基因的重复(duplication)及其功能的多样性(diversification)为生物体新的形态进化提供了原材料。重复的基因通过表达方式和(或)编码序列的改变而导致其亚功能化(subfunctionalization)和(或)新功能化(neofunctionalization),从而使这些重复基因有可能保留在生物体中,增添生物的遗传稳定性(robustness)和多样性。MADS-box基因在植物(特别是在被子植物)的进化过程中发生了大量的基因重复事件而形成一个多基因家族。MADS-box基因家族的不同成员在植物生长发育过程中起着非常重要的作用,在调控开花时间、决定花分生组织和花器官特征,以及调控根、叶、胚珠及果实的发育中起着广泛的作用。开展对MADS-box基因家族成员的序列结构、表达模式及编码蛋白的功能研究可以为这些同源基因在生物体中的可能命运提供很好的实验依据。本研究以我国特有的蔷薇科物种太行花做实验材料,通过3’ RACE和5’ RACE方法从太行花中克隆了7个MADS-box家族的基因。序列和系统进化树分析表明这7个基因分别与拟南芥的MADS-box基因AG、SHP(SHP1/2)、PI、AP1、FUL和SEP1以及与矮牵牛MADS-box基因PhTM6具有很高的同源性并聚为一支,从而将这7个MADS-box基因分别命名为TrAG(Taihangia rupestris AG)、TrSHP(Taihangia rupestris SHP)、TrPI(Taihangia rupestris PI)、TrAP1(Taihangia rupestris AP1)、TrFUL(Taihangia rupestris FUL)、TrSEP1(Taihangia rupestris SEP1)和TrTM6(Taihangia rupestris PhTM6)。针对克隆的这些基因,具体进行了以下几方面的研究: 第一,对TrAG和TrSHP两个MADS-box基因进行了研究,它们分别属于AG亚家族中旁系同源进化系euAG和PLE进化系的成员。通过原位杂交的方法分析了旁系同源基因TrAG和TrSHP的表达方式是否发生了分化;构建组成型表达载体转化野生型拟南芥,分析了TrAG和TrSHP的编码蛋白的功能是否发生了改变;并进一步通过酵母双杂交的方法比较了TrAG和TrSHP的相互作用方式是否发生了分化。原位杂交分析表明,TrAG和TrSHP主要在雄蕊、心皮和胚珠中表达。在花发育过程中,TrAG起始表达比TrSHP早,在随后将形成雄蕊和心皮原基的分生组织区域以及雄蕊原基中表达;然而直到雄蕊原基出现前未检测到TrSHP的表达。在雄蕊原基形成之后,TrAG和TrSHP在发育的雄蕊、随后将产生心皮原基的分生组织区域以及心皮原基中表达。在花发育的晚期,TrAG在发育的柱头、花柱以及胚珠中均有表达,而TrSHP仅在胚珠中表达。35S::TrAG和35S::TrSHP转基因拟南芥植株表现出相似的表型,包括开花提前;莲座叶和茎生叶向腹卷曲、变小;花芽在时期13前即开放,萼片包裹不住花芽;萼片和花瓣分别被同源异型转化为心皮化和雄蕊化器官,并在萼片向腹面产生异位的胚珠;在茎生叶上产生柱头化的乳突和胚珠;子房弯曲;果实提前沿着开裂区裂开,暴露出胚珠。此外,也观察到35S::TrAG和35S::TrSHP转基因拟南芥植株的一些表型差异,35S::TrAG转基因拟南芥植株花芽呈暗绿色,而35S::TrSHP转基因拟南芥植株花芽呈黄绿色;不同与35S::TrAG转基因植株表型的是,35S::TrSHP转基因拟南芥植株花被脱落受到了抑制,偶尔可以观察到花丝基部融合,果实变短、育性降低。酵母双杂交分析表明TrAG可以与TrSEP3相互作用,而TrSHP不能与TrSEP3形成异源二聚体。以上研究结果表明做为旁系同源基因,TrAG和TrSHP在表达方式上发生了改变,在蛋白编码序列上保持了其祖先的功能,但是编码序列的一些差异还是导致它们之间生化作用方式的不同和一定程度上的亚功能化。基于以上研究结果并结合先前报道的在拟南芥、金鱼草和矮牵牛等物种中旁系同源基因的表达和功能数据,我们提出在不同物种中旁系同源基因在进化过程中维持部分功能冗余(redundant),但是也通过改变表达方式、编码蛋白的功能及蛋白相互作用方式呈现出不同形式的亚功能化和(或)新功能化。 第二,对TrPI基因的功能也进行了初步研究,它属于AP3/PI亚家族PI-like进化系的成员。原位杂交结果表明,TrPI主要在花瓣、雄蕊和胚珠中表达。显示出TrPI与拟南芥同源基因PI保守的表达模式。35S::TrPI转基因拟南芥植株莲座叶发生延迟、变小、并且第一至第三片莲座叶呈白色针状;莲座叶和茎生叶并不像野生型呈有规则的螺旋状排列;花序茎基部、中间或顶端发生2-3个分支;在茎生叶的叶腋内的花序抽出时间明显晚于野生型,并且很小甚至不能完全抽出而藏在叶腋内。低温条件下转基因植株莲座叶的表型更加明显,表现为莲座叶变为针状,无叶片,仅有叶柄结构。这明显不同于35S::PI转基因拟南芥植株的表型。此外,酵母双杂交分析表明TrPI自身可以形成同源二聚体。这种相互作用方式也不同与拟南芥中PI的相互作用方式。以上研究结果表明,TrPI可能与拟南芥PI具有保守的表达模式但编码的蛋白可能获得了新的功能。 第三,构建了一个AP1-like基因(TrAP1)的过量表达载体,转化野生型拟南芥植株,通过反向遗传学分析了TrAP1的功能。35S::TrAP1转基因拟南芥植株开花提前;花序以两朵花终止,形成terminal flower的表型;偶尔可以观察到雄蕊转化为花瓣化的器官;莲座叶呈黄绿色并且其边缘呈锯齿状。酵母双杂交分析表明TrAP1蛋白自身可以形成同源二聚体。这些结果表明TrAP1可能与拟南芥同源基因AP1具有保守的功能。

