Executive Summary: Circulation and Exchange of Florida Bay and South Florida Coastal Waters The coastal ecosystem of South Florida is comprised of distinct marine environments. Circulation of surface waters and exchange processes, which respond to both local and regional forcings, interconnect different coastal environments. In addition, re-circulating current systems within the South Florida coastal ecosystem such as the Tortugas Gyre contribute to retention of locally spawned larvae. Variability in salinity, chlorophyll, and light transmittance occurs on a wide range of temporal and spatial scales, in response to both natural forcing, such as seasonal precipitation and evaporation and interannual “El Niño” climate signals, and anthropogenic forcing, such as water management practices in south Florida. The full time series of surface property maps are posted at www.aoml.noaa.gov/sfp. Regional surface circulation patterns, shown by satellite-tracked surface drifters, respond to large-scale forcing such as wind variability and sea level slopes. Recent patterns include slow flow from near the mouth of the Shark River to the Lower Keys, rapid flow from the Tortugas to the shelf of the Carolinas, and flow from the Tortugas around the Tortugas Gyre and out of the Florida Straits. The Southwest Florida Shelf and the Atlantic side of the Florida Keys coastal zone are directly connected by passages between the islands of the Middle and Lower Keys. Movement of water between these regions depends on a combination of local wind-forced currents and gravitydriven transports through the passages, produced by cross-Key sea level differences on time scales of several days to weeks, which arise because of differences in physical characteristics (shape, orientation, and depth) of the shelf on either side of the Keys. A southeastward mean flow transports water from western Florida Bay, which undergoes large variations in water quality, to the reef tract. Adequate sampling of oceanographic events requires both the capability of near real-time recognition of these events, and the flexibility to rapidly stage targeted field sampling. Capacity to respond to events is increasing, as demonstrated by investigations of the 2002 “blackwater” event and a 2003 entrainment of Mississippi River water to the Tortugas. This compendium presents information on the life history, diet, and abundance and distribution of 46 of the more abundant juvenile and small resident fish species, and data on three species of seagrasses in Florida Bay, Everglades National Park. Abundance and distribution of fish data were derived from three sampling schemes: (1) an otter trawl in basins (1984–1985, 1994–2001), (2) a surface trawl in basins (1984–1985), and (3) a surface trawl in channels (1984–1985). Results from surface trawling only included pelagic species. Collections made with an otter trawl in basins on a bi-monthly basis were emphasized. Nonparametric statistics were used to test spatial and temporal differences in the abundance of species and seagrasses. Fish species accounts were presented in four sections – Life history, Diet, Abundance and distribution, and Length-frequency distributions. Although Florida Bay is a subtropical estuary, the majority of fish species (76%) had warm-temperate affinities; i.e., only 24% were solely tropical species. The five most abundant species collected, in descending order, by (1) otter trawl in basins were: Eucinostomus gula, Lucania parva, Anchoa mitchilli, Lagodon rhomboides, and Syngnathus scovelli; (2) surface trawl in basins were: Hyporhamphus unifasciatus, Strongylura notata, Chriodorus atherinoides, Anchoa hepsetus, and Atherinomorus stipes; (3) surface trawl in channels were: Hypoatherina harringtonensis, A. stipes, A. mitchelli, H. unifasciatus, and C. atherinoides. Paralarval and juvenile cephalopods collected in plankton samples on 21 western North Atlantic cruises were identified and enumerated. The 3731 specimens were assigned to 44 generic and specific taxa. This paper describes their spatial and temporal distributions and their developmental morphology. The smallest paralarvae recognized for a number of species are identified and illustrated. The two most abundant and most frequently collected taxa were identifiable to species based on known systematic characters of young, as well as on distribution of the adults. These were the neritic squids Loligo pealeii and Illex illecebrosus collected north of Cape Hatteras, both valuable fishery resources. Other abundant taxa included two morphotypes of ommastrephids, at least five species of enoploteuthids, two species of onychoteuthids, and unidentified octopods. Most taxa were distributed widely both in time and in space, although some seasonal and mesoscale-spatial patterns were indicated. The taxa that appeared to have distinct seasonal distribution included most of the neritic species and, surprisingly, the young of the bathypelagic cranchiids. In eight seasonal cruises over the continental shelf of the middle U.S. Atlantic states, neritic taxa demonstrated approximately the same seasonal patterns during two consecutive years. Interannual differences in the oceanic taxa collected on the shelf were extreme. The highest abundance and diversity of planktonic cephalopods in the oceanic