选择天蓝喇叭虫(Stentor coeruleus)作为研究对象,对武汉市南湖、月湖、关桥3个水体共5个样点天蓝喇叭虫(S.coeruleus)样本的总DNA进行随机扩增多态DNA聚类分析,以检测各个样本的遗传相似性和趋异程度,借以评估样本间的遗传变异度。结果如下:(1)从98条随机引物中筛选12条引物共扩增出89条大小为100~1500bp的清晰条带,平均每条引物扩增出7.4条片段。(2)用Rapdistance1.04分析显示,不同样点样本之间存在着一定的变异,其遗传距离在0.076~0.416之间。

本文采用溶菌酶法、CTAB法、微波法及CTAB+微波法等4种方法进行Frankia菌Cp11基因组DNA的提取。结果表明四种方式均可行,但以CTAB法及微波法最为有效。提取方法与REP-PCR带型间关系的研究表明,方法上的差异不会影响到REP-PCR带型的变化。对14株Frankia菌株作REP-PCR分析,并对之进行比较分类,证明REP-PCR方法不但能实现菌株间的差异鉴别,还能有效地进行Frankia菌的分类。这一结果与DNA同源相关性所得的分类结果具有良好的相关性。选用20个随机引物,对分自2个分类接种群的8株Frankia纯培养的总DNA进行随机扩增。其中引物OPW15和OPW16能扩增得到较为稳定的RAPD图谱。扩增产物分子量大都分布在0.5-4Kb之间。从稳定的RAPD扩增图谱看,Frankia菌间存在有丰富的遗传多样性;在选定适当引物情况下,能依据共同带型将Frankia菌化归为同一分类接种群。

Flavobacterium columnare is a cosmopolite bacteria and it is one of the main problem in Brazilian aquaculture, causing high mortalities index and economic damage. The main factors that contribute to columnaris disease are inadequate water quality, excess handling, high density of fish and temperature variations. For a successful epidemiological study and disease control, it is essential to differentiate the F. columnare from other yellow pigmentation bacteria. The present study used molecular techniques to characterize, by RAPD-PCR, two strains of F. columnare isolated from Oreochromis niloticus and Brycon orbignyanus. Data were analyzed as binary (0 and 1) and a genetic similarity matrix was generated by Jaccard's coefficient. Cluster analysis was performed by the neighbor joining method. The RAPD-PCR technique confirmed to be a usefull tool to obtain genetic profiles from F. columnare isolates based on the oligonucleotides used and to verify genetic similarity.

Haematobia irritans is a hematophagous parasite of cattle that causes significant economic losses in many parts of the world, including Brazil. In the present work, one American and four Brazilian populations of this species were studied by Random Amplified Polymorpht DNA (RAPD) to assess basically genetic variability within and between populations. Ten different decamer random primers were employed in the genomic DNA amplification, yielding 117 fragments in the five H.. irritans populations. In Drosophila prosaltans, used as an outgroup, 81 fragments were produced. Forty-three of these fragments were shared by both species. Among the H. irritans samples, that from Rio Branco (Acre State, Brazil) produced the smallest numbers of fragments and polymorphic bands. This high genetic homogenity may be ascribed to its geographic origin (in the Northwest of Brazil), which causes high isolation and low gene flow, unlike the other Brazilian populations, from the South Central region, in which cattle trade is very intensive. Marker fragments (exclusive bands) detected in every sample enabled the population origin to be characterized, but they are also potentially useful for further approaches such as the putative origin of Brazilian populations from North America. Similarity indices [Nei & Li, 1979, Proc. Natl. Acad. Sci. USA 76: 5269-5273] and phylogenetic trees, rooted by using the outgroup and produced by the Phylogenetic Analysis using Parsimony (PAUP 4.0-Swofford, 2001) program showed the closest relationships between flies from Sao Jose do Rio Preto and Turiuba (both from São Paulo State, Brazil) while flies from the geographically distant Rio Branco showed the greatest differentiation relative to the others.

