A simple protein-DNA interaction analysis has been developed using both a high-affinity/high-specificity zinc finger protein and a low-specificity zinc finger protein with nonspecific DNA binding capability. The latter protein is designed to mimic background binding by proteins generated in randomized or shuffled gene libraries. In essence, DNA is immobilized onto the surface of microplate wells via streptavidin capture, and green fluorescent protein (GFP)-labeled protein is added in solution as part of a crude cell lysate or protein mixture. After incubation and washing, bound protein is detected in a standard microplate reader. The minimum sensitivity of the assay is approximately 0.4 nM protein. The assay format is ideally suited to investigate the interactions of DNA binding proteins from within crude cell extracts and/or mixtures of proteins that may be encountered in protein libraries generated by codon randomization or gene shuffling.

Bacteriophage T7 DNA primase recognizes 5'-GTC-3' in single-stranded DNA. The primase contains a single Cys4 zinc-binding motif that is essential for recognition. Biochemical and mutagenic analyses suggest that the Cys4 motif contacts cytosine of 5'-GTC-3' and may also contribute to thymine recognition. Residues His33 and Asp31 are critical for these interactions. Biochemical analysis also reveals that T7 primase selectively binds CTP in the absence of DNA. We propose that bound CTP selects the remaining base G, of 5'-GTC-3', by base pairing. Our deduced mechanism for recognition of ssDNA by Cys4 motifs bears little resemblance to the recognition of trinucleotides of double-stranded DNA by Cys2His2 zinc fingers.

Migraine is a common neurological disease with a complex genetic aetiology. The disease affects ~12% of the Caucasian population and females are three times more likely than males to be diagnosed. In an effort to identify loci involved in migraine susceptibility, we performed a pedigree-based genome-wide association study of the isolated population of Norfolk Island, which has a high prevalence of migraine. This unique population originates from a small number of British and Polynesian founders who are descendents of the Bounty mutiny and forms a very large multigenerational pedigree (Bellis et al.; Human Genetics, 124(5):543-5542, 2008). These population genetic features may facilitate disease gene mapping strategies (Peltonen et al.; Nat Rev Genet, 1(3):182-90, 2000. In this study, we identified a high heritability of migraine in the Norfolk Island population (h (2) = 0.53, P = 0.016). We performed a pedigree-based GWAS and utilised a statistical and pathological prioritisation approach to implicate a number of variants in migraine. An SNP located in the zinc finger protein 555 (ZNF555) gene (rs4807347) showed evidence of statistical association in our Norfolk Island pedigree (P = 9.6 × 10(-6)) as well as replication in a large independent and unrelated cohort with >500 migraineurs. In addition, we utilised a biological prioritisation to implicate four SNPs, in within the ADARB2 gene, two SNPs within the GRM7 gene and a single SNP in close proximity to a HTR7 gene. Association of SNPs within these neurotransmitter-related genes suggests a disrupted serotoninergic system that is perhaps specific to the Norfolk Island pedigree, but that might provide clues to understanding migraine more generally.

The development of a protein-mediated dual functional affinity adsorption of plasmid DNA is described in this work. The affinity ligand for the plasmid DNA comprises a fusion protein with glutathione-S-transferase (GST) as the fusion partner with a zinc finger protein. The protein ligand is first bound to the adsorbent by affinity interaction between the GST moeity and gluthathione that is covalently immobilized to the base matrix. The plasmid binding is then enabled via the zinc finger protein and a specific nucleotide sequence inserted into the DNA. At lower loadings, the binding of the DNA onto the Fractogel, Sepharose, and Streamline matrices was 0.0078 ± 0.0013, 0.0095 ± 0.0016, and 0.0080 ± 0.0006 mg, respectively, to 50 μL of adsorbent. At a higher DNA challenge, the corresponding amounts were 0.0179 ± 0.0043, 0.0219 ± 0.0035, and 0.0190 ± 0.0041 mg, respectively. The relatively constant amounts bound to the three adsorbents indicated that the large DNA molecule was unable to utilize the available zinc finger sites that were located in the internal pores and binding was largely a surface adsorption phenomenon. Utilization of the zinc finger binding sites was shown to be highest for the Fractogel adsorbent. The adsorbed material was eluted with reduced glutathione, and the eluted efficiency for the DNA was between 23% and 27%. The protein elution profile appeared to match the adsorption profiles with significantly higher recoveries of bound GST-zinc finger protein.