samples were consistently found in the vicinity of the Gulf Stream. Only eight of the oceanic taxa appeared to have limited areal distributions, compared with twelve taxa that were found throughout the western North Atlantic regions sampled in this study. Many taxa, however, were not collected frequently enough to describe seasonal or spatial patterns. Comparisons with published accounts of other cephalopod surveys indicate both strengths and weaknesses in various sampling techniques for capturing the young of oceanic cephalopods. Enoploteuthids were abundant both in our study and in other studies using midwater trawls in several areas of the North Atlantic. Thus, this family probably is adequately sampled over its developmental range. In contrast, octopoteuthids and chtenopterygiids are rare in collections made by small to medium-sized midwater trawls but are comparatively common in plankton samples. For families that are relatively common in plankton samples, paralarval abundance, derived similarly to the familiar ichthyoplankton surveys of fisheries science, may be the most reliable method of gathering data on distribution and abundance. Monitoring of the waters of the Middle Atlantic Bight and Gulf of Maine has been conducted by the MARMAP Ships of Opportunity Program since the early 1970's. Presented in this atlas are portrayals of the temporal and spatial patterns of surface and bottom temperature and surface salinity for these areas during the period 1978-1990. These patterns are shown in the form of time-space diagrams for single-year and multiyear (base period) time frames. Each base period figure shows thirteen-year (1978-1990) mean conditions, sample variance in the form of standard deviations of the measured values, and data locations. Each single-year figure displays annual conditions, sampling locations, and departures of annual conditions from the thirteen-year means, expressed as algebraic anomalies and standardized anomalies. The benthic macrofauna of the New York Bight has been monitored extensively, primarily to determine trends over space and time in biological effects of waste inputs. In the present study, from 44 to 48 stations were sampled each summer from 1980-1985. Data from other Bight benthic studies are included to· extend the temporal coverage from 1979 to 1989. Numbers of species and amphipods per sample, taken as relatively sensitive indicators of environmental stress, showed consistent spatial patterns. Lowest values were found in the Christiaensen Basin and other inshore areas, and numbers increased toward the outermost shelf and Hudson Shelf Valley stations. There were statistically significant decreases in species and amphipods at most stations from 1980 to 1985. (Preliminary data from a more recent study suggest numbers of species increased again between 1986 and 1989.) Cluster analysis of 1980-85 data indicated several distinct assemblages-sewage sludge dumpsite, sludge accumulation area, inner Shelf Valley, outer Shelf Valley, outer shelf-with little change over time. The "enriched" and "highly altered" assemblages in the Basin appear similar to those reported since sampling began there in 1968. No consistently defaunated areas have been found in any sampling programs over the past 20 years. On a gross level, therefore, recent faunal responses to any environmental changes are not evident, but the more sensitive measures used, i.e. numbers of species and amphipods, do indicate widespread recent effects. Causes of the faunal changes are not obvious; some possibilities, including increasing effects of sewage sludge or other waste inputs, natural factors, and sampling artifacts, are discussed. Larvae of over 50 families of nearshore fishes were taken in oceanic waters about 13 km offshore of the leeward (southwest) coast of Oahu, Hawaii during 1977-78, The five most frequently taken families (Labridae, Parapercidae, Serranidae, Gobiidae, and Carangidae) made up over 50% of the total nearshore larvae. Most other families were taken very infrequently. Comparison of catch data from three types of nets indicated that 1.25-m diameter bongo nets often sampled larvae as well or better than a 3-m Isaacs-Kidd trawl and that smaller, 70-cm diameter bongo nets were often as effective as the larger nets for certain abundant taxa. Only a few taxa showed evidence of seasonal patterns in abundance. Irregular temporal variability in abundance of some taxa may have been related to occasional recent influxes of surface water from closer to shore. Most larvae taken were late preflexion stage or older. Densities of even the most abundant taxa were rarely greater than 0.001 m-3. The nearshore fish larvae were not dominated by taxa with large larvae or with larvae possessing apparent specializations to pelagic existence, Most taxa taken were pelagic spawners as adults, but larvae of demersal spawners were roughly as well represented as demersal spawners are among the nearshore fish fauna. Previous studies of waters closer to shore probably sampled insufficient volumes for any but a few exceptionally abundant taxa. Sampling with volumes filtered of the order of 104-105 m3 will be necessary to determine if the dominant taxa taken by the present study are ever more abundant closer to shore, (PDF file contains 23 pages.)

