Resumo:
A metric representation of DNA sequences is borrowed from symbolic dynamics. In view of this method, the pattern seen in the chaos game representation of DNA sequences is explained as the suppression of certain nucleotide strings in the DNA sequences. Frequencies of short nucleotide strings and suppression of the shortest ones in the DNA sequences can be determined by using the metric representation.

A method to determine the admissibility of symbolic sequences and to find the unstable periodic orbits corresponding to allowed symbolic sequences for the diamagnetic Kepler problem is proposed by using the ordering of stable and unstable manifolds. By investigating the unstable periodic orbits up to length 6, a one to one correspondence between the unstable periodic orbits and their corresponding symbolic sequences is shown under the system symmetry decomposition.

Three types of streamline topology in a Karman vortex street flow are shown under the variation of spatial parameters. For the motion of dilute particles in the Karman vortex street flow, there exist a route of bifurcation to a chaotic orbit and more attractors in a bifurcation diagram for the proportion of particle density to fluid density. Along with the increase of spatial parameters in the flow field, the bifurcation process is suspended, as well as more and more attractors emerge. In the motion of dilute particles, a drag term and gravity term dominate and result in the bifurcation phenomenon.

It is shown that metric representation of DNA sequences is one-to-one. By using the metric representation method, suppression of nucleotide strings in the DNA sequences is determined. For a DNA sequence, an optimal string length to display genomic signature in chaos game representation is obtained by eliminating effects of the finite sequence. The optimal string length is further shown as a self-similarity limit in computing information dimension. By using the method, self-similarity limits of bacteria complete genomic signatures are further determined.

Recurrence plot technique of DNA sequences is established on metric representation and employed to analyze correlation structure of nucleotide strings. It is found that, in the transference of nucleotide strings, a human DNA fragment has a major correlation distance, but a yeast chromosome's correlation distance has a constant increasing. This paper considers the chaos synchronization of the modified Chua's circuit with x vertical bar x vertical bar function. We firstly show that a couple of the modified Chua systems with different parameters and initial conditions can be synchronized using active control when the values of parameters both in drive system and response system are known aforehand. Furthermore, based on Lyapunov stability theory we propose an adaptive active control approach to make the states of two identical Chua systems with unknown constant parameters asymptotically synchronized. Moreover the designed controller is independent of those unknown parameters. Numerical simulations are given to validate the proposed synchronization approach.

When the atomic force microscopy (AFM) in tapping mode is in intermittent contact with a soft substrate, the contact time can be a significant portion of a cycle, resulting in invalidity of the impact oscillator model, where the contact time is assumed to be infinitely small. Furthermore, we demonstrate that the AFM intermittent contact with soft substrate can induce the motion of higher modes in the AFM dynamic response. Traditional ways of modeling AFM (one degree of freedom (DOF) system or single mode analysis) are shown to have serious mistakes when applied to this kind of problem. A more reasonable displacement criterion on contact is proposed, where the contact time is a function of the mechanical properties of AFM and substrate, driving frequencies/amplitude, initial conditions, etc. Multi-modal analysis is presented and mode coupling is also shown. The JTZ model [C. Jung, T. T¶el and E. Ziemniak, Chaos 3, (1993) 555], as a theoretical model of a plane wake behind a circular cylinder in a narrow channel at a moderate Reynolds number, has previously been employed to analyze phenomena of chaotic scattering. It is ex- tended here to describe an open plane wake without the con¯ned nar- row channel by incorporating a double row of shedding vortices into the intermediate and far wake. The extended JTZ model is found in qualitative agreement with both direct numerical simulations and ex- perimental results in describing streamlines and vorticity contours. To further validate its applications to particle transport processes, the in- teraction between small spherical particles and vortices in an extended JTZ model °ow is studied. It is shown that the particle size has signif- icant in°uences on the features of particle trajectories, which have two characteristic patterns: one is rotating around the vortex centers and the other accumulating in the exterior of vortices. Numerical results based on the extended JTZ model are found in qualitative agreement with experimental ones in the normal range of particle sizes.

The autorotation of two tandem triangular cylinders at different gap distances is investigated by numerical simulations. At the Reynolds number of 200, three distinct regimes are observed with the increase of gap distance: namely, angular oscillation, quasi-periodic autorotation and ‘chaotic’ autorotation. For various gap distances, the characteristic of vortex shedding and vortex interaction are discussed. The phase graphs (angular acceleration vs. angular velocity) and the power spectra of moment are analyzed to characterize the motion of the cylinder. The Lyapunov exponent is also calculated to identify the existence of chaos.

Explaining "Tragedy of the Commons" of evolution of cooperation remains one of the greatest problems for both biology and social science. Asymmetrical interaction, which is one of the most important characteristics of cooperative system, has not been sufficiently considered in the existing models of the evolution of cooperation. Considering the inequality in the number and payoff between the cooperative actors and recipients in cooperation systems, discriminative density-dependent interference competition will occur in limited dispersal systems. Our model and simulation show that the local but not the global stability of a cooperative interaction can be maintained if the utilization of common resource remains unsaturated, which can be achieved by density-dependent restraint or competition among the cooperative actors. More intense density dependent interference competition among the cooperative actors and the ready availability of the common resource, with a higher intrinsic contribution ratio of a cooperative actor to the recipient, will increase the probability of cooperation. The cooperation between the recipient and the cooperative actors can be transformed into conflict and, it oscillates chaotically with variations of the affecting factors under different environmental or ecological conditions. The higher initial relatedness (i.e. similar to kin or reciprocity relatedness), which is equivalent to intrinsic contribution ratio of a cooperative actor to the recipient, can be selected for by penalizing less cooperative or cheating actors but rewarding cooperative individuals in asymmetric systems. The initial relatedness is a pivot but not the aim of evolution of cooperation. This explains well the direct conflict observed in almost all cooperative systems.
