Indexes of sediment grain size, sedimentation rates, geochemical composition, heavy minerals, benthic foraminiferal fauna, indicator species of the Kuroshio Current, paleo-SST and carbonate dissolution of core E017 conformably suggest a great marine environmental change occurring at about 10.1-9.2 cal. kaBP in the southern Okinawa Trough, which may correspond to the strengthening of the Kuroshio Warm Current and re-entering the Okinawa Trough through the sea area off northeast Taiwan. The invasion of Kuroshio current has experienced a process of gradual strengthening and then weakening, and its intensity became more fluctuation during the last 5000 years. Compared to the transition of sediment grain size, geochemical composition and heavy minerals, the foraminiferal faunas show a 900-year lag, which may indicate that the invasion of Kuroshio Current and the consequent sea surface and deep-water environmental changes is a gradual process, and fauna has an obvious lag compared to environment altering. The carbonate dissolution of the Okinawa Trough has had an apparent strengthening since 9.2 cal. kaBP, and reached a maximum in the late 3000 years, which may be caused by the deep-water environmental changes due to the invasion of Kuroshio Current.

The vegetation of the northeast Qinghai-Tibetan Plateau is dominated by alpine meadow and desert-steppe with sparse forests scattered within it. To obtain a better understanding of the phylogeography of one constituent species of the forests in this region, we examined chloroplast trnT-trnF and trnS-trnG sequence variation within Juniperus przewalskii, a key endemic tree species. Sequence data were obtained from 392 trees in 20 populations covering the entire distribution range of the species. Six cpDNA haplotypes were identified. Significant population subdivision was detected (G(ST) = 0.772, N-ST = 0.834), suggesting low levels of recurrent gene flow among populations and significant phylogeographic structure (N-ST > G(ST), P < 0.05). Eight of the nine disjunct populations surveyed on the high-elevation northeast plateau were fixed for a single haplotype (A), while the remaining, more westerly population, contained the same haplotype at high frequency together with two low frequency haplotypes (C and F). In contrast, most populations that occurred at lower altitudes at the plateau edge were fixed or nearly fixed for one of two haplotypes, A or E. However, two plateau edge populations had haplotype compositions different from the rest. In one, four haplotypes (A, B, D and E) were present at approximately equivalent frequencies, which might reflect a larger refugium in the area of this population during the last glacial period. Phylogenetic analysis indicated that the most widely distributed haplotype A is not ancestral to other haplotypes. The contrasting phylogeographic structures of the haplotype-rich plateau edge area and the almost haplotype-uniform plateau platform region indicate that the plateau platform was recolonized by J. przewalskii during the most recent postglacial period. This is supported by the findings of a nested clade analysis, which inferred that postglacial range expansion from the plateau edge followed by recent fragmentation is largely responsible for the present-day spatial distribution of cpDNA haplotypes within the species.

Productivity prediction is very important in the exploration and development of oilfields. Using well log data to predict productivity is a front-line technology, which is key issue in petroleum exploration phase. The essential factors of productivity prediction is building practical models and correcting various causes to improve precision of prediction parameters. Any errors of parameters selections can affect the calculation of productivity prediction; therefore, how to improve research means and calculation accuracy is an important task of productivity prediction. Theory and case examples are deeply and comprehensively studied in the paper. Based on the theory of mud-filtrate invasion and experimental results, the damage of drilling, cementing, perforating,acidizing and fracturing were investigated. The damage depth was quantitatively evaluated by log data, based on this, the processing results of reservoir sensitivity were used to analysis quantitatively the damage of reservoir. The productivity prediction and reservoir damage were initiatively incorporated according to well logging, and the precision of productivity prediction was effectively improved. The method of NMR was explored to calculate the fluid viscosity on the basis of reservoir physical method, and the differences between the two methods were compared in the paper. From the theory fluid flow in porous media, various of theoretical models of production prediction were explored and several practical models were consided, such as productivity index method, improved productivity index method, improved Bearder method, SVM and so on. The characteristic and the application scope of these methods were studied. The inflow productivity and outflow productivity were incorporated and nodal analysis method was used to forecast wellhead yield, thus achieved scientifically production. On the applied background of conventional logging suite, the applying of special items or new logging method which is practical in the research area were studied, the logging suite was further optimized, and the precision of forecast was improved. On the basis of the modeling and the calculation of parameters, these methods were verified and analyzed, and the reconstruct principle was also built for block reservoir. The research block was processed by these methods and compared with testing data. Based on above the research, a technological system which is practical for shaly sand profiles in Shengli Oilfield was built. The system can reach commercialized degree,and satisfied the need of exploration and development of the oilfield.

