Covering the solid lattice with a finite-element mesh produces a coarse-grained system of mesh nodes as pseudoatoms interacting through an effective potential energy that depends implicitly on the thermodynamic state. Use of the pseudoatomic Hamiltonian in a Monte Carlo simulation of the two-dimensional Lennard-Jones crystal yields equilibrium thermomechanical properties (e.g., isotropic stress) in excellent agreement with ``exact'' fully atomistic results.

The convective--diffusion equation is of primary importance in such fields as fluid dynamics and heat transfer hi the numerical methods solving the convective-diffusion equation, the finite volume method can use conveniently diversified grids (structured and unstructured grids) and is suitable for very complex geometry The disadvantage of FV methods compared to the finite difference method is that FV-methods of order higher than second are more difficult to develop in three-dimensional cases. The second-order central scheme (2cs) offers a good compromise among accuracy, simplicity and efficiency, however, it will produce oscillatory solutions when the grid Reynolds numbers are large and then very fine grids are required to obtain accurate solution. The simplest first-order upwind (IUW) scheme satisfies the convective boundedness criteria, however. Its numerical diffusion is large. The power-law scheme, QMCK and second-order upwind (2UW) schemes are also often used in some commercial codes. Their numerical accurate are roughly consistent with that of ZCS. Therefore, it is meaningful to offer higher-accurate three point FV scheme. In this paper, the numerical-value perturbational method suggested by Zhi Gao is used to develop an upwind and mixed FV scheme using any higher-order interpolation and second-order integration approximations, which is called perturbational finite volume (PFV) scheme. The PFV scheme uses the least nodes similar to the standard three-point schemes, namely, the number of the nodes needed equals to unity plus the face-number of the control volume. For instanc6, in the two-dimensional (2-D) case, only four nodes for the triangle grids and five nodes for the Cartesian grids are utilized, respectively. The PFV scheme is applied on a number of 1-D problems, 2~Dand 3-D flow model equations. Comparing with other standard three-point schemes, The PFV scheme has much smaller numerical diffusion than the first-order upwind (IUW) scheme, its numerical accuracy are also higher than the second-order central scheme (2CS), the power-law scheme (PLS), the QUICK scheme and the second-order upwind(ZUW) scheme.

With the technological developments of cryoelectron microscope, X-ray diffraction and the growing data available on various components of ribosome, some marvelously intricate structural models of the Escherichia coli 70S ribosome have been reconstructed. The picture of the ribosomal model are detailed, including the placement of the mRNA, the arrangement of the A-site and P-site tRNAs and the peptidyltransferase within the interface gap as well as the path of nascent polypeptide chain, which results in a better understanding of the structure and function of ribosome as well as the translational process.