We compared partial sequences (402 bp) of the mitochondrial cytochrome b gene in 68 individuals of martens (Martes), weasels (Mustela) and their relatives from the Northern Hemisphere to identify the modes of geographic differentiation in each species. We then compared complete sequences (1140 bp) of the gene in 17 species of the family Mustelidae to know the spatial and temporal modes of speciation, constructing linearized trees with transversional substitutions for deeper lineage divergences and with transversions and transitions for younger lineages. Our data suggested that these lineages of Martes and Mustela differentiated in a stepwise fashion with five radiation stages from the generic divergences (stage I) to the intraspecific divergences (stage V), during the last 10 or 20 million years as the fossil evidence suggests. In the lineage of Martes, the first offshoots are of Martes flavigula, M. pennanti, and Gulo gulo (stage II), the second is M. foina (stage III), and the third are M. americana, M. martes, M. melampus, and M. zibellina (stage IV). The divergence of the lineages of Mustela is likely to have taken place concurrently with the radiations of the Martes. These divergence processes are attributable in part to the geographic allocation along the two continents, North America and Eurasia, as well as among peripheral insular domains, such as Taiwan and the Japanese Islands. In addition, the Eurasian continent itself was shown to have been involved in the species diversification in the martens and weasels.

More than 10 species within the freshwater fish genus Sinoncyclocbeilus adapt to caves and show different degrees of degeneration of eyes and pigmentation. Therefore, this genus can be useful for studying evolutionary developmental mechanisms, role of natural selection and adaptation in cave animals. To better understand these processes, it is indispensable to have background knowledge about phylogenetic relationships of surface and cave species within this genus. To investigate phylogenetic relationships among species within this genus, we determined nucleotide sequences of complete mitochondrial cytochrome b gene (1140 bp) and partial ND4 gene (1032 bp) of 31 recognized ingroup species and one outgroup species Barbodes laticeps. Phylogenetic trees were reconstructed using maximum parsimony. Bayesian, and maximum likelihood analyses. Our phylogenetic results showed that all species except for two surface species S. jii and S. macrolepis clustered as five major monophyletic clades (I, II, III, IV, and V) with strong supports. S. jii was the most basal species in all analyses, but the position of S. macrolepis was not resolved. The cave species were polyphyletic and occurred in these five major clades. Our results indicate that adaptation to cave environments has occurred multiple times during the evolutionary history of Sinocyclocheilus. The branching orders among the clades I, II, III, and IV were not resolved, and this might be due to early rapid radiation in Sinocyclocheilus. All species distributed in Yunnan except for S. rhinocerous and S. hyalinus formed a strongly supported monophyletic group (clade V), probably reflecting their common origins. This result suggested that the diversification of Sinocyclocheilus in Yunnan may correlate with the uplifting of Yunnan Plateau. © 2005 Published by Elsevier Inc.

