We examined DNA polymorphism of the plankton community in the Three Gorges Reservoir Region of Yangtze River and studied its relationships to species composition. Samples of the plankton community were collected from nine sampling sites and analyzed by random amplified polymorphic DNA (RAPD). Nine of 60 screened primers generated a total of 88 observable 180 to 1400 by bands, all of which were polymorphic. Cluster analysis of the resulting binary format from DNA banding patterns grouped the target communities into three clusters. The topology of the constructed diagram from species composition data was generally similar to that based on RAPD markers.

丛枝菌根是自然生态系统中分布最广的内生菌根,在促进植物生存与生长、植被恢复以及生物多样性保护等方面有着非常重要的作用。随着现代分子生物学技术的发展,丛枝菌根真菌的研究得到空前发展。大量DNA分析新技术在丛枝菌根真菌的分子遗传、分类鉴定、种间及种内亲缘关系、菌株持久性等方面得到应用,与传统菌根研究方法相比,表现出巨大的优越性。但相比国际而言,国内针对菌根真菌分子水平上的研究发展较为缓慢。本项研究对中国吉林长白山东北赤杨、西伯利亚赤杨、色赤杨丛枝菌根真菌DNA分子多态性进行初步研究,试图揭示其一般规律,为更好地利用这一资源提供理论依据。通过比较与筛选,得到丛枝菌根真菌痕量DNA快速、简便的提取纯化方法—改良CTAB法。经PCR检测,所得DNA满足进一步研究的要求。根据丛枝菌根真菌185 rRNA小亚基核基因片段的特点,利用“科”特异性引物进行半巢式标记PCR(Labelled Primers-PCR,LP-PCR)扩增,再经单链构象多态性(Single-Stranded Conformation Polymorphism,SSCP)分析来检测其DNA分子在“种”水平上表现出的多态性。研究结果显示:丛枝菌根真菌在“种”的水平上并未随各宿主的变化表现出丰富的多样性;长白山地区赤杨属植物至少有东北赤杨、西伯利亚赤杨和色赤杨三个树种在自身“属”的水平上与共生的球囊霉科(Glomaceae)至少一个“种”的丛枝菌根真菌,即根内球囊霉(Glomus intradix),在“种”的水平上表现出不相关于宿主海拔高度的某种相互选择性。

应用花粉管通道技术将新疆大赖草总DNA导入小麦,用高重序列分析方法,已为大赖草总DNA转入小麦提供了初步的分子证据。在转 化后代中选育出稳定遗传的大穗变异株系,分析表明,这些转化株中蛋白质含量明显增高(13%-17%)。对基因供体新疆大赖草、受 体春麦761、转化株的高分子量谷蛋白亚基(HMW-GS)进行了SDS-PAGE分析,发现这些转化株中HMW-GS发生了很大变化,并在此基础 上,用来自小麦基因组的四对特异引物,以PCR方法扩增供体、受体以及转化株的1Ax、1Bx、1Dx及1Ay、1By、1Dy型HMW-GS全基因 ,比较他们扩增产物的差异,结果表明,受体与转化株在HMW-GS基因1Ax、1Bx位点上的扩增产物差异不大,在HMW-GS基因位点1Dx 和y型基因上的扩增产物有较大差异,说明了受体在基因位点1Dx、1Ay、1By和1Dy上可能发生了多位点插入,可能由于这些基因位 点上的插入引起了转化株的高分子量谷蛋白亚基(HMW-GS)的变化,这就再一次为大赖草总DNA导入提供了直接的分子证据。虽然大 赖草总DNA导入提高了小麦蛋白质的含量,改变了HMW-GS的组成,部分改变了品质评分,但我们感到这些转化株在品质改良方面仍 有很大余地,如何更好地利用新疆大赖草蛋白质的优良特性及避免总DNA导入给转化株带来的不良性状,一个大赖草HMW-GS基因正 被分离及克隆,并准备将其利用于未来的品质育种当中。Total DNA of Leymus racemosus had been transformed into wheat through pollen tube pathway. Analysis of the repeated gene sequence had provided an elementary proof. Some variant cultivars with big ear were screened from their offsprings, and their protein content increased greatly from 13% (receptor)to 17%(transformed). The result from SDS-PAGE analysis of high-molecular-weight glutenin subunits(HMW- GS) respectively in donor(Xinjiang Leymus racemosus), receptor(spring wheat cultivar 761)and transformed wheats, showed the HMW-GS composition changed in the transformed plants. On the basis of the research, Four special pairs primers from wheat(T.aestivum L.) genome were used to amplify complete coding regions of HMW-GS genes on 1Ax、1Bx 、1Dx and 1Ay、1By、1Dy loci of donor、receptor and the big ear transformed cultivars. By comparing amplified PCR products. Faint differences were found among receptor and transformed cultivar's 1Ax、1Bx PCR amplifed products and apparent differences on those of 1Dx、y-typePCR product. We gueseed that there may be some DNA inserts in 1Dx 、1By、1Dy loci resulted in the changes of the HMW-GS among transformed cultivars. This provides second direct molecular witness to the exogenous DNA introduction. Even though the transformed plants have higher protein content, changed HMW-GS composition, partially improved process quality, there still leave much work to improve quality. In order to make full use of the excellent property of Leymus racemosus protein and avoid the disadvantages introducced by total DNA transformation, a HMW-GS gene of Leymus racemosus was being isolated and cloned.

