The value of specially designated sites in conserving biodiversity has been a hotly debated issue for many years. The debate has recently been given fresh impetus by the creation of Natural England, the new Government Agency responsible for the protection and enhancement of the natural environment in England, and the challenges facing the management of designated sites resulting from the increasingly tangible effects of climate change. In the freshwater environment, the role of designated sites is very much under the spotlight because of the implementation of the European 'Water Framework' Directive, which aspires to holistic, ecologically-based management of aquatic habitats.This paper explores the underlying premises of, and rationale for, special site designations for wildlife, and provides a frank account of the inevitable clash of management philosophies that designated sites create in the freshwater environment, drawing on experiences of managing designated freshwater sites in England over the past decade. A positive role is outlined for designated sites in freshwater conservation, which addresses these management conflicts in a way that not only meets Government obligations towards these sites but also paves the way for enlightened, progressive management of the wider freshwater resource. As part of this account, attempts are made to clarify the relationship between key biodiversity-related policy drivers in the freshwater environment, and to explain how the spectre of climate change can be addressed within designated site management. The importance of strategic freshwater science, collaboratively designed and funded, in maximising the value of the designated freshwater site network to the wider freshwater habitat resource, is stressed.

Through research aimed at understanding the coastal environment, surveys designed to help manage the resource, and national programs to monitor environmental condition, we see a picture of a dynamic ecosystem that is Cape Romain National Wildlife Refuge (CRNWR). Currently, there are efforts underway to protect threatened species; monitor fish populations; and quantify the biological, physical, and chemical characteristics of this environment. The potential impacts to this system are just now being understood as ecological responses to human modification are observed and explained. As a starting point, this document compiles existing information about Cape Romain NWR in five topic areas and addresses the potential impacts to the Refuge. This review is intended to serve as a stepping stone to developing a research agenda in support of management of the Refuge. There are various sources of information on which to build a framework for monitoring conditions and detecting change to this environment. For instance, information on basic ecological function in estuarine environments has evolved over several decades. Long-term surveys of Southeast fisheries exist, as well as shellfish and sediment contaminants data from estuaries. Environmental monitoring and biological surveys at the Refuge continue. Recently, studies that examine the impacts to similar coastal habitats have been undertaken. This document puts past studies and ongoing work in context for Refuge managers and researchers. This report recommends that the next phase of this resource characterization focus on: • compiling relevant tabular and spatial data, as identified here, into a Geographic Information System (GIS) framework • assessing the abundance and diversity of fisheries utilizing CRNWR • delineating additional data layers, such as intertidal habitats and subtidal clam beds, from low-level aerial photography, hard copy maps, and other sources • continued inventories of plant and animal species dependent on the Refuge • monitoring physical and chemical environmental parameters using the methodology employed at National Estuarine Research Reserve System (NERRS) and other coastal sites, where appropriate • further definition of the potential risks to the Refuge and preparing responses to likely impacts.
Photographic analysis of natural and impounded salt marsh in the vicinity of Merritt Island, Florida

Qualitative analyses of available photographs and maps of Merritt Island, Florida provide a large-scale, historical perspective of ecological changes of the marshes in the vicinity. Sites that deserve closer scrutiny can be identified. Secondarily, such an analysis provides a geographical orientation essential for communication not only between newcomers and those familiar with the area, but also among those familiar with the area but who refer to sites by differing methods. Photographs and maps from various sources were examined. Below are listed what we consider to be the most useful subset of these for ecological and geographical assessment of salt marsh impoundments on Merritt Island, Florida. (Document has 25 pages.)

