Molecular phylogeny of three genera containing nine species and subspecies of the specialized schizothoracine fishes are investigated based on the complete nucleotide sequence of mitochondrial cytochrome b gene. Meantime relationships between the main cladogenetic events of the specialized schizothoracine fishes and the stepwise uplift of the Qinghai-Tibetan Plateau are also conducted using the molecular clock, which is calibrated by geological isolated events between the upper reaches of the Yellow River and the Qinghai Lake. Results indicated that the specialized schizothoracine fishes are not a monophyly. Five species and subspecies of Ptychobarbus form a monophyly. But three species of Gymnodiptychus do not form a monophyly. Gd. integrigymnatus is a sister taxon of the highly specialized schizothoracine fishes while Gd. pachycheilus has a close relation with Gd. dybowskii, and both of them are as a sister group of Diptychus maculatus. The specialized schizothoracines fishes might have originated during the Miocene (about 10 MaBP), and then the divergence of three genera happened during late Miocene (about 8 MaBP). Their main specialization occurred during the late Pliocene and Pleistocene (3.54-0.42 MaBP). The main cladogenetic events of the specialized schizothoracine fishes are mostly correlated with the geological tectonic events and intensive climate shift happened at 8, 3.6, 2.5 and 1.7 MaBP of the late Cenozoic. Molecular clock data do not support the hypothesis that the Qinghai-Tibetan Plateau uplifted to near present or even higher elevations during the Oligocene or Miocene, and neither in agreement with the view that the plateau uplifting reached only to an altitude of 2000 in during the late Pliocene (about 2.6 MaBP).

The family Cyprinidae is one of the largest families of fishes in the world and a well-known component of the East Asian freshwater fish fauna. However, the phylogenetic relationships among cyprinids are still poorly understood despite much effort paid on the cyprinid molecular phylogenetics. Original nucleotide sequence data of the nuclear recombination activating gene 2 were collected from 109 cyprinid species and four non-cyprinid cypriniform outgroup taxa and used to infer the cyprinid phylogenetic relationships and to estimate node divergence times. Phylogenetic reconstructions using maximum parsimony, maximum likelihood, and Bayesian analysis retrieved the same clades, only branching order within these clades varied slightly between trees. Although the morphological diversity is remarkable, the endemic cyprinid taxa in East Asia emerged as a monophyletic clade referred to as Xenocypridini. The monophyly for the subfamilies including Cyprininae and Leuciscinae, as well as the tribes including Labeonini, Gobionini, Acheilognathini, and Leuciscini, was also well resolved with high nodal support. Analysis of the RAG2 gene supported the following cyprinid molecular phylogeny: the Danioninae is the most basal subfamily within the family Cyprinidae and the Cyprininae is the sister group of the Leuciscinae. The divergence times were estimated for the nodes corresponding to the principal clades within the Cyprinidae. The family Cyprinidae appears to have originated in the mid-Eocene in Asia, with the cladogenic event of the key basal group Danioninae occurring in the early Oligocene (about 31-30 MYA), and the origins of the two subfamilies, Cyprininae and Leuciscinae, occurring in the mid-Oligocene (around 26 MYA). The family Sisoridae is one of the largest and most diverse Asiatic catfish families, most species occurring in the water systems of the Qinhai-Tibetan Plateau and East Himalayas. To date published morphological and molecular phylogenetics hypotheses of sisorid catfishes are part congruent, and there are some areas of significant disagreement with respect to intergeneric relationships. We used mitochondrial cytochrome b and 16S rRNA gene sequences to clarify existing gaps in phylogenetics and to test conflicting vicariant and dispersal biogeographical hypotheses of Chinese sisorids using dispersal-vicariance analysis and weighted ancestral area analysis in combination with palaeogeographical data as well as molecular clock calibration. Our results suggest that: (1) Chinese sisorid catfishes form a monophyletic group with two distinct clades, one represented by (Gagata (Bagarius, Glyptothorax)) and the other by (glyptosternoids, Pseudecheneis); (2) the glyptosternoid is a monophyletic group and Glyptosternum, Glaridoglanis, and Exostoma are three basal species having a primitive position among it; (3) a hypothesis referring to Pseudecheneis as the sister group of the glyptosternoids, based on morphological evidence, is supported; (4) the genus Pareuchiloglanis, as presently defined, is not monophyletic; (5) congruent with previous hypotheses, the uplift of Qinghai-Tibetan Plateau played a primary role in the speciation and radiation of