This paper reports the development of SSR markers from EST data and their utilization in germplasm identification of Porphyra. The publicly available EST (expressed sequence tag) sequences of Porphyra were searched from the Internet (www.kazura.or.jp/en/plant/porphyra/EST/). From a total of 20,779 obtained EST sequences, 391 SSRs (simple sequence repeats) were analysed with SSRIT software (www.gramene.org/db/searches/ssrtool). From those, 48 SSR primer-pairs were designed and tested by commonly used SSR reaction conditions using 22 Porphyra DNA samples as templates. Results showed that 41 SSR primer-pairs gave good amplification patterns. These were used to conduct SSR analyses of genetic diversity and variety identification of the 22 Porphyra lines. A dendrogram and the DNA fingerprints of the Porphyra lines were developed based on the obtained SSR data.

Twenty-seven Porphyra lines, including lines widely used in China, wild lines and lines introduced to China from abroad in recent years, were screened by random amplified polymorphic DNA (RAPD) technique with 120 operon primers. From the generated RAPD products, 11 bands that showed stable and repeatable RAPD patterns amplified by OPC-04, OPJ-18 and OPX-06, respectively were scored and used to develop the DNA fingerprints of the 27 Porphyra lines. Moreover, the DNA fingerprinting patterns were converted into computer language expressed with two digitals, 1 and 0, which represented the presence (numbered as 1) or absence (numbered as 0) of the corresponding band, respectively. Based on the above results, computerized DNA fingerprints were constructed in which each of the 27 Porphyra lines has its unique fingerprinting pattern and can be easily distinguished from others. Software named PGI (Porphyra germplasm identification) was designed for identification of the 27 Porphyra lines. In addition, seven specific RAPD markers from seven Porphyra lines were identified and two of them were successfully converted into SCAR (sequence characterized amplification region) markers. The developed DNA fingerprinting and specific molecular markers provide useful ways for the identification, classification and resource protection of the Porphyra lines.