We investigated the relationships of Asian bufonids using partial sequences of mitochondrial DNA genes. Twenty-six samples representing 14 species of Bufo from China and Vietnam and 2 species of Torrentophryne from China were examined. Three samples of Bufo viridis from Armenia and Georgia were also sequenced to make a comparison to its sibling tetraploid species B. danatensis. Bufo americanus, from Canada, was used as the outgroup. Sequences from the 12S ribosomal RNA, 16S ribosomal RNA, cytochrome b, and the control region were analyzed using parsimony. East Asian bufonids were grouped into two major clades. One clade included B. andrewsi, B. bankorensis, B. gargarizans, B. tibetanus, B. tuberculatus, its sister clade B. cryptotympanicus, and the 2 species of Torrentophryne. The second clade consisted of B. galeatus, B. himalayanus, B. melanostictus, and a new species from Vietnam. The placement of three taxa (B. raddei B. viridis, and its sister species, B. danatensis) was problematic. The genus Torrentophryne should be synonymized with Bufo to remove paraphyly. Because B. raddei does not belong to the clade that includes B. viridis and B. danatensis, it was removed from the viridis species group. The species status of B bankorensis from Taiwan is evaluated. The evolutionary relationships of species of Danio and the monophyly and phylogenetic placement of the genus within the family Cyprinidae and subfamily Rasborinae provide fundamentally important phyloinformatics necessary for direct evaluations of an array of pertinent questions in modern comparative biology. Although the genus Danio is not one of the most diverse within the family, Danio rerio is one of the most important model species in biology. Many investigations have used this species or presumed close relatives to address specific questions that have lasting impact on the hypothesis and theory of development in vertebrates. Largely lacking from this approach has been a holistic picture of the exact phylogenetic or evolutionary relationships of this species and its close relatives. One thing that has been learned over the previous century is that many organismal attributes (e.g., developmental pathways, ecologies, behaviors, speciation) are historically constrained and their origins and functions are best explained via a phylogenetic approach. Herein, we provide a molecular evaluation of the phylogenetic placement of the model species Danio rerio within the genus Danio and among hypothesized closely related species and genera. Our analysis is derived from data using two nuclear genes (RAG1, rhodopsin) and five mitochondrial genes (ND4, ND4L, ND5, COI, cyt b) evaluated using parsimony, maximum likelihood, and Bayesian analyses. The family Cyprinidae is resolved as monophyletic but the subfamily Rasborinae (priority over Danioinae) is an unnatural assemblage. Danio is identified as a monophyletic group sister to a clade inclusive of the genera Chela, Microrasbora, Devario, and Inlecypris, not Devario nor Esomus as hypothesized in previous studies. Danio rerio is sister to D. kyathit among the species of Danio evaluated in this analysis. Microrasbora and Rasbora are non-monophyletic assemblages; however, Boraras is monophyletic.

The complete sequence of the 16,539 nucleotide mitochondrial genome from the single species of the catfish family Cranoglanididae, the helmet catfish Cranoglanis bouderius, was determined using the long and accurate polymerase chain reaction (LA PCR) method. The nucleotide sequences of C. bouderius mitochondrial DNA have been compared with those of three other catfish species in the same order. The contents of the C. bouderius mitochondrial genome are 13 protein-coding genes, two ribosomal RNA and 22 transfer RNA genes, and a non-coding control region, the gene order of which is identical to that observed in most other vertebrates. Phylogenetic analyses for 13 otophysan fishes were performed using Bayesian method based on the concatenated mtDNA protein-coding gene sequence and the individual protein-coding gene sequence data set. The competing otophysan topologies were then tested by using the approximately unbiased test, the Kishino-Hasegawa test, and the Shimodaira-Hasegawa test. The results show that the grouping ((((Characifonnes, Gymnotiformes), Siluriformes), Cyprinifionnes), outgroup) is the most likely but there is no significant difference between this one and the other alternative hypotheses. In addition, the phylogenetic placement of the family Cranoglanididae among siluriform families was also discussed. (c) 2006 Elsevier B.V. All rights reserved.

The peritrichs have been recognized as a higher taxon of ciliates since 1968. However, the phylogenetic relationships among them are still unsettled, and their placement within the class Oligohymenophorea has only been supported by the analysis of the small subunit rRNA gene sequence of Opisthonecta henneguyi. DNA was isolated directly from field-sampled species for PCR, and was used to resolve relationships within the genus Epistylis and to confirm the stability of the placement of peritrichs. Small subunit rRNA gene sequences of Epistylis plicatilis, Epistylis urceolata, Epistylis chysemydis, Epistylis hentscheli, Epistylis wenrichi, and Vorticella campanula were sequenced and analyzed using both distance-matrix and maximum-parsimony methods. In phylogenetic trees, the monophyly of both the genus Epistylis and the subclass Peritrichia was strongly supported, while V. campanula clustered with Vorticella microstoma. The topology in which E. plicatilis and E. hentscheli formed a strongly supported sister clade to E. urceolata, E. chrysemydis, and E. wenrichi was consistent with variations in the thickness of the peristomial lip. We concluded that the peristomial area, especially the. peristomial lip, might be the important phylogenetic character within the genus Epistylis.

