Guánica Bay is a major estuary on the southwest coast of Puerto Rico. Significant coral reef ecosystems are present outside the bay. These valuable habitats may be impacted by transport of sediments, nutrients and contaminants from the watershed, through the bay and into the offshore waters. The National Oceanic and Atmospheric Administration’s (NOAA) National Centers for Coastal Ocean Science (NCCOS), in consultation with local and regional experts, conducted an interdisciplinary assessment of coral reef ecosystems, contaminants, sedimentation rates and nutrient distribution patterns in and around Guánica Bay. This work was conducted using many of the same protocols as ongoing monitoring work underway elsewhere in the U.S. Caribbean and has enabled comparisons among coral reef ecosystems between this study and other locations in the region. This characterization of Guánica marine ecosystems establishes benchmark conditions that can be used for comparative documentation of future change, including possible negative outcomes due to future land use change, or improvement in environmental conditions arising from management actions. This report is organized into six chapters that represent a suite of interrelated studies. Chapter 1 provides a short introduction to the study area. Chapter 2 is focused on biogeographic assessments and benthic mapping of the study area, including new surveys of fish, marine debris and reef communities on hardbottom habitats in the study area. Chapter 3 quantifies the distribution and magnitude of a suite of contaminants (e.g., heavy metals, PAHs, PCBs, pesticides) in both surface sediments and coral tissues. Chapter 4 presents results of sedimentation measurements in and outside of the bay. Chapter 5 examines the distribution of nutrients in in the bay, offshore from the bay and in the watershed. Chapter 6 is a brief summary discussion that highlights key findings of the entire suite of studies.

The St. Croix East End Marine Park (STXEEMP) was established in 2003 as the first multi-use marine park managed by the U.S. Virgin Islands Department of Planning and Natural Resources. It encompasses an area of approximately 155 km2 and is entirely within Territorial waters which extend up to 3 nautical miles from shore. As stated in the 2002 management plan, the original goals were to: protect and maintain the biological diversity and other natural values of the area; promote sound management practices for sustainable production purposes; protect the natural resource base from being alienated for other land use purposes that would be detrimental to the area’s biological diversity; and to contribute to regional and national development (The Nature Conservancy, 2002). At the time of its establishment, there were substantial data gaps in knowledge about living marine resources in the St. Croix, and existing data were inadequate for establishing baselines from which to measure the future performance of the various management zones within the park. In response to these data gaps, National Centers for Coastal Ocean Science (NCCOS), Center for Coastal Monitoring and Assessment, Biogeography Branch (CCMA-BB) worked with territorial partners to characterize and assess the status of the marine environment in and around the STXEEMP and land-based stressors that affect them. This project collected and analyzed data on the distribution, diversity and landscape condition of marine communities across the STXEEMP. Specifically, this project characterized (1) landscape and adjacent seascape condition relevant to threats to coral reef ecosystem health, and (2) the marine communities within STXEEMP zones to increase local knowledge of resources exposed to different regulations and stressors.

NOAA’s National Centers for Coastal Ocean Science Biogeography Branch has mapped and characterized large portions of the coral reef ecosystems inside the U.S. coastal and territorial waters, including the U.S. Caribbean. The complementary protocols used in these efforts have enabled scientists and managers to quantitatively and qualitatively compare marine ecosystems in tropical U.S. waters. The Biogeography Branch used similar protocols to generate new benthic habitat maps for Fish Bay, Coral Bay and the St. Thomas East End Reserve (STEER). While this mapping effort marks the third time that some of these shallow-water habitats (≤40 m) have been mapped, it is the first time that nearly 100% of the seafloor has been characterized in each of these areas. It is also the first time that high resolution imagery describing seafloor depth has been collected in each of these areas. Consequently, these datasets provide new information describing the distribution of coral reef ecosystems and serve as a spatial baseline for monitoring change in the Fish Bay, Coral Bay and the STEER. Benthic habitat maps were developed for approximately 64.3 square kilometers of seafloor in and around Fish Bay, Coral Bay and the STEER. Twenty seven percent (17.5 square kilometers) of these habitat maps describe the seafloor inside the boundaries of the STEER, the Virgin Islands National Park and the Virgin Islands Coral Reef National Monument. The remaining 73% (46.8 square kilometers) describe the seafloor outside of these MPA boundaries. These habitat maps were developed using a combination of semi-automated and manual classification methods. Habitats were interpreted from aerial photographs and LiDAR (Light Detection and Ranging) imagery. In total, 155 distinct combinations of habitat classes describing the geology and biology of the seafloor were identified from the source imagery.

