This document presents the results of the monitoring of a repaired coral reef injured by the M/V Jacquelyn L vessel grounding incident of July 7, 1991. This grounding occurred in Florida state waters within the boundaries of the Florida Keys National Marine Sanctuary (FKNMS). The National Oceanic and Atmospheric Administration (NOAA) and the Board of Trustees of the Internal Improvement Trust Fund of the State of Florida, (“State of Florida” or “state”) are the co-trustees for the natural resources within the FKNMS and, thus, are responsible for mediating the restoration of the damaged marine resources and monitoring the outcome of the restoration actions. The restoration monitoring program tracks patterns of biological recovery, determines the success of restoration measures, and assesses the resiliency to environmental and anthropogenic disturbances of the site over time. The monitoring program at the Jacquelyn L site was to have included an assessment of the structural stability of installed restoration modules and biological condition of reattached corals performed on the following schedule: immediately (i.e., baseline), 1, 3, and 6 years after restoration and following a catastrophic event. Restoration of this site was completed on July 20, 2000. Due to unavoidable delays in the settlement of the case, the “baseline” monitoring event for this site occurred in July 2004. The catastrophic monitoring event occurred on August 31, 2004, some 2 ½ weeks after the passage of Hurricane Charley which passed nearby, almost directly over the Dry Tortugas. In September 2005, the year one monitoring event occurred shortly after the passage of Hurricane Katrina, some 70 km to the NW. This report presents the results of all three monitoring events. This document presents the results of baseline monitoring of a repaired coral reef injured by the M/V Wave Walker vessel grounding incident of January 19, 2001. This grounding occurred in Florida state waters within the boundaries of the Florida Keys National Marine Sanctuary (FKNMS). The National Oceanic and Atmospheric Administration (NOAA) and the Board of Trustees of the Internal Improvement Trust Fund of the State of Florida, (“State of Florida” or “state”) are the co-trustees for the natural resources within the FKNMS. This report documents the efficacy of the restoration effort, the condition of the restored reef area two year and four months post-effort, and provides a picture of surrounding reference areas, so as to provide a basis for future comparisons by which to evaluate the long-term success of the restoration. The largely sedentary behavior of many fishes on coral reefs is well established. Information on the movement behavior of individual fish, over fine temporal and spatial scales, however, continues to be limited. It is precisely this type of information that is critical for evaluating the success of marine reserves designed for the conservation and/or management of vagile fishes. In this pilot study we surgically-tagged eight hogfish (Lachnolaimus maximus Walbaum 1792) with coded-acoustic transmitters inside the Conch Reef Research Only Area (a no-take marine reserve) in the northern Florida Keys National Marine Sanctuary. Our primary objective was to characterize the movement of L. maximus across Conch Reef in the vicinity of the reserve. All fish were captured, surgically-tagged and released in situ during a saturation mission to the Aquarius Undersea Laboratory, which is located in the center of the reserve. Movement of tagged L. maximus was recorded for up to 95 days by three acoustic receivers deployed on the seafloor. Results showed clear diel patterns in L. maximus activity and regular movement among the receivers was recorded for seven of the eight tagged fish. Fidelity of tagged fish to the area of release was high when calculated at the scale of days, while within-day fidelity was comparatively low when calculated at the scale of hours. While the number of fish departures from the array also varied, the majority of departures for seven of the eight fish did not exceed 1-hr (with the exception of one 47-day departure), suggesting that when departures occurred, the fish did not travel far. Future efforts will significantly expand the number of receivers at Conch Reef such that fish movement behavior relative to the reserve boundaries can be quantified with increased temporal and spatial resolution. In April 2005, a SHOALS 1000T LIDAR system was used as an efficient alternative for safely acquiring data to describe the existing conditions of nearshore bathymetry and the intertidal zone over an approximately 40.7 km2 (11.8 nm2) portion of hazardous coastline within the Olympic Coast National Marine Sanctuary (OCNMS). Data were logged from 1,593 km (860 nm) of track lines in just over 21 hours of flight time. Several islands and offshore rocks were also surveyed, and over 24,000 geo-referenced digital still photos were captured to assist with data cleaning and QA/QC. The 1 kHz bathymetry laser obtained a maximum water depth of 22.2 meters. Floating kelp beds, breaking surf lines and turbid water were all challenges to the survey. Although sea state was favorable for this time of the year, recent heavy rainfall and a persistent low-lying layer of fog reduced acquisition productivity. The existence of a completed VDatum model covering this same geographic region permitted the LIDAR