerprint. Utilization of this topological feature revealed the switch sites (where the beginning of exposure Of previously hidden "hot spots" of fibril-forming happens, in consequence a further opportunity for protein aggregation is Provided; 188-202) of the conformational conversion of the normal alpha-helix-rich prion protein PrPC to the beta-sheet-rich PrPSc that is thought to be responsible for a group of fatal neurodegenerative diseases, transmissible spongiform encephalopathies. Efforts in analyzing other proteins related to various conformational diseases are also introduced. (C) 2009 Elsevier Ltd. All rights reserved.

We show the four-dimensional Newton's constant obtained naturally from five-dimensional brane world with a tinily sloping extra dimension, which is independent of the bulk Weyl tensor. The corresponding universe is stiff fluid dominated when the slope of extra dimension is very small. Otherwise, the universe may be undergoing a self-acceleration at present epoch and have a decelerated phase in very recent past.

We investigate the generalized second law of thermodynamics (GSL) in generalized theories of gravity. We examine the total entropy evolution with time including the horizon entropy, the non-equilibrium entropy production, and the entropy of all matter, field and energy components. We derive a universal condition to protect the generalized second law and study its validity in different gravity theories. In Einstein gravity (even in the phantom-dominated universe with a Schwarzschild black hole), Lovelock gravity and braneworld gravity, we show that the condition to keep the GSL can always be satisfied. In f ( R) gravity and scalar-tensor gravity, the condition to protect the GSL can also hold because the temperature should be positive, gravity is always attractive and the effective Newton constant should be an approximate constant satisfying the experimental bounds.

We study the Hawking radiation of a (4+n)-dimensional Schwarzschild black hole imbedded in space-time with a positive cosmological constant. The greybody and energy emission rates of scalars, fermions, bosons, and gravitons are calculated in the full range of energy. Valuable information on the dimensions and curvature of space-time is revealed. Furthermore, we investigate the entropy radiated and lost by black holes. We find their ratio near 1 in favor of the Bekenstein's conjecture.

We consider the Randall-Sundrum brane-world model with bulk-brane energy transfer where the Einstein-Hilbert action is modified by curvature correction terms: a four-dimensional scalar curvature from induced gravity on the brane, and a five-dimensional Gauss-Bonnet curvature term. It is remarkable that these curvature terms will not change the dynamics of the brane universe at low energy. Parameterizing the energy transfer and taking the dark radiation term into account, we find that the phantom divide of the equation of state of effective dark energy could be crossed, without the need of any new dark energy components. Fitting the two most reliable and robust SNIa datasets, the 182 Gold dataset and the Supernova Legacy Survey (SNLS), our model indeed has a small tendency of phantom divide crossing for the Gold dataset, but not for the SNLS dataset. Furthermore, combining the recent detection of the SDSS baryon acoustic oscillations peak (BAO) with lower matter density parameter prior, we find that the SNLS dataset also mildly favors phantom divide crossing.

In this paper, we try to detect the SZ effect in the 2MASS DWT clusters and less bound objects in order to constrain the warm-hot intergalactic medium distribution on large scales by cross-correlation analysis. The results of both observed WMAP and mock SZ effect map indicate that the hot gas distributes from inside as well as outside of the high density regions of galaxy clusters, which is consistent with the results of both observation and hydro simulation. Therefore, the DWT measurement of the cross-correlation would be a powerful tool to probe the missing of baryons in the universe.

We study the non-Gaussianity induced by the Sunyaev-Zel'dovich (SZ) effect in cosmic microwave background (CMB) fluctuation maps. If a CMB map is contaminated by the SZ effect of galaxies or galaxy clusters, the CMB maps should have similar non-Gaussian features to the galaxy and cluster fields. Using the WMAP data and 2MASS galaxy catalogue, we show that the non-Gaussianity of the 2MASS galaxies is imprinted on WMAP maps. The signature of non-Gaussianity can be seen with the fourth-order cross-correlation between the wavelet variables of the WMAP maps and 2MASS clusters. The intensity of the fourth-order non-Gaussian features is found to be consistent with the contamination of the SZ effect of 2MASS galaxies. We also show that this non-Gaussianity can not be seen by the high-order autocorrelation of the WMAP. This is because the SZ signals in the autocorrelations of the WMAP data generally are weaker than the WMAP-2MASS cross-correlations by a factor f(2), which is the ratio between the powers of the SZ-effect map and the CMB fluctuations on the scale considered. Therefore, the ratio of high-order autocorrelations of CMB maps to cross-correlations of the CMB maps and galaxy field would be effective to constrain the powers of the SZ effect on various scales.

Nuclear collisions recreate conditions in the universe microseconds after the Big Bang. Only a very small fraction of the emitted fragments are light nuclei, but these states are of fundamental interest. We report the observation of antihypertritons-comprising an antiproton, an antineutron, and an antilambda hyperon-produced by colliding gold nuclei at high energy. Our analysis yields 70 +/- 17 antihypertritons (3/Lambda(H) over bar) and 157 +/- 30 hypertritons (H-3(Lambda)). The measured yields of H-3(Lambda) (3/Lambda(H) over bar) and He-3 ((3)(He) over bar) are similar, suggesting an equilibrium in coordinate and momentum space populations of up, down, and strange quarks and antiquarks, unlike the pattern observed at lower collision energies. The production and properties of antinuclei, and of nuclei containing strange quarks, have implications spanning nuclear and particle physics, astrophysics, and cosmology.