This report describes the creation and assessment of benthic habitat maps for shallow-water (<30m) marine environments of the Guánica/Parguera and Finca Belvedere Natural Reserve in southwest Puerto Rico. The objective was to provide spatially-explicit information on the habitat types, biological cover and live coral cover of the region’s coral reef ecosystem. These fine-scale habitat maps, generated by interpretation of 2010 satellite imagery, provide an update to NOAA’s previous digital maps of the U.S. Caribbean (Kendall et al., 2001) for these areas. Updated shallow-water benthic habitat maps for the Guánica/Parguera region are timely in light of ongoing restoration efforts in the Guánica Bay watershed. The bay is served directly by one river, the Rio Loco, which flows intermittently and more frequently during the rainy season. The watershed has gone through a series of manipulations and alterations in past decades, mainly associated with agricultural practices, including irrigation systems, in the upper watershed. The Guánica Lagoon, previously situated to the north of the bay, was historically the largest freshwater lagoon in Puerto Rico and served as a natural filter and sediment sink prior to the discharge of the Rio Loco into the Bay. Following alterations by the Southwest Water Project in the 1950s, the Lagoon’s adjacent wetland system was ditched and drained; no longer filtering and trapping sediment from the Rio Loco. Land use in the Guánica Bay/Rio Loco watershed has also gone through several changes (CWP, 2008). Similar to much of Puerto Rico, the area was largely deforested for sugar cane cultivation in the 1800s, although reforestation of some areas occurred following the cessation of sugar cane production (Warne et al., 2005). The northern area of the watershed is generally mountainous and is characterized by a mix of forested and agricultural lands, particularly coffee plantations. Closer to the coast, the Lajas Valley Agricultural Reserve extends north of Guánica Bay to the southwest corner of the island. The land use practices and watershed changes outlined above have resulted in large amounts of sediment being distributed in the Rio Loco river valley (CWP, 2008). Storm events and seasonal flooding also transport large amounts of sediment to the coastal waters. The threats of upstream watershed practices to coral reefs and the nearshore marine environment have been gaining recognition. Guánica Bay, and the adjacent marine waters, has been identified as a “management priority area” by NOAA’s Coral Reef Conservation Program (CRCP, 2012). In a recent Guánica Bay watershed management plan, several critical issues were outlined in regards to land-based sources of pollution (LBSP; CWP, 2008). These include: upland erosion from coffee agriculture, filling of reservoirs with sediment, in-stream channel erosion, loss of historical Guánica lagoon, legacy contaminants and sewage treatment (CWP, 2008). The plan recommended several management actions that could be taken to reduce impacts of LBSP, which form the basis of Guánica watershed restoration efforts.

The overall purpose of this project was to collect available information on the characteristics of essential fish habitats in protected and non-protected marine areas around the islands of Puerto Rico. Specifically, this project compiled historical information on benthic habitats and the status of marine resources into a Geographic Information System (GIS) by digitizing paper copies of existing marine geologic maps that were developed for the Caribbean Fishery Management Council (CFMC) for areas around the Commonwealth of Puerto Rico. In addition, information on benthic habitat types, Essential Fish Habitat (EFH) requirements, and fishing and non-fishing impacts to marine resources were compiled for two priority areas: La Parguera and Vieques. The information obtained will help to characterize and select habitats for future monitoring of impacts of fishing and non-fishing activities and to develop management recommendations for conservation of important marine habitats. The project focused specifically on areas identified as priorities for conservation by the Puerto Rico Department of Natural and Environmental Resources (DNER) and the Local Action Strategy Overfishing Group.