Random amplified polymorphism DNA (RAPD) analysis was applied to germplasm characterization in 33 different selected Laminaria male and female gametophytes. The positional homology of the RAPD analysis using sequence characterized applied region (SCAR) method was successfully conducted. A total of 233 polymorphic loci were obtained from 18 selected primers after screening, of which 27 stable and clear bands were selected to construct a fingerprint map for discrimination of each gametophyte. Seven RAPD markers from five primers were finally determined by a computer program to construct the fingerprint map. Three specific markers closely related with gametophytes were obtained and were converted to gametophytic SCAR markers, the first SCAR marker report on Laminaria germplasm and applicable to cultivars identification. These results demonstrated the feasibility of applying RAPD markers to germplasm characterization in selected Laminaria gametophytes, and can provide a molecular basis for breeding new Laminaria strains. A introdução de Trypanosoma vivax na América Latina ocorreu por meio de gado zebu importado do Senegal para Guiana Francesa e Antilhas, e no Brasil, o primeiro registro desse hemoprotozoário foi feito no Estado do Pará (SHAW; LAISON, 1972). Até recentemente, a distribuição de T. vivax estava restrita à região Norte do país. Entretanto, em 1995, Silva et al. (1995) diagnosticaram esse hemoparasito em um rebanho bovino do Pantanal do Estado de Mato Grosso, município de Poconé. Posteriormente, a tripanossomíase por essa espécie de Trypanosoma foi diagnosticada em Mato Grosso do Sul, no Pantanal do município de Miranda e da Nhecolândia (PAIVA et al., 2000; DÁVILA et al., 2003). Neste trabalho, foram avaliadas PCRs anteriormente descritas por Masake et al. (1997) e Geysen et al. (2003) e uma outra que utiliza primers, que tem seqüências complementares ao gene que codifica a proteína de transporte da glicose, desenvolvida no Laboratório de Biologia Molecular da Embrapa Gado de Corte. O objetivo foi identificar a PCR de maior sensibilidade com relação ao exame parasitológico e analisar a eficiência da extração de DNA da camada de leucócitos adsorvidos em papel com a metodologia usual que está baseada no fenol/clorofórmio.

This paper describes the random amplification of polymorphic DNA markers (RAPDs) in Lasaea rubra (Erycinidae: Bivalvia). Present evidence suggests that L. rubra is an asexual species; however, the exact mode of clonal reproduction in this species is still a matter of debate. In this preliminary study, four of the primers used generated polymorphic RAPDs. One primer was able to distinguish between individuals from the same or different crevice population. This same primer also resolved a single band difference between otherwise identical RAPD patterns of a parent and its offspring. No familial differences have been detected in several previous studies using allozyme electrophoresis. This paper suggests that many polymorphic markers could be obtained with this species using the RAPD technique. Population genetic analysis of L. rubra has long been hampered by a dearth of polymorphic markers due to its small size. These findings suggest that this technique has the potential to further the study of population genetics in this asexual species.

Stock enhancement experiments of European lobster (Homarus gammarus) have been carried out around the Kvitsoy Islands in south-western Norway since 1990. In addition to releases of coded wire tagged lobster juveniles (cultured) and subsequent monitoring of commercial fishery, a lobster hatchery was established in 1997. Several experiments were made on the communal-rearing approach where the performance of mixed larval groups (families) was evaluated under identical conditions. Berried females of wild and cultured origin and their respective fertilised eggs were screened by using microsatellite DNA profiling involving a multiplex set of six lobster specific primers, thereby allowing determination of both parental genotypes. Each female were kept separately during hatching, and the offspring were later mixed and raised in a communal rearing system. The early-larval survival was estimated at stage IV (bottom stage), and the survivors were identified to family and group by microsatellite profiling. Five different communal experiments were conducted, representing offspring from 65 berried females. Of the surviving larvae, 6.3% could not be assigned to family due to degraded DNA and no PCR amplification. Significant differences in early survival between offspring of wild and cultured origin were found in the experiments. No differences between the groups were found in stage IV larval size. Based on the pooled data on survival (as a measure of early larvae fitness) offspring of cultured females displayed a relative fitness of 60% in comparison to offspring from wild females. Large variation in survival was also observed among families within the wild and cultured groups, suggesting a genetic component for these traits and a potential for selective breeding.

To date, the majority of molecular genetic studies in algae have utilized a fairly limited range of markers such as the plastid rbcL gene and spacer, the mitochondrial cox2-3 spacer or the nuclear ribosomal DNA and spacers. The lack of available markers has been particularly problematic in studies of within-species variation. Whilst microsatellites are now being developed in many algal species, there remains a need for universal markers that can be applied to a wide range of species. The increasing availability of complete plastid genome sequences for several algae has allowed us to develop two sets of universal primers, similar to those available in higher plants, for the amplification of coding and non-coding regions of the plastid genome in red and green algae. These markers are expected to be useful in a broad range of algal population genetic and phylogenetic studies.