Genome-wide association studies (GWAS) have identified around 60 common variants associated with multiple sclerosis (MS), but these loci only explain a fraction of the heritability of MS. Some missing heritability may be caused by rare variants that have been suggested to play an important role in the aetiology of complex diseases such as MS. However current genetic and statistical methods for detecting rare variants are expensive and time consuming. 'Population-based linkage analysis' (PBLA) or so called identity-by-descent (IBD) mapping is a novel way to detect rare variants in extant GWAS datasets. We employed BEAGLE fastIBD to search for rare MS variants utilising IBD mapping in a large GWAS dataset of 3,543 cases and 5,898 controls. We identified a genome-wide significant linkage signal on chromosome 19 (LOD = 4.65; p = 1.9×10-6). Network analysis of cases and controls sharing haplotypes on chromosome 19 further strengthened the association as there are more large networks of cases sharing haplotypes than controls. This linkage region includes a cluster of zinc finger genes of unknown function. Analysis of genome wide transcriptome data suggests that genes in this zinc finger cluster may be involved in very early developmental regulation of the CNS. Our study also indicates that BEAGLE fastIBD allowed identification of rare variants in large unrelated population with moderate computational intensity. Even with the development of whole-genome sequencing, IBD mapping still may be a promising way to narrow down the region of interest for sequencing priority. © 2013 Lin et al.

Acute anterior uveitis (AAU) involves inflammation of the iris and ciliary body of the eye. It occurs both in isolation and as a complication of ankylosing spondylitis (AS). It is strongly associated with HLA-B*27, but previous studies have suggested that further genetic factors may confer additional risk. We sought to investigate this using the Illumina Exomechip microarray, to compare 1504 cases with AS and AAU, 1805 with AS but no AAU and 21 133 healthy controls. We also used a heterogeneity test to test the differences in effect size between AS with AAU and AS without AAU. In the analysis comparing AS+AAU+ cases versus controls, HLA-B*27 and HLA-A*02:01 were significantly associated with the presence of AAU (P<10−300 and P=6 × 10−8, respectively). Secondary independent association with PSORS1C3 (P=4.7 × 10−5) and TAP2 (P=1.1 × 10−5) were observed in the major histocompatibility complex. There was a new suggestive association with a low-frequency variant at zinc-finger protein 154 in the AS without AAU versus control analysis (zinc-finger protein 154 (ZNF154), P=2.2 × 10−6). Heterogeneity testing showed that rs30187 in ERAP1 has a larger effect on AAU compared with that in AS alone. These findings also suggest that variants in ERAP1 have a differential impact on the risk of AAU when compared with AS, and hence the genetic risk for AAU differs from AS.

Methanol expression regulator 1 (Mxr1p) is a zinc finger protein that regulates the expression of genes encoding enzymes of the methanol utilization pathway in the methylotrophic yeast Pichia pastoris by binding to Mxr1p response elements (MXREs) present in their promoters. Here we demonstrate that Mxr1p is a key regulator of acetate metabolism as well. Mxr1p is cytosolic in cells cultured in minimal medium containing a yeast nitrogen base, ammonium sulfate, and acetate (YNBA) but localizes to the nucleus of cells cultured in YNBA supplemented with glutamate or casamino acids as well as nutrient-rich medium containing yeast extract, peptone, and acetate (YPA). Deletion of Mxr1 retards the growth of P. pastoris cultured in YNBA supplemented with casamino acids as well as YPA. Mxr1p is a key regulator of ACS1 encoding acetyl-CoA synthetase in cells cultured in YPA. A truncated Mxr1p comprising 400 N-terminal amino acids activates ACS1 expression and enhances growth, indicating a crucial role for the N-terminal activation domain during acetate metabolism. The serine 215 residue, which is known to regulate the expression of Mxr1p-activated genes in a carbon source-dependent manner, has no role in the Mxr1p-mediated activation of ACS1 expression. The ACS1 promoter contains an Mxr1p response unit (MxRU) comprising two MXREs separated by a 30-bp spacer. Mutations that abrogate MxRU function in vivo abolish Mxr1p binding to MxRU in vitro. Mxr1p-dependent activation of ACS1 expression is most efficient in cells cultured in YPA. The fact that MXREs are conserved in genes outside of the methanol utilization pathway suggests that Mxr1p may be a key regulator of multiple metabolic pathways in P. pastoris.