data to be vertically transformed and merged with existing shallow water multibeam data and referenced to the mean lower low water (MLLW) tidal datum. Analysis of a multibeam bathymetry-LIDAR difference surface containing over 44,000 samples indicated surface deviations from –24.3 to 8.48 meters, with a mean difference of –0.967 meters, and standard deviation of 1.762 meters. Errors in data cleaning and false detections due to interference from surf, kelp, and turbidity likely account for the larger surface separations, while the remaining general surface difference trend could partially be attributed to a more dense data set, and shoal-biased cleaning, binning and gridding associated with the multibeam data for maintaining conservative least depths important for charting dangers to navigation. In 2003, twelve marine protected areas were established in state waters (0-3 nmi) surrounding the Channel Islands. NOAA is considering extending this network (3-6 nmi) into deeper waters of the Channel Islands National Marine Sanctuary (CINMS). In order for effective long-term management of the deep water reserves to occur, a well-structured monitoring program is required to assess effectiveness. The CINMS and the National Marine Sanctuary Program (NMSP) hosted a 2-day workshop in April 2005 to develop a monitoring plan for the proposed federal marine reserves in that sanctuary. Conducted at the University of California at Santa Barbara, participants included scientists from academic, state, federal, and private research institutions. Workshop participants developed project ideas that could answer priority questions posed by the NMSP. This workshop report will be used to develop a monitoring plan for the reserves. Although ambient (background) noise in the ocean is a topic that has been widely studied since pre-World War II, the effects of noise on marine organisms has only been a focus of concern for the last 25 years. The main point of concern has been the potential of noise to affect the health and behavior of marine mammals. The Stellwagen Bank National Marine Sanctuary (SBNMS) is a site where the degradation of habitat due to increasing noise levels is a concern because it is a feeding ground and summer haven for numerous species of marine mammals. Ambient noise in the ocean is defined as “the part of the total noise background observed with an omnidirectional hydrophone.” It is an inherent characteristic of the medium having no specific point source. Ambient noise is comprised of a number of components that contribute to the “noise level” in varying degrees depending on where the noise is being measured. This report describes the current understanding of ambient noise and existing levels in the Stellwagen Bank National Marine Sanctuary. (PDF contains 32 pages.)

Marine reserves, often referred to as no-take MPAs, are defined as areas within which human activities that can result in the removal or alteration of biotic and abiotic components of an ecosystem are prohibited or greatly restricted (NRC 2001). Activities typically curtailed within a marine reserve are extraction of organisms (e.g., commercial and recreational fishing, kelp harvesting, commercial collecting), mariculture, and those activities that can alter oceanographic or geologic attributes of the habitat (e.g., mining, shore-based industrial-related intake and discharges of seawater and effluent). Usually, marine reserves are established to conserve biodiversity or enhance nearby fishery resources. Thus, goals and objectives of marine reserves can be inferred, even if they are not specifically articulated at the time of reserve formation. In this report, we review information about the effectiveness of the three marine reserves in the Monterey Bay National Marine Sanctuary (Hopkins Marine Life Refuge, Point Lobos Ecological Reserve, Big Creek Ecological Reserve), and the one in the Channel Islands National Marine Sanctuary (the natural area on the north side of East Anacapa Island). Our efforts to objectively evaluate reserves in Central California relative to reserve theory were greatly hampered for four primary reasons; (1) few of the existing marine reserves were created with clearly articulated goals or objectives, (2) relatively few studies of the ecological consequences of existing reserves have been conducted, (3) no studies to date encompass the spatial and temporal scope needed to identify ecosystem-wide effects of reserve protection, and (4) there are almost no studies that describe the social and economic consequences of existing reserves. To overcome these obstacles, we used several methods to evaluate the effectiveness of subtidal marine reserves in Central California. We first conducted a literature review to find out what research has been conducted in all marine reserves in Central California (Appendix 1). We then reviewed the scientific literature that relates to marine reserve theory to help define criteria to use as benchmarks for evaluation. A recent National Research Council (2001) report summarized expected reserve benefits and provided the criteria we used for evaluation of effectiveness. The next step was to identify the research projects in this region that collected information in a way that enabled us to evaluate reserve theory relative to marine reserves in Central California. Chapters 1-4 in this report provide summaries of those research projects. Contained