Acomprehensive description of the Massachusetts coastal lobster (Homarus americanus) resou,rce was obtained by sampling commercial catches coastwide at sea and at dealerships between 1981 and 1986. Acommercial lobster sea-sampling program, wherein six coastal regions were sampled monthly, with an areal and temporal data weighting design, was the primary source of data. An improved index of catch per trap haul/set-over-day was generated by modeling the relationship between catch and immersion time and standardizing effort. This 6-year time-series of mean annual catch rates tracked closely the landings trend for territorial waters. During the study period there was a gradual increase in indices of exploitation and total annual mortality which corresponded to a gradual decline in mean carapace length of marketable lobster. The frequency of culls escalated from 10.0% in 1981 to 20.9% in 1986, while the percentage of lobster found dead in traps was consistently less than 1%. The sex ratio (%F:%M) was significantly different from 50:50 and approximated a 60:40 relationship during the study period. Male and female weight-length relationships were significantly different. Females weighed more than males at smaller sizes and less than males at larger sizes. A north-south clinal trend was evident wherein lobster north of Cape Cod weighed less at length than those from regions south of Cape Cod. Functional size-maturity relationships were developed for female lobster by staging cement gland development. Proportions mature at size represent more realistic values than those obtained by analyses of percent of females ovigerous. Regional variation occurred in most of the parameters studied. Three lobster groups, differing in major population descriptors, are defined by our data.(PDF file contains 28 pages.)

Species composition, biomass, density, and diversity of benthic invertebrates from six bard-bottom areas were evaluated. Seasonal collections using a dredge, trawl, and suction and grab samplers yielded 432, 525, and 845 taxa, respectively. Based on collections wltb the different gear types, species composition of invertebrates was found to change bathymetrically. Inner- and mlddle-shelf sites were more similar to each other in terms of invertebrate species composition than they were to outer-shelf sites, regardless of season. Sites on the inner and outer shelf were grouped according to latitude; however, results suggest that depth is apparently a more important determinant of invertebrate species composition than either season or latitude. Sponges generally dominated dredge and trawl collections in terms of biomass. Generally, cnidarians, bryozoans, and sponges dominated at sites In terms of number of taxa collected. The most abundant smaller macrofauna collected in suction and grab samples were polychaetes, amphipods, and mollusks. Densities of the numerically dominant species changed botb seasonally and bathymetrically, with very few of these species restricted to a specific bathymetrlc zone. The high diversity of invertebrates from hard-bottom sites is attributed to the large number of rare species. No consistent seasonal changes in diversity or number of species were noted for individual stations or depth zones. In addition, H and its components showed no definite patterns related to depth or latitude. However, more species were collected at middle-shelf sites than at inner- or outer-shelf sites, which may be related to more stable bottom temperature or greater habitat complexity in that area. Atlantic menhaden, Brrvoortia tyrannus, the object of a major purse-seine fishery along the U.S. east coast, are landed at plants from northern Florida to central Maine. The National Marine Fisheries Service has sampled these landings since 1955 for length, weight, and age. Together with records of landings at each plant, the samples are used to estimate numbers of fish landed at each age. This report analyzes the sampling design in terms of probablity sampling theory. The design is c1assified