the Chinese sisorids; and (6) an evolutionary scenario combining aspects of both vicariance and dispersal theory is necessary to explain the distribution pattern of the glyptosternoids. In addition, using a cytochrome b substitution rate of 0.91% per million years and 0.23% for 16S rRNA, we tentatively date that the glyptosternoids most possibly originated in Oligocene-Miocene boundary (19-24Myr), and radiated from Miocene to Pleistocene, along with a center of origin in the Irrawaddy-Tsangpo drainages and several rapid speciation in a relatively short time. Galloanserae is an ancient and diverse avian group, for which comprehensive molecular evidence relevant to phylogenetic analysis in the context of molecular chronology is lacking. In this study, we present two additional mitochondrial genome sequences of Galloanserae (the whistling duck, Dendrocygna javanica, and the black swan, Cygnus atratus) to broaden the scope of molecular phylogenetic reconstruction. The lengths of the whistling duck's and black swan's mitochondrial genomes are 16,753 and 16,748 bases, respectively. Phylogenetic analyses suggest that Dendrocygna is more likely to be in a basal position of the branch consisting of Anatinae and Anserinae, an affiliation that does not conform to its traditional classification. Bayesian approaches were employed to provide a rough timescale for Galloanserae evolution. In general, a narrow range of 95% confidence intervals gave younger estimates than those based on limited genes and estimated that at least two lineages originated before the Coniacian epoch around 90 MYA, well before the Cretaceous-Tertiary boundary. In addition, these results, which were compatible with estimates from fossil evidence, also imply that the origin of numerous genera in Anseriformes took place in the late Oligocene to early Miocene. Taken together, the results presented here provide a working framework for future research on Galloanserae evolution, and they underline the utility of whole mitochondrial genome sequences for the resolution of deep divergence.

We report new geophysical and petrological data collected at the southern tip of the Parece Vela Basin in the Philippine Sea. The Parece Vela Basin, which was formed as a backarc basin behind proto Mariana arc-trench system from late Oligocene to middle Miocene, provides us a good opportunity to study the nature of successive backarc basin formations in the Philippine Sea and the relationship between are and backarc magmatisms. Regional bathymetric map derived from satellite altimetry shows that the southern tip of the basin, now located just west of the Yap arc-trench system, has unique morphological and tectonic features which include: 1) the absence of spreading center or its trace, 2) shallow average depth, and 3) enigmatic curved structures. Our newly collected high-resolution bathymetric data reveal that the spreading fabric similar to the central Parece Vela Basin exists to the north of 9 degrees 20'N. Thus it appears that the present-day Yap arc and backarc region represent the western half of the seafloor that was produced by the early E-W and the following NE-SW spreading in the northern and central Parece Vela Basin, and that the eastern counterpart now lies west of the West Mariana Ridge. Unlike the northern Parece Vela Basin, there appears to be no evidence for a systematic propagation of spreading center in the southern part. Instead two rift segments, one which extends from the central Parece Vela Basin and the other which lies within the western remnant arc (Kyushu-Palau Ridge), overlap at the southern tip of the basin, producing a complex seafloor that includes curvilinear deeps and deformed topographic highs. The northern South China Sea margin has experienced a rifting stage and a post-rifting stage during the Cenozoic. In the rifting stage, the margin received lacustrine and shallow marine facies sediments. In the post-rifting thermal subsidence, the margin accumulated shallow marine facies and hemipelagic deposits, and the deepwater basins formed. Petroleum systems of deepwater setting have been imaged from seismic data and drill wells. Two kinds of source rocks including Paleogene lacustrine black shale and Oligocene-Early Miocene mudstone were developed in the deepwater basin of the South China Sea. The deepwater reservoirs are characterized by the deep sea channel rill, mass flow complexes and drowned reef carbonate platform. Profitable capping rocks on the top are mudstones with huge thickness in the post-rifting stage. Meanwhile, the faults developed during the rifting stage provide a migration path favourable for the formation of reservoirs. The analysis of seismic and drilling data suggests that the joint structural and stratigraphic traps could form giant hydrocarbon fields and hydrocarbon reservoirs including syn-rifting graben subaqueous delta, deepwater submarine fan sandstone and reef carbonate reservoirs.