This is a report to the California Department of Parks and Recreation. It describes water quality and aquatic invertebrate monitoring after the construction of the Carmel River Lagoon Enhancement Project. Included are data that have been collected for two years and preliminary assessment of the enhanced ecosystem. This report marks the completion of 3-years of monitoring water quality and aquatic habitat. The report adopts the same format and certain background text from previous years’ reporting by the same research group (e.g. Larson et al., 2005). (Document contains 100 pages)

In summer and fall 2004, the California Department of Parks and Recreation (DPR) initiated the Carmel River Lagoon Enhancement Project. The project involved excavation of a dry remnant Arm of the lagoon and adjacent disused farmland to form a significant new lagoon volume. The intention was to provide habitat, in particular, for two Federally threatened species: the California Red-Legged Frog, and the Steelhead Trout (South Central-Coastal California Evolutionary Significant Unit). DPR contracted with the Foundation of California State University Monterey Bay (Central Coast Watershed Studies Team, Watershed Institute) to monitor water quality and aquatic invertebrates in association with the enhancement, and to attempt to monitor steelhead using novel video techniques. The monitoring objective was to assess whether the enhancement was successful in providing habitat with good water quality, adequate invertebrate food for steelhead, and ultimately the presence of steelhead. Diking and holding water on salt marshes ("impounding" the marsh) is a management technique used on Merritt Island National Wildlife Refuge (MINWR) and elsewhere in the Southeast to: a) prevent the reproduction of saltmarsh mosquitos, and b) attract wintertering waterfowl and other marsh, shore, and wading birds. Because of concern that diking and holding water may interfere with the production of estuarine fish and shellfish, impoundment managers are being asked to consider altering management protocol to reduce or eliminate any such negative influence. How to change protocol and preserve effective mosquito control and wildlife management is a decision of great complexity because: a) the relationships between estuarine organisms and the fringing salt marshes at the land-water interface are complex, and b) impounded marshes are currently good habitat for a variety of species of fish and wildlife. Most data collection by scientists and managers in the area has not been focused on this particular problem. Furthermore, collection of needed data may not be possible before changes in protocol are demanded. Therefore, the purpose of this document is two-fold: 1) to suggest management alternatives, given existing information, and 2) to help identify research needs that have a high probability of leading to improved simultaneous management of mosquitos, waterfowl, other wildlife, freshwater fish, and estuarine fish and shellfish on the marshland of the Merritt Island National Wildlife Refuge. We compared seasonal changes in Eurasian watermilfoil (Myriophyllum spicatum L.) characteristics and water temperature for a shallow poind in Davis, CA, and the Truckee River, near Tahoe City, CA. Tissue C and N were 15% lower in plants from the Truckee River than in plants from the Davis pond. Seasonal fluctuations in tissue N were also different. Mean phenolic acid content of Truckee River palnts (162yM g-1) was less than those from the shallow pond (195 yM g-1). Phenolic acid content was positively related to tissue C for Truckee River and Davis pond plants and, tissue C:N ratio for Truckee River plants. Mean monthly water temperature (1990 to 1998) for the Truckee River site was less than 20 C. Water temperatures were warmer in August and September at this site. However, Eurasian watermilfoil collected during these months was characterized by lower levels of tissue N. During a 29-month period beginning January 1994, mean monthly water temperature for the Davis pond exceeded 20 C, only during July to September 1995. Tissue N was generally greater during summer for watermilfoil growing in the pond. These results imply that Eurasian watermilfoil biological control agents may have different developmental rates in these habitats, and thus different impacts on watermilfoil populations.

Navassa is a small, undeveloped island in the Windward Passage between Jamaica and Haiti. It was designated a National Wildlife Refuge under the jurisdiction of the U.S. Fish and Wildlife Service in 1999, but the remote location makes management and enforcement challenging, and the area is regularly fished by artisanal fishermen from Haiti. In April 2006, the NOAA Center for Coastal Fisheries and Habitat Research conducted a research cruise to Navassa. The cruise produced the first high-resolution multibeam bathymetry for the area, which will facilitate habitat mapping and assist in refuge management. A major emphasis of the cruise was to study the impact of Haitian fishing gear on benthic habitats and fish communities; however, in 10 days on station only one small boat was observed with five fishermen and seven traps. Fifteen monitoring stations were established to characterize fish and benthic communities along the deep (28-34 m) shelf, as these areas have been largely unstudied by previous cruises. The fish communities included numerous squirrelfishes, triggerfishes, and parrotfishes. Snappers and grouper were also present but no small individuals were observed. Similarly, conch surveys indicated the population was in low abundance and was heavily skewed towards adults. Analysis of the benthic photoquadrats is currently underway. Other cruise activities included installation of a temperature logger network, sample collection for stable isotope analyses to examine trophic structure, and drop camera surveys to ground-truth habitat maps and overhead imagery. As more people discover coastal and marine protected areas as destinations for leisure-time pursuits, the task of managing coastal resources while providing opportunities for high quality visitor experiences becomes more challenging. Many human impacts occur at these sites; some are caused by recreation and leisure activities on-site, and others by activities such as agriculture, aquaculture, or residential and economic development in surrounding areas. Coastal management professionals are continually looking for effective ways to prevent or mitigate negative impacts of visitor use. (PDF contains 8 pages) Most coastal and marine protected area managers are challenged with balancing two competing goals—protection of natural and cultural resources and provision of opportunities for public use. In most cases, some level of compromise between the goals is necessary, where one goal constrains or “outweighs” the other. Often there is a lack of clear agreement about the priority of these competing goals. Consequently, while natural resource decisions should ultimately be science-based and objective, such decisions are frequently made under uncertainty, relying heavily upon professional judgment. These decisions are subject to a complex array of formal and informal drivers and constraints—data availability, timing, legal mandate, political will, diverse public opinion, and physical, human, and social capital. This paper highlights assessment, monitoring, and planning approaches useful to gauge existing resource and social conditions, determine feasibility of management actions, and record decision process steps to enhance defensibility. Examples are presented from pilot efforts conducted at the Rookery Bay National Estuarine Research Reserve (NERR) and Ten Thousand Islands National Wildlife Refuge (NWR) in South Florida.

