Due to its elevated cellulolytic activity, the filamentous fungus Trichoderma harzianum (T. harzianum) has considerable potential in biomass hydrolysis application. Cellulases from Trichoderma reesei have been widely used in studies of cellulose breakdown. However, cellulases from T. harzianum are less-studied enzymes that have not been characterized biophysically and biochemically as yet. Here, we examined the effects of pH and temperature on the secondary and tertiary structures, compactness, and enzymatic activity of cellobiohydrolase Cel7A from T. harzianum (Th Cel7A) using a number of biophysical and biochemical techniques. Our results show that pH and temperature perturbations affect Th Cel7A stability by two different mechanisms. Variations in pH modify protonation of the enzyme residues, directly affecting its activity, while leading to structural destabilization only at extreme pH limits. Temperature, on the other hand, has direct influence on mobility, fold, and compactness of the enzyme, causing unfolding of Th Cel7A just above the optimum temperature limit. Finally, we demonstrated that incubation with cellobiose, the product of the reaction and a competitive inhibitor, significantly increased the thermal stability of Th Cel7A. Our studies might provide insights into understanding, at a molecular level, the interplay between structure and activity of Th Cel7A at different pH and temperature conditions.

A previous study of the retinitis pigmentosa mutation L125R and two designed mutations at this site, L125A and L125F, showed that these mutations cause partial or total misfolding of the opsins expressed in COS cells from the corresponding mutant opsin genes. We now report on expression and characterization of the opsins from the following retinitis pigmentosa mutants in the transmembrane domain of rhodopsin that correspond to six of the seven helices: G51A and G51V (helix A), G89D (helix B), A164V (helix D), H211P (helix E), P267L and P267R (helix F), and T297R (helix G). All the mutations caused partial misfolding of the opsins as observed by the UV/visible absorption characteristics and by separation of the expressed opsins into fractions that bound 11-cis-retinal to form the corresponding mutant rhodopsins and those that did not bind 11-cis-retinal. Further, all the mutant rhodopsins prepared from the above mutants, except for G51A, showed strikingly abnormal bleaching behavior with abnormal metarhodopsin II photointermediates. The results show that retinitis pigmentosa mutations in every one of the transmembrane helices can cause misfolding of the opsin. Therefore, on the basis of these and previous results, we conclude that defects in the packing of the transmembrane helices resulting from these mutations are relayed to the intradiscal domain, where they cause misfolding of the opsin by inducing the formation of a disulfide bond other than the native Cys-110—Cys-187 disulfide bond. Thus, there is coupling between packing of the helices in the transmembrane domain and folding to a tertiary structure in the intradiscal domain.

The cytokine hormone leptin is a key signalling molecule in many pathways that control physiological functions. Although leptin demonstrates structural conservation in mammals, there is evidence of positive selection in primates, lagomorphs and chiropterans. We previously reported that the leptin genes of the grey and harbour seals (phocids) have significantly diverged from other mammals. Therefore we further investigated the diversification of leptin in phocids, other marine mammals and terrestrial taxa by sequencing the leptin genes of representative species. Phylogenetic reconstruction revealed that leptin diversification was pronounced within the phocid seals with a high dN/dS ratio of 2.8, indicating positive selection. We found significant evidence of positive selection along the branch leading to the phocids, within the phocid clade, but not over the dataset as a whole. Structural predictions indicate that the individual residues under selection are away from the leptin receptor (LEPR) binding site. Predictions of the surface electrostatic potential indicate that phocid seal leptin is notably different to other mammalian leptins, including the otariids. Cloning the grey seal leptin binding domain of LEPR confirmed that this was structurally conserved. These data, viewed in toto, support a hypothesis that phocid leptin divergence is unlikely to have arisen by random mutation. Based upon these phylogenetic and structural assessments, and considering the comparative physiology and varying life histories among species, we postulate that the unique phocid diving behaviour has produced this selection pressure. The Phocidae includes some of the deepest diving species, yet have the least modified lung structure to cope with pressure and volume changes experienced at depth. Therefore, greater surfactant production is required to facilitate rapid lung re-inflation upon surfacing, while maintaining patent airways. We suggest that this additional surfactant requirement is met by the leptin pulmonary surfactant production pathway which normally appears only to function in the mammalian foetus.