The Flower Garden Banks National Marine Sanctuary (FGBNMS) is located in the northwestern Gulf of Mexico approximately 180 km south of Galveston, Texas. The sanctuary’s distance from shore combined with its depth (the coral caps reach to within approximately 17 m of the surface) result in limited exposure of this coral reef ecosystem to natural and human-induced impacts compared to other coral reefs of the western Atlantic. In spite of this, the sanctuary still confronts serious impacts including hurricanes events, recent outbreaks of coral disease, an increase in the frequency of coral bleaching and the massive Diadema antillarum die-off during the mid-1980s. Anthropogenic impacts include large vessel anchoring, commercial and recreational fishing, recreational scuba diving, and oil and gas related activities. The FGBNMS was designated in 1992 to help protect against some of these impacts. Basic monitoring and research efforts have been conducted on the banks since the 1970s. Early on, these efforts focused primarily on describing the benthic communities (corals, sponges) and providing qualitative characterizations of the fish community. Subsequently, more quantitative work has been conducted; however, it has been limited in spatial scope. To complement these efforts, the current study addresses the following two goals put forth by sanctuary management: 1) to develop a sampling design for monitoring benthic fish communities across the coral caps; and 2) to obtain a spatial and quantitative characterization of those communities and their associated habitats.

Digital maps of the shallow (<~30m deep) coral reef ecosystems of Majuro Atoll, Republic of the Marshall Islands, were created through visual interpretation of remote sensing imagery acquired between 2004 and 2006. Reef ecosystem features were digitized directly into a Geographic Information System. Benthic features were categorized according to a classification scheme with attributes including zone (location such as lagoon or forereef, etc.), structure (bottom type such as sand or patch reef, etc.) and percent hard bottom. This atlas consists of 27 detailed maps displaying reef zone and structure of coral ecosystems around Majuro. Adjacent maps in the atlas overlap slightly to ensure complete coverage. Maps and associated products can be used to support science and management activities on Majuro reef ecosystems including inventory, monitoring, conservation, and sustainable development applications. Maps are not to be used for navigation.

This paper deals with the male reproductive organs of nine species of penaeid prawns; Penaeus penicillatus Alcock, P. merguiensis De Man, P. semisulcatus De Haan, Metapenaeus affinis (H.Milne Edwards), M. monoceros (Fabricius), M. stebbingi Nobili, Parapenaeopsis hardwickii (Miers), P. sculptilis (Heller) and P. stylifera (H. Milne Edwards). The male reproductive organs exhibited structural variations, which were more pronounced at generic level. These variations are mainly due to the type of spermatophore they possess. One species of each genus, that is, P. merguiensis, M. affinis and P. sculptilis were also studied histologically to examine the internal structure of the male reproductive organs. Spermatophores of the six species belonging to the genera Penaeus and Parapenaeopsis are also described and illustrated.

A female of Penaeus merguiensis de Man collected from Karachi fish harbour (8 May, 1993) was with a large specimen of bopyrid in its right gill chamber. Since this was the second record (see Tirmizi and Bashir, 1973) of a bopyrid from a species other than Parapenauopsis stylifera H. Milne-Edwards the specimen was examined out of curiosity.

Seasonal variations in the occurrence and abundance of penaeid prawn larvae in the Mandovi and Zuari estuaries of Goa were studied. Larvae and post-larvae of commercially important species viz. Metapenaeus dobsoni (Miers), M.affinis (H. Milne Edwards). M. Monoceros (Fabricius), Penaeus merguiensis de Man and Parapenaeopsis stylifera (H. Milne Edwards) were recorded in that order of abundance. Protozoea and mysis stages were dominant in surface zooplankton collections while the post-larvae were more in the bottom samples. Based on larval density, M. dobsoni appeared to be a continuous breeder. The active spawning periods in other species were during the late post-monsoon and pre-monsoon seasons varying with the species. Peak recruitment of post-larvae in the estuaries was observed mostly during southwest monsoon months (June to September). Penaeid prawn larval ingression was more in the Zuari estuary compared to the Mandovi estuary. Their numerical abundance gradually decreased towards the upstream areas. The feasibility of large scale collection of penaeid prawn larvae for aquaculture is indicated.