Proliferation of water withdrawals and new pump intake and screen designs has occurred with the growth of irrigated agriculture along the Columbia and Snake Rivers. Concern for the protection of anadromous and resident fish populations resulted in formulation of a survey of the water withdrawal systems. The survey included distribution studies of juvenile fish near pump sites and field inspection of those sites to determine adequacy of screening for protection of fish. A total of 225 sites were inspected in 1979 and 1980, with a follow-up inspection of 95 sites in 1982. Results indicated a definite trend toward lack of concern for the condition of fish protective facilities. Only 4 out of 22 sites not meeting criteria in 1979 had been upgraded to acceptable conditions. Of more concern, 13 of the sites meeting criteria in 1979 were below criteria when reinspected in 1982. Some of the discrepancies included lack of protective screens, poorly maintained screens, and screens permitting excessive velocity that could result in impingement of larvae or small fish. A conclusion from these surveys is that if adequate protection for fish is to exist, screens for water withdrawals need to be properly installed, inspected, and maintained. HIGHLIGHTS FOR FY 2008 1. Completed the first of a two-year Gulf sturgeon population study on the Choctawhatchee River, Florida. The sub adult and adult Gulf sturgeon population was estimated at 2,800 fish. 2. Gulf sturgeon eggs were collected at three hard bottom sites in the Apalachicola River, Florida; two sites were previously confirmed spawning areas and one was a newly confirmed spawning area. 3. Documented 55 potential environmental threats to Gulf sturgeon spawning habitat in the Pea River, Florida and Alabama. 4. Assigned the Eglin AFB Road-Stream Crossing Working Group to guide the closure, repair and maintenance of roads and road stream crossings that impact threatened and endangered species. 5. Conducted 81 assessments of fish and stream invertebrates on and in watersheds surrounding Eglin AFB. 6. Provided technical support for the 5-year status review and reclassification proposed rule for the Okaloosa darter. 7. Initiated an intensive population genetic analysis of the Okaloosa darter throughout its range. Tissues from over 200 Okaloosa darters were collected and analyzed. 8. Established a GIS database to serve as a host for data from any sites sampled for mussels in Northeast Gulf of Mexico drainages. 9. Conducted habitat surveys at 115 locations in the Apalachicola River to assess the effects of drought-related mussel mortality and strandings, evaluate habitat conditions, and assess population demography. 10. A land use/aerial imagery threats assessment data analysis was completed for the Chipola River. A total of 266 impoundments/borrow pits and 471 unpaved road crossings were identified among the threats. 11. Okaloosa darters marked with elastomeric dyes were monitored in Mill Creek, Eglin AFB, to determine movement and habitat use following completion of a fish passage project. 3 12. Partners for Fish and Wildlife funded a streambank and riparian restoration project on Econfina Creek consisting of 3,900 feet of streambank fencing to exclude cattle access. One acre of riparian floodplain was planted with native trees. 13. We provided design and on-the-ground assistance for restoring surface hydrology at St. Vincent NWR. The project restored approximately 1.5 miles of tidal stream and 100 acres of wetlands. 14. A study was completed on 11 coastal streams to document large wood debris relationships with fluvial geomorphic characteristics. 15. We developed a Population Viability Analysis model for the fat threeridge mussel to determine current and future risk of extinction. 17. A Gulf Sturgeon Friends Group, “Gulf Sturgeon Preservation Society” was organized in FY 08. 18. Multiple outreach projects were completed to detail aquatic resource conservation needs and opportunities, including National Fishing Week, Earth Day, several festivals and school outreach.