Low-humidity monoclinic lysozyme, resulting from a water-mediated transformation, has one of the lowest solvent contents (22% by volume) observed in a protein crystal. Its structure has been solved by the molecular replacement method and refined to an R value of 0.175 for 7684 observed reflections in the 10–1.75 Å resolution shell. 90% of the solvent in the well ordered crystals could be located. Favourable sites of hydration on the protein surface include side chains with multiple hydrogen-bonding centres, and regions between short hydrophilic side chains and the main-chain CO or NH groups of the same or nearby residues. Major secondary structural features are not disrupted by hydration. However, the free CO groups at the C terminii and, to a lesser extent, the NH groups at the N terminii of helices provide favourable sites for water interactions, as do reverse turns and regions which connect β-structure and helices. The hydration shell consists of discontinuous networks of water molecules, the maximum number of molecules in a network being ten. The substrate-binding cleft is heavily hydrated, as is the main loop region which is stabilized by water interactions. The protein molecules are close packed in the crystals with a molecular coordination number of 14. Arginyl residues are extensively involved in intermolecular hydrogen bonds and water bridges. The water molecules in the crystal are organized into discrete clusters. A distinctive feature of the clusters is the frequent occurrence of three-membered rings. The protein molecules undergo substantial rearrangement during the transformation from the native to the low-humidity form. The main-chain conformations in the two forms are nearly the same, but differences exist in the side-chain conformation. The differences are particularly pronounced in relation to Trp 62 and Trp 63. The shift in Trp 62 is especially interesting as it is also known to move during inhibitor binding.

Quantitative investigations of the mechanisms and the kinetics of the surface-catalyzed activation of C-H, N-H, C-C, and C-N bonds on the close-packed surfaces of Ir(111) and Ru(001) have been performed. The interaction of CH_3NH_2 with Ru(001) was investigated in ultrahigh vacuum with the techniques of high-resolution electron energy loss spectroscopy and thermal desorption mass spectrometry. Activation of the central C-N bond is observed, but it is less favored than the competing channel of complete dehydrogenation, by a ratio between 2:1 to 3:1. The decomposition mechanism has been characterized with several surface intermediates and gas-phase products identified. A pronounced preference for the activation of C-H over N-H and C-N bonds has been established. Additionally, the kinetics of the initial dissociation of short chain alkanes on Ir(111) has been examined, and the rate parameters of the activation of C-C bonds and primary, secondary, and tertiary C-H bonds have been determined. The formation of primary alkyl products is favored, over most of the experimental temperature range, despite the thermodynamic preference for the activation of individual secondary and tertiary C-H bonds in comparison to individual primary C-H bonds. At higher surface temperatures, the activation of C-C bonds occurs at competitive rates to the C-H reaction channel. The measured deuterium kinetic isotope effect implicates substantial deformation of the terminal methyl group in the transition state of C-C bond cleavage. Finally, the surface structure sensitivity of C-H bond cleavage has been quantified for smooth (111) and corrugated (110) surfaces of iridium and platinum, as well as for step edge defect sites on Ir(111).