Study and Application of Damage Mechanism and Protection Method of reservoir in Nanpu Shallow Beach Sea Area is one of the key research projects of Jidong Oilfield Company of PetroChina Company Limited from 2007 to 2008. Located at Nanpu Sag in Huanghua Depression of Bohaiwan Basin, Nanpu Shallow Beach Sea Area with 1000km2 exploration area posseses three sets, shallow Minghuazhen Formation and Guantao Formation of Upper Tertiary, middle-deep Dongying Formation of Lower Tertiary, deep Ordovician, of oil bearing series, according to the achievement of the connecting 3D seismic structure interpretation and the structural geological comprehensive research. Its main reservoir types include Upper Tertiary structural reservoir, Lower Tertiary structural and lithological-structural reservoir, and Ordovician ancient buried hill reservoir. How to protect reservoir, complete well and lift high efficiently is the key to realize high and stable yield of the oil wells during drilling, completing well, testing and repairing well. It is important for reservoir protecting during drilling that directly relate to efficient exploration. Therefore, beginning with basic characteristics and sensitive analysis of reservoir, study of reservoir damage machinism and analysis of reservoir damage potential factor are emphasized when prediction analysis about three-pressure profiles is carried out. The study both of physical and chemical properties and of the strata of the technology of borehole stabilization and reservoir protecting are outstanding. As the conclusions follow: (1)Based on the laboratory experiment about basalt cores, prediction of three- pressure profiles about 30 wells on No.1 and No.2 structure is practiced. The laws of plane pressure distribution are analyzed. (2)According to the analyses about reservoir feature data and about sensitivity evaluation to damage factor in Nanpu oil field, the scheme of reservoir protecting to the sand reservoir of Guantao Formation and the first section of Dongying Formation is put forward. (3)On basis of the analyses on lithological characteristics, mineral compositions, clay minerals, electrical behavior features, physical and chemical properties of basalt of Guantao formation in No.1 and No.2 structure, instability mechanism of basalt sidewall and technical countermeasures are obtained. (4)Aiming at the characteristics of Ordovician dissolution-pore fracture type carbonate reservoir, the scheme of the reservoir protecting to Ordovician is put forward. Creative study of the film forming and sealing and low invasion reservoir protection drilling fluid are successful. In summary, through the study of reservoir heterogeneity and sensitivity, a set of technology and schemes of reservoir protecting is put forward, which is adaptive during drilling the target bed in the research area and establishes the base for efficient exploration. Significant effect has showed in its application in Nanpu oil field.

A series of significant oil-gas exploration progresses have been achieved in Nanpu depression with 1.02 billion ton oil-gas reserves have been proven. It has been confirmed that Nanpu beach has a geologic condition to be a major field based on exhaustive research. This finding, which is integrated reservoir,great reserves, thick oil layer and high productivity in Nanpu depression, is the most excited success in Chinese oil-gas exploration in recent years. This abundant oilfield found is significant to the strategy of oil production stability in the east of China. Nanpu depression exploration is also a crucial exploration project for Petrochina. Based on the comprehensive research on Nanpu formation testing data, we reevaluate and analyze the reservoir property and the structure characteristics, and propose a series of testing technique that are suitable for Jidong oil field development. The results are summarized as follows: 1. The reservoir parameters and characters are defined by formation test data interpretation and systemic dynamic-static data comparison. 2. Based on sources analysis and statistical research related to formation contaminants, some technique measures, which can not only prevent or reduce invasion damage for different formations but also can effectively improve completion efficiency, are proposed. 3. By selecting the testing pressure drawdown, optimum working regulation and flow /shut-in duration, and adopting dynamic-static flow parameters correlation analysis to predict production, an optimum research on working regulation and flow /shut-in duration was accomplished. Optimization formation test principles suitable for any kinds of Nanpu oilfield are established, which can improve test quality, construction efficiency and data recording quality. 4. By reasonable selection of perforating gun and penetrating charge, the perforation penetration has been improved effectively and the flow channel of the oil gas have been expanded, so that the communication between formations and the wellbore is improved better. 5. One joint working procedure which combining formation test, perforation, unloading and stimulation treatment has become the dominant testing technology in the Nanpu offshore Oilfield. This combination technique can implement several procedures using one pipe string, and achieve rapid testing purpose.