HIGHLIGHTS FOR FY 2006 1. Captured and tagged 475 Gulf sturgeons in five Florida rivers and one bay. 2. Documented Gulf sturgeon marine movement and habitat use in the Gulf of Mexico. 3. Assisted the National Oceanic and Atmospheric Administration (NOAA) with the collection of Gulf sturgeon, implantation of acoustic tags, and monitoring of fish in a study to examine movement patterns and habitat use in Pensacola and Choctawhatchee bays post-Hurricane Ivan. 4. Provided technical assistance to Jon “Bo” Sawyer in completing a study – Summer Resting Areas of the Gulf Sturgeon in the Conecuh/Escambia River System, Alabama-Florida – for acquiring a Degree of Master of Science at Troy University, Alabama. 5. Coordinated tagging and data collection with NOAA observers aboard trawlers while collecting Gulf sturgeon during dredging operations in the coastal Gulf of Mexico. 6. Hosted the 7th Annual Gulf Sturgeon Workshop. 7. Implemented Gulf Striped Bass Restoration Plan by coordinating the 23rd Annual Morone Workshop, leading the technical committee, transporting broodfish, coordinating the stocking on the Apalachicola-Chattahoochee-Flint (ACF) river system, and evaluating post-stocking success. 8. Continued updating and managing the Freshwater Mussel Survey Database, a Geographic Information System (GIS) database, for over 800 unique sites in the Northeast Gulf (NEG) drainages in Alabama (AL), Georgia (GA), and Florida (FL). 9. Formed a recovery implementation team for listed mussels in the ACF river basin and oversaw grant cooperative agreements for 14 listed and candidate freshwater mussels in the NEG watersheds. 10. Initiated a project in the Apalachicola River to relocate mussels stranded as a result of drought conditions, and calculate river flows at which mussels would be exposed. 11. Initiated a project in Sawhatchee Creek, Georgia to determine the status of threatened and endangered (T&E) freshwater mussels and target restoration projects, population assessments, and potential population augmentation to lead toward recovery of the listed species. 12. Initiated a study to determine the age and growth of the endangered fat threeridge mussel (Amblema neislerii). 13. Provided technical assistance to the Panama City Ecological Services office for a biological opinion on the operations of Jim Woodruff Lock and Dam and its effects on the listed species and designated and proposed critical habitat in the Apalachicola River, Florida. 14. Assisted with a multi-State, inter-agency team to develop a management plan to restore the Alabama shad in the ACF river system. 15. Conducted fishery surveys on Tyndall AFB, Florida and Ft. Benning, Georgia and completed a report with recommendations for future recreational fishery needs. 16. Provided fishery technical assistance to four National Wildlife Refuges (NWR) (i.e., Okefenokee NWR, Banks Lake NWR, St. Vincent NWR, and St. Marks NWR). 17. Initiated an Aquatic Resources and Recreation Fishing Survey on Department of Defense facilities located in Region 4. 18. Identified 130 road-stream crossings on Eglin AFB for rehabilitation and elimination of sediment imputs. 19. Continued the Aquatics Monitoring Program at Eglin AFB to assess techniques that determine current status and sustainability of aquatic habitat and develop a measure to determine quality or degradation of habitat. 20. Assisted Eglin AFB Natural Resource managers in revising the installation’s Integrated Natural Resources Management Plan (INRMP) and its associated component plans. 21. Coordinated recovery efforts for the endangered Okaloosa darter including population/life history surveys, stream restoration, and outreach activities. 22. Initiated a comprehensive status review of the Okaloosa darter with analyses performed to assess available habitat, preferred habitats, range expansions/reductions/fragmentations, population size, and probability of extinction. 23. Assisted the Gulf Coastal Plain Ecosystem Partnership and the Florida Fish and Wildlife Conservation Commission (FWC) under a Memorandum of Agreement to develop conservation strategies, implement monitoring and assessment programs, and secure funds for aquatic management programs in six watersheds in northwest Florida and southeast Alabama. 24. Entered into a cooperative agreement with the U.S. Air Force to encourage the conservation and rehabilitation of natural resources at Hurlburt Field, Florida. 25. Multiple outreach projects were completed to detail aquatic resources’ conservation needs and opportunities; including National Fishing Week, Earth Day, several festivals, and school outreach.