within these chapters are evaluations of reserve effectiveness for meeting specific objectives. As few studies exist that pertain to reserve theory in Central California, we reviewed studies of marine reserves in other temperate and tropical ecosystems to determine if there were lessons to be learned from other parts of the world (Chapter 5). We also included a discussion of social and economic considerations germane to the public policy decision-making processes associated with marine reserves (Chapter 6). After reviewing all of these resources, we provided a summary of the ecological benefits that could be expected from existing reserves in Central California. The National Marine Sanctuaries Act (16 U.S.C. 1431, as amended) gives the Secretary of Commerce the authority to designate discrete areas of the marine environment as National Marine Sanctuaries and provides the authority to promulgate regulations to provide for the conservation and management of these marine areas. The waters of the Outer Washington Coast were recognized for their high natural resource and human use values and placed on the National Marine Sanctuary Program Site Evaluation List in 1983. In 1988, Congress directed NOAA to designate the Olympic Coast National Marine Sanctuary (Pub. L. 100-627). The Sanctuary, designated in May 1994, worked with the U.S. Coast Guard to request the International Maritime Organization designate an Area to be Avoided (ATBA) on the Olympic Coast. The IMO defines an ATBA as "a routeing measure comprising an area within defined limits in which either navigation is particularly hazardous or it is exceptionally important to avoid casualties and which should be avoided by all ships, or certain classes of ships" (IMO, 1991). This ATBA was adopted in December 1994 by the Maritime Safety Committee of the IMO, “in order to reduce the risk of marine casualty and resulting pollution and damage to the environment of the Olympic Coast National Marine Sanctuary”, (IMO, 1994). The ATBA went into effect in June 1995 and advises operators of vessels carrying petroleum and/or hazardous materials to maintain a 25-mile buffer from the coast. Since that time, Olympic Coast National Marine Sanctuary (OCNMS) has created an education and monitoring program with the goal of ensuring the successful implementation of the ATBA. The Sanctuary enlisted the aid of the U.S. and Canadian coast guards, and the marine industry to educate mariners about the ATBA and to use existing radar data to monitor compliance. Sanctuary monitoring efforts have targeted education on tank vessels observed transiting the ATBA. OCNMS's monitoring efforts allow quantitative evaluation of this voluntary measure. Finally, the tools developed to monitor the ATBA are also used for the more general purpose of monitoring vessel traffic within the Sanctuary. While the Olympic Coast National Marine Sanctuary does not currently regulate vessel traffic, such regulations are within the scope of the Sanctuary’s Final Environmental Impact Statement/Management Plan. Sanctuary staff participate in ongoing maritime and environmental safety initiatives and continually seek opportunities to mitigate risks from marine shipping.(PDF contains 44 pages.)

Submersible surveys at numerous reefs and banks in the northwestern Gulf of Mexico (NWGOM) were conducted as part of the Sustainable Seas Expedition (SSE) during July/August 2002 to identify reef fish communities, characterize benthic habitats, and identify deep coral reef ecosystems. To identify the spatial extent of hard bottom reef communities, the Flower Garden Banks National Marine Sanctuary (FGBNMS) and the U.S. Geological Survey (USGS) mapped approximately 2000 km2 of the Northwestern Gulf of Mexico (NWGOM) continental shelf during June 2002 with high-resolution multibeam bathymetry. Previous investigations conducted on the features of interest (with the exceptions of East and West Flower Garden and Sonnier Banks, accessible by SCUBA) had not been conducted since the 1970s and 1980s, and did not have the use of high-resolution maps to target survey sites. The base maps were instrumental in navigating submersibles to specific features at each study site during the Sustainable Seas Expedition (SSE)—a submersible effort culminating from a partnership between the National Atmospheric and Oceanic Administration (NOAA) and the National Geographic Society (NGS). We report the initial findings of our submersible surveys, including habitat and reef fish diversity at McGrail, Alderdice, and Sonnier Banks. A total of 120 species and 40,724 individuals were identified from video surveys at the three banks. Planktivorous fishes constituted over 87% by number for the three banks, ranging from 81.4% at Sonnier Banks to 94.3% at Alderdice Bank, indicating a direct link to pelagic prey communities, particularly in the deep reef zones. High numbers of groupers, snappers, jacks, and other fishery species were observed on all three features. These sites were nominated as Habitat Areas of Particular Concern (HAPC) by the Gulf of Mexico Fishery Council in March 2004. Data obtained during this project will contribute to benthic habitat characterization and assessment of the associated fish communities through future SCUBA, ROV, and submersible missions, and allow comparisons to other deep reef ecosystems found throughout the Gulf of Mexico and western Atlantic Ocean.