As a kind of special lithologic ones, Igneous rock oil and gas pool is more and more paid attention, and it has different forming condition and distribution from conventional ones, such as various terrane distribution types, serious reservoir anisotropy, complicated hydrocarbon-bearing, so there is not successful experience to follow for exploration and development of this complex subtle oil and gas pool at present. For an example of Igneous oil and gas pool of Luo151 area in Zhanhua seg, Eastern China, this article study the difficult problem, including petrologic nd lithofacies analysis, Origin, invasion age and times of Igneous rock, reservoir anisotropy, Geological Modeling, Igneous reservoir synthesis evaluation. forming condition and distribution are studied synthetically, and an integrated method to predict igneous rock oil and gas pool is formed, which is evaluated by using development data. The Igneous rock is mainly diabase construction in Luo151 area of Zhanhua Sag, and petrologic types include carbonaceous slate, hornfels, and diabases. Based on analyzing synthetically petrologic component, texture and construct, 4 lithofacies zones, such as carbonaceous slate subfacies, hornfels subfacies containing cordierite and grammite, border subfacies and central subfacies, are divided in the diabase and wall rock. By studying on isotopic chronology, terrane configuration and imaging logging data, the diabase intrusion in Zhanhua Sag is formed by tholeiite magma emplacing in Shahejie formation stratum on the rift tension background Lower Tertiary in North China. The diabase intrusion of Luo151 is composed possibly of three periods magma emplacement. There is serious anisotropy in the diabase reservoirs of Luo151 in Zhanhua Sag. Fracture is primary reservoir space, which dominated by tensile fracture in high obliquity, and the fracture zones are mainly developed round joint belt of igneous rock and wall rock and position of terrane thickness changing rapidly. The generation materials of the reservoirs in Luo151 igneous oil pools consist of Intergranular micropore hornfels, condensate blowhole-solution void diabase condensate edge, the edge and center of the condensate seam diabase, of which are divided into horizontal, vertical and reticulated cracks according fracture occurrence. Based on the above research, a conceptual model of igneous rock reservoir is generated, which is vertically divided into 4 belts and horizontally 3 areas. It is built for the first time that classification evaluation pattern of igneous rock reservoir in this area, and 3 key wells are evaluated. The diabase construction is divided into grammite hornfels micropore type and diabase porous-fracture type reservoirs. The heavy mudstone layers in Third Member of Shahejie formation (Es3) provide favorable hydrocarbon source rock and cap formation, diabase and hornfels belts serve as reservoirs, faults and microcracks in the wall rocks as type pathways for oil and gas migration. The time of diabase invasion was about in the later deposition period of Dongying Formation and the middle of that of Guantao Formation, the oil generated from oil source rock of Es3 in the period of the Minghuazhen formation and is earlier more than the period of diabase oil trap and porous space forming. Based on geological and seismic data, the horizon of igneous rocks is demarcated accurately by using VSP and synthetic seismogram, and the shape distribution and continuity of igneous rocks are determined by using cross-hole seismic technology. The reservoir capability is predicted by using logging constraining inversion and neural network technology. An integrated method to predict igneous rock oil and gas pool is formed. The study is appraised by using development data. The result show the reservoir conceptual model can guide the exploration and development of oil pool, and the integrated method yielded marked results in the production.