The prawn genus Macrobrachium belongs to the family Palaemonidae. Its species are widely distributed in lakes, reservoirs, floodplains, and rivers in tropical and subtropical regions of South America. Globally, the genus Macrobrachium includes nearly 210 known species, many of which have economic and ecological importance. We analyzed three species of this genus (M. jelskii, M. amazonicum and M. brasiliense) using RAPD-PCR to assess their genetic variability, genetic structure and the phylogenetic relationship between them and to look for molecular markers that enable separation of M. jelskii and M. amazonicum, which are closely related syntopic species. Ten different random decamer primers were used for DNA amplification, yielding 182 fragments. Three of these fragments were monomorphic and exclusive to M. amazonicum or M. jelskii and can be used as specific molecular markers to identify and separate these two species. Similarity indices and a phylogenetic tree showed that M. amazonicum and M. jelskii are closest to each other, while M. brasiliense was the most differentiated species among them; this may be attributed to the different habitat conditions to which these species have been submitted. This information will be useful for further studies on these important crustacean species.

Various organisms have been characterized by molecular methods, including fungi of the genus Cryptococcus. The purposes of this study were: to determine the discriminatory potential of the RAPD (Random Amplified Polymorphic DNA) primers, the pattern of similarity of the Cryptococcus species, and discuss their useful application in epidemiological studies. We analyzed 10 isolates of each specie/group: C. albidus, C. laurentii complex, C. neoformans var. grubii, all from environmental source, and two ATCC strains, C. neoformans var. grubii ATCC 90112, and C. neoformans var. neoformans ATCC 28957 by RAPD-PCR using the primers CAV1, CAV2, ZAP19, ZAP20, OPB11 and SEQ6. The primers showed a good discriminatory power, revealing important differences between them and between species; the SEQ6 primer discriminated a larger number of isolates of three species. Isolates of C. laurentii showed greater genetic diversity than other species revealed by all six primers. Isolates of C. neoformans were more homogeneous. Only the primer CAV2 showed no amplification of DNA bands for C. albidus. It was concluded that the use of limited number of carefully selected primers allowed the discrimination of different isolates, and some primers (e. g., CAV2 for C. albidus) may not to be applied to some species.

A PCR assay, using three primer pairs, was developed for the detection of Ureaplasma urealyticum, parvo biovar, mba types 1, 3, and 6, in cultured clinical specimens. The primer pairs were designed by using the polymorphic base positions within a 310- to 311-bp fragment of the 5* end and upstream control region of the mba gene. The specificity of the assay was confirmed with reference serovars 1, 3, 6, and 14 and by the amplified-fragment sizes (81 bp for mba 1, 262 bp for mba 3, and 193 bp for mba 6). A more sensitive nested PCR was also developed. This involved a first-step PCR, using the primers UMS-125 and UMA226, followed by the nested mba-type PCR described above. This nested PCR enabled the detection and typing of small numbers of U. urealyticum cells, including mixtures, directly in original clinical specimens. By using random amplified polymorphic DNA (RAPD) PCR with seven arbitrary primers, we were also able to differentiate the two biovars of U. urealyticum and to identify 13 RAPD-PCR subtypes. By applying these subtyping techniques to clinical samples collected from pregnant women, we established that (i) U. urealyticum is often a persistent colonizer of the lower genital tract from early midtrimester until the third trimester of pregnancy, (ii) mba type 6 was isolated significantly more often (P 5 0.048) from women who delivered preterm than from women who delivered at term, (iii) no particular ureaplasma subtype(s) was associated with placental infections and/or adverse pregnancy outcomes, and (iv) the ureaplasma subtypes most frequently isolated from women were the same subtypes most often isolated from infected placentas.

