The ecological characteristics of the deep-sea amoA-encoding archaea (AEA) are largely unsolved. Our aim was to study the diversity, structure and distribution of the AEA community in the sediments of the tropical West Pacific Continental Margin, to develop a general view of the AEA biogeography in the deep-sea extreme environment. Archaeal amoA clone libraries were constructed. Diverse and novel amoA sequences were identified, with the Bohol Sea, Bashi Strait and Sibuyan Sea harbouring the highest and the Bicol Shelf the lowest AEA diversity. Phylogenetic and statistical analyses illustrate a heterogeneous distribution of the AEA community, probably caused by the differential distribution of the terrestrial or estuarine AEA in the various sampling sites. The deep-sea sedimentary environments potentially harbour diverse and novel AEA in the tropical West Pacific Continental Margin. The stations in the Philippine inland seas (including station 3043) may represent AEA assemblages with various terrestrial influences and the stations connected directly to the open Philippine Sea may represent marine environment-dominant AEA assemblages. Our study indicates the potential importance of geological and climatic events in the transport of terrestrial micro-organisms to the deep-sea sedimentary environments, almost totally neglected previously.

Bacterial surface colonization is a universal adaptation strategy in aquatic environments. However, neither the identities of early colonizers nor the temporal changes in surface assemblages are well understood. To determine the identities of the most common bacterial primary colonizers and to assess the succession process, if any, of the bacterial assemblages during early stages of surface colonization in coastal water of the West Pacific Ocean, nonnutritive inert materials (glass, Plexiglas, and polyvinyl chloride) were employed as test surfaces and incubated in seawater off the Qingdao coast in the spring of 2005 for 24 and 72 h. Phylogenetic analysis of the 16S rRNA gene sequences amplified from the recovered surface-colonizing microbiota indicated that diverse bacteria colonized the submerged surfaces. Multivariate statistical cluster analyses indicated that the succession of early surface-colonizing bacterial assemblages followed sequential steps on all types of test surfaces. The Rhodobacterales, especially the marine Roseobacter clade members, formed the most common and dominant primary surface-colonizing bacterial group. Our current data, along with previous studies of the Atlantic coast, indicate that the Rhodobacterales bacteria are the dominant and ubiquitous primary surface colonizers in temperate coastal waters of the world and that microbial surface colonization follows a succession sequence. A conceptual model is proposed based on these findings, which may have important implications for understanding the structure, dynamics, and function of marine biofilms and for developing strategies to harness or control surface-associated microbial communities.

Although the deep-sea sediments harbor diverse and novel bacteria with important ecological and environmental functions, a comprehensive view of their community characteristics is still lacking, considering the vast area and volume of the deep-sea sedimentary environments. Sediment bacteria vertical distribution and community structure were studied of the E272 site in the East Pacific Ocean with the molecular methods of 16S rRNA gene T-RFLP (terminal restriction fragment length polymorphism) and clone library analyses. Layered distribution of the bacterial assemblages was detected by both methods, indicating that the shallow sediments (40 cm in depth) harbored a diverse and distinct bacterial composition with fine-scale spatial heterogeneity. Substantial bacterial diversity was detected and nine major bacterial lineages were obtained, including Acidobacteria, Actinobacteria, Bacteroidetes, Chloroflexi, Nitrospirae, Planctomycetes, Proteobacteria, and the candidate divisions OP8 and TM6. Three subdivisions of the Proteobacteria presented in our libraries, including the alpha-, gamma- and delta-Proteobacteria. Most of our sequences have low similarity with known bacterial 16S rRNA genes, indicating that these sequences may represent as-yet-uncultivated novel bacteria. Most of our sequences were related to the GenBank nearest neighboring sequences retrieved from marine sediments, especially from deep-sea methane seep, gas hydrate or mud volcano environments. Several sequences were related to the sequences recovered from the deep-sea hydrothermal vent or basalt glasses-bearing sediments, indicating that our deep-sea sampling site might be influenced to certain degree by the nearby hydrothermal field of the East Pacific Rise at 13A degrees N.