The stratigraphic architecture, structure and Cenozoic tectonic evolution of the Tan-Lu fault zone in Laizhou Bay, eastern China, are analyzed based on interpretations of 31 new 2D seismic lines across Laizhou Bay. Cenozoic strata in the study area are divided into two layers separated by a prominent and widespread unconformity. The upper sedimentary layer is made up of Neogene and Quaternary fluvial and marine sediments, while the lower layer consists of Paleogene lacustrine and fluvial facies. In terms of tectonics, the sediments beneath the unconformity can be divided into four main structural units: the west depression, central uplift, east depression and Ludong uplift. The two branches of the middle Tan-Lu fault zone differ in their geometry and offset: the east branch fault is a steeply dipping S-shaped strike-slip fault that cuts acoustic basement at depths greater than 8 km, whereas the west branch fault is a relatively shallow normal fault. The Tan-Lu fault zone is the key fault in the study area, having controlled its Cenozoic evolution. Based on balanced cross-sections constructed along transverse seismic line 99.8 and longitudinal seismic line 699.0, the Cenozoic evolution of the middle Tan-Lu fault zone is divided into three stages: Paleocene-Eocene transtension, Oligocene-Early Miocene transpression and Middle Miocene to present-day stable subsidence. The reasons for the contrasting tectonic features of the two branch faults and the timing of the change from transtension to transpression are discussed. All taxa endemic to the Qinghai-Tibet Plateau are hypothesized to have originated in situ or from immediately adjacent areas because of the relatively recent formation of the plateau since the Pliocene, followed by the large-scaled biota extinction and recession caused by the Quaternary ice sheet. However, identification of specific progenitors remains difficult for some endemics, especially some endemic genera. Nannoglottis, with about eight species endemic to this region, is one such genus. Past taxonomic treatments have suggested its relationships with four different tribes of Asteraceae. We intend to identify the closest relatives of Nannoglottis by evaluating the level of monophyly, tribal delimitation, and systematic position of the genus by using molecular data from ndhF gene, trnL-F, and ITS region sequences. We find that all sampled species of Nannoglottis are a well-defined monophyly. This supports all recent taxonomic treatments of Nannoglottis, in which all sampled species were placed in one broadly re-circumscribed genus. Nannoglottis is most closely related to the Astereae, but stands as an isolated genus as the first diverging lineage of the tribe, without close relatives. A tentative relationship was suggested for Nannoglottis and the next lineage of the tribe was based on the ITS topology, the "basal group," which consists of seven genera from the Southern Hemisphere. Such a relationship is supported by some commonly shared plesiomorphic morphological characters. Despite the very early divergence of Nannoglottis in the Astereae, the tribe must be regarded to have its origin in Southern Hemisphere rather than in Asia, because based on all morphological, molecular, biogeographical, and fossil data, the Asteraceae and its major lineages (tribes) are supposed to have originated in the former area. Long-distance dispersal using Southeast Asia as a steppingstone from Southern Hemisphere to the Qinghai-Tibet Plateau is the most likely explanation for this unusual biogeographic link of Nannoglottis. The 23-32-million-year divergence time between Nannoglottis and the other Astereae estimated by DNA sequences predated the formation of the plateau. This estimation is further favored by the fossil record of the Asteraceae and the possible time of origin of the Astereae. Nannoglottis seems to have reached the Qinghai-Tibet area in the Oligocene-Eocene and then re-diversified with the uplift of the plateau. The molecular infragenetic phylogeny of the genus identifies two distinct clades, which reject the earlier infrageneric classification based on the arrangement of the involucral bracts and the length of the ligules, but agree well with the habits and ecological preferences of its current species. The "alpine shrub" vs. "coniferous forest" divergence within Nannoglottis was estimated at about 3.4 million years ago when the plateau began its first large-scale