as two-stage cluster sampling, the first stage consisting of purse-seine sets randomly selected from the population of all sets landed, and the second stage consisting of fish randomly selected from each sampled set. Implicit assumptions of this design are discussed with special attention to current sampling procedures. Methods are developed for estimating mean fish weight, numbers of fish landed, and age composition of the catch, with approximate 95% confidence intervals. Based on specific results from three ports (port Monmouth, N.J., Reedville, Va., and Beaufort, N.C.) for the 1979 fishing season, recommendations are made for improving sampling procedures to comply more exactly with assumptions of the sampling design. These recommendatlons include adopting more formal methods for randomizing set and fish selection, increasing the number of sets sampled, considering the bias introduced by unequal set sizes, and developing methods to optimize the use of funds and personnel. ENGLISH: The staff of the Inter-American Tropical Tuna Commission is collecting and analyzing catch statistics of the Eastern Pacific fishery for yellowfin tuna (Neothunnus macropterus) and skipjack (Katsuwonus pelamis) in order to provide the factual information required for maintaining the catch of these species at maximum sustainable levels (Shimada and Schaefer, 1956). Careful, systematic and continued studies of the population structure, life history, and ecology of these species are needed for a proper and adequate interpretation of the catch statistics so that a sound conservation program may be achieved (Schaefer, 1956). SPANISH: El personal científico de la Comisión Interamericana del Atún Tropical cumple, entre sus tareas, la de reunir y analizar las estadísticas de pesca del atún aleta amarilla (Neothunnus macropterus) y del barrilete (Katsuwonus pelamis) de la pesquería del Pacífico Oriental, a fin de adquirir la información necesaria para mantener la pesca de estas especies a niveles de producción máxima sostenible (Shimada y Schaefer, 1956). Estudios cuidadosos, sistemáticos y continuos de la estructura de la población y ciclo de vida y ecología de estas especies, son necesarios para lograr una interpretación adecuada de las estadísticas de pesca, de modo que éstas, a su vez, permitan realizar un programa conservacionista serio (Schaefer, 1956). Data are presented on the spatial distribution and long-term temporal trends in the occurrence of neoplastic liver lesions of North Sea dab (Limanda limanda) in the period 1988 to 2001, obtained in the framework of the regular fish disease monitoring programme carried out by the German Federal Research Centre for Fishery. Highest prevalences consistently recorded in the first part of the period occurred in the German Bight, at the Dogger Bank and at sampling sites off Humber and Wash. In contrast, stations in the northern North Sea (e.g. in the Firth of Forth area) were always characterised by low prevalences. Particularly during the first years of observation, a clear and general decrease in prevalence could be observed, that was most pronounced in the hot spot areas German Bight and Dogger Bank compared to the Firth of Forth. Current data reveal that, due to the decrease, spatial differences between sampling sites are now much less obvious than at the beginning of the studies. Limited chemical data available suggest that the temporal decrease in prevalence of liver tumours and their precursor stages generally correspond with the decrease in organic contaminants in dab livers as well as in water and sediments. However, the spatial variation in prevalence recorded can not entirely be explained by contaminant levels. For instance, the prevalence was continuously low in the Firth of Forth area wheras the contaminant levels in dab were comparatively high. The opposite feature was observed at the Dogger Bank. Future studies will therefore address the role of other host- and site-specific factors potentially involved in the aetiology of the disease.