Radiolarian abundance and species composition have been determined in 72 surface: sediment samples from the northeastern East China Sea. The results are compared with chemical and physical properties of the overlying water masses, and with sediment conditions. In the study area, radiolarian abundance and species number increase markedly from northwest to southeast, and their distributions can be divided into three provinces: the low-density zone corresponding to the shelf, the middle-density zone corresponding to the western slope of the Okinawa Trough and the high-density zone corresponding to the central part of the Okinawa Trough. The distribution of radiolarians correlates well with modem sea surface temperature and sea surface salinity, but shows a negative relation with nutrients and primary productivity of the overlying water. This distribution pattern is also strongly affected by the sediment type and terrigenous material input. Also, the Kuroshio Current has an important effect on controlling the distribution and species composition of radiolarian fauna in this area. Based on three Q-mode factors (accounting for 90.2% of the variance), three radiolarian assemblages have been distinguished, and their distributions are clearly correlated with oceanographic current patterns in the region. The mixed water assemblage dominated by Tetrapyle circularis, Tetrapyle quadriloba and Ommatartus tetrathalamus tetrathalamus is restricted to the area of the Mixed Water, but mainly influenced by the Shelf Water. The Kuroshio Water assemblage, which is dominated by Lithelius minor, Dictyocoryne profunda, Stylodictya multispina, Acrosphaera spinosa, Dictyocoryne truncatum, Spongaster tetrars, Stylodictya arachnia and Ommatartus tetrathalamus tetrathalamus, is basically controlled by the Kuroshio Surface Water. And the transition assemblage dominated by Tetrapyle quadriloba and Monozonium pachystylum is associated with the Tsushima Warm Current Water. The boundaries among these assemblages approximately coincide with the oceanographic front. And the changes in the distribution of these assemblages could be,regarded as-not only modifications of the water masses, but also indicators of the possible movements of the oceanic front. Benthic foraminiferal analysis of 29 samples in surface sediments from the southern Okinawa Trough is carried out. The results indicate that benthic foraminiferal abundance decreases rapidly with increasing water depth. Percentage frequencies of agglutinated foraminifera further confirm the modem shallow carbonate lysocline in the southern Okinawa Trough. From continental shelf edge to the bottom of Okinawa Trough, benthic foraminiferal fauna in the surface sediments can be divided into 5 assemblages: (1) Continental shelf break assemblage, dominated by Cibicides pseudoungerianus, corresponds to subsurface water mass of the Kuroshio Current; (2) upper continental slope assemblage, dominated by Cassidulina carinata, Globocassidulina subglobosa, corresponds to intermediate water mass of the Kuroshio Current; (3) intermediate continental slope assemblage, dominated by Uvigerina hispida, corresponds to the Okinawa Trough deep water mass above the carbonate lysocline; (4), lower continental slope - trough bottom assemblage, dominated by Pullenia bulloides, Epistominella exigua and Cibicidoides hyalinus, corresponds to deep water mass of the Okinawa Trough; and (5) trough bottom agglutinated assemblage, dominated by Rhabdammina spp., Bathysiphon flavidus, corresponds to I strongly dissolved environment of the trough bottom. The benthic foraminiferal fauna in the southern Okinawa Trough are controlled jointly by water masses and food supply. Water temperature, oxygen concentration and carbonate dissolution of the water masses are important controlling factors especially for the continental shelf break and trough bottom assemblages. The food supply also plays an important role in these benthic foraminiferal assemblages along the western slope. of the Okinawa Trough. Both the abundance and the 5 assemblages of benthic foraminifera correspond well to the organic matter supply along the continental slope and a lateral transport of TSM (total suspended matter) and POC (particulate organic carbon) from the shelf break to the deep water is also an important food supply for benthic fauna in this region.