Im Rahmen dieser Arbeit wurde eine Routinemethode zur Differenzierung und Identifizierung von Unterlagssorten in jedem Verarbeitungsstadium, wie Holz, Pfropfrebe, bereits im Weinberg gepflanzte Rebe, entwickelt. Hierfür wurde eine Methode erarbeitet, die es ermöglicht, DNA aus Blättern, Holz und Wurzeln gleichermaßen zu extrahieren. Vermischungen von Unterlagssorten in einem Unterlagenholzbündel konnten bis zu 10% Fremd-Unterlagenholz durch eine RAPD-PCR nachgewiesen werden. Mit den 12mer Primer #722b und #722c wurden sortenspezifische Banden für die Unterlagssorten Börner, 8B, 3309C und 5BB festgestellt. Der Primers # 751 war in der Lage von 151 Unterlagssorten und Wildarten 144 Genotypen zu unterschieden. Mit Hilfe der Optimierung von RAMP-Zeiten konnten die Bandenmuster der sieben in Deutschland am häufigsten verwendeten Unterlagssorten auf zwei unterschiedlichen Thermocyclern reproduziert werden. Aufgrund der Optimierung der RAPD-PCR war es möglich, die zur Unterscheidung notwendigen Banden durch eine lineare Transformation anhand einer ermittelten Referenzbande mathematisch und graphisch darzustellen. Klone der Unterlagssorten SO4, 125AA und 5C, sowie die Unterlagssorte Binova, wurden auf die Unterscheidungsmöglichkeit hin mit RAPD, AFLP und SAMPL untersucht. Innerhalb der AFLP-/SAMPL-Methode bildeten die zu einer Sorte gehörenden Unterlagenklone ein Cluster, wobei Binova innerhalb der SO4 Klone zu finden war. Es wurden ‚unterlagssortenspezifische Banden’, ‚wiederholende Banden’ und ‚Einzelbanden’ gefunden.

Entre las técnicas moleculares, RAPD-PCR es una de las más rápidas y operativamente simple para la caracterización de cultivares. Sin embargo, la confiabilidad de sus resultados radica, en gran parte, en la optimización previa de variables que pueden afectar los patrones de amplificación. Se investigó la repetibilidad de patrones RAPD de olivo bajo diferentes condiciones experimentales. Entre ellas, la pureza del ADN, el tipo de Taq ADN-polimerasa, las concentraciones de Mg+2 y dNTPs, el uso de tejidos atacados por patógenos y el uso de diferentes termocicladores, modificaron los patrones de bandas. Por el contrario, pequeñas modificaciones de la temperatura de apareamiento de cebadores, la concentración del ADN molde y la edad de los tejidos vegetales de los cuales se aisló ADN, no afectaron los patrones amplificados.

A new test for pathogenic Leptospira isolates, based on RAPD-PCR and high-resolution melt (HRM) analysis (which measures the melting temperature of amplicons in real time, using a fluorescent DNA-binding dye), has recently been developed. A characteristic profile of the amplicons can be used to define serovars or detect genotypes. Ten serovars, of leptospires from the species Leptospira interrogans (serovars Australis, Robinsoni, Hardjo, Pomona, Zanoni, Copenhageni and Szwajizak), L. borgpetersenii (serovar Arborea), L. kirschneri (serovar Cynopteri) and L. weilii (serovar Celledoni), were typed against 13 previously published RAPD primers, using a real-time cycler (the Corbett Life Science RotorGene 6000) and the optimised reagents from a commercial kit (Quantace SensiMix). RAPD-HRM at specific temperatures generated defining amplicon melt profiles for each of the tested serovars. These profiles were evaluated as difference-curve graphs generated using the RotorGene software package, with a cut-off of at least 8 'U' (plus or minus). The results demonstrated that RAPD-HRM can be used to measure serovar diversity and establish identity, with a high degree of stability. The characterisation of Leptospira serotypes using a DNA-based methodology is now possible. As an objective and relatively inexpensive and rapid method of serovar identification, at least for cultured isolates, RAPD-HRM assays show convincing potentia.