Advances in genome technology have facilitated a new understanding of the historical and genetic processes crucial to rapid phenotypic evolution under domestication(1,2). To understand the process of dog diversification better, we conducted an extensive genome-wide survey of more than 48,000 single nucleotide polymorphisms in dogs and their wild progenitor, the grey wolf. Here we show that dog breeds share a higher proportion of multi-locus haplotypes unique to grey wolves from the Middle East, indicating that they are a dominant source of genetic diversity for dogs rather than wolves from east Asia, as suggested by mitochondrial DNA sequence data(3). Furthermore, we find a surprising correspondence between genetic and phenotypic/functional breed groupings but there are exceptions that suggest phenotypic diversification depended in part on the repeated crossing of individuals with novel phenotypes. Our results show that Middle Eastern wolves were a critical source of genome diversity, although interbreeding with local wolf populations clearly occurred elsewhere in the early history of specific lineages. More recently, the evolution of modern dog breeds seems to have been an iterative process that drew on a limited genetic toolkit to create remarkable phenotypic diversity.

Background: The DExD/H domain containing RNA helicases such as retinoic acid-inducible gene I (RIG-I) and melanoma differentiation-associated gene 5 (MDA5) are key cytosolic pattern recognition receptors (PRRs) for detecting nucleotide pathogen associated molecular patterns (PAMPs) of invading viruses. The RIG-I and MDA5 proteins differentially recognise conserved PAMPs in double stranded or single stranded viral RNA molecules, leading to activation of the interferon system in vertebrates. They share three core protein domains including a RNA helicase domain near the C terminus (HELICc), one or more caspase activation and recruitment domains (CARDs) and an ATP dependent DExD/H domain. The RIG-I/MDA5 directed interferon response is negatively regulated by laboratory of genetics and physiology 2 (LGP2) and is believed to be controlled by the mitochondria antiviral signalling protein (MAVS), a CARD containing protein associated with mitochondria. Results: The DExD/H containing RNA helicases including RIG-I, MDA5 and LGP2 were analysed in silico in a wide spectrum of invertebrate and vertebrate genomes. The gene synteny of MDA5 and LGP2 is well conserved among vertebrates whilst conservation of the gene synteny of RIG-I is less apparent. Invertebrate homologues had a closer phylogenetic relationship with the vertebrate RIG-Is than the MDA5/LGP2 molecules, suggesting the RIG-I homologues may have emerged earlier in evolution, possibly prior to the appearance of vertebrates. Our data suggest that the RIG-I like helicases possibly originated from three distinct genes coding for the core domains including the HELICc, CARD and ATP dependent DExD/H domains through gene fusion and gene/domain duplication. Furthermore, presence of domains similar to a prokaryotic DNA restriction enzyme III domain (Res III), and a zinc finger domain of transcription factor (TF) IIS have been detected by bioinformatic analysis. Conclusion: The RIG-I/MDA5 viral surveillance system is conserved in vertebrates. The RIG-I like helicase family appears to have evolved from a common ancestor that originated from genes encoding different core functional domains. Diversification of core functional domains might be fundamental to their functional divergence in terms of recognition of different viral PAMPs.

The origins and phylogenetic patterns were assessed for G. przewalskii and G. eckloni by analyzing the complete mtDNA cytochrome b gene sequence (1140bp). Phylogenetic analyses further supported that there were three mtDNA lineages (A-C) identified in G. przewalskii and G. eckloni, demonstrating that outer rakers of the first gill have little significance in the phylogeny of the Gymnocypris fishes. The network established showed that G. eckloni of the Yellow River specific haplotype A1 was a founder and it radiated all haplotypes of G. przewalskii which suggested G. przewalskii might only originate from one of two maternals of G. eckloni from the Yellow River. Fs test and mismatch analysis showed at least two expansion events in the population of G. przewalskii about 0.2734 Ma and 0.0658 Ma, while G. eckloni from Qaidam Basin could have experienced severe bottleneck effect about 0.0693 Ma. The population expansion was detected in subclades A1 and A21 with the most recent common ancestor (TMRCA) about 0.2308 +/- 0.01 Ma and 0.1319 +/- 0.015 Ma, respectively, which were within the geological age range of "Gonghe Movement" event that caused the separation of Lake Qinghai from the upper Yellow River. These results suggested the effect of the fish diversification by rapid uplift of the Qinghai-Tibetan Plateau in the Late Pleistocene.