uplifting and the coniferous vegetation began to appear. Most of the current species at the "coniferous forest" clade of the genus are estimated to have originated from 1.02 to 1.94 million years ago, when the second and third uprisings of the plateau occurred, the climate oscillated and the habitats were strongly changed. The assumed evolution, speciation diversity, and radiation of Nannoglottis based on molecular phylogeny and divergence times agree well with the known geological and paleobotanical histories of the Qinghai-Tibet Plateau. South China Sea is located in the convergence of Eurasian plate, the Pacific Ocean plate and Indian Ocean-Australia plate. The total area is about 3,500,000 km2, the geologic structure is complicated, and the structure line cut off reciprocal is the marginal sea taking form by that the seafloor spreads during the middle Oligocene. South China Sea continental margin have developed more than 10 large oil-gas bearing basins and a number of medium-small sized basins. These basins contain abundant mineral resources such as oil & gas. The marginal deepwater area in the north part of South China Sea has become our country’s strategic energy prospecting frontier. The deepwater area of Zhujiangkou and Qiongdongnan basins is the research target in this thesis. The thesis studied deep structure and the earth dynamics of the north part of South China Sea margin, and these researches provide scientific basis for oil-gas resources strategic investigation and valuation in deepwater sea area of north part slope of South China Sea. In order to develop the research of rebuilding velocities and density architecture of earth shell in region of interest, in marginal deepwater area in the north part of South China, we adopted 14 long-cable seismic reflection profile data of 3556.41 kilometers in total, the gravity measurement data along profiles (3851.44 kilometers in total), the magnetic observation along profiles (3838.4 kilometers in total) and depth measurement along profile, the logging data of 11 wells in project, the interpreted fault parameter and preexisting geologic and geophysical research achievement. This thesis has carried out concretely studying research as follows: 1. Overlay-velocity data sampling and analysis, interval velocity calculation, time-depth conversion, model building of earth shell velocity and layering character of earth shell are studied on 14 deep sections. Velocity structure in region of interest has revealed: Changchang is the sag with thinnest crust in Qiongdongnan basin; the sedimentary thickness lowers gradually from north to south, and the thickness change from west to east is milder. The sags’ sedimentary velocities in Qiongdongnan basin have obvious demarcation. The velocity of the 8000 meters sedimentary rocks is 4700 m/s in Shunde sag and Baiyun sag, and is the lowest; at that depth, the velocity very different in Liwan sag and Baiyun sag, which is about 800m/s. 2. Extracting gravity data and building of initial crust density model along the section; With Bouguer gravity anomaly data as constraint, revising density distributes of initial model, and building the crust density model. 3. With crust velocity and density as constraint, correcting the effect of thermobaric field and constructing constitution structure of rock in region of interest. By this research, we known that rocks in Zhujiangkou upper crustal layer are chiefly granite-gneiss, quartzite, granodiorite and basalt, however, rocks in Qiongdongnan basin upper earth shell are chiefly composed of granite-gneiss, quartzite, granodiorite, diorite and basalt. 4. Synthetically crust velocity and density structure, gaining expanding factor on crust and entire crust along section. The result is indicated: the expanding factor in every sag rises from northwest to southeast, which have reflected thinning characteristic of crust from continent to ocean. Intra-crustal deformation degree in Changchang and Ledong-Lingshui sag is bigger than that in Songnan-Baodao sag. Entire crust extension factor in Changchang and Songnan-Baodao sag is greater than that in Ledong-Lingshui sag, which can make an explanation of frequently event and longer heating process in middle-east of Qiongdongnan basin. 5. Synthesize multidisciplinary information to discuss the earth dynamics significance of discordogenic seismic profile in deepwater area of Zhujiangkou and Qiongdongnan basins.