Elkhorn Slough was first exposed to direct tidal forcing from the waters of Monterey Bay with the construction of Moss Landing Harbor in 1946. Elkhorn Slough is located mid-way between Santa Cruz and Monterey close to the head of Monterey Submarine Canyon. It follows a 10 km circuitous path inland from its entrance at Moss Landing Harbor. Today, Elkhorn Slough is a habitat and sanctuary for a wide variety of marine mammals, fish, and seabirds. The Slough also serves as a sink and pathway for various nutrients and pollutants. These attributes are directly or indirectly affected by its circulation and physical properties. Currents, tides and physical properties of Elkhorn Slough have been observed on an irregular basis since 1970. Based on these observations, the physical characteristics of Elkhorn Slough are examined and summarized. Elkhorn Slough is an ebb-dominated estuary and, as a result, the rise and fall of the tides is asymmetric. The fact that lower low water always follows higher high water and the tidal asymmetry produces ebb currents that are stronger than flooding currents. The presence of extensive mud flats and Salicornia marsh contribute to tidal distortion. Tidal distortion also produces several shallow water constituents including the M3, M4, and M6 overtides and the 2MK3 and MK3 compound tides. Tidal elevations and currents are approximately in quadrature; thus, the tides in Elkhorn Slough have some of the characters of a standing wave system. The temperature and salinity of lower Elkhorn Slough waters reflect, to a large extent, the influence of Monterey Bay waters, whereas the temperature and salinity of the waters of the upper Slough (>5 km from the mouth) are more sensitive to local processes. During the summer, temperature and salinity are higher in the upper slough due to local heating and evaporation. Maximum tidal currents in Elkhorn Slough have increased from approximately 75 to 120 cm/s over the past 30 years. This increase in current speed is primarily due to the change in tidal prism which has increased from approximately 2.5 to 6.2 x 106 m3 between 1956 and 1993. The increase in tidal prism is the result of both 3 rapid man-made changes to the Slough, and the continuing process of tidal erosion. Because of the increase in the tidal prism, the currents in Elkhorn Slough exhibit positive feedback, a process with uncertain consequences. [PDF contains 55 pages]

Seasonal and cross-shelf patterns were investigated in larval fish assemblages on the continental shelf off the coast of Georgia. The influence of environmental factors on larval distributions also was examined, and larval transport processes on the shelf were considered. Ichthyoplankton and environmental data were collected approximately every other month from spring 2000 to winter 2002. Ten stations were repeatedly sampled along a 110-km cross-shelf transect, including four stations in the vicinity of Gray’s Reef National Marine Sanctuary. Correspondence analysis (CA) on untransformed community data identified two seasonal (warm weather [spring, summer, and fall] and winter) and three cross-shelf larval assemblages (inner-, mid-, and outer-shelf ). Five environmental factors (temperature, salinity, density, depth of the water column, and stratification) were related to larval cross-shelf distribution. Specifically, increased water column stratification was associated with the outer-shelf assemblage in spring, summer, and fall. The inner shelf assemblage was associated with generally lower temperatures and lower salinities in the spring and summer and higher salinities in the winter. The three cross-shelf regions indicated by the three assemblages coincided with the location of three primary water masses on the shelf. However, taxa occurring together within an assemblage were transported to different parts of the shelf; thus, transport across the continental shelf off the coast of Georgia cannot be explained solely by twodimensional physical factors.