以新修梯田7年长期肥料定位试验为依据,研究了不同施肥条件下谷子各部位生物量、养分携出量、养分平衡以及耕层土壤养分时空变化。结果表明,有机肥与N、P肥配合施用可提高谷子的籽粒产量和生物产量。养分携出量的大小顺序为籽粒>叶>糠秕>茎,为同类地区农业生产及生态环境建设提供科学依据。

Inferring how the Pleistocene climate oscillations have repopulated the extant population structure of Chondrus crispus Stackh. in the North Atlantic Ocean is important both for our understanding of the glacial episode promoting diversification and for the conservation and development of marine organisms. C. crispus is an ecologically and commercially important red seaweed with broad distributions in the North Atlantic. Here, we employed both partial mtDNA Cox1 and nrDNA internal transcribed spacer region 2 (ITS2) sequences to explore the genetic structure of 17 C. crispus populations from this area. Twenty-eight and 30 haplotypes were inferred from these two markers, respectively. Analysis of molecular variance (AMOVA) and of the population statistic Theta(ST) not only revealed significant genetic structure within C. crispus populations but also detected significant levels of genetic subdivision among and within populations in the North Atlantic. On the basis of high haplotype diversity and the presence of endemic haplotypes, we postulate that C. crispus had survived in Pleistocene glacial refugia in the northeast Atlantic, such as the English Channel and the northwestern Iberian Peninsula. We also hypothesize that C. crispus from the English Channel refugium repopulated most of northeastern Europe and recolonized northeastern North America in the Late Pleistocene. The observed phylogeographic pattern of C. crispus populations is in agreement with a scenario in which severe Quaternary glaciations influenced the genetic structure of North Atlantic marine organisms with contiguous population expansion and locally restricted gene flow coupled with a transatlantic dispersal in the Late Pleistocene.

Because of the shortage of phycoerythrin (PE) gene sequences from rhodophytes, peBA encoding beta- and alpha-subunits of PE from three species of red algae (Ceramium boydenn, Halymenia sinensis, and Plocamium telfariae) were cloned and sequenced. Different selection forces have affected the evolution of PE lineages. 8.9 % of the codons were subject to positive selection within the PE lineages (excluding high-irradiance adapted Prochlorococcus). More than 40 % of the sites may be under positive selection, and nearly 20 % sites are weakly constraint sites in high-irradiance adapted Prochlorococcus. Sites most likely undergoing positive selection were found in the chromophore binding domains, suggesting that these sites have played important roles in environmental adaptation during PE diversification. Moreover, the heterogeneous distribution of positively selected sites along the PE gene was revealed from the comparison of low-irradiance adapted Prochlorococcus and marine Synechococcus, which firmly suggests that evolutionary patterns of PEs in these two lineages are significantly different.

Phycobiliproteins, together with linker polypeptides and various chromophores, are basic building blocks of phycobilisomes, a supramolecular complex with a light-harvesting function in cyanobacteria and red algae. Previous studies suggest that the different types of phycobiliproteins and the linker polypeptides originated from the same ancestor. Here we retrieve the phycobilisome-related genes from the well-annotated and even unfinished cyanobacteria genomes and find that many sites with elevated d(N)/d(S) ratios in different phycobiliprotein lineages are located in the chromophore-binding domain and the helical hairpin domains (X and Y). Covariation analyses also reveal that these sites are significantly correlated, showing strong evidence of the functional-structural importance of interactions among these residues. The potential selective pressure driving the diversification of phycobiliproteins may be related to the phycobiliprotein-chromophore microenvironment formation and the subunits interaction. Sites and genes identified here would provide targets for further research on the structural-functional role of these residues and energy transfer through the chromophores.