In an effort to evaluate the production potential of an artificial impoundment, the phytoplankton of the Shen reservoir was sampled from November 1981 to June 1982 at three stations during three periods of distinct seasonal hydrographic characteristics. The samples were subsampled and quantified. Most of the phytoplankton were identified to the species level. There were in all 53 species comprising Chlorophyceae contributing 36.70% with species of Volvox, Pediastrum, Closterium, Staurodesmus and Ankistrodesmus as dominant species in this group. The Cyanophyceae contributed 30.00% with species of Microcystis, Nostoc , and Oscillatoria as the dominant species. An analysis of temporal and spatial changes in composition and abundance of the various groups showed that these were influenced by water temperature, sampling period and station. Based on the trophic status of the most abundant species, the composition of the phytoplankton is indicative of a tropical reservoir with a moderate productivity for fish culture

ENGLISH: A two-stage sampling design is used to estimate the variances of the numbers of yellowfin in different age groups caught in the eastern Pacific Ocean. For purse seiners, the primary sampling unit (n) is a brine well containing fish from a month-area stratum; the number of fish lengths (m) measured from each well are the secondary units. The fish cannot be selected at random from the wells because of practical limitations. The effects of different sampling methods and other factors on the reliability and precision of statistics derived from the length-frequency data were therefore examined. Modifications are recommended where necessary. Lengths of fish measured during the unloading of six test wells revealed two forms of inherent size stratification: 1) short-term disruptions of existing pattern of sizes, and 2) transition zones between long-term trends in sizes. To some degree, all wells exhibited cyclic changes in mean size and variance during unloading. In half of the wells, it was observed that size selection by the unloaders induced a change in mean size. As a result of stratification, the sequence of sizes removed from all wells was non-random, regardless of whether a well contained fish from a single set or from more than one set. The number of modal sizes in a well was not related to the number of sets. In an additional well composed of fish from several sets, an experiment on vertical mixing indicated that a representative sample of the contents may be restricted to the bottom half of the well. The contents of the test wells were used to generate 25 simulated wells and to compare the results of three sampling methods applied to them. The methods were: (1) random sampling (also used as a standard), (2) protracted sampling, in which the selection process was extended over a large portion of a well, and (3) measuring fish consecutively during removal from the well. Repeated sampling by each method and different combinations indicated that, because the principal source of size variation occurred among primary units, increasing n was the most effective way to reduce the variance estimates of both the age-group sizes and the total number of fish in the landings. Protracted sampling largely circumvented the effects of size stratification, and its performance was essentially comparable to that of random sampling. Sampling by this method is recommended. Consecutive-fish sampling produced more biased estimates with greater variances. Analysis of the 1988 length-frequency samples indicated that, for age groups that appear most frequently in the catch, a minimum sampling frequency of one primary unit in six for each month-area stratum would reduce the coefficients of variation (CV) of their size estimates to approximately 10 percent or less. Additional stratification of samples by set type, rather than month-area alone, further reduced the CV's of scarce age groups, such as the recruits, and potentially improved their accuracy. The CV's of recruitment estimates for completely-fished cohorts during the 198184 period were in the vicinity of 3 to 8 percent. Recruitment estimates and their variances were also relatively insensitive to changes in the individual quarterly catches and variances, respectively, of which they were composed. Para barcos cerqueros, la unidad primaria de muestreo (n) es una bodega de salmuera que contenía peces de un estrato de mes-área; el numero de ta11as de peces (m) medidas de cada bodega es la unidad secundaria. Limitaciones de carácter practico impiden la selección aleatoria de peces de las bodegas. Por 10 tanto, fueron examinados los efectos de distintos métodos de muestreo y otros factores sobre la confiabilidad y precisión de las estadísticas derivadas de los datos de frecuencia de ta11a. Se recomiendan modificaciones donde sean necesarias. Las ta11as de peces medidas durante la