The mission of NOAA’s Office of National Marine Sanctuaries (ONMS) is to serve as the trustee for a system of marine protected areas, to conserve, protect and enhance biodiversity. To assist in accomplishing this mission, the ONMS has developed a partnership with NOAA’s Center for Coastal Monitoring and Assessment’s Biogeography Branch (CCMA-BB) to conduct biogeographic assessments of marine resources within and adjacent to the marine waters of NOAA’s National Marine Sanctuaries (Kendall and Monaco, 2003). Biogeography is the study of spatial and temporal distributions of organisms, their associated habitats, and the historical and biological factors that influence species’ distributions. Biogeography provides a framework to integrate species distributions and life history data with information on the habitats of a region to characterize and assess living marine resources within a sanctuary. The biogeographic data are integrated in a Geographical Information System (GIS) to enable visualization of species’ spatial and temporal patterns, and to predict changes in abundance that may result from a variety of natural and anthropogenic perturbations or management strategies (Monaco et al., 2005; Battista and Monaco, 2004). Defining biogeographic patterns of living marine resources found throughout the Northwestern Hawaiian Islands (NWHI) was identified as a priority activity at a May 2003 workshop designed to outline scientifi c and management information needs for the NWHI (Alexander et al., 2004). NOAA’s Biogeography Branch and the Papahanaumokuakea Marine National Monument (PMNM) under the direction of the ONMS designed and implemented this biogeographic assessment to directly support the research and management needs of the PMNM by providing a suite of spatially-articulated products in map and tabular formats. The major fi ndings of the biogeographic assessment are organized by chapter and listed below.

NOAA’s National Centers for Coastal Ocean Science (NCCOS) conducts and supports research, monitoring, assessments, and technical assistance to meet NOAA’s coastal stewardship and management responsibilities. In 2001 the Biogeography Branch of NCCOS partnered with NOAA’s National Marine Sanctuary Program (NMSP) to conduct biogeographic assessments to support the management plan updates for the sanctuaries. The first biogeographic assessment conducted in this partnership focused on three sanctuaries off north/ central California: Cordell Bank, Gulf of the Farallones and Monterey Bay. Phase I of this assessment was conducted from 2001 to 2004, with the primary goal to identify and gather the best available data and information to characterize and identify important biological areas and time periods within the study area. The study area encompasses the three sanctuaries and extends along the coastal ocean off California from Pt. Arena to Pt. Sal (35°-39°N). This partnership project was lead by the NCCOS Biogeography Branch, but included over 90 contributors and 25 collaborating institutions. Phase I results include: 1) a report on the overall assessment that includes hundreds of maps, tables and analyses; 2) an ecological linkage report on the marine and estuarine ecosystems along the coast of north/central California, and 3) related geographic information system (GIS) data and other summary data files, which are available for viewing and download in several formats at the following website: http://ccma.nos.noaa.gov/products/biogeography/canms_cd/welcome.html Phase II (this report) was initiated in the Fall of 2004 to complete the analyses of marine mammals and update the marine bird colony information. Phase II resulted in significant updates to the bird and mammal chapters, as well as adding an environmental settings chapter, which contains new and existing data and maps on the study area. Specifically, the following Phase II topics and items were either revised or developed new for Phase II: •environmental, ecological settings – new maps on marine physiographic features, sea surface temperature and fronts, chlorophyll and productivity •all bird colony or roost maps, including a summary of marine bird colonies •updated at-sea data CDAS data set (1980-2003) •all mammal maps and descriptions •new overall density maps for eight mammal species •new summary pinniped rookery/haulout map •new maps on at-sea richness for cetaceans and pinnipeds •most text in the mammal chapter •new summary tables for mammals on population status and spatial and temporal patterns