The Late Pliocene is thought to be characterized by the simultaneous intensification of both the East Asian winter monsoon (EAWM) and East Asian summer monsoon (EASM). However, the evolution of the EASM during the Pliocene remains still controversial and only little is known about the dynamics of the EASM during the Pliocene on orbital time scales. Here we use clay mineral assemblages in sediments from Ocean Drilling Program (ODP) Site 1143 in the southern South China Sea (SCS) to obtain proxy records of past changes in the EASM climate during the Pliocene. Provenance analysis suggests that illite, chlorite and kaolinite originated mainly from the Mekong River drainage area. Smectite was derived mainly from the Indonesian islands. The kaolinite/illite ratio and the chemical index of alteration (CIA) of siliciclastic sediments allowed us to reconstruct the history of chemical weathering and physical erosion of the Mekong River drainage area and thus, the evolution of,the EASM during the Pliocene. Our clay minerals proxy data suggests a stronger EASM during the Early Pliocene than during the Late Pliocene. We propose that the long-term evolution of the EASM has been driven by global cooling rather than the uplift of the Tibetan Plateau. Spectral analysis of kaolinite/ illite ratio displays a set of strong periodicities at 100 ka, 30 ka, 28 ka, 25 ka, and 22 ka. with no clear obliquityrelated signal. Our study suggests that the Pliocene EASM intensity on orbital time scales is not only controlled by the Northern Hemisphere summer insolation, but also strongly influenced by equatorial Pacific ENSO-like ocean atmosphere dynamics. A core from the source region of the Kuroshio warm current (east of the Luzon Island) was analyzed using several proxies in order to study the variability of the Western Pacific Warm Pool (WPWP) during the last two glacial-interglacial cycles. Primary productivity (PP) variations were deduced from variations in the coccolith flora. Primary productivity was higher during glacial periods (the end of Marine Isotope Stage [MIS] 3, some periods in MIS 2 and 6), and decreased during interglacial periods (MIS 7, MIS Se and probably MIS 5c-5d), with the lowest PP in MIS 5e. variations in the delta C-13 difference in benthic and bulk carbonate, thus in the vertical gradient of delta C-13 in dissolved inorganic carbon (Delta delta C-13(c). (wuellerstorfi-N. dutertrei) and Delta delta C-13(c.) (wuellerstorfi-coccolith)) Coincided With the PP Changes, showing that export productivity was low during interglacial periods (MIS 7, MIS 5e and Holocene) and high during glacial periods (MIS 6, probably MIS 5c-5d, late MIS 4 and late MIS 3). Comparison of foraminiferal carbonate dissolution indicators and PP changes reveals that nannofossil assemblage in core Ph05-5 is not sensitive to carbonate dissolution intensity. The depth of the thermocline (DOT) was estimated from planktonic forminiferal assemblages, and was relatively greater during interglacial periods (MIS 7, MIS 5e, probably MIS 5c and Holocene) than during glacials (middle MIS 6, probably MIS 5b and 5d, some periods in MIS 4, MIS 3 and MIS 2). Good coherence between the paleoproductivity records and the DOT suggests that the DOT changes could be the primary control factor in changes of paleoproductivity, and the glacial high productivity in the Kuroshio source region could be associated with a global increase of nutrient concentration in the intermediate waters that upwelled into the photic zone. The low CO2 values derived for intervals of high productivity and a relatively shallow DOT suggest that the changes in biological productivity and DOT in the equatorial Pacific could have modified atmospheric CO2 concentrations. High Sea Surface Temperatures (SSTs) during the warm MIS 5e in combination with intensified monsoonal rain fall could have resulted in a more intense stratification of the upper waters, resulting in low nutrient supply to the surface waters and a resulting decrease in productivity. AMS(14)C dating and analysis of grain size, major elements and clay minerals were applied to Core MZ01 from the mud area on the inner shelf of the East China Sea. Based on the environmentally sensitive grain size, clay mineral and major element assemblages, the history of the East Asia winter monsoon since the mid-Holocene could be reconstructed. These three proxies, mean grain size (>9.71 mu m), chemical index of alteration (CIA) and ratio of smectite to kaolinite in particular, show similar fluctuation patterns. Furthermore, 10 extreme values corresponding to the contemporary cooling events could be recognized since the mid-Holocene; these extreme values are likely to have been caused by the strengthening of the East Asia winter monsoon. The cooling events correlated well with the results of the delta O-18 curves of the Dunde ice core and GISP2, which therefore revealed a regional response to global climate change. Four stages of the East Asia winter monsoon were identified, i.e. 8300-6300 a BP, strong and unstable; 6300-3800 a BP, strong but stable; 3800-1400 a BP, weak and unstable; after 1400 a BP, weak but stable.

Clay mineral assemblages, crystallinity, chemistry, and micromorphology of clay particles in sediments from ODP Site 1146 in the northern South China Sea (SCS) were analyzed, and used to trace sediment sources and obtain proxy records of the past changes in the East Asian monsoon climate since the Miocene, based on a multi-approach, including X-ray diffraction (XRD) and scanning electron microscopy combined with energy dispersive X-ray spectrometry (SEM-EDS). Clay minerals consist mainly of illite and smectite, with associated chlorite and kaolinite. The illite at ODP Site 1146 has very well-to-well crystallinity, and smectite has moderate-to-poor crystallinity. In SEM the smectite particles at ODP Site 1146 often appear cauliflower-like, a typical micromorphology of volcanic smecites. The smectite at ODP Site 1146 is relatively rich in Si element, but poor in Fe, very similar to the smectite from the West Philippine Sea. In contrast, the chemical composition of illite at ODP Site 1146 has no obvious differences from those of the Loess plateau, Yellow River, Yangtze River, and Pearl River. A further study on sediment source indicates that smectite originates mainly from Luzon, kaolinite from the Pearl River, and illite and chlorite from the Pearl River, Taiwan and/or the Yangtze River. The clay mineral assemblages at ODP Site 1146 were not only controlled by continental eathering regimes surrounding the SCS, but also by the changing strength of the transport processes. The ratios of (illite+chlorite)/smectite at ODP Site 1146 were adopted as proxies for the East Asian monsoon evolution. Relatively higher ratios reflect strongly intensified winter monsoon relative to summer monsoon, in contrast, lower ratios indicate a strengthened summer monsoon relative to winter monsoon. The consistent variation of this clay proxy from those of Loess plateau, eolian deposition in the North Pacific, planktonic, benthic foraminifera, and black carbon in the SCS since 20 Ma shows that three profound shifts of the East Asian winter monsoon intensity, and aridity in the Asian inland and the intensity of winter monsoon relative to summer monsoon, occurred at about 15 Ma, 8 Ma, and the younger at about 3 Ma. The phased uplift of the Himalaya-Tibetan plateau may have played a significant role in strengthening the Asian monsoon at 15 Ma, 8 Ma, and 3 Ma.