Ensis siliqua is regarded as an increasingly valuable fishery resource with potential for commercial aquaculture in many European countries. The genetic variation of this razor clam was analysed by randomly amplified polymorphic DNA (RAPD) in six populations from Spain, Portugal and Ireland. Out of the 40 primers tested, five were chosen to assess genetic variation. A total of 61 RAPD loci were developed ranging in size from 400 to 2000 bp. The percentages of polymorphic loci, the allele effective number and the genetic diversity were comparable among populations, and demonstrated a high level of genetic variability. The values of Nei's genetic distance were small among the Spanish and Portuguese populations (0.051-0.065), and high between these and the Irish populations. Cluster and principal coordinate analyses supported these findings. A mantel test performed between geographic and genetic distance matrices showed a significant correlation (r=0.84, P

The pinewood nematode (PWN), Bursaphelenchus xylophilus , is a major pathogen of conifers, which impacts on forest health, natural ecosystem stability and international trade. As a consequence, it has been listed as a quarantine organism in Europe. A real-time PCR approach based on TaqMan chemistry was developed to detect this organism. Specific probe and primers were designed based on the sequence of the Msp I satellite DNA family previously characterized in the genome of the nematode. The method proved to be specific in tests with target DNA from PWN isolates from worldwide origin. From a practical point of view, detection limit was 1 pg of target DNA or one individual nematode. In addition, PWN genomic DNA or single individuals were positively detected in mixed samples in which B. xylophilius was associated with the closely related non-pathogenic species B. mucronatus , up to the limit of 0.01% or 1% of the mixture, respectively. The real-time PCR assay was also used in conjunction with a simple DNA extraction method to detect PWN directly in artificially infested wood samples. These results demonstrate the potential of this assay to provide rapid, accurate and sensitive molecular identification of the PWN in relation to pest risk assessment in the field and quarantine regulation.

The neuropeptide Th1RFamide with the sequence Phe-Met-Arg-Phe-amide was originally isolated in the clam Macrocallista nimbosa (price and Greenberg, 1977). Since its discovery, a large family ofFl\1RFamide-related peptides termed FaRPs have been found to be present in all major animal phyla with functions ranging from modulation of neuronal activity to alteration of muscular contractions. However, little is known about the genetics encoding these peptides, especially in invertebrates. As FaRP-encoding genes have yet to be investigated in the invertebrate Malacostracean subphylum, the isolation and characterization ofFaRP-encoding DNA and mRNA was pursued in this project. The immediate aims of this thesis were: (1) to amplify mRNA sequences of Procambarus clarkii using a degenerate oligonucleotide primer deduced from the common amino acid sequence ofisolated Procambarus FaRPS, (2) to determine if these amplification products encode FaRP gene sequences, and (3) to create a selective cDNA library of sequences recognized by the degenerate oligonucleotide primer. The polymerase chain reaction - rapid amplification of cDNA ends (PCR-RACE) is a procedure in which a single gene-specific primer is used in conjunction with a generalized 3' or 5' primer to amplify copies ofthe region between a single point in the transcript and the 3' or 5' end of cDNA of interest (Frohman et aI., 1988). PCRRACE reactions were optimized with respect to primers used, buffer composition, cycle number, nature ofgenetic substrate to be amplified, annealing, extension and denaturation temperatures and times, and use of reamplification procedures. Amplification products were cloned into plasmid vectors and recombinant products were isolated, as were the recombinant plaques formed in the selective cDNA library. Labeled amplification products were hybridized to recombinant bacteriophage to determine ligated amplification product presence. When sequenced, the five isolated PCR-RACE amplification products were determined not to possess FaRP-encoding sequences. The 200bp, 450bp, and 1500bp sequences showed homology to the Caenorhabditis elegans cosmid K09A11, which encodes for cytochrome P450; transfer-RNA; transposase; and tRNA-Tyr, while the 500bp and 750bp sequences showed homology with the complete genome of the Vaccinia virus. Under the employed amplification conditions the degenerate oligonucleotide primer was observed to bind to and to amplify sequences with either 9 or 10bp of 17bp identity. The selective cDNA library was obselVed to be of extremely low titre. When library titre was increased, white. plaques were isolated. Amplification analysis of eight isolated Agt11 sequences from these plaques indicated an absence of an insertion sequence. The degenerate 17 base oligonucleotide primer synthesized from the common amino acid sequence ofisolated Procambarus FaRPs was thus determined to be non-specific in its binding under the conditions required for its use, and to be insufficient for the isolation and identification ofFaRP-encoding sequences. A more specific primer oflonger sequence, lower degeneracy, and higher melting temperature (TJ is recommended for further investigation into the FaRP-encoding genes of Procambarlls clarkii.