Leptobrachium ailaonicum is a vulnerable anuran restricted to a patchy distribution associated with small mountain streams surrounded by forested slopes at mid-elevations (approximately 2000-2600 m) in the subtropical Mount Wuliang and Mount Ailao ranges in southwest China (Yunnan Province) and northern Vietnam. Given high habitat specificity and lack of suitable habitat in lower elevations between these ranges, we hypothesized limited gene flow between populations throughout its range. We used two mitochondrial genes to construct a phylogeographic pattern within this species in order to test our hypothesis. We also examined whether this phylogeographic pattern is a response to past geological events and/or climatic oscillations. A total of 1989 base pairs were obtained from 81 individuals of nine populations yielding 51 unique haplotypes. Both Bayesian and maximum parsimony phylogenetic analyses revealed four deeply divergent and reciprocally monophyletic mtDNA lineages that approximately correspond to four geographical regions separated by deep river valleys. These results suggest a long history of allopatric separation by vicariance. The distinct geographic distributions of four major clades and the estimated divergence time suggest spatial and temporal separations that coincide with climatic and paleogeographic changes following the orogeny and uplift of Mount Ailao during the late Miocene to mid Pliocene in southwest China. At the southern distribution, the presence of two sympatric yet differentiated clades in two areas are interpreted as a result of secondary contact between previously allopatric populations during cooler Pleistocene glacial cycles. Analysis of molecular variance indicates that most of the observed genetic variation occurs among the four regions implying long-term interruption of maternal gene flow, suggesting that L ailaonicum may represent more than one distinct species and should at least be separated into four management units corresponding to these four geographic lineages for conservation. Structural changes were observed in the digestive tubule epithelial cells of Mytilus edulis following long-term exposure to the water accommodated fraction (WAF) of North Sea crude oil (30 μg · l−1 total oil derived aromatic hydrocarbons). The changes observed involved a reduction in the height of the digestive cells beyond that demonstrated in a normal feeding cycle. In addition there was a loss of the normal synchrony of the digestive cells to a point where nearly all the tubules exhibited an appearance similar to that which is usually termed ‘reconstituting’. These alterations were quantified using an image analysis technique and the mean height of the digestive cells used as an index of digestive function or state. Long-term exposure also induced a radical alteration of the structure of secondary lysosomes within the digestive cells, resulting in the formation of large lysosomes, believed to be autolysosomes. Stereological analyses showed that these lysosomes are reduced in numbers and greatly increased in volume in comparison with controls. There is a concomitant increase in surface area of lysosomes per unit volume of digestive cell compared with control conditions. These alterations are indicative of fundamental changes in secondary lysosomal function involving an autophagic response to oil derived hydrocarbons. which would contribute to the reduction of digestive cell cytoplasm. These cellular alterations are discussed in terms of their use as indices of cell injury, in response to oil.

Dans un premier temps, nous avons modélisé la structure d’une famille d’ARN avec une grammaire de graphes afin d’identifier les séquences qui en font partie. Plusieurs autres méthodes de modélisation ont été développées, telles que des grammaires stochastiques hors-contexte, des modèles de covariance, des profils de structures secondaires et des réseaux de contraintes. Ces méthodes de modélisation se basent sur la structure secondaire classique comparativement à nos grammaires de graphes qui se basent sur les motifs cycliques de nucléotides. Pour exemplifier notre modèle, nous avons utilisé la boucle E du ribosome qui contient le motif Sarcin-Ricin qui a été largement étudié depuis sa découverte par cristallographie aux rayons X au début des années 90. Nous avons construit une grammaire de graphes pour la structure du motif Sarcin-Ricin et avons dérivé toutes les séquences qui peuvent s’y replier. La pertinence biologique de ces séquences a été confirmée par une comparaison des séquences d’un alignement de plus de 800 séquences ribosomiques bactériennes. Cette comparaison a soulevée des alignements alternatifs pour quelques unes des séquences que nous avons supportés par des prédictions de structures secondaires et tertiaires. Les motifs cycliques de nucléotides ont été observés par les membres de notre laboratoire dans l'ARN dont la structure tertiaire a été résolue expérimentalement. Une étude des séquences et des structures tertiaires de chaque cycle composant la structure du Sarcin-Ricin a révélé que l'espace des séquences dépend grandement des interactions entre tous les nucléotides à proximité dans l’espace tridimensionnel, c’est-à-dire pas uniquement entre deux paires de bases adjacentes. Le nombre de séquences générées par la grammaire de graphes est plus petit que ceux des méthodes basées sur la structure secondaire classique. Cela suggère l’importance du contexte pour la relation entre la séquence et la structure, d’où l’utilisation d’une grammaire de graphes contextuelle plus expressive que les grammaires hors-contexte. Les grammaires de graphes que nous avons développées ne tiennent compte que de la structure tertiaire et négligent les interactions de groupes chimiques spécifiques avec des éléments extra-moléculaires, comme d’autres macromolécules ou ligands. Dans un deuxième temps et pour tenir compte de ces interactions, nous avons développé un modèle qui tient compte de la position des groupes chimiques à la surface des structures tertiaires. L’hypothèse étant que les groupes chimiques à des positions conservées dans des séquences prédéterminées actives, qui sont déplacés dans des séquences inactives pour une fonction précise, ont de plus grandes chances d’être impliqués dans des interactions avec des facteurs. En poursuivant avec l’exemple de la boucle E, nous avons cherché les groupes de cette boucle qui pourraient être impliqués dans des interactions avec des facteurs d'élongation. Une fois les groupes identifiés, on peut prédire par modélisation tridimensionnelle les séquences qui positionnent correctement ces groupes dans leurs structures tertiaires. Il existe quelques modèles pour adresser ce problème, telles que des descripteurs de molécules, des matrices d’adjacences de nucléotides et ceux basé sur la thermodynamique. Cependant, tous ces modèles utilisent une représentation trop simplifiée de la structure d’ARN, ce qui limite leur applicabilité. Nous avons appliqué notre modèle sur les structures tertiaires d’un ensemble de variants d’une séquence d’une instance du Sarcin-Ricin d’un ribosome bactérien. L’équipe de Wool à l’université de Chicago a déjà étudié cette instance expérimentalement en testant la viabilité de 12 variants. Ils ont déterminé 4 variants viables et 8 létaux. Nous avons utilisé cet ensemble de 12 séquences pour l’entraînement de notre modèle et nous avons déterminé un ensemble de propriétés essentielles à leur fonction biologique. Pour chaque variant de l’ensemble d’entraînement nous avons construit des modèles de structures tertiaires. Nous avons ensuite mesuré les charges partielles des atomes exposés sur la surface et encodé cette information dans des vecteurs. Nous avons utilisé l’analyse des composantes principales pour transformer les vecteurs en un ensemble de variables non corrélées, qu’on appelle les composantes principales. En utilisant la distance Euclidienne pondérée et l’algorithme du plus proche voisin, nous avons appliqué la technique du « Leave-One-Out Cross-Validation » pour choisir les meilleurs paramètres pour prédire l’activité d’une nouvelle séquence en la faisant correspondre à ces composantes principales. Finalement, nous avons confirmé le pouvoir prédictif du modèle à l’aide d’un nouvel ensemble de 8 variants dont la viabilité à été vérifiée expérimentalement dans notre laboratoire. En conclusion, les grammaires de graphes permettent de modéliser la relation entre la séquence et la structure d’un élément structural d’ARN, comme la boucle E contenant le motif Sarcin-Ricin du ribosome. Les applications vont de la correction à l’aide à l'alignement de séquences jusqu’au design de séquences ayant une structure prédéterminée. Nous avons également développé un modèle pour tenir compte des interactions spécifiques liées à une fonction biologique donnée, soit avec des facteurs environnants. Notre modèle est basé sur la conservation de l'exposition des groupes chimiques qui sont impliqués dans ces interactions. Ce modèle nous a permis de prédire l’activité biologique d’un ensemble de variants de la boucle E du ribosome qui se lie à des facteurs d'élongation.