在东海进行了浮游动物(桡足类)群体的摄食研究。桡足类群体按体长被分为大、中、小三级用荧光法测定了肠道色素含量,同时对浮游动物的昼夜摄食节律及垂直移动进行了观察。结果表明,浮游动物的肠道色素平均含量随体形的增大而增大;大型浮游动物在摄食中占了主要地位;大型和中型浮游动物均有明显的摄食节律。在两个连续站,每天只有少于10%的初级生产被桡足类群体所摄食(分别为4.86%和6.75%)。因此,浮游桡足类群体的摄食不会限制浮游植物种群的增长。

The species composition and abundance of microzooplankton at 10 marine and five coastal stations (Hongdao, Daguhe, Haibohe, Huangdao and Hangxiao) in the Jiaozhou Bay (Qingdao, China) were studied in 2001. The microzooplankton community was found to be dominated by Tintinnopsis beroidea, Tintinnopsis urnula, Tintinnopsis brevicollis and Cvdonellopsis sp. The average abundance of microzooplankton was highly variable among stations. Specifically, the abundance of microzooplankton was higher at inshore stations and lower in the center of the bay (St. 5), bay mouth (St. 9) and outside the bay (St. 10). The highest average annual densities (346 ind./L) was observed at St. 3, while the lowest (55 ind./L) was at St. 10. Two abundance peaks were recorded in May (324 ind./L) and February (300 ind./L). The distribution of microzooplankton in three sampling layers at the 10 stations was relatively homogenous and the abundance decreased slightly as the water depth increased. At coastal stations, the highest average annual density was recorded at Hongdao Station (677 ind./L), followed by Daguhe Station (616 ind./L), Haibohe Station (400 ind./L), Huangdao Station (275 ind./L) and Hangxiao Station (73 ind./L). Furthermore, a 24-h sampling analysis conducted at Hangxiao Station revealed that the microzooplankton assemblages were characterized by a bimodal diel vertical migration pattern, with the highest densities occurring at dusk (154 ind./L), followed by dawn (146 ind./L), noon (93 ind./L) and midnight (77 ind./L). The density of microzooplankton in the Jiaozhou Bay was in the middle range of the densities of temperate coastal waters worldwide.

We collected fish abundance data in the Changjiang (Yangtze River) estuary and adjacent waters in November 1998, May 1999, November 2000, and May 2001. Using the data, we evaluated the characteristics of the fish assemblages at each site and investigated the effect of several environmental factors. We used a multivariate analysis, including community ordination methods such as detrended correspondence analysis (DCA) and canonical correspondence analysis (CCA), and two-way indicator species analysis (TWINSPAN). We analyzed the biological community structure and environmental factors to determine their spatial distributions, temporal dynamics, and seasonal variations. Among the fish species, five exceeded 5% of the total abundance: Harpodon nehereus (42.82%), Benthosema pterotum (13.85%), Setipinna taty (11.64%), Thryssa kammalensis (9.17%) and Apogonichthys lineatus (6.49%). These were separated into four ecological assemblages: hypsithermal-saline, hypsithermal-brackish, hypothermal-brackish, and hypothermal-saline. We evaluated the degree of influence of environmental factors on the fish community. Our analyses suggested that environmental factors including water depth, salinity, turbidity, transparency, nutrient, and suspended matter formed a synthetic spatial gradient between the coastal and pelagic areas. Ecological and environmental factors changed temporally from 1998 to 2001, and drove the fish community succession. The environmental factors driving the fish community structure included bottom temperature, water depth, bottom and surface pH, surface total phosphorous, and bottom dissolved oxygen. This investigation was completed before completion of the Three Gorges Dam; therefore the results of this study provide an important foundation for evaluating the influence of the human activities.