Formation resistivity is one of the most important parameters to be evaluated in the evaluation of reservoir. In order to acquire the true value of virginal formation, various types of resistivity logging tools have been developed. However, with the increment of the proved reserves, the thickness of interest pay zone is becoming thinner and thinner, especially in the terrestrial deposit oilfield, so that electrical logging tools, limited by the contradictory requirements of resolution and investigation depth of this kinds of tools, can not provide the true value of the formation resistivity. Therefore, resitivity inversion techniques have been popular in the determination of true formation resistivity based on the improving logging data from new tools. In geophysical inverse problems, non-unique solution is inevitable due to the noisy data and deficient measurement information. I address this problem in my dissertation from three aspects, data acquisition, data processing/inversion and applications of the results/ uncertainty evaluation of the non-unique solution. Some other problems in the traditional inversion methods such as slowness speed of the convergence and the initial-correlation results. Firstly, I deal with the uncertainties in the data to be processed. The combination of micro-spherically focused log (MSFL) and dual laterolog(DLL) is the standard program to determine formation resistivity. During the inversion, the readings of MSFL are regarded as the resistivity of invasion zone of the formation after being corrected. However, the errors can be as large as 30 percent due to mud cake influence even if the rugose borehole effects on the readings of MSFL can be ignored. Furthermore, there still are argues about whether the two logs can be quantitatively used to determine formation resisitivities due to the different measurement principles. Thus, anew type of laterolog tool is designed theoretically. The new tool can provide three curves with different investigation depths and the nearly same resolution. The resolution is about 0.4meter. Secondly, because the popular iterative inversion method based on the least-square estimation can not solve problems more than two parameters simultaneously and the new laterolog logging tool is not applied to practice, my work is focused on two parameters inversion (radius of the invasion and the resistivty of virgin information ) of traditional dual laterolog logging data. An unequal weighted damp factors- revised method is developed to instead of the parameter-revised techniques used in the traditional inversion method. In this new method, the parameter is revised not only dependency on the damp its self but also dependency on the difference between the measurement data and the fitting data in different layers. At least 2 iterative numbers are reduced than the older method, the computation cost of inversion is reduced. The damp least-squares inversion method is the realization of Tikhonov's tradeoff theory on the smooth solution and stability of inversion process. This method is realized through linearity of non-linear inversion problem which must lead to the dependency of solution on the initial value of parameters. Thus, severe debates on efficiency of this kinds of methods are getting popular with the developments of non-linear processing methods. The artificial neural net method is proposed in this dissertation. The database of tool's response to formation parameters is built through the modeling of the laterolog tool and then is used to training the neural nets. A unit model is put forward to simplify the dada space and an additional physical limitation is applied to optimize the net after the cross-validation method is done. Results show that the neural net inversion method could replace the traditional inversion method in a single formation and can be used a method to determine the initial value of the traditional method. No matter what method is developed, the non-uniqueness and uncertainties of the solution could be inevitable. Thus, it is wise to evaluate the non-uniqueness and uncertainties of the solution in the application of inversion results. Bayes theorem provides a way to solve such problems. This method is illustrately discussed in a single formation and achieve plausible results. In the end, the traditional least squares inversion method is used to process raw logging data, the calculated oil saturation increased 20 percent than that not be proceed compared to core analysis.

Low resistivity reservoir is a special reservoir which is different from normal reservoir in identification and evaluation.Through core experiment and analysis, the achievement of which resistivity is resulted from clay additive electric conductivities and high bound water saturation in Junggar basin is gained. For accurately evaluating low resistivity, a good many of experiment have been completed, such as resistivity index and formation factor in hi^jher temperature and higher pressure, semi-permeability board, cation exchange, bound water, NMR (nucleus magnetism response), non-Nad water in different temperature and salinity, the experiments result show that lower resistivity has complex relation with these electric-parameters and chloric ion content in non-NaCl water.Based on comprehensive interpretation of NMR and normal resistivity data, the volume of moved water, bound water, moved oil and residual oil in the strata can be determined quantitatively and which have significant influence on reservoir recognition and perforation optimized.Experiment data (SEM mold, thin section, X ray diffraction, mercury penetration) can be used to analysis low resistivity forming and the relation between low resistivity and pore texture, to set up relation between porosity, permeability and petrophysical property. The reservoir was sorted, evaluated and described. The oil bedding in southern margin of Junggar basin is low porosity, low resistivity reservoir.Based on invasion theory of electric well-logging, modelling and inversion of resistivity well-logging are accomplished. For enhancing low resistivity resulted from higher bound water saturation and cation exchange, invasion period, invasion radius, the relation between fluid distribution in pore and response of laterolog logging have been studied. Virgin zone resistivity, invasion zone resistivity and invasion radius were inversed and which enhanced evaluation accuracy of reservoir. The method was used to process well-logging data in Luliang oilfield and southern margin in Junggar basin, and reservoir resistivity was enhanced effectively, appropriate oil saturation gained and it has better effect on oil exploration.