This paper reports laboratory measurements of the spectrum of the most abundant transition Fe ions in the universe. Spectrum of iron of low-lying excited states has been observed in the wavelength range 250-400 angstrom at Chinese Institute of Atomic Energy on the HI-13 tandem accelerator with beams of 130 MeV. A number of spectral lines have been mainly classified as transitions of magnesium-, sodium-, neon-, fluorine-like ions. A total of 54 lines have been measured. Most of them have been mainly ascribed to 3s3p(k)-3p(k+1), 3s(2)3p(k)-3s3p(k+1), 2p(5)3s-2p(5)3p, 3s3d-3p3d and 2p(5)3p-2p(5)3d resonance transitions. These spectral lines have been identified, among which 21 are new and accurately measured. The analysis of the spectra was based on a comparison with other experimental results and calculated values. The space currents definitely take effects on electromagnetic environment and also are scientific highlight in the space research. Space currents as a momentum and energy provider to Geospace Storm, disturb the varied part of geomagnetic field, distort magnetospheric configuration and furthermore take control of the coupling between magnetosphere and ionosphere. Due to both academic and commercial objectives above, we carry on geomagnetic inverse and theoretical studies about the space currents by using geomagnetic data from INTERMAGNET. At first, we apply a method of Natural Orthogonal Components (NOC) to decomposition the solar daily variation, especially for (solar quiet variation). NOC is just one of eign mode analysis, the most advantage of this method is that the basic functions (BFs) were not previously designated, but naturally came from the original data so that there are several BFs usually corresponding to the process really happened and have more physical meaning than the traditional spectrum analysis with the fixed BFs like Fourier trigonometric functions. The first two eign modes are corresponding to the and daily variation and their amplitudes both have the seasonal and day-to-day trend, that will be useful for evaluating geomagnetic activity indices. Because of the too strict constraints of orthogonality, we try to extend orthogonal contraints to the non-orthogonal ones in order to give more suitable and appropriate decomposition of the real processes when the most components did not satisfy orthogonality. We introduce a mapping matrix which can transform the real physical space to a new mathematical space, after that process, the modified components which associated with the physical processes have satisfied the orthogonality in the new mathematical space, furthermore, we can continue to use the NOC decomposition in the new mathematical space, and then all the components inversely transform back to original physical space, so that we would have finished the non-orthogonal decomposition which more generally in the real world. Secondly, geomagnetic inverse of the ring current’s topology is conducted. Configurational changes of the ring current in the magnetosphere lead to different patterns of disturbed ground field, so that the global configuration of ring current can be inferred from its geomagnetic perturbations. We took advantages of worldwide geomagnetic observatories network to investigate the disturbed geomagnetic field which produced by ring current. It was found that the ring current was not always centered at geomagnetic equator, and significantly deviated off the equator during several intense magnetic storms. The deviation owing to the tilting and latitudinal shifting of the ring current with respect to the earth’s dipole can be estimated from global geomagnetic survey. Furthermore those two configurational factors which gave a quantitative description of the ring current configuration, will be helpful to improve the Dst calibration and understand the dependence of ring current’s configuration on the plasma sheet location relative to the equator when magnetotail field warped. Thirdly, the energization and physical acceleration process of ring current during magnetic storm has been proposed. When IMF Bz component increase, the enhanced convection electric field drive the plasma injection into the inner magnetosphere. During the transport process, a dynamic heating is happened which make the particles more ‘hot’ when the injection is more deeply inward. The energy gradient along the injection path is equivalent to a kind of force, which resist the plasma more earthward injection, as a diamagnetic effect of the magnetosphere anti and repellent action to the exotically injected plasma. The acceleration efficiency has a power law form. We use analytical way to quantitatively describe the dynamical process by introducing a physical parameter: energization index, which will be useful to understand how the particle is heated. At the end, we give a scheme of how to get the from storm time geomagnetic data. During intense magnetic storms, the lognormal trend of geomagnetic Dst decreases depend on the heating dynamic of magnetosphere controlling ring current. The descending pattern of main phase is governed by the magnetospheric configuration, which can be describled by the energization index. The amplitude of Dst correlated with convection electric field or south component of the solar wind. Finally, the Dst index is predicted by upstream solar wind parameter. As we known space weather have posed many chanllenges and impacts on techinal system, the geomagnetic index for evaluating the activity space weather. We review the most popular Dst prediction method and repeat the Dst forecasting model works. A concise and convnient Key Points model of the polar region is also introduced to space weather. In summary, this paper contains some new quantitative and physical description of the space currents with special focus on the ring current. Whatever we do is just to gain a better understanding of the natural world, particularly the space environment around Earth through analytical deduction, algorithm designing and physical analysis, to quantitative interpretation. Applications of theoretical physics in conjunction with data analysis help us to understand the basic physical process govering the universe.