During spring (April/May 1999) and autumn (September/October 1998) cruises in the Bohai Sea, China, copepods were the dominant components of mesozooplankton, the most abundant species being Calanus sinicus, Centropages mcmurrichi, Paracalanus parvus, Acartia bifilosa and Oithona similis. Pigment ingestion rates by three size classes of copepods (200-500, 500-1000 and > 1000 mum) were measured. In the south of the investigation area, gut pigment content (GPC), individual pigment-specific ingestion rates and grazing impacts on phytoplankton were lower in spring than in autumn. In the central area, GPC and individual pigment-specific ingestion rates were higher in spring than in autumn. The grazing impact on phytoplankton by the copepod assemblages was lower in spring than in autumn, however, because of the relatively smaller biomass in spring. In the western area where the Bohai Sea joins the Yellow Sea, GPC, individual pigment-specific ingestion rates and grazing impacts on phytoplankton were higher in spring than in autumn. Among the three size groups, the small-sized animals (200-500 mum) contributed more than 50% (range 38-98%) of the total copepod grazing during both cruises. The grazing impact on phytoplankton by copepods was equivalent to 11.9% (range 3.0-37.1%) of the chlorophyll-a standing stock and 53.3% (range 21.4-91.4%) of the primary production during the spring cruise. Grazing impact was equivalent to 6.3% (range 2.0-11.6%) of the chlorophyll-a standing stock and >100% (range 25.7-141.6%) of the primary production during the autumn cruise. The copepod community apparently consumed only a modest proportion of the standing stock of phytoplankton during spring and autumn blooms. They did, however, sometimes graze a significant proportion of daily primary production and hence were presumably able to limit the rate of further accumulation of phytoplankton, or even to prevent it. Photoinhibition is a central problem for the understanding of plasticity in photosynthesis vs. irradiance response. It effectively reduces the photosynthetic rate. In this contribution, we present a mechanistic model of algal photoinhibition induced by photodamage to photosystem-II. Photosystem-IIs (PSIIs) are assumed to exist in three states: open, closed and inhibited. Photosynthesis is closely associated with the transitions between the three states. The present model is defined by four parameters: effective cross section of PSII, number of PSIIs, turnover time of electron transfer chains and the ratio of rate constant of damage to that of repair of D1 proteins in PSIIs. It gives a photosynthetic response curve of phytoplankton to irradiance (PI-curve). Without photoinhibition, the PI-curve is in hyperbola with the first three parameters. The PI-curve with photoinhibition can be simplified to the same form as the hyperbola by replacing either the number of PSIIs with the number of functional PSIIs or the turnover time of electron transfer chains with the average turnover time.

The Bohai Sea was the site of the Chinese national GLOBEC programme. During the June 1997 cruises of R/V Science No.1, observations and experiments on zooplankton feeding were conducted. At five 48 h time-series stations the following observations and measurements on zooplankton were carried out: (1) diurnal vertical migration, by collecting samples at different layers every 3 h with a closing net; (2) diurnal feeding rhythms, by gut pigment analysis; and (3) ingestion rate, by both gut pigment analysis and the dilution method. A classification by body size was used to deal with the diversity of species and developmental stages of zooplankton assemblages. Samples were separated into three size groups: small (200-500 mu m), medium (500-1000 mu m) and large (> 1000 mu m). The results showed that the copepods (Calanus sinicus, Paracalanus parvus, Acartia bifilosa and Centropages mcmurrichi) performed clear diurnal vertical migrations. However, their behaviour was different at different stations. The variation in gut pigment content over the 24 h cycle showed strong diurnal feeding rhythms, particularly for the large size group. Gut pigment contents reached their daily maximum during the time from dusk to midnight (18:00-24:00). The peak value was about 10 times the minimum observed in the daytime. The in situ daily grazing rate, based on gut pigment contents and evacuation experiments, was 4.00-12.65 ng chla ind(-1) day(-1) for the small size group, 5.99-66.58 ng chla ind(-1) day(-1) for the medium size group and 31.31-237.13 ng chla ind(-1) day(-1) for the large size group. The copepods consumed only a small part (2.90-13.52%) of the phytoplankton biomass hut about 77% of the daily production. The grazing mortality rate of phytoplankton by microzooplankton (<200 mu m) measured by the dilution method ranged from 0.43 to 0.69 day(-1) The calculated daily consumption of phytoplankton biomass was 35-50%, and 85-319% of the potential production.