Les anàlisis realitzades en cent deu poblacions de truita comuna (Salmo trutta) que abarquen el seu rang natural de distribució indiquen que el patró filogenètic es relaciona amb les tres grans vessants on es troba distribuïda l'espècie: ponto-càspia, atlàntica i mediterrània. Aquesta diferenciació estaria associada a l'aïllament de les vessants durant el Quaternari. L'origen de l'espècie es relaciona amb la vessant ponto-càspia, d'acord amb els models biogeogràfics que postulen l'origen asiàtic de la ictiofauna europea. S'ha detectat també un segon nivell de divergència dins de cada vessant que dóna com a resultat l'existència de sis llinatges evolutius: Atlàntic i Duero a la vessant atlàntica, els llinatges Adriàtic, Mediterrani i Marmoratus als rius mediterranis, i el llinatge Danubi a la zona ponto-càspia. Les glaciacions del Pleistocè han modificat profundament el rang de distribució de la truita comuna, especialment a la vessant atlàntica, on s'han proposat quatre grans refugis glacials: a l'est de la capa de gel, a Europa central, a l'entorn del canal de la Mànega i a l'entorn del golf de Biscaia; tot i que només els tres primers haurien participat en la recolonització del nord d'Europa al final de l'última glaciació. El quart refugi, que inclou el sud de França i el Cantàbric hauria estat l'origen de l'expansió cap al sud durant el Pleistocè Superior d'un grup de poblacions distribuïdes actualment a la vessant atlàntica ibèrica, i també hauria servit de base per a l'expansió cap al nord d'altres grups de truita durant interglacials anteriors. A la vessant atlàntica de la peninsula Ibèrica, l'estructura poblacional es troba associada a la xarxa hidrogràfica i es determinen fins a cinc unitats poblacionals: les truites dels rius Cantàbrics, les del Miño, les del Duero, les del Tajo i les del Guadalquivir. Les poblacions del Guadalquivir pertanyerien a un grup d'influència mediterrània. Els marcadors d'al·lozims i de DNA mitocondrial es troben fortament correlacionats en aquesta vessant, on apunten cap als mateixos grups de poblacions. Per contra, els rius de la vessant mediterrània haurien estat colonitzats pels llinatges Adriàtic i Mediterrani i s'hauria produït una intensa intergradació secundària entre aquests llinatges durant els períodes glacials a partir de l'expansió de les poblacions retingudes a les capçaleres durant els interglacials. Els grups de hibridació, l'aïllament i la deriva en el període interglacial fa que els grups de poblacions identificats pels marcadors d'al·lozims i de DNA mitocondrial no coincideixin.

An in silico screen of 41 of the 81 coding regions of the Nicotiana plastid genome generated a shortlist of 12 candidates as DNA barcoding loci for land plants. These loci were evaluated for amplification and sequence variation against a reference set of 98 land plant taxa. The deployment of multiple primers and a modified multiplexed tandem polymerase chain reaction yielded 85–94% amplification across taxa, and mean sequence differences between sister taxa of 6.1 from 156 bases of accD to 22 from 493 bases of matK. We conclude that loci should be combined for effective diagnosis, and recommend further investigation of the following six loci: matK, rpoB, rpoC1, ndhJ, ycf5 and accD.