Burgess reagent first prepared by E. M. Burgess in 1968, is a mild and selective dehydrating agent for secondary and tertiary alcohols and due to the amphipolar nature it is gainfully employed in a number of creative synthetic ventures. A close examination of the structure of Burgess reagent reveals that it can act as a 1,2-dipole. To the best of our knowledge, no attempts have been made to tap full synthetic potential of the amphipolar nature of this reagent and no reports on 1,3-dipolar addition to a σ-bond in acyclic systems are available in literature. In this context, we propose to unravel novel applications of Burgess reagent based on its amphipolar nature. Rich and multifaceted chemistry of nitrones form the basis of many successful chemical transformations used in attractive synthetic strategies. For the last 50 years special attention has been given to nitrones due to their successful application as building blocks in the synthesis of various natural and biologically active compounds. Our interest in nitrones stems out of its unique character: i.e. it is a 1,3-dipole exhibiting distinct nucleophilic activity. We reasoned that 1,3-dipole possessing significant nucleophilicity should react with amphipolar Burgess reagent with elimination of triethylamine to give the corresponding five-membered ring product by formal dipolar addition to a σ bond. To test this hypothesis we studied the reaction of nitrones with Burgess reagent. This thesis reveals our attempts to explore the [3+2] annulation reaction of nitrones with Burgess reagent which was found to be followed by a rearrangementinvolving C-to-N aryl migration, ultimately resulting in diarylamines and carbamates. We have also examined the reaction of cyanuric chloride with nitrones in DMF with a view to exploit the nucleophilicty of nitrones and to unravel the migratory aptitude, if any, observed in this reaction