Crohn's Disease (CD) is a chronic inflammatory bowel disease of unknown etiology. Recent work has shown that a new pathotype of Escherichia coli, Adherent Invasive E. coli (AIEC) may be associated with CD. AIEC has been shown to adhere to and invade epithelial cells and to replicate within macrophages (together this is called the AIEC phenotype). In this thesis, the AIEC phenotype of 84 E. coli strains were determined in order to identify the prevalence of this phenotype within the E. coli genus. This study showed that a significant proportion of E. coli strains (approx. 5%) are capable of adhering to and invading epithelial cells and undergoing intramacrophage replication. Moreover, the results presented in this study indicate a correlation between survival in macrophage and resistance to grazing by amoeba supporting the coincidental evolution hypothesis that resistance to amoebae could be a driving force in the evolution of pathogenicity in some bacteria, such as AIEC. In addition, this study has identified an important regulatory role for the CpxA/R two component system (TCS) in the invasive abilities of AIEC HM605, a colonic mucosa-associated CD isolate. A mutation in cpxR was shown to be defective in the invasion of epithelial cells and this defect was shown to be independent of motility or the expression of Type 1 fimbriae, factors that have been shown to be involved in the invasion of another strain of AIEC, isolated from a patient with ileal CD, called LF82. The CpxA/R TCS responds to disturbances in the cell envelope and has been implicated in the virulence of a number of Gram negative pathogens. In this study it is shown that the CpxA/R TCS regulates the expression of a potentially novel invasin called SinH. SinH is found in a number of invasive strains of E. coli and Salmonella. Moreover work presented here shows that a critical mechanism underpinning AIEC persistence in macrophages is the repair of DNA bases damaged by macrophage oxidants. Together these findings provide evidence to suggest that AIEC are a diverse group of E. coli and possess diverse molecular mechanisms and virulence factors that contribute to the AIEC phenotype. In addition, AIEC may have gone through different evolutionary histories acquiring various molecular mechanisms ultimately culminating in the AIEC phenotype. The gastrointestinal (GI) tract harbors a diverse microbiota; most are symbiotic or commensal however some bacteria have the potential to cause disease (pathobiont). The work presented here provides evidence to support the model that AIEC are pathobionts. AIEC strains can be carried as commensals in healthy guts however, when the intestinal homeostasis is disrupted, such as in the compromised gut of CD patients, AIEC may behave as opportunistic pathogens and cause and/or contribute to disease by driving intestinal inflammation.

The p75 neurotrophin receptor (p75NTR) is a member of the tumour necrosis factor superfamily, which relies on the recruitment of cytosolic protein partners - including the TNF receptor associated factor 6 (TRAF6) E3 ubiquitin ligase - to produce cellular responses such as apoptosis, survival, and inhibition of neurite outgrowth. Recently,p75NTR was also shown to undergo γ-secretase-mediated regulated intramembrane proteolysis, and the receptor ICD was found to migrate to the nucleus where it regulates gene transcription. Moreover, γ-secretase-mediated proteolysis was shown to be involved in glioblastoma cell migration and invasion. In this study we report that TRAF6-mediated K63-linked polyubiquitination at multiple or alternative lysine residues influences p75NTR-ICD stability in vitro. In addition, we found that TRAF6-mediated ubiquitination of p75NTR is not influenced by inhibition of dynamin. Moreover, we report beta-transducin repeats-containing protein (β-TrCP) as a novel E3- ligase that ubiquitinates p75NTR, which is independent of serine phosphorylation of the p75NTR destruction motif. In contrast to its influence on other substrates, co-expression of β-TrCP did not reduce p75NTR stability. We created U87-MG glioblastoma cell lines stably expressing wild type, γ-secretaseresistant and constitutively cleaved receptor, as well as the ICD-stabilized mutant K301R. Interestingly, only wild-type p75NTR induces increased glioblastoma cell migration, which could be reversed by application of γ-secretase inhibitor. Microarray and qRT-PCR analysis of mRNA transcripts in these cell lines yielded several promising genes that might be involved in glioblastoma cell migration and invasion, such as cadherin 11 and matrix metalloproteinase 12. Analysis of potential transcription factor binding sites revealed that transcription of these genes might be regulated by well known p75NTR signalling cascades such as NF-κB or JNK signalling, which are independent of γ-secretase-mediated cleavage of the receptor. In contrast, while p75NTR overexpression was confirmed in melanoma cell lines and a patient sample of melanoma metastasis to the brain, inhibition of γ-secretase did not influence melanoma cell migration. Collectively, this study provides several avenues to better understand the physiological importance of posttranslational modifications of p75NTR and the significance of the receptor in glioblastoma cell migration and invasion.