descarga de seis bodegas de prueba revelaron dos formas de estratificación inherente por ta11a: 1) perturbaciones a corto plazo en la pauta de ta11as existente, y 2) zonas de transición entre las tendencias a largo plazo en las ta11as. En cierto grado, todas las bodegas mostraron cambios cíclicos en ta11a media y varianza durante la descarga. En la mitad de las bodegas, se observo que selección por ta11a por los descargadores indujo un cambio en la ta11a media. Como resultado de la estratificación, la secuencia de ta11as sacadas de todas las bodegas no fue aleatoria, sin considerar si una bodega contenía peces de un solo lance 0 de mas de uno. El numero de ta11as modales en una bodega no estaba relacionado al numero de lances. En una bodega adicional compuesta de peces de varios lances, un experimento de mezcla vertical indico que una muestra representativa del contenido podría estar limitada a la mitad inferior de la bodega. Se uso el contenido de las bodegas de prueba para generar 25 bodegas simuladas y comparar los resultados de tres métodos de muestreo aplicados a estas. Los métodos fueron: (1) muestreo aleatorio (usado también como norma), (2) muestreo extendido, en el cual el proceso de selección fue extendido sobre una porción grande de una bodega, y (3) medición consecutiva de peces durante la descarga de la bodega. EI muestreo repetido con cada método y distintas combinaciones de n y m indico que, puesto que la fuente principal de variación de ta11a ocurría entre las unidades primarias, aumentar n fue la manera mas eficaz de reducir las estimaciones de la varianza de las ta11as de los grupos de edad y el numero total de peces en los desembarcos. El muestreo extendido evito mayormente los efectos de la estratificación por ta11a, y su desempeño fue esencialmente comparable a aquel del muestreo aleatorio. Se recomienda muestrear con este método. El muestreo de peces consecutivos produjo estimaciones mas sesgadas con mayores varianzas. Un análisis de las muestras de frecuencia de ta11a de 1988 indico que, para los grupos de edad que aparecen con mayor frecuencia en la captura, una frecuencia de muestreo minima de una unidad primaria de cada seis para cada estrato de mes-área reduciría los coeficientes de variación (CV) de las estimaciones de ta11a correspondientes a aproximadamente 10% 0 menos. Una estratificación adicional de las muestras por tipo de lance, y no solamente mes-área, redujo aun mas los CV de los grupos de edad escasos, tales como los reclutas, y mejoró potencialmente su precisión. Los CV de las estimaciones del reclutamiento para las cohortes completamente pescadas durante 1981-1984 fueron alrededor de 3-8%. Las estimaciones del reclutamiento y sus varianzas fueron también relativamente insensibles a cambios en las capturas de trimestres individuales y las varianzas, respectivamente, de las cuales fueron derivadas. This thesis explored the relationship between hydrological variability and associated changes in fish communities in the upper Salado river lakes (Pampa plain, Argentina). The sampling design included five sites along the river connected lakes being explored for fish, hydrological and environmental data during different hydrological conditions. The temporal dynamic of main environmental characteristics of these lakes show that hydrology largely regulates some of the most important factors influencing fish ecology. Changes in fish communities associated with this hydrological and environmental dynamic allow to speculate a first approach towards the functioning of the system as a whole. Following oscillation between droughts and floods, study lakes have shown significant changes on abundance of major fish species, as well as on their recruitment success, which finally leaded to marked changes in fish community structure. Interestingly, trophic structure of communities did not change as much. iOdontesthes bonariensis/i was more abundant during droughts and in saltier sites but also displayed an improvement in recruitment success during these harsh abiotic conditions. Conversely, the abundance of iParapimelodus valenciennis, Cyphocharax voga/i and iCyprinus carpio/i as well as its recruitment success, were largely favoured by lower water residence times and total salinity. This dichotomy is mainly based on different life history strategies of these species against flor and environmental variability and it support the existence of different functional groups among the fish species of upper Salado river lakes. iOligosarcus jenynsii/i did not showed as evident functional response. In conclusion, hydrological and environmental variability can be considered as one of the main factors regulating the functioning and structure of fish communities in these very shallow lowland river lakes of the Pampa plain. Following these results some implications for an eventual regulation of the river regime are discussed.