Myotonic dystrophy type 1 (DM1 or Steinert's disease) and type 2 (DM2) are multisystem disorders of genetic origin. Progressive muscular weakness, atrophy and myotonia are the most prominent neuromuscular features of these diseases, while other clinical manifestations such as cardiomyopathy, insulin resistance and cataracts are also common. From a clinical perspective, most DM symptoms are interpreted as a result of an accelerated aging (cataracts, muscular weakness and atrophy, cognitive decline, metabolic dysfunction, etc.), including an increased risk of developing tumors. From this point of view, DM1 could be described as a progeroid syndrome since a notable age dependent dysfunction of all systems occurs. The underlying molecular disorder in DM1 consists of the existence of a pathological (CTG) triplet expansion in the 3' untranslated region (UTR) of the Dystrophia ll/Iyotonica Protein Kinase (DMPK) gene, whereas (CCTG)n repeats in the first intron of the Cellular Nucleic acid Binding Protein/Zinc Finger Protein 9 (CNBP/ZNF9) gene cause DM2. The expansions are transcribed into (CUG)n and (CCUG)n-containing RNA, respectively, which form secondary structures and sequester RNA binding proteins, such as the splicing factor muscleblind-like protein (MBNL), forming nuclear aggregates known as foci. Other splicing factors, such as CUGBP, are also disrupted, leading to a spliceopathy of a large number of downstream genes linked to the clinical features of these diseases. Skeletal muscle regeneration relies on muscle progenitor cells, known as satellite cells, which are activated after muscle damage, and which proliferate and differentiate to muscle cells, thus regenerating the damaged tissue. Satellite cell dysfunction seems to be a common feature of both age-dependent muscle degeneration (sarcopenia) and muscle wasting in DM and other muscle degenerative diseases. This review aims to describe the cellular, molecular and macrostructural processes involved in the muscular degeneration seen in DM patients, highlighting the similarities found with muscle aging.

  锌指蛋白在植物生长发育中具有重要功能,它们可以识别并结合特定的DNA序列进行转录调控,还能够参与蛋白之间相互作用的调节。我们根据锌指蛋白等转录因子特征结构域的序列特点,从来自10 K水稻芯片的EST数据库中筛选出编码58个EST序列。通过对器官表达特异性的比较分析,从中选出七个只在单一器官表达的基因,并对这七个基因的功能进行研究。对其转基因水稻的表型分析发现,C1基因调节水稻的株高和穗的发育;LIM 家族的F9影响小花的形态,主要体现在雌蕊与雄蕊的发育;锌指蛋白S34调控叶倾角的变化;F14基因编码一个核定位的TFIIIA类锌指蛋白,具体功能尚不清楚;锌指蛋白F35转基因水稻主根缩短,侧根数目显著减少。它编码一个推测的ArfGAP (Arf GTPase activating protein),据此我们将其命名为OsAGAP,并对其进行深入研究。   OsAGAP的cDNA全长为1328bp,编码的蛋白由320个氨基酸组成,含有两个保守结构域:锌指结构域和C2 结构域。其中锌指结构域属于CX2CX16CX2C类,即ArfGAP domain的特征结构。GTP酶活性测定试验表明,OsAGAP蛋白能够激活水稻Arf的GTP酶活性,另外,OsAGAP还能够恢复酵母ArfGAP缺失突变体的表型。说明OsAGAP编码的蛋白是水稻中的一个ArfGAP。   OsAGAP在水稻各器官中均有表达,但强弱有所不同。RNA原位杂交结果显示,它在茎尖分生组织与侧生原基及侧根部位表达强烈;它在根尖主要分布于中央维管组织、分生区、皮层细胞,最有趣的是恰好与生长素在根尖极性运输路径相吻合。在亚细胞水平,OsAGAP广泛分布于细胞膜、细胞质、细胞核。   OsAGAP超表达水稻主根、不定根长度缩短,侧根数目显著减少表现出类似于生长素极性运输突变体的表型。其主根伸长对TIBA的抑制作用不敏感,这暗示OsAGAP超表达水稻的生长素极性运输被破坏;另外,其对各种生长素的作用敏感性也发生变化,对IAA、2,4-D的不敏感,而对NAA的反应与野生型一致,根据各类生长素进出细胞机制不同,可以推测超表达水稻的输入能力存在缺陷。极性运输实验结果表明,超表达水稻极性运输能力被破坏;对生长素输入能力的测定进一步表明,超表达水稻根载体的介导的生长素输入能力显著下降。另外,NAA处理能够恢复超表达水稻中侧根发育受抑的表型缺陷。由此可见,OsAGAP在水稻中超表达破坏了生长素极性运输的输入能力。   FM1-43是一类特异标记囊泡运输的荧光染料。经其染色标记后,OsAGAP超表达水稻细胞内囊泡成片聚集,形成“BFA区间”,表现出囊泡运输被破坏的典型特征。透射电镜观察发现,超表达水稻细胞内有大量的小液泡,其中积累了电子密度很高的颗粒物质。由此推测,可能由于细胞的囊泡运输被破坏,导致胞内的代谢物质不能被正常运送或分泌,而在液泡中暂时贮存以维持细胞环境的稳定。   在酵母和动物细胞中的研究表明, ArfGAP是调控囊泡运输的一个重要因子,然而目前还没有关于ArfGAP在植物细胞中生理作用的报道。我们的结果说明,OsAGAP作为的一个ArfGAP,它通过调控水稻中的囊泡运输,而影响了生长素的极性运输,具体表现在对生长素输入能力的调控。由此,我们推测ArfGAP可能在生长素的极性运输中也起着重要的调控作用。   但OsAGAP在拟南芥中却通过调控植株生长素的水平,而影响了转基因拟南芥根的发育。每种生物都有多个ArfGAP,它们之间的分工存在联系,但各不相同。OsAGAP是拟南芥的外源基因,它在拟南芥中可能以不同于水稻的机制起作用。