A study was initiated with field work in May 2007 to assess the status of ecological condition and stressor impacts throughout the U.S. continental shelf off South Florida, focusing on soft-bottom habitats, and to provide this information as a baseline for evaluating future changes due to natural or human-induced disturbances. The boundaries of the study region extended from Anclote Key on the western coast of Florida to West Palm Beach on the eastern coast of Florida, inclusive of the Florida Keys National Marine Sanctuary (FKNMS), and from navigable depths along the shoreline seaward to the shelf break (~100m). The study incorporated standard methods and indicators applied in previous national coastal monitoring programs — U.S. Environmental Protection Agency’s (EPA) Environmental Monitoring and Assessment Program (EMAP) and National Coastal Assessment (NCA) — including multiple measures of water quality, sediment quality, and biological condition. Synoptic sampling of the various indicators provided an integrative weight-of-evidence approach to assessing condition at each station and a basis for examining potential associations between presence of stressors and biological responses. A probabilistic sampling design, which included 50 stations distributed randomly throughout the region, was used to provide a basis for estimating the spatial extent of condition relative to the various measured indicators and corresponding assessment endpoints (where available). The study was conducted through a large cooperative effort by National Oceanic and Atmospheric Administration (NOAA)/National Centers for Coastal Ocean Science (NCCOS), EPA, U.S. Geological Survey (USGS), NOAA/Oceanic and Atmospheric Research (OAR)/Atlantic Oceanographic and Meteorological Laboratory in Miami, FKNMS, and the Florida Fish and Wildlife Conservation Commission (FWC). The majority of the South Florida shelf had high levels of dissolved oxygen (DO) in near-bottom water (> 5 mg L-1) indicative of “good” water quality.. DO levels in bottom waters exceeded this upper threshold at 98.8% throughout the coastal-ocean survey area. Only 1.2% of the region had moderate DO levels (2-5 mg/L) and no part of the survey area had DO <2.0 mg/L. In addition, offshore waters throughout the region had relatively low levels of total suspended solids (TSS), nutrients, and chlorophyll a indicative of oligotrophic conditions. Results suggested good sediment quality as well. Sediments throughout the region, which ranged from sands to intermediate muddy sands, had low levels of total organic carbon (TOC) below bioeffect guidelines for benthic organisms. Chemical contaminants in sediments were also mostly at low, background levels. For example, none of the stations had chemicals in excess of corresponding Effects-Range Median (ERM) probable bioeffect values or more than one chemical in excess of lower-threshold Effects-Range Low (ERL) values. Cadmium was the only chemical that occurred at moderate concentrations between corresponding ERL and ERM values. Sixty fish samples from 28 stations were collected and analyzed for chemical contaminants. Eleven of these samples (39% of sites) had moderate levels of contaminants, between lower and upper non-cancer human-health thresholds, and ten (36% of sites) had high levels of contaminants above the upper threshold.

The Tortugas Integrated Biogeographic Assessment presents a unique analysis of demographic changes in living resource populations, as well as societal and socioeconomic benefits that resulted from the Tortugas Ecological Reserves during the first five years after their implementation. In 2001, state and federal agencies established two no-take reserves within the region as part of the Florida Keys National Marine Sanctuary. The northern reserve (Tortugas Ecological Reserve North) was established adjacent to the Dry Tortugas National Park, which was first declared a national monument in 1935. The reserves were designed to protect a healthy coral reef ecosystem that supports diverse faunal assemblages and fisheries, serves as important spawning grounds for groupers and snappers, and includes essential feeding and breeding habitats for seabirds. The unique ecological qualities of the Tortugas region were recognized as far back as 1850, and it remains an important ecosystem and research area today. The two main goals of the Tortugas Ecological Reserve Integrated Ecological Assessment were: 1) to determine if demographic changes such as increases in abundance, average size and spawning potential of exploited populations occurred in the Tortugas region after reserve implementation; and 2) whether short-term economic losses occurred to fishers displaced by the reserve. This project utilized a biogeographic approach in which information on the physical features (i.e., habitat) and oceanographic patterns were first used to determine the spatial distribution of selected fish populations within and outside the Tortugas Ecological Reserve. Before-and-after reserve implementation comparisons of selected fish populations were then conducted to determine if demographic changes occurred in reef fish assemblages. These comparisons were done for the Tortugas region and also for a subset of available habitats within the Tortugas Ecological Reserve Study Area. Social and economic impacts of the reserves were determined through: 1) analyses of commercial landings and revenues from fishers, operating in the Tortugas region before and after reserve implementation and 2) surveys of recreational tour guides. Analyses of the commercial landings and revenues excluded areas inside Dry Tortugas National Park because commercial fishing has been prohibited within park boundaries since 1992.