Fed fish farms produce large amounts of wastes, including dissolved inorganic nitrogen and phosphorus. In China, fish mariculture in coastal waters has been increasing since the last decade. However, there is no macroalgae commercially cultivated in north China in warm seasons. To exploit fish-farm nutrients as a resource input, and at the same time to reduce the risk of eutrophication, the high-temperature adapted red alga Gracilaria lemaneiformis (Bory) Dawson from south China was co-cultured with the fish Sebastodes fuscescens in north China in warm seasons. Growth and nutrient removal from fish culture water were investigated in laboratory conditions in order to evaluate the nutrient bioremediation capability of G. lemaneiformis. Feasibility of integrating the seaweed cultivation with the fed fish-cage aquaculture in coastal waters of north China was also investigated in field conditions. Laboratory seaweed/fish co-culture experiments showed that the seaweed was an efficient nutrient pump and could remove most nutrients from the system. Field cultivation trials showed that G. lemaneiformis grew very well in fish farming areas, at maximum growth rate of 11.03% day(-1). Mean C, N, and P contents in dry thalli cultured in Jiaozhou Bay were 28.9 +/- 1.1%, 4.17 +/- 0.11 % and 0.33 +/- 0.01 %, respectively. Mean N and P uptake rates of the thalli were estimated at 10.64 and 0.38 mu mol g(-1) dry weight h(-1), respectively. An extrapolation of the results showed that a 1-ha cultivation of the seaweed in coastal fish fanning waters would give an annual harvest of more than 70 t of fresh G. lemaneiformis, or 9 t dry materials; 2.5 t C would be produced, and simultaneously 0.22 t N and 0.03t P would be sequestered from the seawater by the seaweed. Results indicated that the seaweed is suitable as a good candidate for seaweed/fish integrated mariculture for bioremediation and economic diversification. Background and Aims Rheum, a highly diversified genus with about 60 species, is mainly confined to the mountainous and desert regions of the Qinghai-Tibetan plateau and adjacent areas. This genus represents a good example of the extensive diversification of the temperate genera in the Qinghai-Tibetan plateau, in which the forces to drive diversification remain unknown. To date, the infrageneric classification of Rheum has been mainly based on morphological characters. However, it may have been subject to convergent evolution under habitat pressure, and the systematic position of some sections are unclear, especially Sect. Globulosa, which has globular inflorescences, and Sect. Nobilia, which has semi-translucent bracts. Recent palynological research has found substantial contradictions between exine patterns and the current classification of Rheum. Two specific objectives of this research were (1) to evaluate possible relationships of some ambiguous sections with a unique morphology, and (2) to examine possible occurrence of the radiative speciation with low genetic divergence across the total genus and the correlation between the extensive diversification time of Rheum and past geographical events, especially the recent large-scale uplifts of the Qinghai-Tibetan Plateau.Methods The chloroplast DNA trnL-F region of 29 individuals representing 26 species of Rheum, belonging to seven out of eight sections, was sequenced and compared. The phylogenetic relationships were further constructed based on the sequences obtained.Key Results Despite the highly diversified morphology, the genetic variation in this DNA fragment is relatively low. The molecular phylogeny is highly inconsistent with gross morphology, pollen exine patterns and traditional classifications, except for identifying all samples of Sect. Palmata, three species of Sect. Spiciformia and a few species of Sect. Rheum as corresponding monophyletic groups. The monotypic Sect. Globulosa showed a tentative position within the clade comprising five species of Sect. Rheum. All of the analyses revealed the paraphyly of R. nobile and R. alexandrae, the only two species of Sect. Nobilia circumscribed by the possession of large bracts. The crude calibration of lineages based on trnL-F sequence differentiation implied an extensive diversification of Rheum within approx. 7 million years.Conclusions Based on these results, it is suggested that the rich geological and ecological diversity caused by the recent large-scale uplifts of the Qinghai-Tibetan Plateau since the late Tertiary, coupled with the oscillating climate of the Quaternary stage, might have promoted rapid speciation in small and isolated populations, as well as allowing the fixation of unique or rare morphological characters in Rheum. Such a rapid radiation, combined with introgressive hybridization and reticulate evolution, may have caused the transfer of cpDNA haplotypes between morphologically dissimilar species, and might account for the inconsistency between morphological classification and molecular phylogeny reported here.