对于双子叶模式植物拟南芥在逆境应答中的机理研究已取得了很大的进展,但在单子叶植物中的相关研究相对滞后。在单子叶植物水稻中仅仅报道了一些转录因子类基因以及与代谢有关的酶类基因,但与低温有关的分子伴侣、离子通道和载体等类基因的研究少见报道。 受低温诱导的水稻基因OsCOIN(AK104280)来自水稻10K cDNA芯片,它的cDNA全长有1593bp,开放阅读框内为1089bp,编码363个氨基酸,蛋白质的计算分子量42kDa,等电点5.25。在基因组序列中有7个外显子,6个内含子。生物信息分析显示,OsCOIN在第72—106氨基酸间形成一个指环结构域。OsCOIN蛋白没有跨膜区,定位于细胞质和细胞核。通过酵母双杂交实验证明了指环蛋白OsCOIN没有转录活性,故不是转录因子。RT-PCR结果表明,OsCOIN在所选的11种水稻组织中都有不同程度的表达,4C处理0.5h时OsCOIN基因开始较强地表达,持续较强地表达到4C处理48小时,72h时OsCOIN的表达量下降到起始的水平。另外,该基因表达还受ABA和盐诱导。 利用农杆菌介导的转化手段,得到三个OsCOIN超表达株系和六个RNAi株系。RNAi株系分蘖增多、植株矮化。为了分析OsCOIN与逆境胁迫的关系,实验中分析了超表达植株对低温等胁迫的耐性。结果表明,4C处理60h、72h、84h后,所有植株都出现萎蔫,恢复生长两周后超表达植株的存活率(分别为76.2%、71.4%和50%)明显高于野生型的存活率(分别为52.4%、22.2%和14.8%)。超表达OsCOIN水稻中,OsLti6b、OsNAC6和OsP5CS的表达量明显增加,而OsDhn1和OsDREB1a的表达量明显地降低,OsCDPK7和OsLti6a表达水平未受影响。 上述结果表明OsCOIN基因的过量表达抑制了OsDhn1和OsDREB1a的表达,促进了OsLti6b、OsNAC6和OsP5CS的表达。OsCOIN基因参与的低温响应途径与ABA相关,OsCOIN超表达植株不仅能耐低温,而且对盐和干旱胁迫有一定的抗性。