The IntFOLD-TS method was developed according to the guiding principle that the model quality assessment would be the most critical stage for our template based modelling pipeline. Thus, the IntFOLD-TS method firstly generates numerous alternative models, using in-house versions of several different sequence-structure alignment methods, which are then ranked in terms of global quality using our top performing quality assessment method – ModFOLDclust2. In addition to the predicted global quality scores, the predictions of local errors are also provided in the resulting coordinate files, using scores that represent the predicted deviation of each residue in the model from the equivalent residue in the native structure. The IntFOLD-TS method was found to generate high quality 3D models for many of the CASP9 targets, whilst also providing highly accurate predictions of their per-residue errors. This important information may help to make the 3D models that are produced by the IntFOLD-TS method more useful for guiding future experimental work

Xylella fastidiosa is an important pathogen bacterium transmitted by xylem-feedings leafhoppers that colonizes the xylem of plants and causes diseases on several important crops including citrus variegated chlorosis (CVC) in orange and lime trees. Glutathione-S-transferases (GST) form a group of multifunctional isoenzymes that catalyzes both glutathione (GSH)-dependent conjugation and reduction reactions involved in the cellular detoxification of xenobiotic and endobiotic compounds. GSTs are the major detoxification enzymes found in the intracellular space and mainly in the cytosol from prokaryotes to mammals, and may be involved in the regulation of stress-activated signals by suppressing apoptosis signal-regulating kinase 1. In this study, we describe the cloning of the glutathione-S-transferase from X. fastidiosa into pET-28a(+) vector, its expression in Escherichia coli, purification and initial structural characterization. The purification of recombinant xfGST (rxfGST) to near homogeneity was achieved using affinity chromatography and size-exclusion chromatography (SEC). SEC demonstrated that rxfGST is a homodimer in solution. The secondary and tertiary structures of recombinant protein were analyzed by circular dichroism and fluorescence spectroscopy, respectively. The enzyme was assayed for activity and the results taken together indicated that rxfGST is a stable molecule, correctly folded, and highly active. Several members of the GST family have been extensively studied. However, xfGST is part of a less-studied subfamily which yet has not been structurally and biochemically characterized. In addition, these studies should provide a useful basis for future studies and biotechnological approaches of rxfGST. (C) 2008 Elsevier Inc. All rights reserved.

The relative growth and population structure of the terebellid Nicolea uspiana were investigated in the intertidal zone of a rocky shore on the south-east coast of Brazil, from May 2006 to May 2007. Eight hundred and forty-seven individuals of N. uspiana were analysed: 391 males, 163 females, and 293 immatures. Although significant differences in some morphometric parameters were found, there was no sexual dimorphism between males and females. There were differences in total length, width of segments, and length of the notopodial region between matures and immatures. The negative allometry of the total length in relation to five other parameters showed that this feature is a good measure for estimating the individual size, which was then used in the analysis of population structure. This population of N. uspiana showed a bimodal size frequency distribution, with immature and mature individuals found during the entire year. This pattern indicates continuous reproduction, with each cohort growing for at least three to four months and being responsible for two consecutive settlement peaks.

The jumbo flying squid, Dosidicus gigas, support an important squid fishery off the Exclusive Economic Zone of Chilean waters. However, we only have limited information about their biology. In this study, age, growth and population structure of D. gigas were studied using statoliths from 333 specimens (386 females and 147 males) randomly sampled in the Chinese squid jigging surveys from 2007 to 2008 off the Exclusive Economic Zone of Chile. Mantle lengths (MLs) of the sample ranged from 206 to 702 mm, and their ages were estimated from 150 to 307 days for females and from 127 to 302 days for males. At least two spawning groups were identified, the main spawning peak tended to occur between August and November (austral spring group), and the secondary peak appeared during March to June (austral autumn group). The ML-age relationship was best modelled by a linear function for the austral spring group and a power function for the austral autumn group, and the body weight (BW)-age relationship was best described by an exponential function for both the groups. Instantaneous relative growth rates and absolute growth rates for ML and BW did not differ significantly between the two groups. The growth rate of D. gigas tended to be high at young stages, and then decreased after the sub-adult stage (>180 days old). This study suggests large spatial and temporal variability in key life history parameters of D. gigas, calling for the collection of more data with fine spatial and temporal scales to further improve our understanding of the fishery biology of D. gigas.