A microcarbon array electrode was modified by the placement of a Nafion film containing cobalt tetramethylpyridyl phorphyrin on its surface. This electrode was applied to the analysis of solution glucose when it was further modified by the immobilization of glucose oxidase on the outermost surface of the Nafion by the cross-linking of serum albumin with glutaraldehyde. The concomitant decrease in the concentration of oxygen, as it was consumed in the enzymatic reaction of glucose with glucose oxidase, was determined by either cyclic voltammetry or a double potential step method at the porphyrin-Nafion catalytic electrode. Glucose could be determined in the range of 0.01-4 mM rapidly, without interference from substances such as ascorbate or other saccharides.

Features of homologous relationship of proteins can provide us a general picture of protein universe, assist protein design and analysis, and further our comprehension of the evolution of organisms. Here we carried Out a Study of the evolution Of protein molecules by investigating homologous relationships among residue segments. The motive was to identify detailed topological features of homologous relationships for short residue segments in the whole protein universe. Based on the data of a large number of non-redundant Proteins, the universe of non-membrane polypeptide was analyzed by considering both residue mutations and structural conservation. By connecting homologous segments with edges, we obtained a homologous relationship network of the whole universe of short residue segments, which we named the graph of polypeptide relationships (GPR). Since the network is extremely complicated for topological transitions, to obtain an in-depth understanding, only subgraphs composed of vital nodes of the GPR were analyzed. Such analysis of vital subgraphs of the GPR revealed a donut-shaped fingerprint. Utilization of this topological feature revealed the switch sites (where the beginning of exposure Of previously hidden "hot spots" of fibril-forming happens, in consequence a further opportunity for protein aggregation is Provided; 188-202) of the conformational conversion of the normal alpha-helix-rich prion protein PrPC to the beta-sheet-rich PrPSc that is thought to be responsible for a group of fatal neurodegenerative diseases, transmissible spongiform encephalopathies. A new 2-D quality-guided phase-unwrapping algorithm, based on the placement of the branch cuts, is presented. Its framework consists of branch cut placing guided by an original quality map and reliability ordering performed on a final quality map. After a complete description of the algorithm and the quality map, several wrapped images are used to examine the effectiveness of the algorithm. 二维相位展开方法是近年来较为活跃、引起关注的一个研究课题,它在许多测量应用中有着重要的作用。尽管掩膜阻断算法在多个领域都有成功应用实例,该算法存在着固有的缺陷。为了克服掩膜阻断算法的缺陷,综合分支阻断方法和质量导引方法的优点,提出一种基于分支设置的质量导引相位展开新算法。它先以一个初始质量图来引导分支的设置,然后把分支对应的相位质量设置为最低,从而产生一个新的质量图,最后按新质量图来引导相位展开,并使用几个包裹相位图来验证此方法的有效性。计算机模拟相位图和实际相位图的相位展开结果表明,在存在复杂轮廓不连续