The rise in invasive species, together with habitat destruction, is associated with worldwide declines in biodiversity and ecosystem functioning. Management of invasive species, as well as amelioration of invasion impacts, provide challenges to species and ecosystem ecologists and conservation managers. Although any species can become invasive if it is transported to, establishes in and spreads in a new environment outside of its native range, rodents are a particularly frequent invader. Rodent introductions are often inadvertent but are also commonly intentional as these animals are traded and transported as pets and may escape from captivity. Tree squirrel species are attractive to humans and are able to establish populations with only a few founding individuals, making them a group well suited to performing the role of biological invaders. The eastern grey squirrel (Sciurus carolinensis) is the most commonly introduced squirrel species worldwide. This research addressed the grey squirrel invasion and frontier population biology. Novel results were generated through diverse research techniques. Public sighting surveys and hairtube surveys were used to locate the southern frontier of grey squirrel range expansion in Ireland. A 22-month intensive live trapping study of two frontier populations facilitated the collection of personality and demographic data from squirrels in increasing populations. A systematic literature search on grey squirrel demography provided context for the studied populations, among frontier and established introduced populations, as well as those in the native range. Advanced spatially explicit population modeling techniques predicted future range expansion and objectively compared the outcomes of 12 grey squirrel management strategies. The methods and results are discussed in both a basic scientific and applied invasion management context. An improved understanding of the behaviour, population dynamics, and future scenarios at the frontier of species invasions is crucial for managers worldwide and this is provided here for the grey squirrel in Ireland.

Polymorphic microsatellite DNA loci were used here in three studies, one on Salmo salar and two on S. trutta. In the case of S. salar, the survival of native fish and non-natives from a nearby catchment, and their hybrids, were compared in a freshwater common garden experiment and subsequently in ocean ranching, with parental assignment utilising microsatellites. Overall survival of non-natives was 35% of natives. This differential survival was mainly in the oceanic phase. These results imply a genetic basis and suggest local adaptation can occur in salmonids across relatively small geographic distances which may have important implications for the management of salmon populations. In the first case study with S trutta, the species was investigated throughout its spread as an invasive in Newfoundland, eastern Canada. Genetic investigation confirmed historical records that the majority of introductions were from a Scottish hatchery and provided a clear example of the structure of two expanding waves of spread along coasts, probably by natural straying of anadromous individuals, to the north and south of the point of human introduction. This study showed a clearer example of the genetic anatomy of an invasion than in previous studies with brown trout, and may have implications for the management of invasive species in general. Finally, the genetics of anadromous S. trutta from the Waterville catchment in south western Ireland were studied. Two significantly different population groupings, from tributaries in geographically distinct locations entering the largest lake in the catchment, were identified. These results were then used to assign very large rod caught sea trout individuals (so called “specimen” sea trout) back to region of origin, in a Genetic Stock Identification exercise. This suggested that the majority of these large sea trout originated from one of the two tributary groups. These results are relevant for the understanding of sea trout population dynamics and for the future management of this and other sea trout producing catchments. This thesis has demonstrated new insights into the population structuring of salmonids both between and within catchments. While these chapters look at the existence and scale of genetic variation from different angles, it might be concluded that the overarching message from this thesis should be to highlight the importance of maintaining genetic diversity in salmonid populations as vital for their long-term productivity and resilience.