HIGHLIGHTS FOR FY 2005 1. Assisted with a study to assess hurricane impacts to Gulf sturgeon critical foraging habitat. 2. Documented Gulf sturgeon marine movement and habitat use in the Gulf of Mexico. 3. Documented Gulf sturgeon spawning with the collection of fertilized eggs in the Apalachicola River, Florida. 4. Documented Gulf sturgeon spawning with the collection of fertilized eggs in the Yellow River, Florida. 5. Assisted with benthic invertebrate survey at Gulf sturgeon marine foraging grounds. 6. Implemented Gulf Striped Bass Restoration Plan by coordinating the 22nd Annual Morone Workshop, leading the technical committee, transporting broodfish, and coordinating the stocking on the Apalachicola-Chattahoochee-Flint (ACF) river system. 7. Over 87,000 Phase II Gulf striped bass were marked with sequential coded wire tags and stocked in the Apalachicola River. Post-stocking evaluations were conducted at 45 sites in the fall and spring and 8 thermal refuges in the summer. 8. Completed fishery surveys on 4 ponds on Eglin AFB totaling 53 acres, and completed a report with recommendations for future recreational fishery needs. 9. Completed final report for aquatic monitoring at Eglin AFB from 1999 to 2004. 10. Completed a field collection of the endangered Okaloosa darter to be incorporated into a status review to be completed in FY06. 11. Provided technical assistance to the Region 4 National Wildlife Refuge (NWR) program on changes to the fishery conservation targets for the region. Also provided technical assistance to four NWRs (i.e., Okefenokee NWR, Banks Lake NWR, St. Vincent NWR, and St. Marks NWR) relative to hurricanes and recreational fishing. 12. A draft mussel sampling protocol was tested in wadeable streams in Northwest Florida and southwest Georgia, and an associated field guide, poster, and Freshwater Mussel Survey Protocol and Identification workshop were completed in FY05. 13. Implemented recovery plan and candidate conservation actions for 14 listed and candidate freshwater mussels in the Northeast Gulf Watersheds. 14. Initiated or completed multiple stream restoration and watershed management projects. A total of 7.5 stream miles were restored for stream fishes, and 11 miles of coastline were enhanced for sea turtle lighting. A total of 630 acres of wetlands and 2,401 acres of understory habitat were restored. 15. Conducted a watershed assessment to develop a threats analysis for prioritizing restoration, protection, and enhancement to natural resources of Spring Creek, Georgia and Canoe Creek, Florida. 16. Continued the formation of an Unpaved Road Interagency Team of Federal, State, and local agencies in Northwest Florida to promote stream protection and restoration from unpaved road sediment runoff. Began the development of a technical committee agreement. 17. Conducted Alabama Unpaved Road Inventory within the Northeast Gulf Ecosystem. Data collection will be completed during FY06. 18. Finalized the development of two North Florida hydrophysiographic regional curves for use by the Florida Department of Transportation (DOT) and others involved with stream restoration and protection. Initiated the development of the Alabama Coastal Plain Riparian Reference Reach and Regional Curves for use by the Alabama Department of Environmental Management (ADEM). 19. Provided technical assistance in collecting data, analysis, and thesis formulation with Troy University, Alabama, to identify the influence of large woody debris in southeastern coastal plain streams. 20. Completed pre- and post-restoration fish community monitoring at several restoration projects including Big Escambia Creek, Magnolia Creek, and Oyster Lake, Florida. 21. Established a watershed partnership for the Chipola River in Alabama and Florida and expanded development and participation in the Spring Creek Watershed Partnership, Georgia. 22. Continued to identify barriers which inhibit the movement of aquatic species within the Northeast Gulf Ecoregion. 23. Completed a report on road crossing structures in Okaloosa darter streams to guide the closure/repair/maintenance of roads to contribute to recovery of the endangered species. In cooperation with Three Rivers RC&D Council, fish passage sites identified in the report were prioritized for restoration. 24. Monitored Aquatic Nuisance Species in the Apalachicola River and tested the sterility of exotic grass carp. 25. Multiple outreach projects were completed to detail aquatic resources conservation needs and opportunities. Participated in National Fishing Week event, several festivals, and school outreach.