在模式植物金鱼草中的花对称性分子发育与遗传学研究揭示出相关调控基因在花对称性形成过程中的功能和表达式样及其相互作用机制,但被子植物中花对称性的繁杂多样远非模式植物的表达模式所能概括。因此,我们选择车前科和苦苣苔科中与金鱼草较近缘的典型类群地黄属和非洲紫罗兰属作为研究对象,针对它们在花对称性形成方面区别于金鱼草的不同式样,开展这些类群中花对称性主控基因CYCLOIDEA(CYC)类基因的进化发育生物学研究。该研究旨在探讨CYC 类基因的功能和表达式样的变化在进化上的内在联系。 地黄花对称性基因的进化发育研究结果显示,地黄中CYC 类基因RgCYC 的表达模式与CYC 基因在金鱼草中和McCYC 基因在Mohavea 中的表达模式存在明显的差异。首先, RgCYC 基因在近轴雄蕊预期发生位置表皮细胞下的强烈表达与地黄近轴雄蕊的缺失密切相关。转录因子中的氨基酸替代所导致蛋白质功能的改变使RgCYC 基因对细胞周期基因cyclin D3b 抑制作用的增强可能是地黄中近轴雄蕊原基发生过程被彻底阻断的主要原因。由此看来,CYC 类基因的作用不仅导致近轴花器官生长缓慢或退化,而且可能与自然类群中花近轴器官丢失的现象有关。其次,同McCYC 基因在Mohavea 中的表达模式相似,RgCYC 基因的表达也从近轴雄蕊延伸到了两侧雄蕊,但是并没有强烈地抑制两侧雄蕊的发育,仅仅使得两侧雄蕊短于远轴雄蕊从而在地黄中形成二强雄蕊。这一现象可能是由于RgCYC 基因的表达与McCYC 基因的表达在时间和空间上的差异所造成的,并显示地黄中二强雄蕊的形成机制和金鱼草完全不同。第三,RgCYC 基因在近轴花冠裂片的表达没有象CYC 在金鱼草中一样明显促进它们的生长。此外,近轴花冠裂片明显的自身对称性显示在地黄中RgCYC 基因在两侧对称性形成方面可能单独对近轴花器官进行调控。地黄中RgCYC 基因的表达模式反映了广义唇形目中从五数花到四数花进化过程的一种新的进化机制。 两侧对称花向次生辐射对称花的反演进化机制在花对称性进化发育研究中倍受关注。我们在苦苣苔科中选择非洲紫罗兰栽培品种作为研究材料,通过 mTAIL-PCR 分别在两侧对称花和辐射对称花的栽培品种中分离出了包含完整的 ORF 的CYC 类基因:SiCYC1A 和SiCYC1B。这两个基因的完整序列在DNA 水平的相似性为88%,均包含了完整的TCP domain, R domain 和 5’ 端区段。令人意外的是SiCYC1A 和SiCYC1B 这两个基因的DNA 序列在两侧和辐射对称花品种中均完全一致。根据对导致辐射对称花产生机制的比较分析,我们认为在这两个栽培品种中的SiCYC1A 和 SiCYC1B 基因可能存在着某一共同的调节因子对其进行调控。其可能途径是该调节因子同时调控SiCYC1A 和 SiCYC1B 基因,这一共同的调节因子的改变导致了SiCYC1A 和 SiCYC1B 基因部分或完全失去功能,从而使两侧对称花转变为辐射对称花。 崖白菜属的花部器官发生研究显示其花萼和花冠裂片的发生顺序与毛地黄族和婆婆纳族相似,花冠裂片早期生长的迟滞和花冠裂片折叠式样介于毛地黄族和婆婆纳族之间。但是,近轴雄蕊的发育缺失完全不同于毛地黄族中的其它类群。对地黄属和崖白菜属以及它们近缘类群的ITS 或trnL-F 序列所构建的系统树的分析显示,地黄属和崖白菜属呈姊妹群。然而,分子系统学研究结果并不支持传统系统学和个体发育研究对这两个属科级系统位置的认识。毛地黄属与婆婆纳属和车前属构成一个单系分支,而地黄属与崖白菜属则形成另外一个独立的分支,并与泡桐属与透骨草科所形成的分支首先聚在一支。因此,毛地黄族可能并不是一个单系类群,地黄属和崖白菜属的科级系统位置可能需要重新考虑。

The small subunit rDNA sequence of Maristentor dinoferus (Lobban, Schefter, Simpson, Pochon, Pawlowski, and Foissner, 2002) was determined and compared with sequences from other Heterotrichea and Karyorelictea. Maristentor resembles Stentor in basic morphology and had been provisionally assigned to Stentoridae. However, our phylogenetic analyses show that Maristentor is more closely related to Folliculinidae. Our results support the creation of a separate family for Maristentor, Maristentoridae n. fam., and also confirm the phylogenetic grouping of Folliculindae, Stentoridae, Blepharismidae, and Maristentoridae, which we informally call 'stentorids'. Maristentor, rather than Stentor itself, appears to be most significant in understanding the origins of folliculinids from their aloricate ancestors. Our analyses suggest continued uncertainty in the exact placement of the root of heterotrichs with this phylogenetic marker.
